Abstract:Fluorinated nucleosides are well-established as anticancer and antiviral medications. As with many pharmaceuticals, the effects of fluorine modifications are often only partially understood. In this work, the effects of 5-fluorination of the cytosine nucleobase on the structures and glycosidic bond stabilities of the protonated canonical DNA and RNA cytidine nucleosides (dCyd and Cyd) are examined. Infrared multiple photon dissociation action spectroscopy experiments and electronic structure calculations are employed to probe the structural influences of 5-fluorination. Spectral signatures in the IR fingerprint and hydrogen-stretching regions indicate that 5-fluorination heavily directs for and solely produces O2 protonation para to the 5-fluoro substituent. This differs from the canonical cytidine nucleosides where roughly equal populations of O2 and N3 protonated structures were observed. Energy-resolved collision-induced dissociation experiments combined with survival yield analyses are performed to probe the influence of 5-fluorination on glycosidic bond stability. Trends in the energy-dependence of the survival yield curves indicate that 5-fluorination weakens the glycosidic bond, and that the influence of 5-fluorination on glycosidic bond stability is much greater for dCyd than Cyd. Theory also finds that 5-fluorination weakens the glycosidic bond but predicts that the influence of 5-fluorination on N -glycosidic bond stability is roughly the same for dCyd and Cyd. Oh, what a difference the 2′-hydroxy substituent makes?

Abstract:The title compound, [ZnCl2(CH4N2S)2]·2C11H6N2O, consists of the tetrahedral ZnCl2–thiourea complex and hydrogen-bonded 4,5-diazafluoren-9-one (dafone). The N⋯N distance in dafone when not involved in metal coordination is significantly larger than when it is metal chelating. Neighboring zinc(II) complex molecules hydrogen bond to each other, forming supramolecular chains. π–π stacking is observed between neighboring dafone rings.

Abstract:The enthalpy of hydrogen‐bond formation between guanine (G) and cytosine (C) in o‐dichlorobenzene and in chloroform at 25°C has been determined by direct calorimetric measurement. We derivatized 2′‐deoxyguanosine and 2′‐deoxycytidine at the 5′‐ and 3′‐hydroxyls with triisopropylsilyl groups; these groups increase the solubility of the nucleic acid bases in nonaqueous solvents. Such derivatization also prevents the ribose hydroxyls from forming hydrogen bonds. Consequently, hydrogen‐bond formation in our system is primarily between the bases, and to a lesser extent, between base and solvent, and can be measured directly with calorimetry. To obtain the data on base‐pair formation, we first took into account the contributions from self‐association of each base, and where possible, have determined the ΔH of self‐association. From isoperibolic titration calorimetry, our measured ΔH of C2 formation in chloroform is −1.7 kcal/mol of C. Our measured ΔH of C:G base‐pair formation in o‐dichlorobenzene is −6.65 ± 0.32 kcal/mol. Since o‐dichlorobenzene does not form hydrogen bonds, the ΔH of C:G base‐pair formation in this solvent represents the ΔH of the hydrogen‐bonding interaction of C with G in a nonassociating solvent. In contrast, our measured ΔH of C:G base‐pair formation in chloroform is −5.77 ± 0.20 kcal/mol; thus, the absolute value of the enthalpy of hydrogen bonding in the C:G base pair is greater in o‐dichlorobenzene than in chloroform. Since chloroform is a solvent known to form hydrogen bonds, the decrease in enthalpic contribution to C:G base pairing in chloroform is due to the formation of hydrogen bonds between the bases and the solvent. The ΔH of hydrogen bonding of G with C reported here differs from previous indirect estimates: Our measurements indicate the ΔH is 50% less in magnitude than the ΔH based on spectroscopic measurements of the extent of interaction. We have also observed that the enthalpy of hydrogen bonding of C with G in chloroform is greater when G is in excess than when C is in excess. This increased heat is due to the formation of C:Gn > 1 complexes that we have observed using 1H‐nmr. Although C:G2 structures have previously been observed in triple‐stranded polymeric nucleic acids, higher order structures have not been observed between C and G monomers in nonaqueous solvents until now. By using monomers as a model system to investigate hydrogen‐bonding interactions in DNA and RNA, we have obtained the following results: A direct measurement of the ΔH of hydrogen bonding in the C:G complex in two nonaqueous solvents, and the first observation of C:Gn > 1 complexes between monomers. These results reinforce the importance of hydrogen bonding in the stabilization of various nucleic acid secondary and tertiary structures.

Abstract:Treatment of 1,8-bis(diphenylhydroxymethyl)naphthalene with a mixture of [HBF(4)](aq) and (CF(3)CO)(2)O affords the corresponding dication, 1,8-bis(diphenylmethylium)naphthalenediyl (1(2+)), which was isolated as the [BF4]- salt. This dication has been fully characterized, and its structure has been studied computationally. The (13)C NMR resonance of the methylium centers appears at 207.7 ppm. As indicated by an X-ray single-crystal analysis, the vicinal methylium centers are separated by 3.112(4) A. Dication (1(2+)) reacts with fluoride to afford [1-F]+ which has been isolated as the [BF4]- salt. The fluorine atom of [1-F](+) is connected to one of the former methylium centers through a typical C-F bond of 1.424(2) A and forms a long interaction of 2.444(2) A with the other methylium center. While the structure of [1-F]+ can be largely accounted for by considering a simple methylium formulation, density functional calculations followed by an Atom In Molecules analysis as well as a calculation of the Boys localized orbitals indicate that the long C-F interaction of 2.444(2) A corresponds to a dative bond. Hence, formulation of [1-F]+ as an unsymmetrical fluoronium must also be considered. As indicated by 1H NMR spectroscopy, the structure of this ion is fluxional; the fluorine atom oscillates between the former methylium centers with apparent activation parameters of DeltaH++ = 52(+/-3) kJ mol(-1) and DeltaS++ = -18(+/-9) J K(-1) mol(-1) as derived from line shape analysis. This dynamic process, which has also been studied theoretically by B3LYP density functional theory and Møller-Plesset second-order perturbation theory methods, involves symmetrical fluoronium ions as low-energy transition states.

Abstract:The view that the hydrogen bonds in Watson - Crick adenine - thy- mine (AT) and guanine - cytosine (GC) base pairs are in essence electrostatic interactions with substantial resonance assistance from the p electrons is ques- tioned. Our investigation is based on a state-of-the-art density functional theo- retical (DFT) approach (BP86/TZ2P) that has been shown to properly repro- duce experimental data. Through a quantitative decomposition of the hy- drogen bond energy into its various physical terms, we demonstrate that, contrary to the widespread belief, do- nor - acceptor orbital interactions (i.e., charge transfer) in s symmetry between N or O lone pairs on one base and NH s*-acceptor orbitals on the other base do provide a substantial bonding contri- bution which is, in fact, of the same order of magnitude as the electrostatic interaction term. The overall orbital interactions are reinforced by a small p component which stems from polariza- tion in the p-electron system of the individual bases. This p component is, however, one order of magnitude small- er than the s term. Furthermore, we have investigated the synergism in a base pair between charge transfer from one base to the other through one hydrogen bond and in the opposite direction through another hydrogen bond, as well as the cooperative effect between the donor - acceptor interac- tions in the s- and polarization in the p- electron system. The possibility of CH ··· O hydrogen bonding in AT is also examined. In the course of these analyses, we introduce an extension of the Voronoi deformation density (VDD) method which monitors the redistribution of the s- and p-electron densities individually out of (DQ> 0) or into (DQ< 0) the Voronoi cell of an atom upon formation of the base pair from the separate bases.

5-Formylcytosine weakens the G-C pair and imparts local conformational fluctuations to DNA duplexes

Abstract:DNA epigenetic modifications such as 5-methyl (5mC), 5-hydroxymethyl (5hmC), 5-formyl (5fC) and 5-carboxyl (5caC) cytosine have unique and specific biological roles. Crystallographic studies of 5mC containing duplexes were conducted in the A-, B- or the intermediate E-DNA polymorphic forms. 5fC-modified duplexes initially observed in the disputed F-DNA architecture were subsequently crystallized in the A-form, suggesting that epigenetic modifications enable DNA sequences to adopt diverse conformational states that plausibly contribute to their function. Solution-state studies of these modifications were found in the B-DNA form, with marked differences in the conformational flexibility of 5fC containing duplexes in comparison to C/5mC containing duplexes, compromising the DNA duplex's stability. Herein, we systematically evaluate sensitive and commonly inaccessible NMR parameters to map the subtle differences between C, 5mC, and their oxidized (5hmC/5fC) counterparts. We observe that 15N/1H chemical shifts effectively report on the weakening of 5fC-G Watson-Crick base-pair H-bonding, extending the instability beyond any achievable within the sequence-specific changes in DNA. Triple 5fC containing sequences propagate the destabilization farther from the site of modifications, explaining reduced duplex stability upon multiple modifications. Additionally, scalar and residual dipolar coupling measurements unravel local sugar pucker fluctuations. One-bond 13C-1H scalar coupling measurements point towards a significant deviation away from the anticipated C2'-endo pucker for the 5fC modified nucleotide. Structural models obtained employing 13C-1H residual dipolar couplings and inter-proton distances corroborate the sugar pucker's deviation for 5fC modified DNA duplexes. The changes in the sugar pucker equilibria remain local to the 5fC modified nucleotide sans additive/long-range effects arising from multiple contiguous modifications. These observations highlight the impact of a major groove modification that alters the physical properties of DNA duplex without disturbing the Watson-Crick face. The changes observed in our studies for the 5fC containing DNA contrast with the perturbations induced by damage/lesion highlight the varied conformational preferences that modified nucleobases impart to the DNA duplex. As sequence-specific DNA transactions are rooted in the base-pair stability and pucker deviations, the observed structural perturbations for 5fC-modified DNA potentially play critical functional roles, such as protein-DNA recognition and interactions.
Anion effect of Cl−, I−, and F− on counterions condensation within nucleic acid ion atmosphere

Abstract:In the present work, molecular dynamics simulations have been carried out to study the anion effect on counterions distribution around the DNA double helix on the character of ion hydration. The simulated systems consisted of DNA fragment d(CGCGAATTCGCG) in water solution with the counterions and anions Cl−, I− or F−. Ion distribution and the characteristic binding sites of the counterions with DNA have been determined. The results show that due to the interaction with anions average number of counterions nearly DNA surface undergo changes. The amount of Na+ experienced a decline and the number of K+ experienced an increase with the change of Cl−, I−, and F− anion environment, while Na+ content remained at a high level compared with K+, anions are less present near DNA. Due to the dehydration effect, smaller Na+ counterions can squeeze through the hydration shell of DNA to the bottom of the double helix grooves. Two counterions are mainly indirect binding DNA, which prefer to bind at the phosphate backbone compared to the major groove and negligible binding occurs in the minor groove. The K+ counterions show stronger ability to cluster with anions thus more likely to be shielded from DNA electrostatic field. The character of ion size, ion-DNA interaction, and the ion hydration establishes the correlation between the counterions and anions within nucleic acid ion atmosphere.

Abstract:1,3-bis(4-nitrophenyl)urea (1) interacts through hydrogen bonding with a variety of oxoanions in an MeCN solution to give bright yellow 1:1 complexes, whose stability decreases with the decreasing basicity of the anion (CH3COO- > C6H5COO- > H2PO4- > NO2- > HSO4- > NO3-). The [Bu4N][1.CH3COO] complex salt has been isolated as a crystalline solid and its molecular structure determined, showing the formation of a discrete adduct held together by two N-H...O hydrogen bonds of moderate strength. On the other hand, the F- ion first establishes a hydrogen-bonding interaction with 1 to give the most stable 1:1 complex, and then on addition of a second equivalent, induces urea deprotonation, due to the formation of HF2-. The orange-red deprotonated urea solution uptakes carbon dioxide from air to give the tetrabutylammonium salt of the hydrogencarbonate H-bond complex, [Bu4N][1.HCO3], whose crystal and molecular structures have been determined.

Abstract:In the present study, various hydrogen bonded complexes between five-fluorouracil (FU) with AT and GC base pairs were studied. First, to determine the affinity of different sites of the parent structures (FU, AT, and GC) for the hydrogen bond formation, their molecular electrostatic potentials are explored. The complexation energies and the strength of individual HBs of the plausible complexes were evaluated by energetic, geometric, spectroscopic, topologic, and molecular orbital descriptors. Our results reveal that, the FU-GC complexes (34.76-44.42 kcal mol-1) are more stable than the FU-AT ones (21.00-30.35 kcal mol-1). Among the complexes, the FU3-AT1 and FU3-GC3 are the most stable structures in the both series, which can be related to the sites with the highest affinity. Second, a detail analysis of the hydrogen bond descriptors were performed to elucidate the effect of FU on the strength of HB interactions within the base pairs. Interestingly, due to the formation of various interactions between the active sites of basic molecules, the strength of HB within the base pairs in the most cases increase about +2.75 and +.57 kcal mol-1 for the GC and AT nucleobases, respectively. Finally, several aromatic indices (HOMA, FLU, NICS (0) and NICS (1)) were applied to evaluate the significance of π-electron delocalization (π-ED) of 5/6 membered rings. These results clearly show that the π-ED of the benchmark systems increase with the formation or strengthening of the HB, which is in line with the resonance assisted hydrogen bond theory.

Abstract:The major source of fluoride, namely calcium difluoride (CaF2), is derived from the mineral fluorspar. Recent advances in the activation of CaF2 via mechanochemical methods have inspired investigation of the fundamental properties of Ca–F bonds in molecular complexes. However, the paucity of well-defined molecular Ca–F-containing complexes undermines systematic understanding of the factors governing nucleophilic fluoride delivery. Here we report the use of a multidentate bis(phenoxide) ligand based on a 1,4,7-triazacyclononane (TACN) scaffold for the formation of well-defined Ca–F complexes, and demonstrate their capabilities in fluoride delivery. Key to this synthesis is an unprecedented desymmetrization step carried out on the TACN ligand within the Ca coordination sphere. A series of stable anionic dinuclear calcium fluoride complexes has then been accessed and characterized by NMR spectroscopy (critically by 19F NMR) and X-ray crystallography. Nucleophilic fluoride delivery can be used to generate C–F, Si–F and S–F bonds, with a notable advance over amide-derived ligand scaffolds being the reduced extent of side reactions derived from competing attack on the electrophile by the less nucleophilic O-donor anionic ligand set.

Abstract:Three new compounds, namely, 5-fluorocytosine–urea (2/1), 2C 4 H 4 FN 3 O·CH 4 N 2 O, (I), 5-fluorocytosine–5-fluorocytosinium 3,5-dinitrosalicylate–water (2/1/1), 2C 4 H 4 FN 3 O·C 4 H 5 FN 3 O + ·C 7 H 2 N 2 O 7 − ·H 2 O, (II), and 2-amino-4-chloro-6-methylpyrimidine–6-chloronicotinic acid (1/1), C 6 H 4 ClNO 2 ·C 5 H 6 ClN 3 , (III), have been synthesized and characterized by single-crystal X-ray diffraction. In compound (I), 5-fluorocytosine (5FC) molecules A and B form two different homosynthons [ R 2 2 (8) ring motif], one formed via N—H...O hydrogen bonds and the second via N—H...N hydrogen bonds. In addition to this interaction, a sequence of fused-ring motifs [ R 2 1 (6), R 3 3 (8), R 2 2 (8), R 4 3 (10) and R 2 2 (8)] are formed, generating a supramolecular ladder-like hydrogen-bonded pattern. In compound (II), 5FC and 5-fluorocytosinium are linked by triple hydrogen bonds, generating two fused-ring motifs [ R 2 2 (8)]. The neutral 5FC and protonated 5-fluorocytosinum cation form a dimeric synthon [ R 2 2 (8) ring motif] via N—H...O and N—H...N hydrogen bonds. On either side of the dimeric synthon, the neutral 5FC, 5-fluorocytosinium cation, 3,5-dinitrosalicylate anion and water molecule are hydrogen bonded through N—H...O, N—H...N, N—H...O W and O W —H W ...O hydrogen bonds, forming a large ring motif [ R 10 10 (56)], leading to a three-dimensional supramolecular network. In compound (III), 2-amino-4-chloro-6-methylpyrimidine (ACP) interacts with the carboxylic acid group of 6-chloronicotinic acid via N—H...O and O—H...O hydrogen bonds, generating an R 2 2 (8) primary ring motif. Furthermore, the ACP molecules form a base pair via N—H...N hydrogen bonds. The primary motif and base pair combine to form tetrameric units, which are further connected by Cl...Cl interactions. In addition to this hydrogen-bonding interaction, compounds (I) and (III) are further enriched by π–π stacking interactions.

Multinuclear NMR studies of the fluoride-uracil complex

Abstract:1H, 19F and 15N NMR spectroscopy has been carried out on the soluble hydrogen bonded complex (CH3CH2)4N+F− (uracil). The studies suggest that deprotonation of the uracil does not occur and that in a medium dielectric constant solvent, hydrogen bonding occurs at the N(1)H site. Spectroscopic monitoring of the controlled thermal decomposition of the complex shows that complex breakdown occurs via the uracil anion, HF−2 and neutral uracil.

Their crystal structures are investigated and compared with those of their MeO center dot center dot center dot H-N hydrogen-bonded analogues. It is found that all the F center dot center dot center dot H-N hydrogen-bonded molecules form intermolecular CO center dot center dot center dot H-N hydrogen bonding and, for two of them, weak F center dot center dot center dot H-C interactions. In contrast, the MeO center dot center dot center dot H-N hydrogen-bonded molecules display only very weak intermolecular C-H center dot center dot center dot pi interactions. The hydrogen-bonded amide units in the fluorine-bearing molecules exhibit large torsion from the connecting benzene units. This has been attributed to the weaker ability of fluorine as a hydrogen-bonding acceptor, its smaller size (relative to the MeO group), and consequently the strengthened intermolecular NH center dot center dot center dot OC hydrogen bonding. The results also suggest that, although the weakness of fluorine as a hydrogen-bonding acceptor has been mainly attributed to its low polarizability and tightly contracted lone pairs, the great tendency of fluorine-bearing aromatic amides to form intermolecular CO center dot center dot center dot H-N hydrogen bonding may also play a role.

Abstract:Interacting quantum atoms (IQA) and interacting quantum fragments (IQF) analyses unravel the intricate dance between metal cations and hydrogen bonding in the guanine–cytosine (GC) base pair and its cationic derivatives. Introducing a metal cation in the GC disrupts the harmony, weakening the strongest hydrogen bond while reinforcing others. This study delves into the nature of individual hydrogen bonds and the relationship between metal cations and hydrogen bonding in the Watson–Crick guanine–cytosine (GC) base pair and its alkali and alkaline earth cation‐containing complexes (Mn+–GC). The findings reveal how metal cations affect the nature and strength of individual hydrogen bonds. The study employs interacting quantum atoms (IQA) analysis to comprehensively understand three individual hydrogen bonds within the GC base pair and its cationic derivatives. These analyses unveil the nature and strength of hydrogen bonds and serve as a valuable reference for exploring the impact of cations (and other factors) on each hydrogen bond. All the H⋯ D interactions (H is hydrogen and D is oxygen or nitrogen) in the GC base pair are primarily electrostatic in nature, with the charge transfer component playing a substantial role. Introducing a metal cation perturbs all H⋯ D interatomic interactions in the system, weakening the nearest hydrogen bond to the cation (indicated by a) and reinforcing the other (b and c) interactions. Notably, the interaction a, the strongest H⋯ D interaction in the GC base pair, becomes the weakest in the Mn+–GC complexes. A broader perspective on the stability of GC and Mn+–GC complexes is provided through interacting quantum fragments (IQF) analysis. This approach considers all pairwise interactions between fragments and intra‐fragment components, offering a complete view of the factors that stabilize and destabilize GC and Mn+–GC complexes. The IQF analysis underscores the importance of electron sharing, with the dominant contribution arising from the inter‐fragment exchange‐correlation term, in shaping and sustaining GC and Mn+–GC complexes. From this point of view, alkaline and alkaline earth cations have distinct effects, with alkaline cations generally weakening inter‐fragment interactions and alkaline earth cations strengthening them. In addition, IQA and IQF calculations demonstrate that the hydration of cations led to small changes in the hydrogen bonding network. Finally, the IQA interatomic energies associated with the hydrogen bonds and also inter‐fragment interaction energies provide robust indicators for characterizing hydrogen bonds and complex stability, showing a strong correlation with total interaction energies.

Abstract:The potential energy surface of the H13 proton in base cytosine of the DNA molecules is calculated {\it ab initio} at the Gaussian98 MP2/6-311G(d,p) level. Two potential wells are found. One corresponds to the normal cytosine, while the other corresponds to its imino tautomer. The bindings of the proton in these wells are stable enough against the thermo-disturbance. The motions of the proton in these wells are oscillations around the nearest nitrogen atom like the pendula, and may move far away from the nitrogen atom to form the hydrogen bond with other bases. The estimated tunneling probability of the H13 proton from one well to another well shows that the life time of the proton staying in one of these wells is about 6$\times10^2$ yr. It is too long to let tautomers of cytosine be in thermodynamical equilibrium in a room temperature gas phase experiment. The biological significance of these result is discussed.
