Abstract:Calcite, in the natural environment the most stable polymorph of calcium carbonate (CaCO3), not only is an abundant mineral in the Earth's crust but also forms a central constituent in the biominerals of living organisms. Intensive studies of calcite(104), the surface supporting virtually all processes, have been performed, and the interaction with a plethora of adsorbed species has been studied. Surprisingly, there is still serious ambiguity regarding the properties of the calcite(104) surface: effects such as a row-pairing or a (2 × 1) reconstruction have been reported, yet so far without physicochemical explanation. Here, we unravel the microscopic geometry of calcite(104) using high-resolution atomic force microscopy (AFM) data acquired at 5 K combined with density functional theory (DFT) and AFM image calculations. A (2 × 1) reconstruction of a pg-symmetric surface is found to be the thermodynamically most stable form. Most importantly, a decisive impact of the (2 × 1) reconstruction on adsorbed species is revealed for carbon monoxide.
Symplectic Transformation Based Analytical and Numerical Methods for Linear Quadratic Control with Hard Terminal Constraints

Abstract:Feedback gain and feedforward input of conventional linear quadratic (LQ) hard terminal controllers tend to infinity at terminal time, so that the conventional controllers have to go open-loop for a short interval before the final time. This short interval is called blind time. To avoid the terminal infinite feedback control gain and feedforward input, new optimal control laws are proposed for hard terminal control of linear time-varying systems. Furthermore, a structure-preserving numerical method is also presented to evaluate the time-varying optimal feedback and feedforward control gains and corresponding optimal trajectory. The analytical and numerical methods being developed here are based on the application of symplectic (canonical) transformation and generating functions of Hamiltonian systems. Different from the existing generating function method for optimal control, the first type of generating function plays a key role in solving the associated Hamiltonian two-point boundary-value problem (TPBVP), while the second generating function is employed to recover the first type. This note uses the second and third types of generating functions to find novel optimal control laws by solving the Hamiltonian TPBVP, which eliminates the infinite control gains of conventional optimal control laws near terminal time. Since the optimal trajectory of the closed-loop system is a solution of the Hamiltonian TPBVP, by using symplecticity of the solution operator of the linear Hamiltonian system, this paper also derives a structure-preserving matrix recursive algorithm for the computation of time-varying optimal control gains and the systems optimal trajectories. Numerical simulations show that this structure-preserving algorithm gives accurate results for relative large discrete steps and keeps geometric properties of the solutions.
The Unique Nano-and Microstructure of Twinned Foraminiferal Shell Calcite

Abstract:Abstract Diversification of biocrystal arrangement patterns, incorporation of biopolymers at many scale levels and a hierarchical architecture are keys for biomaterial optimization. In contrast to molluscan microstructures that consist of ordered assemblies of regularly shaped biocrystals, shells of modern rotaliid foraminifera comprise variously sized and highly irregularly shaped crystals. Benthic and planktonic foraminiferal shell crystals are mesocrystals. Crystal morphologies range from polyhedral, fibrous, to bladed-platy, with most of them having fractal-dendritic morphologies. In this contribution we investigate the nanometer-scale structure and microstructural arrangement of the fractal-dendritic crystals and demonstrate for planktonic Pulleniatina obliquiloculata, Rotaliida, that these consist of twinned calcite. Each fractal-dendritic crystal-unit comprises twin individuals misoriented to each other by 60°. We report for the twinned crystals a unique microstructure, not yet observed for crystals of other carbonate-shelled organisms. The fractal-dendritic, twinned, crystals consist, at the site of nucleation in a rhizopodial-network, of minute fibrils. With distance away from the nucleation site, fibrils change shape and size and evolve to large, twinned, bladed/platy crystals. Arrays of the latter seam outer shell surfaces. We demonstrate that the twinned, fractal-dendritic, crystals form through growth competition at high supersaturation and pH and discuss the main determinants that lead to P. obliquiloculata calcite formation.
Visualizing the Internal Nano‐crystallinity of Calcite due to Non‐classical Crystallization by 3D Coherent X‐ray Diffraction Imaging

Abstract:We investigate the internal crystallinity of calcite crystals synthesized using two approaches: precipitation from solution and the ammonium carbonate diffusion method. Scanning electron microscopy (SEM) analyses reveal that the calcite products precipitated using both approaches had a well‐defined rhombohedron shape, consistent with the euhedral crystal habit of the mineral. The internal structure of these calcite crystals was characterized using Bragg coherent diffraction imaging (BCDI) to determine the 3D electron density and the atomic displacement field. BCDI reconstructions for crystals synthesized using the ammonium carbonate diffusion approach have the expected euhedral shape, with internal strain fields and few internal defects. In contrast, the crystals synthesized by precipitation from solution have very complex external shapes and defective internal structures, presenting null electron density regions and pronounced displacement field distributions. These heterogeneities are interpreted as multiple crystalline domains, created by a non‐classical crystallization mechanism where smaller nanoparticles coalescence into the final euhedral particles. The combined use of SEM, X‐ray diffraction (XRD), and BCDI allows us to structurally differentiate calcite crystals grown with different approaches, opening new opportunities to understand how grain boundaries and internal defects alter calcite reactivity. Abstract:Calcite is widely formed in various geological environments such as diagenesis, biological processes and hydrothermal processes. Laser ablation inductively coupled plasma mass spectrometry (LA-ICP-MS) calcite U-Pb dating technique has a broad application prospect in solving key geological problems. Calcite has relatively low U content (5.0x10(-6)) and high common lead proportion (U-238/Pb-206 < 1), which requires high sensitivity of the instrument. Compared with Q-ICP-MS and SF-ICP-MS, MC-ICP-MS has the advantage of simultaneous isotope determination and higher analysis accuracy. Predecessors optimized instrument parameters and made some attempts to improve sensitivity. To maximize sensitivity, based on Neptune Plus model MC-ICP-MS, this study gets the best sensitivity of U and Pb by optimizing cone and auxiliary nitrogen systematically. The research shows that the instrument has the highest sensitivity under the condition of Jet+X cone combined with nitrogen (N-2=4.0mL.min(-1)). Compared with the conventional condition (S+H cone combined without nitrogen), the signal intensities of U and Pb are increased by about 4 times and 3 times respectively. At the same time, we find that the nitrogen sensitization has a great relationship with the cone combination. When X sample cone is used, the introduction of nitrogen can improve the signal intensity of U, while when H sample cone is used, the introduction of nitrogen does not change the signal intensity. Based on the optimized instrument parameters, we established a high spatial resolution (similar to 85 mu m) LA-MC-ICP-MS calcite U-Pb dating technique. Three calcite U-Pb dating reference materials are used to verify our technique, and the results are consistence with ID-TIMS value within error, which proves that our method is effective for the analysis of low U (similar to 0.03x10(-6)) sample. Two reference materials in the laboratory are preliminary determined: TLM and LSJ07. The results of one measurement of TLM are 219.8 +/- 2.3Ma (2s, n=30), and the results of two measurements of LSJ07 are 26.4 +/- 0.2 Ma (2s, n=30) and 26.7 +/- 0.2Ma (2s, n=30). The proportion of common lead in these two reference materials is relatively low, and they are potential calcite U-Pb dating reference materials. We find that the change of laser spot size significantly affected the accuracy of the results, which may be related to the difference of fractionation effect under different laser spots, especially when the laser spot is smaller than 60 mu m. Therefore, we suggest that the laser parameters should be strictly matched between the reference materials and the unknown samples in the U-Pb dating of calcite. Finally, we preliminarily discussed the closure of calcite U-Pb system.

Abstract:Understanding the effects of consolidating inorganic mineral treatments on carbonate stones of cultural heritage, and on the nature and distribution of newly formed products within the matrix, poses a significant challenge in Heritage Science and Conservation Science. Existing analytical methods often fail to deliver spatial and compositional insights into the newly formed crystalline phases with the appropriate high lateral resolution. In this study, we explore the capabilities and limitations of synchrotron radiation (SR) micro-X-ray powder diffraction (μXRPD) mapping combined with micro-X-ray fluorescence (μXRF) to give insight into compounds formed following the application of ammonium oxalate (AmOx) and diammonium phosphate-based (DAP) solutions on porous carbonate stone. Ultimately, the integration of μXRPD mapping and μXRF analysis proved itself a powerful asset in providing precise qualitative and quantitative data on the newly formed phases, in the case of both calcium oxalates (CaOxs) and calcium phosphates (CaPs), and their complex stratigraphic distribution, thus opening a new route for applications to a more comprehensive study of inorganic treatments applied to carbonate substrates.

Visualizing the 3D Internal Structure of Calcite Single Crystals Grown in Agarose Hydrogels

Abstract:Single crystals are usually faceted solids with homogeneous chemical compositions. Biogenic and synthetic calcite single crystals, however, have been found to incorporate macromolecules, spurring investigations of how large molecules are distributed within the crystals without substantially disrupting the crystalline lattice. Here, electron tomography reveals how random, three-dimensional networks of agarose nanofibers are incorporated into single crystals of synthetic calcite by allowing both high- and low-energy fiber/crystal interface facets to satisfy network curvatures. These results suggest that physical entrapment of polymer aggregates is a viable mechanism by which macromolecules can become incorporated inside inorganic single crystals. As such, this work has implications for understanding the structure and formation of biominerals as well as toward the development of new high-surface area, single-crystal composite materials.

Abstract:Crystallography has a long history of providing knowledge and methods for applications in other disciplines. The identification of minerals using X-ray diffraction is one of the most important contributions of crystallography to earth sciences. However, when the crystal itself has been dissolved, replaced or deeply modified during the geological history of the rocks, diffraction information is not available. Instead, the morphology of the crystal cast provides the only crystallographic information on the original mineral phase and the environment of crystal growth. This article reports an investigation of crystal pseudomorphs and crystal casts found in a carbonate-chert facies from the 3.48 Ga-old Dresser Formation (Pilbara Craton, Australia), considered to host some of the oldest remnants of life. A combination of X-ray microtomography, energy-dispersive X-ray spectroscopy and crystallographic methods has been used to reveal the original phases of these Archean pseudomorphs. It is found with a high degree of confidence that the original crystals forming in Archean times were hollow aragonite, the high-temperature polymorphs of calcium carbonate, rather than other possible alternatives such as gypsum (CaSO4·2H20) and nahcolite (NaHCO3). The methodology used is described in detail.

Abstract:Biogenic single-crystal composites, such as sea urchin spines and calcitic prisms from mollusk shells, contain organic macromolecules inside of inorganic single-crystal matrices. The nanoscale internal structure of these materials, however, is poorly understood, especially how the biomacromolecules are distributed within the crystals without significantly disrupting the crystalline lattice. Here, annular dark-field scanning transmission electron microscopy and electron tomography reveal, in three dimensions, how biomacromolecules are distributed within the calcitic prisms from Atrina rigida shells. Disk-like nanopatches, whose scattering intensity is consistent with organic inclusions, are observed to be anisotropically arranged within a continuous, single-crystalline calcite matrix. These nanopatches are preferentially aligned with the (000l) planes of calcite. Along the crystallographic c-axis, there are alternating organic-rich and -poor regions on a length scale of tens of nanometers, while, in the ab plane, the distribution of nanopatches is more random and uniform. The structural features elucidated in this work have relevance to understanding the structure-property relationships and formation mechanisms of biominerals, as well as to the development of bio-inspired strategies to extrinsically tune the properties of single-crystals.

Abstract:Though calcium carbonate crystals with various morphologies have been successfully fabricated via bioinspired methods, the mechanism underlying crystallization of one-dimensional (1D) calcite microstructures along defined crystallographic axes is poorly understood. In this paper, we first show that by combining the effects of poly(acrylic acid) (PAA) and calcite substrates we can direct the formation of calcite through an intermediate complex of PAA and Ca2(+). into oriented calcite micropillars with {104} faceted coaligned platelike subunits. Moreover, in situ AFM studies under different conditions than those used in bulk experiments also lead to formation of ID calcite microstructures. With a slight change in conditions, arrays of oriented calcite prisms with triangular cross sections are formed on calcite substrates. Though distinct in morphology, these pillars and prisms form in a similar way via anisotropic nanoparticle aggregation, growth, fusion, and reorganization. The results may provide new insights into mechanisms of biomineralization.

Abstract:Paired petrography and acid maceration has shown that preferential silicification of shelly faunas can bias recovery based on taxon and body size. Here, silicified fossils from the Upper Ordovician Edinburg Formation, Strasburg Junction, Virginia, USA, were analyzed using X-ray tomographic microscopy (μCT) in conjunction with recovered residues from acid maceration of the same materials to further examine sources of potential bias. Results reveal that very small (<~1 mm) fossils are poorly resolved in μCT when scanning at lower resolutions (~30 μm), underestimating abundance of taxa including ostracods and bryozoans. Acid maceration, meanwhile, fails to recover poorly silicified fossils prone to disarticulation and/or fragmentation during digestion. Tests for patterns of breakage, however, indicate no significant size or taxonomic bias during extraction. Comparisons of individual fossils from 3-D fossil renders and maceration residues reveal patterns of fragmentation that are taxon-specific and allow the differentiation of biostratinomic and preparational breakage. Multivariate ordinations and cluster analyses of μCT and residue data in general produce concordant results but indicate that the variation in taxonomic composition of our samples is compromised by the resolvability of small size classes in μCT imaging, limiting the utility of this method for addressing paleoecological questions in these specific samples. We suggest that comparability of results will depend strongly on the sample size, taphonomic history, textural, and compositional characteristics of the samples in question, as well as μCT scan parameters. Additionally, applying these methods to different deposits will test the general applicability of the conclusions drawn on the relative strengths and weaknesses of the methods.

Calcite Twin Formation, Measurement and Use as Stress–Strain Indicators: A Review of Progress over the Last Decade

Abstract:Mechanical twins are common microstructures in deformed calcite. Calcite twins have been used for a long time as indicators of stress/strain orientations and magnitudes. Developments during the last decade point toward significant improvements of existing techniques as well as new applications of calcite twin analysis in tectonic studies. This review summarises the recent progress in the understanding of twin formation, including nucleation and growth of twins, and discusses the concept of CRSS and its dependence on several factors such as strain, temperature and grain size. Classical and recent calcite twin measurement techniques are also presented and their pros and cons are discussed. The newly proposed inversion techniques allowing for the use of calcite twins as indicators of orientations and/or magnitudes of stress and strain are summarized. Benefits for tectonic studies are illustrated through the presentation of several applications, from the scale of the individual tectonic structure to the continental scale. The classical use of calcite twin morphology (e.g., thickness) as a straightforward geothermometer is critically discussed in the light of recent observations that thick twins do not always reflect deformation temperature above 170–200 °C. This review also presents how the age of twinning events in natural rocks can be constrained while individual twins cannot be dated yet. Finally, the review addresses the recent technical and conceptual progress in calcite twinning paleopiezometry, together with the promising combination of this paleopiezometer with mechanical analysis of fractures or stylolite roughness.
Synchrotron radiation X-ray diffraction computed tomography (XRDCT): a new tool in cultural heritage and stone conservation for 3D non-destructive probing and phase analysis of inorganic re-treatments

Abstract:The issue of preserving carbonatic stones of cultural heritage (CH) restored in the past that have undergone new decay phenomena is strongly emerging and conservation science has not yet found a reliable solution. In this paper, we propose the application of synchrotron radiation X-ray diffraction computed tomography (XRDCT) to explore the effects of using inorganic-mineral products (ammonium oxalate; ammonium phosphate) in sequence as a novel, compatible and effective re-treatment approach to consolidate decayed carbonatic stones already treated with inorganic-mineral treatments. High-quality XRDCT datasets were used to qualitatively/quantitatively investigate and 3D localize the complex mixture of crystalline phases formed after the conservation re-treatments within a porous carbonatic stone substrate. The XRDCT reconstruction images and the structural refinements of XRD patterns with the Rietveld methods showed that the phase composition of reaction products, their volume distribution, and weight fraction vary as a function of the treatment sequence and penetration depth. The high potential of XRDCT allows (i) assessment of peculiar trends of each treatment/treatment sequence; (ii) exploration of the reaction steps of the sequential treatments and (iii) demonstration of the consolidating effect of inorganic re-treatments, non-destructively and at the micron scale. Above all, our study (i) provides new analytical tools to support the conservation choices, (ii) showcases new analytical possibilities for XRDCT in conservation science, including in investigations of CH materials and decay processes, and (iii) opens up new perspectives in analytical chemistry and material characterisation for the non-destructive and non-invasive analysis of reactions within heterogeneous polycrystalline systems.

Abstract:Calcite (CaCO3) is a ubiquitous mineral with the ability to accommodate a wide range of impurities. Determination of the coordination environment and incorporation modes of impurities in calcite has historically relied primarily on the interpretation of extended X-ray absorption fine structure (EXAFS) spectroscopy. However, lack of standards combined with the large number of degrees of freedom involved in shell-by-shell fits have made the interpretation of EXAFS spectra challenging. In this work, ab initio molecular dynamics (AIMD) simulations were performed to investigate the incorporation of seven divalent metal cation impurities, namely, Ba2+, Pb2+, Sr2+, Cd2+, Mn2+, Co2+, and Zn2+, in calcite. These cations span a wide range of sizes: 30.7 to −22.8% change in ionic radius with respect to Ca2+. The atomic trajectories were then used to compute EXAFS spectra for direct comparison with published experimental spectra. The simulations confirmed that all seven metal cations incorporate in calcite via substitution in the calcium site. The AIMD–EXAFS approach allowed for overcoming limitations of the shell-by-shell fitting approach, such as the difficulties in resolving weak backscatterers beyond the first coordination shell. As a result, the AIMD–EXAFS approach was able to provide a detailed and comprehensive characterization of the structural relaxation around divalent metal cation impurities in calcite.

Abstract:Non-invasive techniques, such as close-range photogrammetry (CRP) and 3D ultrasonic tomography complemented with optical and scanning electron microscopy and mercury porosimetry, were applied to characterize the carbonate rock samples of the Calcari di Cagliari formation. The integrated approach started with the computation of high-resolution 3D models of the carbonate samples using the CRP technique to produce 3D high-resolution models texturized both with natural colors and intensity. Starting from the 3D models from previous techniques, a 3D ultrasonic tomography on each rock sample was accurately planned and carried out in order to detect the elastic properties of such rocks and relate them to textural heterogeneity or internal defects. The results indicate that the relationship between longitudinal velocity and rock properties is complex even in the same carbonate formation. Understanding the relationship between the geomatic and geophysical responses in the investigated rock properties, such as textural characteristics and especially structure and geometry of pores, type of pores, tortuosity and cementing material, is important for many practical applications and especially in the diagnostic process of the conservation state of monumental structures. The integration of the above non-invasive techniques complemented by petrographical–petrophysical data proved to be a powerful method to associate each lithotype with a different susceptibility to degradation. The results presented in this paper demonstrate that the proposed integrated use of complementary methodologies would guarantee the reproducibility of the measurements both at the laboratory and field scale for the monitoring in time of the rock condition while giving a useful contribution in making decisions on an appropriate remedial strategy.

Abstract:The oxygen isotopic microanalysis of calcite is essential for obtaining high spatial resolution data linked to microstructures, a challenge for conventional techniques. This analysis, however, relies heavily on matrix-matched reference materials, of which only a few calcite standards are available. In this study, an inorganically precipitated calcite vein sample (WS-1) was evaluated through 141 SIMS oxygen isotope analyses and was found to have a homogeneous isotopic composition, with an external reproducibility of 0.23‰ (1σ), suggesting its potential as a SIMS reference material. The precise δ18OVPDB value, determined via traditional gas-source IRMS, was –16.52 ± 0.13‰ (1SD). Matrix effects were assessed using various carbonates, including abiotic aragonite (VS001/1-A), three abiotic calcites (NBS18, Cal-1, WS-1), and a high-Mg calcite (gorgonian coral). The results revealed negligible matrix effects between abiotic aragonite and calcites but significant differences between calcite and high-Mg calcite, likely due to Mg content or differences in biogenic crystal morphology and trace organic composition. This study demonstrates the utility of in-situ oxygen isotopic microanalysis for calcite but emphasizes the need for caution when analyzing high-Mg calcitic skeletons.

Abstract:Abstract Calcite (CaCO 3 , trigonal crystal system, space group $$R\overline{3}c$$ R 3 ̄ c ) is a ubiquitous carbonate phase commonly found on the Earth’s crust that finds many useful applications in both scientific (mineralogy, petrology, geology) and technological fields (optics, sensors, materials technology) because of its peculiar anisotropic physical properties. Among them, photoelasticity, i.e., the variation of the optical properties of the mineral (including birefringence) with the applied stress, could find usefulness in determining the stress state of a rock sample containing calcite by employing simple optical measurements. However, the photoelastic tensor is not easily available from experiments, and affected by high uncertainties. Here we present a theoretical Density Functional Theory approach to obtain both elastic and photoelastic properties of calcite, considering realistic experimental conditions (298 K, 1 atm). The results were compared with those available in literature, further extending the knowledge of the photoelasticity of calcite, and clarifying an experimental discrepancy in the sign of the p 41 photoelastic tensor component measured in past investigations. The methods here described and applied to a well-known crystalline material can be used to obtain the photoelastic properties of other minerals and/or materials at desired pressure and temperature conditions.
