Abstract:The applicability and accuracy of the Behler-Parrinello atomistic neural network method for fitting reactive potential energy surfaces is critically examined in three systems, H + H2 → H2 + H, H + H2O → H2 + OH, and H + CH4 → H2 + CH3. A pragmatic Monte Carlo method is proposed to make efficient choice of the atom-centered mapping functions. The accuracy of the potential energy surfaces is not only tested by fitting errors but also validated by direct comparison in dynamically important regions and by quantum scattering calculations. Our results suggest this method is both accurate and efficient in representing multidimensional potential energy surfaces even when dissociation continua are involved.

Abstract:A simple, general, and rigorous scheme for adapting permutation symmetry in molecular systems is proposed and tested for fitting global potential energy surfaces using neural networks (NNs). The symmetry adaptation is realized by using low-order permutation invariant polynomials (PIPs) as inputs for the NNs. This so-called PIP-NN approach is applied to the H + H2 and Cl + H2 systems and the analytical potential energy surfaces for these two systems were accurately reproduced by PIP-NN. The accuracy of the NN potential energy surfaces was confirmed by quantum scattering calculations.

Abstract:A permutationally invariant global potential energy surface for the HOCO system is reported by fitting a larger number of high-level ab initio points using the newly proposed permutation invariant polynomial-neural network method. The small fitting error (∼5 meV) indicates a faithful representation of the potential energy surface over a large configuration space. Full-dimensional quantum and quasi-classical trajectory studies of the title reaction were performed on this potential energy surface. While the results suggest that the differences between this and an earlier neural network fits are small, discrepancies with state-to-state experimental data remain significant.

Abstract:With advances in ab initio theory, it is now possible to calculate electronic energies within chemical (<1 kcal/mol) accuracy. However, it is still challenging to represent faithfully a large number of ab initio points with a multidimensional analytical function over a large configuration space, which is needed for accurate dynamical studies. In this Review, we discuss our recent work on a new potential-fitting approach based on artificial neural networks, which are ultra-flexible in representing any multidimensional real functions. A unique feature of our neural network approach is how the symmetries, particularly those associated with the exchange of identical atoms in the system, are enforced. To this end, symmetry functions in the form of symmetrised monomials that satisfy a particular type of symmetry possessed by the system are used in the input layer of the neural network. This approach is rigorous, accurate, and efficient. It is also simple to implement, requiring no modification of the neural network routines. Its applications to the construction of multi-dimensional potential energy surfaces in many gas phase and gas–surface systems as surveyed here.

Neural Network Potential with Multi-Resolution Approach Enables Accurate Prediction of Reaction Free Energies in Solution

Abstract:We present design and implementation of a novel neural network potential (NNP) and its combination with an electrostatic embedding scheme, commonly used within the context of hybrid quantum-mechanical/molecular-mechanical (QM/MM) simulations. Substitution of a computationally expensive QM Hamiltonian by a NNP with the same accuracy largely reduces the computational cost and enables efficient sampling in prospective MD simulations, the main limitation faced by traditional QM/MM set-ups. The model relies on the recently introduced anisotropic message passing (AMP) formalism to compute atomic interactions and encode symmetries found in QM systems. AMP is shown to be highly efficient in terms of both data and computational costs, and can be readily scaled to sample systems involving more than 350 solute and 40'000 solvent atoms for hundreds of nanoseconds using umbrella sampling. The performance and broad applicability of our approach are showcased by calculating the free-energy surface of alanine dipeptide, the preferred ligation states of nickel phosphine complexes, and dissociation free energies of charged pyridine and quinoline dimers. Results with this ML/MM approach show excellent agreement with experimental data. In contrast, free energies calculated with static high-level QM calculations paired with implicit solvent models or QM/MM MD simulations using cheaper semi-empirical methods show up to ten times higher deviation from the experimental ground truth and sometimes even fail to reproduce qualitative trends.

Abstract:We develop a new deep potential—range correction (DPRc) machine learning potential for combined quantum mechanical/molecular mechanical (QM/MM) simulations of chemical reactions in the condensed phase. The new range correction enables short-ranged QM/MM interactions to be tuned for higher accuracy, and the correction smoothly vanishes within a specified cutoff. We further develop an active learning procedure for robust neural network training. We test the DPRc model and training procedure against a series of six nonenzymatic phosphoryl transfer reactions in solution that are important in mechanistic studies of RNA-cleaving enzymes. Specifically, we apply DPRc corrections to a base QM model and test its ability to reproduce free-energy profiles generated from a target QM model. We perform these comparisons using the MNDO/d and DFTB2 semiempirical models because they differ in the way they treat orbital orthogonalization and electrostatics and produce free-energy profiles which differ significantly from each other, thereby providing us a rigorous stress test for the DPRc model and training procedure. The comparisons show that accurate reproduction of the free-energy profiles requires correction of the QM/MM interactions out to 6 Å. We further find that the model's initial training benefits from generating data from temperature replica exchange simulations and including high-temperature configurations into the fitting procedure, so the resulting models are trained to properly avoid high-energy regions. A single DPRc model was trained to reproduce four different reactions and yielded good agreement with the free-energy profiles made from the target QM/MM simulations. The DPRc model was further demonstrated to be transferable to 2D free-energy surfaces and 1D free-energy profiles that were not explicitly considered in the training. Examination of the computational performance of the DPRc model showed that it was fairly slow when run on CPUs but was sped up almost 100-fold when using NVIDIA V100 GPUs, resulting in almost negligible overhead. Abstract:A high-precision global potential energy surface (PES) of the Li 3 system is constructed based on high-level ab initio calculations, and the root-mean-square error is 5.54 cm -1 . The short-range of the PES is fitted by the fundamental invariant neural network (FI-NN) method, while the long-range uses a function with an accurate asymptotic potential energy form, and the two regions are connected by a switching function. Based on the new PES, the statistical quantum-mechanical (SQM) and the time-dependent wave packet (TDWP) methods are used to study the dynamics of 7 Li + 6 Li 2 ( v = 0, j = 0) → 6 Li 7 Li + 6 Li reactions in the low collision energy region (10 -11 to 10 -3 cm -1 ) and the high collision energy region (8 to 800 cm -1 ), respectively. In the high collision energy region, the calculation results of the SQM method and the TDWP method are inconsistent, indicating that the reaction dynamics does not follow the statistical behavior in the high collision energy region. In addition, we found that the Coriolis coupling effect plays an important role in this reaction. The characteristic of the symmetric forward-backward scattering in total DCS indicates that the reaction follows the complex-forming reaction mechanism.

Abstract:Neural network potentials (NNPs) are an innovative approach for calculating the potential energy and forces of a chemical system. In principle, these methods are capable of modeling large systems with an accuracy approaching that of a high-level ab initio calculation but with a much smaller computational cost. Due to their training to density-functional theory (DFT) data and neglect of long-range interactions, some classes of NNPs require an additional term to include London dispersion physics. In this perspective, we discuss the requirements for a dispersion model for use with an NNP, focusing on the MLXDM (Machine Learned eXchange Hole Dipole Moment) model developed by our groups. This model is based on the DFT-based XDM dispersion correction, which calculates interatomic dispersion coefficients in terms of atomic moments and polarizabilities, both of which can be effectively approximated using neural networks.

As the size of the reaction system increases, it would be more and more difficult to develop its globally accurate full-dimensional PES. One unavoidable difficulty is that it is too expensive to calculate electronic energies of ample configurations for complicated reactions. Δ-machine learning is a highly cost-effective method as only a small number of high-level ab initio energies are required to improve a potential energy surface (PES) fit to a large number of low-level points. Here, we propose a permutation-invariant-polynomial neural-network (PIP-NN)-based Δ-machine learning approach to construct full-dimensional accurate PESs for complicated reactions. The approach is applied to the HO2 + HO2 → H2O2 + O2 reaction, a key process in combustion and atmosphere. The full-dimensional triplet state PES is constructed with a large number of density functional theory (DFT) points, which cover all dynamically relevant regions. Only 14% of the DFT dataset are used to successfully bring the DFT PES to the UCCSD(T)-F12a/AVTZ quality. On this PES of high quality, quasi-classical trajectory (QCT) calculations are performed to study the dynamics of the title reaction. A surprising mode-speciﬁc dynamics is observed, in which exciting a spectator mode leads to significant enhancement of the reactivity at low collision energy. This special mechanism can be attributed to increased attraction potential caused by the excited spectator mode. Such mode specificity may be quite prevalent in free radical reactions involving HO2, which is common in combustion and atmosphere.
