Abstract:Polarization interferometry (PI) techniques, which are able to improve surface plasmon resonance (SPR) sensing performance and reduce restrictions on allowable parameters of SPR-supporting metal films, have been experimentally realized only in SPR sensors using monochromatic light as a source. Wavelength-interrogation SPR sensors modulated by PI techniques have not been reported due to the wavelength-sensitive characterization of PI phase compensators. In this work we develop a specially designed rhombic prism for phase compensating which is totally insensitive to wavelength. For the first time we successfully apply PI technique to a wavelength-interrogation SPR imager. This imager is able to offer two-dimensional imaging of the whole array plane. As a result of PI modulation, resolutions of 1.3 x 10(-6) refractive index unit (RIU) under the normal condition and 3.9 x 10(-7) RIU under a more time-consuming condition are acquired. The application of this imager was demonstrated by reading microarrays for identification of bacteria, and SPR results were confirmed by means of fluorescence imaging. Abstract:Organisms are composed of molecules typically arranged and oriented in order.The structures of organisms are related to the positional distribution of molecules and their spatial orientation.Polarized fluorescence microscopy(PFM)is such an imaging tool that facilitates the sense and observation of the molecule orientation in biological samples by utilizing fluorescence polarization,enabling the revealing of functional and metabolic information beyond fluorescence intensity provided by more traditional fluorescence microscopy.In this review,we first briefly describe the theory and principle of PFM and then introduce several implementations of PFM on different microscopic modalities.We later summarize its applications in the field of biomedical research and finally discuss its potential future directions.

Abstract:Graded index (GRIN) lenses focus light through a radially symmetric refractive index profile. It is not widely appreciated that the ion-exchange process that creates the index profile also causes a radially symmetric birefringence variation. This property is usually considered a nuisance, such that manufacturing processes are optimized to keep it to a minimum. Here, a new Mueller matrix (MM) polarimeter based on a spatially engineered polarization state generating array and GRIN lens cascade for measuring the MM of a region of a sample in a single-shot is presented. We explore using the GRIN lens cascade for a functional analyzer to calculate multiple Stokes vectors and the MM of the target in a snapshot. A designed validation sample is used to test the reliability of this polarimeter. To understand more potential biomedical applications, human breast ductal carcinoma slides at two pathological progression stages are detected by this polarimeter. The MM polar decomposition parameters then can be calculated from the measured MMs, and quantitatively compared with the equivalent data sampled by a MM microscope. The results indicate that the polarimeter and the measured polarization parameters are capable of differentiating the healthy and carcinoma status of human breast tissue efficiently. It has potential to act as a polarization detected fiber-based probe to assist further minimally invasive clinical diagnosis.

Abstract:Advances in vectorial polarization-resolved imaging are bringing new capabilities to applications ranging from fundamental physics through to clinical diagnosis. Imaging polarimetry requires determination of the Mueller matrix (MM) at every point, providing a complete description of an object's vectorial properties. Despite forming a comprehensive representation, the MM does not usually provide easily interpretable information about the object's internal structure. Certain simpler vectorial metrics are derived from subsets of the MM elements. These metrics permit extraction of signatures that provide direct indicators of hidden optical properties of complex systems, while featuring an intriguing asymmetry about what information can or cannot be inferred via these metrics. We harness such characteristics to reveal the spin Hall effect of light, infer microscopic structure within laser-written photonic waveguides, and conduct rapid pathological diagnosis through analysis of healthy and cancerous tissue. This provides new insight for the broader usage of such asymmetric inferred vectorial information.

Abstract:Polarization imaging techniques are capable of probing the structural and optical properties of anisotropic turbid media. These techniques are compatible in optical layout with the corresponding none polarized optical techniques, but can provide far richer micro structural information of the complex samples, especially the structures in the sub-wavelength scale. As a label-free, non-destructive method, polarization imaging has shown many potential applications in biomedical studies and clinical practices. In this paper, we present a brief introduction on different existing polarization imaging techniques including the difference polarization (DP), degree of polarization (DOP), rotating linear polarization imaging (RLPI), polarization microscopy and Mueller matrix imaging. Moreover, we summarize the recent progresses of these polarization imaging techniques being applied in biomedical studies and clinical practices, such as detection and diagnosis of different cancers. The Mueller matrix provides the comprehensive representation of the polarization properties which are closely linked to the micro structure of the tissues. We present the recent studies in Mueller matrix polar decomposition (MMPD) and Mueller matrix transformation (MMT) to extract from the Mueller matrix elements groups of new polarization parameters with clearer physics meanings or more explicit connections to the structural features. The MMPD parameters, which reflect the depolarization, retardance and diattenuation properties of samples, and the MMT parameters, which are closely related to the anisotropy and density of sub wavelength small scatterers, are applied to characterize the distinctive features of human skin basal carcinoma, papillary thyroid carcinoma and cervix cancer in clinical samples. With the rapid technological advances in the light sources, polarization modulation optics, detectors and processors, polarization imaging devices are likely to be made smaller, faster, cheaper and easier to operate, which will open up new frontiers in biomedical studies and clinical applications.
Bridging classical and quantum approaches in optical polarimetry: Predicting polarization-entangled photon behavior in scattering environments

Abstract:We explore quantum-based optical polarimetry as a potential diagnostic tool for biological tissues by developing a theoretical and experimental framework to understand polarization-entangled photon behavior in scattering media. We investigate the mathematical relationship between Wolf's coherency matrix in classical optics and the density matrix formalism of quantum mechanics which allows for the extension of classical Monte Carlo method to quantum states. The developed generalized Monte Carlo approach uniquely integrates the Bethe-Salpeter equation for classical scattering, the Jones vector formalism for polarization, and the density matrix approach for quantum state representation. Therefore, this unified framework can model both classical and quantum polarization states, handle multi-photon states, and account for varying degrees of entanglement. Additionally, it facilitates the prediction of quantum state evolution in scattering media based on classical optical principles. The validity of the computational model is experimentally confirmed through high-fidelity agreement between predicted and measured quantum state evolution in tissue-mimicking phantoms. This work bridges the gap between classical and quantum optical polarimetry by developing and validating a comprehensive theoretical framework that unifies these traditionally distinct domains, paving the way for future quantum-enhanced diagnostics of tissues and other turbid environments.

Dofp Polarimeter Based Polarization Microscope for Biomedical Applications

Abstract:Polarization microscope is a useful technique to observe the optical anisotropic nature of biomedical specimens and provide more microstructural information than the conventional microscope. In this paper, we present a division of focal plane (DoFP) polarimeter based polarization microscope which is capable of imaging both the Stokes vector and the 3x4 Mueller matrix. The Mueller matrix measurement can help us completely understand the polarization properties of the sample and the Stokes vector measurement is a simultaneous technology. First, we calibrate a DoFP polarimeter using the polarization data reduction method for accurate Stokes vector measurements. Second, as the Stokes vector computation for all pixels using the calibrated instrument matrix is usually time consuming, we develop a GPU acceleration algorithm for real time Stokes vector calculations. Third, based on the accurate and fast Stokes vector calculation, we present an optimal 4-states of polarization (4-SoP) illumination scheme for Mueller matrix measurement using the DoFP polarimeter. Finally, we demonstrate the biomedical applications of the DoFP polarimeter based polarization microscope. Experiment results show that the characteristic features of many biomedical samples can be observed in the "polarization staining" images using the circularly polarized light as illumination. In this way, combined with GPU acceleration algorithm, the DoFP polarization microscope has the capacity for real time polarization monitoring of dynamic processes in biological samples.

Abstract:Many polarisation techniques have been harnessed for decades in biological and clinical research, each based upon measurement of the vectorial properties of light or the vectorial transformations imposed on light by objects. Various advanced vector measurement/sensing techniques, physical interpretation methods, and approaches to analyse biomedically relevant information have been developed and harnessed. In this review, we focus mainly on summarizing methodologies and applications related to tissue polarimetry, with an emphasis on the adoption of the Stokes-Mueller formalism. Several recent breakthroughs, development trends, and potential multi-modal uses in conjunction with other techniques are also presented. The primary goal of the review is to give the reader a general overview in the use of vectorial information that can be obtained by polarisation optics for applications in biomedical and clinical research.

Focusing light through scattering media by polarization modulation based generalized digital optical phase conjugation (Conference Presentation)

Abstract:Focusing light deep inside and through thick biological tissue is critical to many applications. However, optical scattering prevents light from being focused through thick biological tissue, which restricts biophotonics to a limited depth of about 1 mm. To break this optical diffusion limit, digital optical phase conjugation (DOPC) based wavefront shaping techniques are being actively developed. Previous DOPC systems employed spatial light modulators that modulated either the phase or the amplitude of the conjugate light field. Here, we achieve optical focusing through scattering media by using polarization modulation based generalized DOPC. First, we describe an algorithm to extract the polarization map from the measured scattered field. Then, we validate the algorithm through numerical simulations, and find the focusing contrast achieved by polarization modulation is similar to that achieved by phase modulation, and is higher than those achieved by binary-phase and binary-amplitude modulations. Finally, we build a system using an inexpensive twisted nematic liquid crystal based spatial light modulator, and experimentally demonstrate light focusing through 3-mm thick chicken breast tissue. Since the polarization modulation based SLMs are widely used in displays and are having more and more pixel counts with the prevalence of 4K displays, these SLMs are inexpensive and valuable devices for wavefront shaping. Thus, we anticipate that polarization modulation based SLMs will gain their prevalence in the field of wavefront shaping.

Abstract:Polarization of biological tissue reflects birefringent characteristics of tissue components such as collagenous and elastic fibers. Polarimetry imaging techniques have been widely explored for disease diagnosis and therapeutic guidance. However, no traceable standard is available for calibration and validation of the polarimetry devices, partially due to the lack of reliable and stable tissue-simulating phantoms that simulate tissue birefringence properties. We propose a new method to fabricate tissue simulating phantoms that simulate tissue scattering and polarization characteristics. The substrate of the phantoms are made of polydimethylsiloxane (PDMS). The PDMS material is mixed with sucrose to simulate optical rotation characteristics of chiral molecules in tissue. Titanum dioxide (TiO2 ) particles are used to simulate organelle scattering properties of tissue. An electrostatic spinning method produces thin filaments with designated orientation and polarization characteristics to simulate collagen and elastic fiber orientation in biological tissue.By adjusting the concentration of the scattering particles and the arrangements of the fibers, the produced phantoms present different polarization characteristics. The proposed tissue-simulating phantoms can be potentially used to validate and calibrate the polarimetry medical devices.
A biophotonic platform for quantitative analysis in the spatial, spectral, polarimetric, and goniometric domains

Abstract:Advanced instrumentation and versatile setups are needed for understanding light interaction with biological targets. Such instruments include (1) microscopes and 3D scanners for detailed spatial analysis, (2) spectral instruments for deducing molecular composition, (3) polarimeters for assessing structural properties, and (4) goniometers probing the scattering phase function of, e.g., tissue slabs. While a large selection of commercial biophotonic instruments and laboratory equipment are available, they are often bulky and expensive. Therefore, they remain inaccessible for secondary education, hobbyists, and research groups in low-income countries. This lack of equipment impedes hands-on proficiency with basic biophotonic principles and the ability to solve local problems with applied physics. We have designed, prototyped, and evaluated the low-cost Biophotonics, Imaging, Optical, Spectral, Polarimetric, Angular, and Compact Equipment (BIOSPACE) for high-quality quantitative analysis. BIOSPACE uses multiplexed light-emitting diodes with emission wavelengths from ultraviolet to near-infrared, captured by a synchronized camera. The angles of the light source, the target, and the polarization filters are automated by low-cost mechanics and a microcomputer. This enables multi-dimensional scatter analysis of centimeter-sized biological targets. We present the construction, calibration, and evaluation of BIOSPACE. The diverse functions of BIOSPACE include small animal spectral imaging, measuring the nanometer thickness of a bark-beetle wing, acquiring the scattering phase function of a blood smear and estimating the anisotropic scattering and the extinction coefficients, and contrasting muscle fibers using polarization. We provide blueprints, component list, and software for replication by enthusiasts and educators to simplify the hands-on investigation of fundamental optical properties in biological samples.

Abstract:Polarized fluorescence microscopy is a valuable tool for measuring molecular orientations, but techniques for recovering three-dimensional orientations and positions of fluorescent ensembles are limited. We report a polarized dual-view light-sheet system for determining the and diffraction-limited positions of ensembles of fluorescent dipoles that label biological structures, and we share a set of visualization, histogram, and profiling tools for interpreting these positions and orientations. We model our samples, their excitation, and their detection using coarse-grained representations we call (ODFs). We apply ODFs to create physics-informed models of image formation with spatio-angular point-spread and transfer functions. We use theory and experiment to conclude that light-sheet tilting is a necessary part of our design for recovering all three-dimensional orientations. We use our system to extend known two-dimensional results to three dimensions in FM1-43-labelled giant unilamellar vesicles, fast-scarlet-labelled cellulose in xylem cells, and phalloidin-labelled actin in U2OS cells. Additionally, we observe phalloidin-labelled actin in mouse fibroblasts grown on grids of labelled nanowires and identify correlations between local actin alignment and global cell-scale orientation, indicating cellular coordination across length scales.

Abstract:Multimodal nonlinear optical microscopy is a valuable tool to study complex biological samples. We present an easy-to-operate approach to perform coherent anti-Stokes Raman scattering (CARS), two-photon fluorescence (TPF), second harmonic generation (SHG), and third-harmonic generation (THG) imaging using a single laser source composed of an 80 MHz femtosecond (fs) laser, an optical parametric oscillator (OPO), and a PPLN crystal for frequency doubling. The platform allows vibrationally resonant CARS imaging of CH-rich myelin sheath in fresh spinal tissues and lipid bodies in live cells. Multimodal nonlinear optical imaging and microspectroscopy analysis of fresh liver tissues are demonstrated.

Light can also be structured into vortices that carry optical angular momentum, which can be used for micromanipulation and enhancing the capacity of optical communication channels. Devlin et al. present a metasurface converter for optical states that transforms polarization states into optical angular momentum states. The coupling between arbitrary spin and optical angular momentum states of light in a compact planar structure may find applications in producing complex structured light fields. Abstract:The photonic spin Hall effect (PSHE), as an exotic analogy to the spin Hall effect in electronics, is induced by the spin-orbit interaction of light and manifests itself as a spin-related splitting of left- and right-handed circularly polarized beams. Recently, the PSHE has been revealed and explored in a wide range of fields such as optical interfaces, metasurfaces/metamaterials, near-field optics, topological and disordered systems, as well as non-Hermitian photonics. Significantly, the PSHE provides the unique spin degrees of freedom to flexibly control light, which has enabled tremendous applications in precise metrology, spin-based nanophotonic devices, and mathematical operations, to name only a few. Also, new methods to manipulate and enhance this effect have been actively pursued. Here, we provide a comprehensive review of the key aspects in the PSHE, especially the underlying physics, new techniques of manipulations, and emerging applications. Our review can not only help new researchers of this field in a timely manner but also inspire more efforts in making and engineering PSHE-based devices in coming years.

Abstract:Polarization light microscopes are powerful tools for probing molecular order and orientation in birefringent materials. While a number of polarization microscopy techniques are available to access steady-state properties of birefringent samples, quantitative measurements of the molecular orientation dynamics on the millisecond time scale have remained a challenge. We propose polarized shearing interference microscopy (PSIM), a single-shot quantitative polarization imaging method, for extracting the retardance and orientation angle of the laser beam transmitting through optically anisotropic specimens with complex structures. The measurement accuracy and imaging performance of PSIM are validated by imaging a birefringent resolution target and a bovine tendon specimen. We demonstrate that PSIM can quantify the dynamics of a flowing lyotropic chromonic liquid crystal in a microfluidic channel at an imaging speed of 506 frames per second (only limited by the camera frame rate), with a field-of-view of up to 350 × 350 μm2 and a diffraction-limit spatial resolution of ~2 μm. We envision that PSIM will find a broad range of applications in quantitative material characterization under dynamical conditions.
