Abstract:Microfluidics-based digital PCR depends on microfluidic chip to split PCR reaction mixture into many tiny equal-volume units.Quantitative assessment of target DNA template can be obtained by counting the number of fluorescence-positive units after thermocycling.Microfluidics-based digital PCR exhibits many advantages including absolute quantification, high sensitivity and accuracy, and shows great promise in a variety of applications, such as infectious diseases diagnose, early cancer detection and prenatal diagnose. There are already several microfludics-based digital PCR products produced from sereval companies.It is believed that as the technology improves, microfluidics-based digital PCR will find broader applications and become the next-generation tool for genetic tests.
Kinetic Characteristics of Continuous Flow Polymerase Chain Reaction Chip: A Numerical Investigation

Abstract:Continuous flow PCR (polymerase chain reaction) chip holds impressive advantages compared to micro chamber PCR chip. In order to have better understanding of kinetic characteristics of continuous flow PCR chip, a comprehensive mathematical model is presented in this paper, including melting, annealing and extension phases of a typical PCR process which has the essence of a convection-diffusion-reaction system. Using this model, we can simulate the PCR process in series of reaction cycles. Numerical results show that the average sample velocity plays a significant role in affecting the amplification efficiency. Also, appropriate combination of the PCR mixture is important for high-quality DNA amplification. Giving a large initial DNA concentration range, the continuous flow PCR scheme holds excellent real-time detection ability theoretically. The present numerical model bridges the temperature distribution to the real DNA amplification, and thereby is able to successfully predict continuous flow PCR properties which are important for the chip design.

Abstract:An innovative micro polymerase chain reaction (PCR) chip, micro oscillating flow-through PCR chip, was designed and fabricated by using silicon microfabrication technique with double-sided lithography. Three different temperature zones, which are stable at 93/spl deg/C, 72/spl deg/C and 50/spl deg/C and isolated from each other by deep groove, are integrated with a straight microchannel in the chip to form the basic functional structure. It is indicated numerically that the time needed for the temperature varying to the target value is less than 1 second, and the temperature difference in the reaction zone is less than 0.2/spl deg/C at the same time. A quasi multi-systems lumped heat capacity method has been advanced to analyze the chip's transient thermal performance, which was validated by numerical simulation. A microliter-sized droplet of reagent with HPV-DNA inside was injected into the chip and forced to flow through the three temperature zones in an oscillating manner to realize DNA amplification. The amplification results of the chip are analyzed by slab gel electrophoresis with separation of DNA markers in parallel.

Abstract:Infectious diseases are illnesses caused by harmful pathogens from the exterior. Vaccines could prevent many people from disease infection. Over the past several years, the development and application of molecular diagnostic techniques have launched a revolution in monitoring infectious diseases. Polymerase chain reaction (PCR)-based systems to diagnose the etiologic agents of disease from clinical samples have been applicable in pathogen detection. We demonstrate a microfluidic chip for continuous flow PCR. The PDMS/glass bonding chip provides a miniaturized, cheap, and disposable material for pathogen diagnosis. The homemade thermal control module integrated with two cartridge heaters and one Peltier element supports the denaturation, extension, and annealing regions created inside the chip. Due to the large surface-to-volume ratio in the microchannel, the surface characteristics might augment the protein adsorption onto the channel surfaces and reduce the PCR amplification efficiency. We measure the hydrophilic properties, roughness of the wall and the structure of the surface under various surface treatments and express the PCR amplification efficiency. Results show that the most detailed is the PDMS sheet with the modification of Tween 20 of a concentration of 20% for the reduction of methyl peak of the absorption spectrum, the lowest contact angle, and the minor surface roughness. Next, the continuous flow PCR system amplifies a 385-bp segment of Q fever virus DNA to evaluate the performance of the DNA amplification. The overall product of Tween 20 is good because Tween 20 is an emulsifier, and it has excellent performance in both adhesion properties and coated samples. The need for point-of-care test (PoCT) devices has increased rapidly since the outbreak of COVID-19. The current portable device for PoCT will provide essential tools for real-time diagnosis.

Abstract:ABSTRACT DNA amplification is one of the most routine experiments carried out in biological laboratories. Continuous flow PCR chip releases biologists from their laborious exercises. The use of such chip is, however, hindered by costly expense of the syringe pump, which is used to maintain a constant flow rate. In this paper, we demonstrate a novel pressure indicator which makes up an in-line flow sensor in a continuous flow PCR chip. The pressure of PCR channel is achieved from pattern change in fabricated microstructures, and converted to volume flow rate. A polymeric PCR chip with such pressure indicators is presented. With a much less expense as compared to its conventional peers, this indicator has a wide potential for the use in the laboratories which runs daily activities like sequencing or mutagenesis.

Abstract:Polymerase chain reactions (PCR), thermally activated chemical reactions which are widely used for nucleic acid amplification, have recently received much attention in microelectromechanical systems and micro total analysis systems because a wide variety of DNA/RNA molecules can be enriched by PCR for further analyses. In the present work, a droplet-based micro oscillating-flow PCR chip was designed and fabricated by the silicon microfabrication technique. Three different temperature zones, which were stable at denaturation, extension and annealing temperatures and isolated from each other by a thin-wall linkage, were integrated with a single, simple and straight microchannel to form the chip's basic functional structure. The PCR mixture was injected into the chip as a single droplet and flowed through the three temperature zones in the main microchannel in an oscillating manner to achieve the temperature maintenance and transitions. The chip's thermal performance was theoretically analyzed and numerically simulated. The results indicated that the time needed for the temperature of the droplet to change to the target value is less than 1 s, and the root mean square error of temperature is less than 0.2 °C. A droplet of 1 µl PCR mixture with standard HPV (Human Papilloma Virus)-DNA sample inside was amplified by the present chip and the results were analyzed by slab gel electrophoresis with separation of DNA markers in parallel. The electrophoresis results demonstrated that the micro oscillating-flow PCR chip successfully amplified the HPV-DNA, with a processing time of about 15 min which is significantly reduced compared to that for the conventional PCR instrument.

Abstract:A polymerase chain reaction (PCR) microchip array with a dimension of 21.3×17.5 mm2 has been fabricated by the silicon micromachining technique. The chip is composed of 192 rectangular reaction chambers with the volume of 50 nL. In order to package the silicon-based PCR chip, a low-temperature bonding technique using polymers as the intermediate layers has been developed. The tested polymers include positive photoresist, polyimide, and epoxy. Using stamping and sandwich techniques, void-free and liquid-proof bondings of silicon to a glass cover were achieved with the three polymers. The experimental results of fluorescence-based PCR demonstrate that the DNA amplification can be performed in the chip arrays with nanoliter volumes and the polymer bonding technique is biocompatible and suitable for the microchip packaging.

Abstract:One of the most important challenges in the field of microfluidics is the rapid fabrication of microchips with complex topologies. Although the processing method of microfluidic chips has made brilliant achievements in the past 20 years, almost all traditional processing methods still face huge obstacles in the production of complex topologies and three-dimensional microchannel. Nowadays, the main methods of manufacturing microfluidic chips such as numerical control microprocessing, laser ablation, inkjet printing, photolithography, dry etching, and lithography, galvanoformung and abformung (LIGA) technology are not only inapplicable to the complex topological structure and the rapid processing of three-dimensional microfluidic chips but also rely on expensive processing equipment, complex manufacturing process, and low yield. To solve the problems of these traditional processing methods, we propose a low-cost methodology to obtain a microfluidic chip by sewing the chip pipe to the substrate with an embroidery machine as low as $6. Compared with the above-mentioned traditional microprocessing technologies, the new chip processing technology proposed by us does not involve professional microprocessing equipment and professional skills. Therefore, this new chip processing technology can significantly improve the efficiency of microprocessing.

Abstract:Polymerase chain reaction (PCR) amplifies specific fragment of DNA molecules and has been extensively applied in fields of pathogens and gene mutation detection, food safety and clinical diagnosis which on the other hand, holds the drawbacks of large size instrument, high heat dissipation etc. It has been demonstrated that microfluidics technique coupling with PCR reaction exhibits characteristics of integration, automatization, miniaturization, and portability. Meanwhile, various designed fabrication of microchip could contribute to diverse applications. In this review, we summarized major works about a variety of microfluidic chips equipped with several kinds of PCR techniques (PCR, RT-PCR, mPCR, dPCR) and detection methods like fluorescence, electrochemistry, and electrophoresis detection. The development and application of PCR-based microfluidic chip in pathogen and gene mutation detection, diseases prevention and diagnosis, DNA hybridization and low-volume sample treatment were also discussed.

Abstract:Polymerase chain reaction (PCR) is a traditional method employed for the amplification of a target gene that has played an important role in biomolecular diagnostics. However, traditional PCR is very time-consuming because of the low-temperature variation efficiency. This work proposes a continuous-flow-PCR (CF-PCR) system based on a microfluidic chip. The amplification time can be greatly reduced by running the PCR solution into a microchannel placed on heaters set at different temperatures. Moreover, as capillary electrophoresis (CE) is an ideal way to differentiate positive and false-positive PCR products, a CE system was built to achieve efficient separation of the DNA fragments. This paper describes the process of amplification of Escherichia coli (E. coli) by the CF-PCR system built in-house and the detection of the PCR products by CE. The results demonstrate that the target gene of E. coli was successfully amplified within 10 min, indicating that these two systems can be used for the rapid amplification and detection of nucleic acids.

Abstract:Rapid heat transfer is crucial for an efficient polymerase chain reaction (PCR), and this makes temperature control one of the most essential features in a micro-PCR system, which always includes a heater and a sensor composing a closed-loop. Yet, the fabrication of the heater and the sensor often prevented micro-PCR systems from achieving both cost-effectiveness and fabrication-easiness. For most of the early researches micromachining techniques were used to allow sensors and heaters be integrated on a silicon or glass chip. However, the cost prevented them from wide applications. The work described in this paper is part of our effort to solve the cost/fabrication dilemma. An innovative digital temperature control system was developed by introducing a heater/sensor switching procedure. Only one temperature controlling element fabricated by flexible printed circuit technology was utilized in the constructed PCR device with minimum fabrication steps. The glass chip-based device was made from low cost materials and assembled with adhesive bonding. Through seemingly simple steps, we obtained both disposability and portability at the same time. Temperature stability within ±0.3 °C and a transitional rate of 8 °C/s during heating/cooling was achieved. A 244 bp DNA fragment of hepatitis C virus was successfully amplified in our device by a three-stage thermal cycling process. Further improvement was assisted by finite element analysis, and demonstrated by experiment.

Abstract:Microarray chip is a highly sensitive and high-throughput genetic detection technology based on the principle of complementary pairing of nucleic acid sequence bases and using polymerase chain reaction (PCR), and its chip structure and material have a great impact on the detection. Therefore, a new type of PCR chip is designed. The large multi-physical field simulation software Comsol is used to simulate the coupling of thermodynamics and structural mechanics of the designed chip. Finite element simulation is used to experimentally optimize the chip material selection in practice, find the composite material (cyclic olefin copolymer (COC)) that has the least effect on signal processing and does not require polar treatment of the chip substrate, and design the optimal chip structure. Three kinds of standard chips (internal reference, negative and positive) were prepared by using FAM fluorescent probe. Positive luminescent spots were randomly labeled for detection. This detection is used to evaluate the value of practical application of this chip. The results show that the maximum deformation displacement of the chip is 0.6 mm at 4-100 degrees C, which is instantaneously irradiated by a 1 KW radiation light source, and the transmittance of the model calculated by the penetrated radiation power is 83.7%. In practical application, several materials are irradiated with excitation light to detect their excitation effect, and COC has the smallest excitation effect and the lowest background signal value. A chip containing 203 microarray spots was prepared according to the above conclusions, and the detection results were 100% consistent.

Abstract:An integrated system of a silicon-based microfabricated polymerase chain reaction (microPCR) chamber and microfabricated electrophoretic glass chips have been developed. The PCR chamber was made of silicon and had aluminum heaters and temperature sensors integrated on the glass anodically bonded cover. Temperature uniformity in the reaction chamber was +/-0.3 degrees C using an improved novel "joint-heating" scheme. Thermal cycling was digitally controlled with a temperature accuracy of +/- 0.2 degrees C. Small operating volumes together with high thermal conductivity of silicon made the device well suited to rapid cycling; 16 s/cycle were demonstrated. For analysis of the PCR products, the chamber output was transferred to the glass microchip by pressure. Analysis time of PCR amplified genomic DNA was obtained in the microchip in less than 180 s. The analysis procedure employed was reproducible, simple and practical by using viscous sieving solutions of hydroxypropylmethylcellulose and dynamically coated microchip channels with poly(vinylpyrrolidone). DNA fragments that differ in size by 18 base pairs (bp) were resolved. Analysis of genomic male and female amplified DNA by microPCR was achieved in microchip, and application of the integrated microPCR-microchip for the identification of bird sex was tested. Genomic DNA samples from several bird species such as pigeon and chicken were analyzed. Hence, the system could be used as well to determine the sex of avian species.

Abstract:Thermal performances of natural convection activated micro polymerase chain reaction(PCR) chips were numerically studied.By calculating the volume fraction of the liquid that satisfied the given thermal cycling,geometrical structures and thermal conditions of the chip were optimized.When the temperature of the top surface was the lower limit of the anneal-extension temperature and the bottom was at the upper limit of the denaturation temperature, an isothermal-side-wall columned chamber with the height to diameter ratio of about 0.275 was demonstrated to be the most appropriate candidate for the present PCR device.Keeping the height to diameter ratio and the volume of the liquid constant,when a solid cirque structure was added in the chamber and the bottom high temperature area reduced from the whole surface to the half radius region,the liquid rested in the denaturation area much shorter than in the anneal-extension area,and the volume fraction of the liquid that satisfied the given thermal cycling was almost not changed.So this condition was more propitious to the PCR process.

Abstract:Experiments are used to study the fabrication of polymer microfluidic chip with hot embossing method.The pattern fidelity with respect to the process parameters is analyzed. Experiment results show that the relationship between the imprint temperature and the microchannel width is approximately exponential.However,the depth of micro channel isn’t sensitive to the imprint temperature.When the imprint pressure is larger than 1 MPa and the imprint time is longer than 2 rain,the increasing of imprint pressure and holding time has little impact on the microchannel width. So over long holding time is not needed in hot embossing.Based on the experiment analysis,a series of optimization process parameters is obtained and a fine microfluidic chip is fabricated.The electrophoresis separation experiment are used to verify the microfluidic chip performance after bonding.The results show that 100bp-ladder DNA sample can be separated in less than 5 min successfully.

Abstract:In this paper, we present an integrated and automated prototype system which has been developed for real-time polymerase chain reaction (PCR) analysis based on microfluidic PCR array chips. The system integrates the PCR thermal cycling and optical detection capabilities to enable real-time fluorescence imaging and image processing for data analysis. The main advantage of the system is that it provides a solution that can rapidly perform and evaluate PCR experiment simultaneously on microfluidic PCR array chips. The system has demonstrated fast and efficient on-chip real-time PCR analysis using human genomic DNA samples. The implementation of the system integration is a multi-thread Windows software with component structure which is written in Visual C++.

Abstract:A simple and efficient bond technique for integrating polydimethylsiloxane (PDMS) and printed circuit board (PCB) is presented in this paper by using half-cured PDMS technique. We take advantage of the mature PCB technology for fabrication of microchannel mold and heating electrodes leading to a cost-effective and mass manufacturing method. PDMS is applied for fabricating microfluidic chip by replica molding while a seamless and reliable bond is formed between cured PDMS chip and half-cured PDMS film on PCB substrate. To demonstrate the reliability of the system, the bond strengths of the PDMS film to PCB substrate as well as the PDMS chip to PDMS film are investigated. An application of a continuous-flow PCR (CF-PCR) chip is also fabricated based on the bond technique. Successful DNA amplification is obtained and compared to the conventional PCR reaction. The proposed bond method is a promising attempt for the integration between polymer and PCB which can be critical for the microfluidic applications requiring low cost, high efficiency and portability.
