Abstract:Metallic particles, silver in particular, can significantly enhance the fluorescence of dye molecules in the immediate vicinity (5-20 nm) of the particle. This magnifying effect can be theoretically explained/predicted by considering the change of photonic mode density near the fluorophore due to coupling to the conducting surface. We are using this method to observe fluorescence from a single ribosomal particle in a project aimed at acquiring sequence information from the translating ribosome (NIH's $1000 Genome Initiative). Several quartz slides with silver nanostructures were made using electron beam lithography techniques. The structures were approximately 50 nm high silver tiles measuring 400-700 nm on the side, and were spaced differently over a total area of 1 mm x 1 mm on any given quartz slide. In a preliminary experiment, we coated this surface with the Alexa 647-labeled antibodies and collected single molecule images using the MicroTime 200 (PicoQuant) confocal system. We showed that the fluorescence intensity measured over the silver islands film was more than 100-fold higher than fluorescence from a comparable site on uncoated section of the quartz slide. No noticeable photobleaching was seen. The fluorescence lifetime was very short, about 200 ps or less (this is the resolution limit of the system). The method has great promise for investigations of biologically relevant single molecules.
Effects of Metallic Silver Particles on Resonance Energy Transfer Between Fluorophores Bound to DNA.

Abstract:We examined the effects of metallic silver island films on resonance energy transfer (RET) between a donor and acceptor bound to double helical DNA. The donor was 4',6-diamidino-2-phenylindole (DAPI) and the acceptor was propidium iodide (PI). Proximity of the labeled DNA to the silver particles resulted in a dramatic increase in RET as seen from the emission spectra and the donor decay times. Proximity to silver particles results in an increase of the Förster distance from 35 Å an to an apparent value of 166 Å. These results suggest a new type of DNA hybridization assays based on RET over distances much longer than the free-space Forster distance.

Abstract:Fluorescent silver nanoclusters (Ag NCs) as novel fluorophores have received much attention because of their high brightness, good photostability and widely tunable emissions from the visible to the near-infrared range as a result of their size and existing environment. However, efforts are still needed to find the factors that tune the emission of Ag NCs. In this work, Ag NCs that were size-selectively grown on DNA were used to investigate the effect of the electronic properties of coordinating ligands. Halogen anions were used as the paradigm because of their periodicity in element properties. We found that addition of halogen anions did not alter the emission wavelength of Ag NCs, but the fluorescence intensity showed an initial increase at low concentrations of Cl-, Br- and I- followed by a gradual decrease at high concentrations. No increase in fluorescence was observed for F- at either low or high concentration. Such specific halogen-anion sensitization of the fluorescence of Ag NCs suggests that the binding strength/manner and dipole polarizability of these anions synergistically tune the emission behavior of Ag NCs. Less fluorescence sensitization occurred for the anion having high enough polarizability to form a covalent bond with Ag NCs. The anion polarizability-sensitized fluorescence indicates the role of anion electronic properties in tuning the emission behavior of Ag NCs, which should be seriously considered in designing Ag NC-based sensors and devices.
Capability of Ds-Dna Duplex Structure in Growing Fluorescent Silver Nanoclusters

Abstract:Silver nanoclusters (AgNCs) have attracted wide interests in variant fields due to their easy synthesis and practical tunability in fluorescence properties. DNA has been generally used as the host to grow AgNCs due to the sequence-dependent fluorescence behavior. Actually, in such DNA, various ss-DNA segments that are structurally confined by the rigid ds-DNA counterparts have been used as the AgNCs׳ growth sites. However, whether the ds-DNA structure plays somewhat role in AgNCs׳ creation has not been well elucidated. Herein, we found that ds-DNA can also accommodate the growth of fluorescent AgNCs. The fluorescent AgNCs grown on ds-DNA should be separated each other and the G/C base pairs with right context sequences are the growth sites of fluorescent AgNCs. The intermediate A/T base pair among the continuous G/C ones seems to quench the growth of fluorescent AgNCs. For the repeat sequences, the fluorescence band position of AgNCs is not changed but the intensity is enhanced upon increasing the ds-DNA length, which is different from the results obtained with the previously reported ss-DNAs. AgNCs should be grown on the ds-DNA major groove, as convinced by the cytosine methylation experiment. Our work demonstrates that besides the ss-DNA role in defining AgNCs, one should also take into account the critical role of the ds-DNA segment in tuning the AgNCs׳ fluorescence property.
Novel Anthraquinone-based Fluorescent Probes for Detection of Silver Ion , Density Functional Theory and Living Cells Imaging

Abstract:Fluorescent sensing methods, because of their simple, cheap, fast, high selectivity and sensitivity , are widely used in the detection of cationic , anionic and other chemicals. Anthraquinone derivatives have many pharmacological activities, rigid planar structure and large ring conjugate system. They have moderate fluorescence emission wavelengths, good optical stabilities and high luminous efficiencies. In this work, anthraquinone derivatives were employed as fluorophore to prepare new fluorescent probes. Based on the mechanism of intramolecular charge transfer (ICT), a series of symmetric bis-1 ,2 ,3-triazole hydrazine derivatives K1 and K2 , which were confirmed by H-1 NMR and C-13 NMR, were designed and synthesized. The spectral properties were also investigated. The structure and theoretical spectrum of K1 were calculated using Gauss View 9. 0 quantization program and time-dependent density functional theory. The results showed that exhibited good selectivity to Ag+ in a mixed solution of DMSO/HEPES (1:7, V/V) . Binding analysis using the method of continuous variations (Job's plot) established that the stoichiometry of K1-Ag+ complex was estimated to be 1:1. The detection limit of K2 for Ag+ was 21. 2 mu mol/L (S/N= 3) . A complexation mechanism of K1-Ag+ was proposed, which was consistent with the calculated results. The fluorescence of K1 was increased dramatically in the presence of Ag+, and it remained nearly constant in the range of pH 6. 0-8.0. Other metal ions , such as Al3+, Ba2+, Cd2+, Co2+, Cr3+, Cu2+, Hg2+, Fe3+, K+, Mn2+, Na+, NH4+, Ni2+, Pb2+ and Zn2+ induced negligible fluorescence increasing for under the same conditions. The synthesized fluorescent probe K1 could be applied to image intracelluar Ag+ in living HepG2 cells , indicating that it was a useful tool in bioanalytical applications.

Abstract:Recently years have witnessed a surge in application of DNA-AgNCs in optics, catalysis, sensing, and biomedicine. DNA-templated silver nanoclusters (DNA-AgNCs), as emerging fluorophores, display superior optical performance since their size is close to the Fermi wavelength. DNA-AgNCs possess unique features, including high fluorescence quantum yields and stability, biocompatibility, facile synthesis, and low toxicity, which are requisite for fluorescent probes. The fluorescent emission of DNA-AgNCs can cover the violet to near-infrared (NIR) region by varying the DNA sequences, lengths, and structures or by modifying the environmental factors (such as buffer, pH, metal ions, macromolecular polymers, and small molecules). In view of the above excellent properties, we overview the DNA-AgNCs from the viewpoints of synthesis and fluorescence properties, and summarized its biological applications of fluorescence sensing and imaging.

Abstract:Effective signal enhancement for fluorescence anisotropy in a simple manner is most desirable for fluorescence anisotropy method development. This work aimed to provide insights into the fluorescence anisotropy of terminally labeled double-stranded DNA (dsDNA) to facilitate a facile and universal design strategy for DNA recognition based applications. We demonstrated that fluorescence anisotropy of dsDNA could be regulated by the nature of dyes, the molecular volume, and the end structure of dsDNA. Fluorescence anisotropy ascended with the increased number of base pairs up to 18 bp and leveled off thereafter, indicating the molecular volume was not the only factor responsible for fluorescence anisotropy. By choosing dyes with the positively charged center, high fluorescence anisotropy signal was obtained due to the confinement of the segmental motion of dyes through the electrostatic interaction. By properly designing the end structure of dsDNA, fluorescence anisotropy could be further improved by enlarging the effective overall rotational volume, as supported by two-dimensional (2D) (1)H-(1)H nuclear Overhauser enhancement spectroscopy (NOESY). With the successful enhancement of the fluorescence anisotropy for terminally labeled dsDNA, simple and universal designs were demonstrated by sensing of major classes of analytes from macromolecules (DNA and protein) to small molecules (cocaine).

Abstract:Fluorescence anisotropy, dictated by the rotational diffusion of the fluorophore associated entity, is sensitive to the volume and structural changes, and the measurements can be performed in a homogeneous manner. In this work, a simple approach based on fluorescence anisotropy was proposed for the study of conformational switching of the i-motif structure. Factors influencing the stability of the i-motif structure, including the composition of buffer, the number of i-motif tetrads and coexistence of the complementary DNA, were investigated in detail. This study elucidated the superiority of the fluorescence anisotropy measurement as a simple, cost-effective and sensitive method for the detection of DNA structural switching, opening a new avenue for the research of DNA structures and functions.

Abstract:Fluorescence anisotropy, known as a simple, homogeneous and cost-effective analytical technology, is an invaluable technique for studying the micro-environmental changes of the dye associated with the molecular interactions. An in-depth understanding of the variables affecting the fluorescence anisotropy signal can facilitate better experimental designs to effectively improve the analytical performance. This work is a follow-up effort in evaluating the factors that can significantly influence fluorescence anisotropy. We systematically studied fluorescence anisotropy of dsDNA with the changing length based on dye-DNA interactions, with the fluorophores in the end-labeling, the middle-site-labeling, and multiple number of labeling manners. The fluorescence anisotropy value and the base-pair response dynamic range could be expanded by labeling the fluorophores in the middle of dsDNA and increasing the number of labels on dsDNA. The C overhang configuration in the end-labeling manner could enhance the fluorescence anisotropy signal but not expand the base-pair response range. Results from all the labeling fluorophores reinforced the leveling-off effect, i.e., the fluorescence anisotropy signal does not response to the increased length of the DNA duplex when the length is larger than a critical number of base pairs. These findings provide perspectives about choosing appropriate fluorescent dyes and labeling sites for simple and universal fluorescence anisotropy designs in various applications.
Silver Ions-Mediated Conformational Switch: Facile Design of Structure-Controllable Nucleic Acid Probes.

Abstract:Conformationally constraint nucleic acid probes were usually designed by forming an intramolecular duplex based on Watson-Crick hydrogen bonds. The disadvantages of these approaches are the inflexibility and instability in complex environment of the Watson-Crick-based duplex. We report that this hydrogen bonding pattern can be replaced by metal-ligation between specific metal ions and the natural bases. To demonstrate the feasibility of this principle, two linear oligonucleotides and silver ions were examined as models for DNA hybridization assay and adenosine triphosphate detection. The both nucleic acids contain target binding sequences in the middle and cytosine (C)-rich sequences at the lateral portions. The strong interaction between Ag(+) ions and cytosines forms stable C-Ag(+)-C structures, which promises the oligonucleotides to form conformationally constraint formations. In the presence of its target, interaction between the loop sequences and the target unfolds the C-Ag(+)-C structures, and the corresponding probes unfolding can be detected by a change in their fluorescence emission. We discuss the thermodynamic and kinetic opportunities that are provided by using Ag(+) ion complexes instead of traditional Watson-Crick-based duplex. In particular, the intrinsic feature of the metal-ligation motif facilitates the design of functional nucleic acids probes by independently varying the concentration of Ag(+) ions in the medium.
Fluorescent Bioprobes: Structural Matching in the Docking Processes of Aggregation-Induced Emission Fluorogens on DNA Surfaces.

Abstract:Whereas most conventional DNA probes are flat disklike aromatic molecules, we explored the possibility of developing quadruplex sensors with nonplanar conformations, in particular, the propeller-shaped tetraphenylethene (TPE) salts with aggregation-induced emission (AIE) characteristics. 1,1,2,2-Tetrakis[4-(2-triethylammonioethoxy)phenyl]ethene tetrabromide (TPE-1) was found to show a specific affinity to a particular quadruplex structure formed by a human telomeric DNA strand in the presence of K(+) ions, as indicated by the enhanced and bathochromically shifted emission of the AIE fluorogen. Steady-state and time-resolved spectral analyses revealed that the specific binding stems from a structural matching between the AIE fluorogen and the DNA strand in the folding process. Computational modeling suggests that the AIE molecule docks on the grooves of the quadruplex surface with the aid of electrostatic attraction. The binding preference of TPE-1 enables it to serve as a bioprobe for direct monitoring of cation-driven conformational transitions between the quadruplexes of various conformations, a job unachievable by the traditional G-quadruplex biosensors. Methyl thiazolyl tetrazolium (MTT) assays reveal that TPE-1 is cytocompatible, posing no toxicity to living cells.
A Split DNA Scaffold for a Green Fluorescent Silver Cluster

Abstract:Silver molecules are chromophores with diverse spectra and rich photophysics, and DNA strands act as ligands that develop specific molecular silver species. For example, C4AC4T*C3GT4 selectively yields a Ag106+ fluorophore with λex/λem = 490/550 nm. This single-stranded DNA coordinates and protects the cluster, and its integrity was challenged by breaking the phosphodiester backbone at the innocuous T*. The resulting C4AC4T and C3GT4 fragments also develop the same Ag106+ fluorophore but only when all three components (two fragments + Ag) are present. This C4AC4T/C3GT4/Ag106+ complex is favored by higher DNA concentrations and preferentially forms when hybridization forces C4AC4T and C3GT4 onto a shared DNA duplex. The C4AC4T/C3GT4 assembly reverses when the cluster photodegrades, which suggests that the cluster is labile. C4AC4T forms an alternate cluster at low temperatures, but C3GT4 recovers the λ = 490 nm fluorophore at higher temperatures. Thus, the reciprocal interactions between the host DNA strands and the cluster adduct combine to create a highly specific, split-DNA fluorescent Ag cluster capable of sensing target DNA sequences with high specificity and on–off contrast.
Growth Mechanisms of Fluorescent Silver Clusters Regulated by Polymorphic DNA Templates: a DFT Study.

Abstract:The aggregation behaviors of silver atoms modulated by polymorphic DNA templates involving i-motif, G-quadruplex, and the Watson-Crick duplex, were investigated by using the density functional theory (DFT) calculations, combining with the experimental characterizations of CD, UV, fluorescence measurements and TEM, in order to understand the reason in the molecular level that polymorphic DNA templates affect the fluorescence emitting species of Ag nanomaterials. First, the affinity sites of silver ions on different DNA templates were analyzed by using DFT calculations, and the conformational variations of DNA templates caused by silver ions and atoms were disclosed. Second, the aggregation behaviors of silver atoms constrained by the polymorphic DNA templates were studied by DFT modeling, and distinct fluorescence property of nanosilvers templated by polymorphic DNA were evaluated using the time-dependent DFT calculations. It is illustrated that with the DNA template adopting i-motif or the duplex the silver atoms tend to aggregate inside the encapsulated spaces of nucleobases, and the formed silver nanoclusters are positively charged with high fluorescent spectral features; whereas with the template of the G-quadruplex the silver atoms are preferential to aggregate outside of the G-tetrad, which results in the formation of larger silver crystals without fluorescence property. The results obtained here are useful to explore the nucleation and growth mechanism of silver nanomaterials regulated by the structure-specific DNA templates, which is important to rational design of desirable fluorescent emitters for sensing in the field from biology to nanoscience.

Abstract:Ag+ has been known to mediate several natural metallo-base pairs. Based on the unique structural information of a short 8-mer DNA strand (5'-GCACGCGC-3') induced by Ag+, we constructed several fluorescent DNA beacons for the detection of Ag+ according to the increase in the fluorescence emission on Ag+ binding. This Ag+ detection assay is quick, sensitive, and easy to adapt and can function in a wide range of temperatures from 5 to 65 °C.

Abstract:Metal-mediated base pairs have been extensively utilized in many research fields, including genetic-code extension, novel therapeutics development, and nanodevice design. Compared to other cations, AgI is more flexible in pairing with natural base pairs. Herein, we present a DNA structure containing two C-AgI -C pairs and the first reported G-AgI -G pair in a short 8mer DNA strand. This structure not only provides detailed insight into these AgI -mediated base-pairing patterns in DNA, but also represents the first nonhelical DNA structure driven by heavy-metal ions, thus further contributing to the structural diversity of DNA. This unique complex structure is highly sequence-dependent, thus implying functional potentials as a new DNA aptamer that can bind and recognize silver ions. These results not only advance our understanding of the interactions between AgI and nucleobases, but also provide a unique structural component for the rational design of new DNA nanodevices.
Excited-State Dynamics in a DNA-Stabilized Ag16 Cluster with Near-Infrared Emission

Abstract:Due to desirable optical properties, such as efficient luminescence and large Stokes shift, DNA-templated silver nanoclusters (DNA-AgNCs) have received significant attention over the past decade. Nevertheless, the excited-state dynamics of these systems are poorly understood, as studies of the processes ultimately leading to a fluorescent state are scarce. Here we investigate the early time relaxation dynamics of a 16-atom silver cluster (DNA-Ag16NC) featuring NIR emission in combination with an unusually large Stokes shift of over 5000 cm-1. We follow the photoinduced dynamics of DNA-Ag16NC on time ranges from tens of femtoseconds to nanoseconds using a combination of ultrafast optical spectroscopies, and extract a kinetic model to clarify the physical picture of the photoinduced dynamics. We expect the obtained model to contribute to guiding research efforts toward elucidating the electronic structure and dynamics of these novel objects and their potential applications in fluorescence-based labeling, imaging, and sensing.

Abstract:The effects of DNA on the fluorescence of silver phycocyanin complexes were investigated. It was shown, that the fluorescence intensity of phycocyanin decreases, when silver ions are added but the following DNA addition gives rise to fluorescence buildup. Fluorescence spectroscopy provides insight of silver phycocyanin interactions. Fluorescence measurements demostrate phycocyanin quenching of silver emission intensities. SternVolmer quenching constant was obtained from the linear quenching plot. Blue shifts in the fluorescence spectra were observed during silver binding to phycocyanin.

Abstract:We have studied the excited states and structural properties for the complexes of cytosine (dC)(10) chains with silver ions (Ag^(+)) in a wide range of the Ag^(+) to DNA ratio (r) and pH conditions using circular dichroism, steady-state absorption, and fluorescence spectroscopy along with the ultrafast fluorescence upconversion technique. Abstract:Guanine proximity based fluorescence enhanced DNA-templated silver nanoclusters (AgNCs) have been reported and applied for bioanalysis. Herein, we studied the G-quadruplex enhanced fluorescence of DNA-AgNCs and gained several significant conclusions, which will be helpful for the design of future probes. Our results demonstrate that a G-quadruplex can also effectively stimulate the fluorescence potential of AgNCs. The major contribution of the G-quadruplex is to provide guanine bases, and its special structure has no measurable impact. The DNA-templated AgNCs were further analysed by native polyacrylamide gel electrophoresis and the guanine proximity enhancement mechanism could be visually verified by this method. Moreover, the fluorescence emission of C3A (CCCA)4 stabilized AgNCs was found to be easily and effectively enhanced by G-quadruplexes, such as T30695, AS1411 and TBA, especially AS1411. Benefiting from the high brightness of AS1411 enhanced DNA-AgNCs and the specific binding affinity of AS1411 for nucleolin, the AS1411 enhanced AgNCs can stain cancer cells for bioimaging.

Abstract:Few-atom noble metal nanoclusters have attracted a lot of interest due to their potential applications in biosensor development, imaging and catalysis. DNA-templated silver nanoclusters (AgNCs) are of particular interest as different emission colors can be obtained by changing the DNA sequence. A popular analytical application is fluorescence quenching by Hg2+, where d(10)-d(10) metallophilic interaction has often been proposed for associating Hg2+ with nanoclusters. However, it cannot explain the lack of response to other d(10) ions such as Zn2+ and Cd2+. In our effort to elucidate the quenching mechanism, we studied a total of eight AgNCs prepared by different hairpin DNA sequences; they showed different sensitivity to Hg2+, and DNA with a larger cytosine loop size produced more sensitive AgNCs. In all the cases, samples strongly quenched by Hg2+ were also more easily photobleached. Light of shorter wavelengths bleached AgNCs more potently, and photobleached samples can be recovered by NaBH4. Strong fluorescence quenching was also observed with high redox potential metal ions such as Ag+, Au3+, Cu2+ and Hg2+, but not with low redox potential ions. Such metal induced quenching cannot be recovered by NaBH4. Electronic absorption and mass spectrometry studies offered further insights into the oxidation reaction. Our results correlate many important experimental observations and will fuel the further growth of this field.
