Abstract:Careful consideration of how we approach design is crucial to all areas of biotechnology. However, choosing or developing an effective design methodology is not always easy as biology, unlike most areas of engineering, is able to adapt and evolve. Here, we put forward that design and evolution follow a similar cyclic process and therefore all design methods, including traditional design, directed evolution, and even random trial and error, exist within an evolutionary design spectrum. This contrasts with conventional views that often place these methods at odds and provides a valuable framework for unifying engineering approaches for challenging biological design problems.

Abstract:Douglas A. Lauffenburger, PhD is Ford Professor of Biological Engineering, Chemical Engineering, and Biology at the Massachusetts Institute of Technology. He is a member of The David H. Koch Institute for Integrative Cancer Research and an Affiliate of The Ragon Institute of MIT, MGH and Harvard as well as a member of MIT Center for Gynepathology. He received his B.S. in Chemical Engineering from the University of Illinois and his Ph.D. in Chemical Engineering from the University of Minnesota. Prior to coming to MIT, Prof. Lauffenburger was a professor at the University of Illinois and the University of Pennsylvania and a visiting professor at the University of Wisconsin. Prof. Lauffenburger has also served as a visiting scientist at the University of Heidelberg, Germany. Prof. Dr. Heinz Koeppl received the M.Sc. degree in physics from Karl-Franzens University Graz, Austria, in 2001, and the Ph.D. degree in electrical engineering from the Graz University of Technology, Austria, in 2004. After that, he held postdoctoral positions at UC Berkeley and École Polytechnique Fédéralede Lausanne (EPFL). From 2010 to 2014, he was an Assistant Professor with ETH Zürich and the Group Leader at IBM Research Zurich, Switzerland. Since 2014, he has been a full professor in the Department of Electrical Engineering and Information Technology, Technische Universität Darmstadt, Germany, where he is also directing the Centre for Synthetic Biology. Abstract:The ability to manipulate living organisms is at the heart of a range of emerging technologies that serve to address important and current problems in environment, energy, and health. However, with all its complexity and interconnectivity, biology has for many years been recalcitrant to engineering manipulations. The recent advances in synthesis, analysis, and modeling methods have finally provided the tools necessary to manipulate living systems in meaningful ways and have led to the coining of a field named synthetic biology. The scope of synthetic biology is as complicated as life itself-encompassing many branches of science and across many scales of application. New DNA synthesis and assembly techniques have made routine customization of very large DNA molecules. This in turn has allowed the incorporation of multiple genes and pathways. By coupling these with techniques that allow for the modeling and design of protein functions, scientists have now gained the tools to create completely novel biological machineries. Even the ultimate biological machinery-a self-replicating organism-is being pursued at this moment. Abstract:Engineering biological organisms is a complex, challenging, and often slow process. Other engineering domains have addressed such challenges with a combination of standardization and automation, enabling a divide-and-conquer approach to complexity and greatly increasing productivity. For example, standardization and automation allow rapid and predictable translation of prototypes into fielded applications (e.g., "design for manufacturability"), simplify sharing and reuse of work between groups, and enable reliable outsourcing and integration of specialized subsystems. Although this approach has also been part of the vision of synthetic biology, almost since its very inception (Knight & Sussman, 1998), this vision still remains largely unrealized (Carbonell et al, 2019). Despite significant progress over the last two decades, which have for example allowed obtaining and editing DNA sequences in easier and cheaper ways, the full process of organism engineering is still typically rather slow, manual, and artisanal.

Abstract:Synthetic biology is a nascent field that emerged in earnest only around the turn of the millennium. It aims to engineer new biological systems and impart new biological functionality, often through genetic modifications. The design and construction of new biological systems is a complex, multistep process, requiring multidisciplinary collaborative efforts from "fusion" scientists who have formal training in computer science or engineering, as well as hands-on biological expertise. The public has high expectations for synthetic biology and eagerly anticipates the development of solutions to the major challenges facing humanity. This article discusses laboratory practices and the conduct of research in synthetic biology. It argues that the fusion science approach, which integrates biology with computer science and engineering best practices, including standardization, process optimization, computer-aided design and laboratory automation, miniaturization, and systematic management, will increase the predictability and reproducibility of experiments and lead to breakthroughs in the construction of new biological systems. The article also discusses several successful fusion projects, including the development of software tools for DNA construction design automation, recursive DNA construction, and the development of integrated microfluidics systems.

Abstract:The synthesis of life from non-living matter has captivated scientists for centuries. It is a grand challenge aimed at unraveling the fundamental principles of life and leveraging its unique features, such as resilience, sustainability, and the ability to evolve. Synthetic life holds immense potential in biotechnology, medicine, and materials science. Advancements in synthetic biology, systems chemistry, and biophysics have brought us closer to achieving this ambitious goal. Researchers have successfully assembled cellular components and synthesized biomimetic hardware for synthetic cells, while chemical reaction networks have demonstrated potential for Darwinian evolution. However, numerous challenges persist, including defining terminology and objectives, interdisciplinary collaboration, and addressing ethical aspects and public concerns. Our perspective offers a roadmap toward the engineering of life based on discussions during a two-week workshop with scientists from around the globe.

Abstract:The topic synthetic biology appears still as an 'empty basket to be filled'. However, there is already plenty of claims and visions, as well as convincing research strategies about the theme of synthetic biology. First of all, synthetic biology seems to be about the engineering of biology - about bottom-up and top-down approaches, compromising complexity versus stability of artificial architectures, relevant in biology. Synthetic biology accounts for heterogeneous approaches towards minimal and even artificial life, the engineering of biochemical pathways on the organismic level, the modelling of molecular processes and finally, the combination of synthetic with nature-derived materials and architectural concepts, such as a cellular membrane. Still, synthetic biology is a discipline, which embraces interdisciplinary attempts in order to have a profound, scientific base to enable the re-design of nature and to compose architectures and processes with man-made matter. We like to give an overview about the developments in the field of synthetic biology, regarding polymer-based analogs of cellular membranes and what questions can be answered by applying synthetic polymer science towards the smallest unit in life, namely a cell.

Abstract:An effective approach to engineering new enzymes is to direct their evolution in vitro. By mimicking key processes of Darwinian evolution in the test tube, the functions of enzymes can be explored free from the constraints of function within a living system. Efficient strategies for engineering new enzymes by multiple generations of random mutagenesis and recombination coupled with screening for improved variants have been developed. Our results with industrially important biocatalysts underscore the advantages of this ‘evolutionary’ approach to protein engineering. Abstract:At the heart of synthetic biology lies the goal of rationally engineering a complete biological system to achieve a specific objective, such as bioremediation and synthesis of a valuable drug, chemical, or biofuel molecule. However, the inherent complexity of natural biological systems has heretofore precluded generalized application of this approach. Directed evolution, a process which mimics Darwinian selection on a laboratory scale, has allowed significant strides to be made in the field of synthetic biology by allowing rapid identification of desired properties from large libraries of variants. Improvement in biocatalyst activity and stability, engineering of biosynthetic pathways, tuning of functional regulatory systems and logic circuits, and development of desired complex phenotypes in industrial host organisms have all been achieved by way of directed evolution. Here, we review recent contributions of directed evolution to synthetic biology at the protein, pathway, network, and whole cell levels.

Abstract:'Engineering biology' is being increasingly adopted as a term by organisations that seek to deliver benefits from 'synthetic biology'. However, are 'engineering biology' and 'synthetic biology' different words with the same meaning or do they signal important differences? By observing how these two terms are currently being described and applied in practice, it is possible to differentiate the two whilst also acknowledging significant overlaps and complementarity. Increasing adoption of the term 'engineering biology' reflects the maturing of synthetic biology since the early years of this century from a research concept to a technological platform that is facilitating the delivery of commercial products and services. The term 'synthetic biology' retains a strong association with its original goal to help make biology engineerable, a challenge that will inevitably continue to stimulate research for decades to come as ever more complex and demanding systems are tackled. In comparison, the term 'engineering biology' relates more commonly to the utilisation of the synthetic biology platform alongside other related technologies to deliver effective solutions in response to increasing market challenges and expectations.

Abstract:Abstract Synthetic biology is a logical extension of what has been called recombinant DNA (rDNA) technology or genetic engineering since the 1970s. As rDNA technology has been the driver for the development of a thriving biotechnology industry today, starting with the commercialization of biosynthetic human insulin in the early 1980s, synthetic biology has the potential to take the industry to new heights in the coming years. Synthetic biology advances have been driven by dramatic cost reductions in DNA sequencing and DNA synthesis; by the development of sophisticated tools for genome editing, such as CRISPR/Cas9; and by advances in informatics, computational tools, and infrastructure to facilitate and scale analysis and design. Synthetic biology approaches have already been applied to the metabolic engineering of microorganisms for the production of industrially important chemicals and for the engineering of human cells to treat medical disorders. It also shows great promise to accelerate the discovery and development of novel secondary metabolites from microorganisms through traditional, engineered, and combinatorial biosynthesis. We anticipate that synthetic biology will continue to have broadening impacts on the biotechnology industry to address ongoing issues of human health, world food supply, renewable energy, and industrial chemicals and enzymes.

Abstract:Metabolic engineering aims at modifying the endogenous metabolic network of an organism to harness it for a useful biotechnological task, for example, production of a value-added compound. Several levels of metabolic engineering can be defined and are the topic of this review. Basic 'copy, paste and fine-tuning' approaches are limited to the structure of naturally existing pathways. 'Mix and match' approaches freely recombine the repertoire of existing enzymes to create synthetic metabolic networks that are able to outcompete naturally evolved pathways or redirect flux toward non-natural products. The space of possible metabolic solution can be further increased through approaches including 'new enzyme reactions', which are engineered on the basis of known enzyme mechanisms. Finally, by considering completely 'novel enzyme chemistries' with de novo enzyme design, the limits of nature can be breached to derive the most advanced form of synthetic pathways. We discuss the challenges and promises associated with these different metabolic engineering approaches and illuminate how enzyme engineering is expected to take a prime role in synthetic metabolic engineering for biotechnology, chemical industry and agriculture of the future.

Abstract:Design in synthetic biology is typically goal oriented, aiming to repurpose or optimize existing biological functions, augmenting biology with new-to-nature capabilities, or creating life-like systems from scratch. While the field has seen many advances, bottlenecks in the complexity of the systems built are emerging and designs that function in the lab often fail when used in real-world contexts. Here, we propose an open-ended approach to biological design, with the novelty of designed biology being at least as important as how well it fulfils its goal. Rather than solely focusing on optimization toward a single best design, designing with novelty in mind may allow us to move beyond the diminishing returns we see in performance for most engineered biology. Research from the artificial life community has demonstrated that embracing novelty can automatically generate innovative and unexpected solutions to challenging problems beyond local optima. Synthetic biology offers the ideal playground to explore more creative approaches to biological design.

So what comes next? In this article, 10 technological advances are discussed that are expected and hoped to come from the next generation of research and investment in synthetic biology; from ambitious projects to make synthetic life, cell simulators and custom genomes, through to new methods of engineering biology that use automation, deep learning and control of evolution. The non-exhaustive list is meant to inspire those joining the field and looks forward to how synthetic biology may evolve over the coming decades.

The approaches used are surveyed in this short review, emphasizing methods for accessing reactivities not expressed by native protein scaffolds. The successful generation of completely de novo enzymes that rival the rates and selectivities of their natural counterparts highlights the potential role that designer enzymes may play in the coming years in research, industry, and medicine. Some challenges that need to be addressed to realize this ambitious dream are considered together with possible solutions.
