Abstract:Abstract Stochastic fluctuations in gene expression (‘noise’) are often considered detrimental but, in other fields, fluctuations are harnessed for benefit (e.g., ‘dither’ or amplification of thermal fluctuations to accelerate chemical reactions). Here, we find that DNA base-excision repair amplifies transcriptional noise, generating increased cellular plasticity and facilitating reprogramming. The DNA-repair protein Apex1 recognizes modified nucleoside substrates to amplify expression noise—while homeostatically maintaining mean levels of expression— for virtually all genes across the transcriptome. This noise amplification occurs for both naturally occurring base modifications and unnatural base analogs. Single-molecule imaging shows amplified noise originates from shorter, but more intense, transcriptional bursts that occur via increased DNA supercoiling which first impedes and then accelerates transcription, thereby maintaining mean levels. Strikingly, homeostatic noise amplification potentiates fate-conversion signals during cellular reprogramming. These data suggest a functional role for the observed occurrence of modified bases within DNA in embryonic development and disease.

Abstract:DNA repair amplifies transcriptional noise The potential role of noise, or stochastic variations in rates of gene expression, remains to be elucidated. Desai et al . used screens to identify a compound, 5′-iodo-2–-deoxyuridine (IdU), that increased gene expression noise in mouse embryonic stem cells in culture without changing the overall rate of transcription of most genes. They propose a model by which the thymidine analog IdU promotes binding of the base excision repair protein AP endonuclease to DNA, thereby inducing helical distortion of DNA and modulating transcriptional bursting. Such modulation of noise enhanced reprogramming of the embryonic stem cells. Thus, variation in gene expression noise could influence developmental or disease processes. —LBR

Abstract:Pluripotent stem cells (PSCs) are capable of dynamic interconversion between distinct substates; however, the regulatory circuits specifying these states and enabling transitions between them are not well understood. Here we set out to characterize transcriptional heterogeneity in mouse PSCs by single-cell expression profiling under different chemical and genetic perturbations. Signalling factors and developmental regulators show highly variable expression, with expression states for some variable genes heritable through multiple cell divisions. Expression variability and population heterogeneity can be influenced by perturbation of signalling pathways and chromatin regulators. Notably, either removal of mature microRNAs or pharmacological blockage of signalling pathways drives PSCs into a low-noise ground state characterized by a reconfigured pluripotency network, enhanced self-renewal and a distinct chromatin state, an effect mediated by opposing microRNA families acting on the Myc/Lin28/let-7 axis. These data provide insight into the nature of transcriptional heterogeneity in PSCs.

Abstract:The molecular processes that drive gene transcription are inherently noisy. This noise often manifests in the form of transcriptional bursts, producing fluctuations in gene activity over time. During cell fate specification, this noise is often buffered to ensure reproducible developmental outcomes. However, sometimes noise is utilized as a "bet-hedging" mechanism to diversify functional roles across a population of cells. Studies of bacteria, yeast, and cultured cells have provided insights into the nature and roles of noise in transcription, yet we are only beginning to understand the mechanisms by which noise influences the development of multicellular organisms. Here we discuss the sources of transcriptional noise and the mechanisms that either buffer noise to drive reproducible fate choices or amplify noise to randomly specify fates.

Abstract:Cells in an isogenic population often show variation in gene expression, a phenomenon referred to as expression noise. Transcription factors play a key role in noise regulation, and can therefore influence cellular decision‐making by affecting activity of gene regulatory networks. This Review discusses several examples of the influence of noise on cell fate decisions, and identifies different molecular principles behind these outcomes. The expression level of a gene can vary between genetically identical cells under the same environmental condition—a phenomenon referred to as gene expression noise. Several studies have now elucidated a central role of transcription factors in the generation of expression noise. Transcription factors, as the key components of gene regulatory networks, drive many important cellular decisions in response to cellular and environmental signals. Therefore, a very relevant question is how expression noise impacts gene regulation and influences cellular decision‐making. In this Review, we summarize the current understanding of the molecular origins of expression noise, highlighting the role of transcription factors in this process, and discuss the ways in which noise can influence cellular decision‐making. As advances in single‐cell technologies open new avenues for studying expression noise as well as gene regulatory circuits, a better understanding of the influence of noise on cellular decisions will have important implications for many biological processes.

Abstract:Cell-to-cell gene expression noise is thought to be an important mechanism for generating phenotypic diversity. Furthermore, telomeric regions are major sites for gene amplification, which is thought to drive genetic diversity. Here we found that individual subtelomeric TLO genes exhibit increased variation in transcript and protein levels at both the cell-to-cell level as well as at the population-level. The cell-to-cell variation, termed Telomere-Adjacent Gene Expression Noise (TAGEN) was largely intrinsic noise and was dependent upon genome position: noise was reduced when a TLO gene was expressed at an ectopic internal locus and noise was elevated when a non-telomeric gene was expressed at a telomere-adjacent locus. This position-dependent TAGEN also was dependent on Sir2p, an NAD+-dependent histone deacetylase. Finally, we found that telomere silencing and TAGEN are tightly linked and regulated in cis: selection for either silencing or activation of a TLO-adjacent URA3 gene resulted in reduced noise at the neighboring TLO but not at other TLO genes. This provides experimental support to computational predictions that the ability to shift between silent and active chromatin states has a major effect on cell-to-cell noise. Furthermore, it demonstrates that these shifts affect the degree of expression variation at each telomere individually.

Abstract:Variation in gene expression among genetically identical individual cells (called gene expression noise) directly contributes to phenotypic diversity. Whether such variation can impact genome stability and lead to variation in genotype remains poorly explored. We addressed this question by investigating whether noise in the expression of genes affecting homologous recombination (HR) activity either directly (RAD52) or indirectly (RAD27) confers cell-to-cell heterogeneity in HR rate in Saccharomyces cerevisiae. Using cell sorting to isolate subpopulations with various expression levels, we show that spontaneous HR rate is highly heterogeneous from cell-to-cell in clonal populations depending on the cellular amount of proteins affecting HR activity. Phleomycin-induced HR is even more heterogeneous, showing that RAD27 expression noise strongly affects the rate of recombination from cell-to-cell. Strong variations in HR rate between subpopulations are not correlated to strong changes in cell cycle stage. Moreover, this heterogeneity occurs even when simultaneously sorting cells at equal expression level of another gene involved in DNA damage response (BMH1) that is upregulated by DNA damage, showing that the initiating DNA damage is not responsible for the observed heterogeneity in HR rate. Thus gene expression noise seems mainly responsible for this phenomenon. Finally, HR rate non-linearly scales with Rad27 levels showing that total amount of HR cannot be explained solely by the time- or population-averaged Rad27 expression. Altogether, our data reveal interplay between heterogeneity at the gene expression and genetic levels in the production of phenotypic diversity with evolutionary consequences from microbial to cancer cell populations.

Bridging-Induced Phase Separation and Loop Extrusion Drive Noise in Chromatin Transcription

Abstract:Transcriptional noise, or heterogeneity, is important in cellular development and in disease. The molecular mechanisms driving it are, however, elusive and ill-understood. Here, we use computer simulations to explore the role of 3D chromatin structure in driving transcriptional noise. We study a simple polymer model where proteins - modeling complexes of transcription factors and polymerases - bind multivalently to transcription units - modeling regulatory elements such as promoters and enhancers. We also include cohesin-like factors which extrude chromatin loops that are important for the physiological folding of chromosomes. We find that transcription factor binding creates spatiotemporal patterning and a highly variable correlation time in transcriptional dynamics, providing a mechanism for intrinsic noise within a single cell. Instead, loop extrusion contributes to extrinsic noise, as the stochastic nature of this process leads to different networks of cohesin loops in different cells in our simulations. Our results could be tested with single-cell experiments and provide a pathway to understanding the principles underlying transcriptional plasticity in vivo.

Abstract:Single-cell expression profiling has opened up new vistas on cellular processes. Among other important results, one stand-out observation has been the confirmation of extensive cell-to-cell variability at the transcriptomic and proteomic level. Because most experimental analyses are destructive we only have access to snapshot data of cellular states. This loss of temporal information presents significant challenges in inferring dynamics, as well as causes of cell-to-cell variability. In particular, we are typically unable to separate dynamic variability from within individual systems (“intrinsic noise”) from variability across the population (“extrinsic noise”). Here we mathematically formalise this non-identifiability; but we also use this to identify how new experimental set-ups coupled to statistical noise decomposition can resolve this non-identifiability. For single-cell transcriptomic data we find that systems subject to population variation invariably inflate the apparent degree of burstiness of the underlying process. Such identifiability problems can, in principle, be remedied by dual-reporter assays, which separates total gene expression noise into intrinsic and extrinsic contributions; unfortunately, however, this requires pairs of strictly independent and identical gene reporters to be integrated into the same cell, which is difficult to implement experimentally in most systems. Here we demonstrate mathematically that, in some cases decomposition of transcriptional noise is possible with non-identical and not-necessarily independent reporters. We use our result to show that generic reporters lying in the same biochemical pathways (e.g. mRNA and protein) can replace dual reporters, enabling the noise decomposition to be obtained from only a single gene. Stochastic simulations are used to support our theory, and show that our “pathway-reporter” method compares favourably to the dual-reporter method.

Abstract:Due to inherent noise in intracellular networks cellular decisions can be random, so genetically identical cells can display different phenotypic behavior even in identical environments. Most previous work in understanding the decision-making process has focused on the role of intrinsic noise in these systems. Yet, especially in the high copy-number regime, extrinsic noise has been shown to be much more significant. Here, using a prototypical example of a bistable self-regulating gene model, we develop a theoretical framework describing the combined effect of intrinsic and extrinsic noise on the dynamics of stochastic genetic switches. Employing our theory and Monte Carlo simulations, we show that extrinsic noise not only significantly alters the lifetimes of the phenotypic states, but can induce bistability in unexpected regions of parameter space, and may fundamentally change the escape mechanism. These results have implications for interpreting experimentally observed heterogeneity in cellular populations and for stochastic modeling of cellular decision processes.

Gene switching rate determines response to extrinsic perturbations in a transcriptional network motif

Abstract:It is well-known that gene activation/deactivation dynamics may be a major source of randomness in genetic networks, also in the case of large concentrations of the transcription factors. In this work, we investigate the effect of realistic extrinsic noises acting on gene deactivation in a common network motif - the positive feedback of a transcription factor on its own synthesis - under a variety of settings, i.e., distinct cellular types, distribution of proteins and properties of the external perturbations. At variance with standard models where the perturbations are Gaussian unbounded, we focus here on bounded extrinsic noises to better mimic biological reality. Our results suggest that the gene switching velocity is a key parameter to modulate the response of the network. Simulations suggest that, if the gene switching is fast and many proteins are present, an irreversible noise-induced first order transition is observed as a function of the noise intensity. If noise intensity is further increased a second order transition is also observed. When gene switching is fast, a similar scenario is observed even when few proteins are present, provided that larger cells are considered, which is mainly influenced by noise autocorrelation. On the contrary, if the gene switching is slow, no fist order transitions are observed. In the concluding remarks possible implications of the irreversible transitions for cellular differentiation are briefly discussed.

Abstract:Significance Many genes in higher organisms are transcribed intermittently rather than continuously. The mechanisms behind this phenomenon, which is often referred to as “noise” in gene expression, are not clear. Building on previous work, we show that this behavior arises because the regulatory regions of eukaryotic genes are usually sequestered within dense chromatin and become accessible to transcription factors only intermittently because of random local decondensation events in chromatin. We constitutively opened the chromatin at the promoters of two genes, which resulted in a reduction in the noise in their transcription. This perturbation reveals that the natural compaction of chromatin is responsible for noisy gene expression and also shows a route to selectively reducing the transcriptional noise from particular genes.

Abstract:Individual cells from isogenic populations often display large cell-to-cell differences in gene expression. This "noise" in expression derives from several sources, including the genomic and cellular environment in which a gene resides. Large-scale maps of genomic environments have revealed the effects of epigenetic modifications and transcription factor occupancy on mean expression levels, but leveraging such maps to explain expression noise will require new methods to assay how expression noise changes at locations across the genome.

Intrinsic noise profoundly alters the dynamics and steady state of morphogen-controlled bistable genetic switches

Abstract:During tissue development, patterns of gene expression determine the spatial arrangement of cell types. In many cases, gradients of secreted signaling molecules - morphogens - guide this process. The continuous positional information provided by the gradient is converted into discrete cell types by the downstream transcriptional network that responds to the morphogen. A mechanism commonly used to implement a sharp transition between two adjacent cell fates is the genetic toggle switch, composed of cross-repressing transcriptional determinants. Previous analyses emphasize the steady state output of these mechanisms. Here, we explore the dynamics of the toggle switch and use exact numerical simulations of the kinetic reactions, the Chemical Langevin Equation, and Minimum Action Path theory to establish a framework for studying the effect of gene expression noise on patterning time and boundary position. This provides insight into the time scale, gene expression trajectories and directionality of stochastic switching events between cell states. Taking gene expression noise into account predicts that the final boundary position of a morphogen-induced toggle switch, although robust to changes in the details of the noise, is distinct from that of the deterministic system. Moreover, stochastic switching introduces differences in patterning time along the morphogen gradient that result in a patterning wave propagating away from the morphogen source. The velocity of this wave is influenced by noise; the wave sharpens and slows as it advances and may never reach steady state in a biologically relevant time. This could explain experimentally observed dynamics of pattern formation. Together the analysis reveals the importance of dynamical transients for understanding morphogen-driven transcriptional networks and indicates that gene expression noise can qualitatively alter developmental patterning.

Abstract:Cell-to-cell variation in gene expression levels (noise) generates phenotypic diversity and is an important phenomenon in evolution, development and disease. TATA-box binding protein (TBP) is an essential factor that is required at virtually every eukaryotic promoter to initiate transcription. While the presence of a TATA-box motif in the promoter has been strongly linked with noise, the molecular mechanism driving this relationship is less well understood. Through an integrated analysis of multiple large-scale data sets, computer simulation and experimental validation in yeast, we provide molecular insights into how noise arises as an emergent property of variable binding affinity of TBP for different promoter sequences, competition between interaction partners to bind the same surface on TBP (to either promote or disrupt transcription initiation) and variable residence times of TBP complexes at a promoter. These determinants may be fine-tuned under different conditions and during evolution to modulate eukaryotic gene expression noise.

The analysis shows that the induction level of the activator or transcription factor is crucial for the characteristic signature of the dominant source of gene expression noise and thus bridges the gap between seemingly contradictory experimental results. Furthermore, on the basis of experimentally measured cell distributions, our simulations suggest that transcription factor binding and promoter activation can be modelled independently of each other with sufficient accuracy.
