Abstract:The stochastic exploration of the configuration space and the exploitation of functional states underlie many biological processes. The evolutionary dynamics stands out as a remarkable example. Here, we introduce a novel formalism that mimics evolution and encodes a general exploration-exploitation dynamics for biological networks. We apply it to the brain wiring problem, focusing on the maturation of that of the nematode C. elegans. We demonstrate that a parsimonious maxent description of the adult brain combined with our framework is able to track down the entire developmental trajectory.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is how to explore and utilize the dynamic relationship between Exploration - Exploitation (EE) in biological systems, especially in networked biological systems. Specifically, the author proposes a new formal framework for simulating the evolutionary dynamics in biological networks, with a particular focus on the development process of the *C. elegans* brain connectome. This research aims to understand how biological systems conduct random exploration in the configuration space and simultaneously optimize the functional state to meet specific functional requirements. Through this framework, the author hopes to track the entire developmental trajectory, from the birth to the adult stage, especially the brain maturation process of the nematode. ### Main problems 1. **How to explore the possible configuration space?** - How does the biological system conduct random searches among its possible states? 2. **How to identify the optimal state?** - How does the biological system determine those optimal states that can meet specific functional requirements? ### Research background - **Randomness and functional constraints**: The dynamics of biological systems are usually random, but are also affected by functional constraints at the same time. These constraints determine which results are feasible. - **Evolutionary dynamics**: Evolutionary dynamics is a typical example, in which mutation and recombination (exploration) and natural selection (exploitation) work together to make the population adapt to the environment. ### Methods - **EE dynamics framework**: - **Exploration**: Explore the configuration space by randomly changing the connection states in the network. - **Exploitation**: Evaluate and optimize the functional state of the network through a functional measure \( F(G) \). - **Formal description**: - Exploration process: Each dyad changes its state at a rate \(\mu\) within a time interval \(\Delta t\). - Exploitation process: Optimize the system by exponentially increasing the probability of graphs with higher \( F \) values. ### Applications - **Nematode brain development**: - The author uses this framework to model the brain connectome development process of the nematode *C. elegans*. - By using the maximum entropy (MaxEnt) to describe the adult brain and combining it with the EE framework, track the entire developmental trajectory. ### Results - **Parameter estimation**: - Estimate the functional pressure \(\rho\) and the exploration rate \(\mu\) by minimizing the Mahalanobis distance. - The results show that only by knowing the data of the birth and adult stages, the EE graph dynamics can describe the entire development process. ### Discussion - **Limitations and extensions of the model**: - The current model is a simple low - dimensional model and may not be able to capture more fine - grained topological details. - In the future, it can be extended to more complex exploration schemes, considering non - uniform synaptic addition, directed information flow, etc. ### Conclusions - This research provides a concise and interpretable framework for understanding the EE dynamics in networked biological systems. - By applying this framework, the author has successfully simulated the development process of the nematode brain from birth to adult, demonstrating the potential applications of EE dynamics in biological systems.
