Abstract:A common trait of complex systems is that they can be represented by means of a network of interacting parts. It is, in fact, the network organisation (more than the parts) what largely conditions most higher-level properties, which are not reducible to the properties of the individual parts. Can the topological organisation of these webs provide some insight into their evolutionary origins? Both biological and artificial networks share some common architectural traits. They are often heterogeneous and sparse, and most exhibit the small-world property or the presence of modular or hierarchical patterns. These properties have often been attributed to the selection of functionally meaningful traits. However, the proper formulation of generative network models suggests a rather different picture. Against the standard selection-optimisation argument, some networks reveal the inevitable generation of complex patterns resulting from reuse and can be modelled using duplication-rewiring rules. These give rise to the heterogeneous, scale-free and modular architectures observed in the real case studies. Tinkering is a universal mechanism that drives not only biological evolution but also the large-scale dynamics of some technological designs. Here we examine the evidence for tinkering in cellular, technological and ecological webs and its impact in shaping their architecture and deeply affecting their functional properties. Our analysis suggests to seriously reconsider the role played by selection forces or design principles as main drivers of network evolution.

Abstract:Careful consideration of how we approach design is crucial to all areas of biotechnology. However, choosing or developing an effective design methodology is not always easy as biology, unlike most areas of engineering, is able to adapt and evolve. Here, we put forward that design and evolution follow a similar cyclic process and therefore all design methods, including traditional design, directed evolution, and even random trial and error, exist within an evolutionary design spectrum. This contrasts with conventional views that often place these methods at odds and provides a valuable framework for unifying engineering approaches for challenging biological design problems.

Abstract:A challenge in biology is to understand how complex molecular networks in the cell execute sophisticated regulatory functions. Here we explore the idea that there are common and general principles that link network structures to biological functions, principles that constrain the design solutions that evolution can converge upon for accomplishing a given cellular task. We describe approaches for classifying networks based on abstract architectures and functions, rather than on the specific molecular components of the networks. For any common regulatory task, can we define the space of all possible molecular solutions? Such inverse approaches might ultimately allow the assembly of a design table of core molecular algorithms that could serve as a guide for building synthetic networks and modulating disease networks.

Abstract:A different method of discovering how neurons are connected to process information is presented here: Design a simple logic circuit that can perform a single, biologically advantageous function. Engineering concepts can be helpful in choosing the function and in designing the logic circuit. Several implementations of the method are reviewed to demonstrate how a biologically advantageous function can be chosen, how one simple network can generate major phenomena that are widely considered unrelated, and how one network design can lead to others that explain entirely different aspects of the brain. These results show that the method can benefit neuromorphic engineering as well as neuroscience, and that some brain functions can be carried out remarkably simply, at least in principle if not in the details.

Abstract:Design in synthetic biology is typically goal oriented, aiming to repurpose or optimize existing biological functions, augmenting biology with new-to-nature capabilities, or creating life-like systems from scratch. While the field has seen many advances, bottlenecks in the complexity of the systems built are emerging and designs that function in the lab often fail when used in real-world contexts. Here, we propose an open-ended approach to biological design, with the novelty of designed biology being at least as important as how well it fulfils its goal. Rather than solely focusing on optimization toward a single best design, designing with novelty in mind may allow us to move beyond the diminishing returns we see in performance for most engineered biology. Research from the artificial life community has demonstrated that embracing novelty can automatically generate innovative and unexpected solutions to challenging problems beyond local optima. Synthetic biology offers the ideal playground to explore more creative approaches to biological design.

Abstract:This short paper presents an abstract, tunable model of genomic structural change within the cell lifecycle and explores its use with simulated evolution. A well-known Boolean model of genetic regulatory networks is extended to include changes in node connectivity based upon the current cell state, e.g., via transposable elements. The underlying behaviour of the resulting dynamical networks is investigated before their evolvability is explored using a version of the NK model of fitness landscapes. Structural dynamism is found to be selected for in non-stationary environments and subsequently shown capable of providing a mechanism for evolutionary innovation when such reorganizations are inherited.

Abstract:Electric circuits manipulate electric charge and magnetic flux via a small set of discrete components to implement useful functionality over continuous time-varying signals represented by currents and voltages. Much of the same functionality is useful to biological organisms, where it is implemented by a completely different set of discrete components (typically proteins) and signal representations (typically via concentrations). We describe how to take a linear electric circuit and systematically convert it to a chemical reaction network of the same functionality, as a dynamical system. Both the structure and the components of the electric circuit are dissolved in the process, but the resulting chemical network is intelligible. This approach provides access to a large library of well-studied devices, from analog electronics, whose chemical network realization can be compared to natural biochemical networks, or used to engineer synthetic biochemical networks.

Abstract:Synthetic biology is concerned with applying the engineering paradigm of systems design to biological systems in order to produce predictable and robust systems with novel functionalities that do not exist in nature. The circuit-like connectivity of biological parts and their ability to collectively process logical operations was first appreciated nearly 50 years ago. This inspired attempts to describe biological regulation schemes with mathematical models and to apply circuit analogies from established frameworks in electrical engineering(McAdams & Arkin A,2000). Meanwhile, breakthroughs in genomic research and genetic engineering (e.g., recombinant DNA technology) were supplying the inventory and methods necessary to physically construct and assemble biomolecular parts. As a result, synthetic biology was born with the broad goal of engineering or “wiring” biological circuitry—be it genetic, protein, viral, pathway, or genomic—for manifesting logical forms of cellular control. Synthetic biology, equipped with the engineering-driven approaches of modularization, rationalization, and modeling, has progressed rapidly and generated an ever-increasing suite of genetic devices and biological modules. synthetic biology is seeking to use and expand the mechanisms that control biological organisms using engineering approaches. These approaches will be applied on all scales of biological complexity: from the basic units to novel interactions between these units to novel multi-component modules that generate complex logical behaviour, and even to completely or partially engineered cells(McAdams & Shapiro,1995). Bringing the engineering paradigm to biology will allow us to apply existing biological knowledge to biotechnological problems in a much more rational and systematic way than has previously been possible, and at the same time to expand the scope of what can be achieved this way. The introduction of design principles such as modularity of parts, standardization of parts and devices according to internationally recognized criteria, and the adaptation of available abstract design procedures to biological systems, coupled to novel technological breakthroughs that allow the decoupling of design and fabrication, will fundamentally change our current concepts of how to manipulate biological systems. In this sense, synthetic biology is not primarily a “discovery science”, but is ultimately about a new way of making things. By adapting natural biological mechanisms to the requirements of an engineering approach, the possibilities for re-assembling biological systems in a designed way will increase tremendously. Abstract:Synthetic biology is a new branch of interdisciplinary science that has been developed in recent years. The main purpose of synthetic biology is to apply successful principles that have been developed in electronic and chemical engineering to develop basic biological functional modules, and through rational design, develop man-made biological systems that have predicted useful functions. Here, we discuss an important principle in rational design of functional biological circuits: the reverse engineering design. We will use a research project that was conducted at Peking University for the International Genetic Engineering Machine Competition (iGEM) to illustrate the principle: synthesis a cell which has a semi-log dose-response to the environment. Through this work we try to demonstrate the potential application of network engineering in synthetic biology.

Abstract:Characterization of the differences between biological and random networks can reveal the design principles that enable the robust realization of crucial biological functions including the establishment of different cell types. Previous studies, focusing on identifying topological features that are present in biological networks but not in random networks, have, however, provided few functional insights. We use a Boolean modeling framework and ideas from spin glass literature to identify functional differences between five real biological networks and random networks with similar topological features. We show that minimal frustration is a fundamental property that allows biological networks to robustly establish cell types and regulate cell fate choice, and this property can emerge in complex networks via Darwinian evolution. The study also provides clues regarding how the regulation of cell fate choice can go awry in a disease like cancer and lead to the emergence of aberrant cell types.

Abstract:Graph Theoretic Process Network Synthesis is described as an introduction to biological networks. Genetic, protein and metabolic systems are considered. The theoretical work of Kauffman is discussed and amplified by critical property excursions. The scaling apparent in biological systems is shown. Applications to evolution and reverse engineering are construed. The use of several programs, such as the Synprops, Design of molecules, Therm and Knapsack are suggested as instruments to study biological process network synthesis. The properties of robust self-assembly and Self-Organizing synthesis are important contributors to the discussion. The bar code of life and intelligent design is reviewed. The need for better data in biological systems is emphasized.

Abstract:Many signaling systems show adaptation-the ability to reset themselves after responding to a stimulus. We computationally searched all possible three-node enzyme network topologies to identify those that could perform adaptation. Only two major core topologies emerge as robust solutions: a negative feedback loop with a buffering node and an incoherent feedforward loop with a proportioner node. Minimal circuits containing these topologies are, within proper regions of parameter space, sufficient to achieve adaptation. More complex circuits that robustly perform adaptation all contain at least one of these topologies at their core. This analysis yields a design table highlighting a finite set of adaptive circuits. Despite the diversity of possible biochemical networks, it may be common to find that only a finite set of core topologies can execute a particular function. These design rules provide a framework for functionally classifying complex natural networks and a manual for engineering networks. Abstract:One promise of synthetic biology is to provide solutions for biomedical and industrial problems by rational design of added functionality in living systems. Microbes are at the forefront of this biological engineering endeavor due to their general ease of handling and their relevance in many potential applications from fermentation to therapeutics. In recent years, the field has witnessed an explosion of novel regulatory tools, from synthetic orthogonal transcription factors to posttranslational mechanisms for increased control over the behavior of synthetic circuits. Tool development has been paralleled by the discovery of principles that enable increased modularity and the management of host-circuit interactions. Engineered cell-to-cell communication bridges the scales from intracellular to population-level coordination. These developments facilitate the translation of more than a decade of circuit design into applications.

Abstract:A biological circuit is a neural or biochemical cascade, taking inputs and producing outputs. How have biological circuits learned to solve environmental challenges over the history of life? The answer certainly follows Dobzhansky's famous quote that ``nothing in biology makes sense except in the light of evolution.'' But that quote leaves out the mechanistic basis by which natural selection's trial-and-error learning happens, which is exactly what we have to understand. How does the learning process that designs biological circuits actually work? How much insight can we gain about the form and function of biological circuits by studying the processes that have made those circuits? Because life's circuits must often solve the same problems as those faced by machine learning, such as environmental tracking, homeostatic control, dimensional reduction, or classification, we can begin by considering how machine learning designs computational circuits to solve problems. We can then ask: How much insight do those computational circuits provide about the design of biological circuits? How much does biology differ from computers in the particular circuit designs that it uses to solve problems? This article steps through two classic machine learning models to set the foundation for analyzing broad questions about the design of biological circuits. One insight is the surprising power of randomly connected networks. Another is the central role of internal models of the environment embedded within biological circuits, illustrated by a model of dimensional reduction and trend prediction. Overall, many challenges in biology have machine learning analogs, suggesting hypotheses about how biology's circuits are designed.

Abstract:Biological networks are often modular. Explanations for this peculiarity either assume an adaptive advantage of a modular design such as higher robustness, or attribute it to neutral factors such as constraints underlying network assembly. Interestingly, most insights on the origin of modularity stem from models in which interactions are either determined by highly simplistic mechanisms, or have no mechanistic basis at all. Yet, empirical knowledge suggests that biological interactions are often mediated by complex structural or behavioural traits. Here, we investigate the origins of modularity using a model in which interactions are determined by potentially complex traits. Specifically, we model system elements—such as the species in an ecosystem—as finite-state machines (FSMs), and determine their interactions by means of communication between the corresponding FSMs. Using this model, we show that modularity probably emerges for free. We further find that the more modular an interaction network is, the less complex are the traits that mediate the interactions. Altogether, our results suggest that the conditions for modularity to evolve may be much broader than previously thought.

Abstract:Circuit training for bioengineersFor the creativity of synthetic biologists to be unleashed, basic circuits must become truly interchangeable — that is, modular and scalable. Two papers in this week's Nature take steps towards that goal — one from the Escherichia coli camp and the other using yeast. Tamsir et al. harness bacterial 'quorum sensing' in E. coli and Regot et al. exploit yeast pheromone communication to achieve complex computation through communication between individual cells performing simple logic functions. Such extracellular 'chemical wiring' is one promising way to get around the difficulty of insulating different genetic circuits when these operate within a single cell.
