Abstract:Advances in metabolic engineering and synthetic biology have facilitated the manufacturing of many valuable-added compounds and commodity chemicals using microbial cell factories in the past decade. However, due to complexity of cellular metabolism, the optimization of metabolic pathways for maximal production represents a grand challenge and an unavoidable barrier for metabolic engineering. Recently, cell-free protein synthesis system (CFPS) has been emerging as an enabling alternative to address challenges in biomanufacturing. This review summarizes the recent progresses of CFPS in rapid prototyping of biosynthetic pathways and genetic circuits (biosensors) to speed up design-build-test (DBT) cycles of metabolic engineering and synthetic biology. Abstract:The engineering of microbial cell factories for the production of high-value chemicals from renewable resources presents several challenges, including the optimization of key enzymes, pathway fluxes and metabolic networks. Addressing these challenges involves the development of synthetic auxotrophs, a strategy that links cell growth with enzyme properties or biosynthetic pathways. This linkage allows for the improvement of enzyme properties by in vivo directed enzyme evolution, the enhancement of metabolic pathway fluxes under growth pressure, and remodeling of metabolic networks through directed strain evolution. The advantage of employing synthetic auxotrophs lies in the power of growth-coupled selection, which is not only high-throughput but also labor-saving, greatly simplifying the development of both strains and enzymes. Synthetic auxotrophs play a pivotal role in advancing microbial cell factories, offering benefits from enzyme optimization to the manipulation of metabolic networks within single microbes. Furthermore, this strategy extends to coculture systems, enabling collaboration within microbial communities. This review highlights the recently developed applications of synthetic auxotrophs as microbial cell factories, and discusses future perspectives, aiming to provide a practical guide for growth-coupled models to produce value-added chemicals as part of a sustainable biorefinery.

Abstract:The construction of artificial cells from inanimate molecular building blocks is one of the grand challenges of our time. In addition to being used as simplified cell models to decipher the rules of life, artificial cells have the potential to be designed as micromachines deployed in a host of clinical and industrial applications. The attractions of engineering artificial cells from scratch, as opposed to re‐engineering living biological cells, are varied. However, it is clear that artificial cells cannot currently match the power and behavioural sophistication of their biological counterparts. Given this, many in the synthetic biology community have started to ask: is it possible to interface biological and artificial cells together to create hybrid living/synthetic systems that leverage the advantages of both? This article will discuss the motivation behind this cellular bionics approach, in which the boundaries between living and non‐living matter are blurred by bridging top‐down and bottom‐up synthetic biology. It details the state of play of this nascent field and introduces three generalised hybridisation modes that have emerged.

Abstract:Synthetic cell factory offers substantial advantages in economically efficient production of biofuels, chemicals, and pharmaceutical compounds. However, to create a high-performance synthetic cell factory, precise regulation of cellular material and energy flux is essential. In this context, protein components including enzymes, transcription factor-based biosensors and transporters play pivotal roles. Protein engineering is a technology for creating novel protein variants with desired properties and functions by modifying target sequence in natural. This review focuses on summarizing the latest advancements of protein engineering in optimizing various aspects of synthetic cell factory, including: enhancing enzyme activity to eliminate production bottlenecks, altering enzyme selectivity to steer metabolic pathways towards desired products, modifying enzyme promiscuity to explore innovative routes, and improving the efficiency of transporters. Furthermore, the utilization of protein engineering to modify protein-based biosensors accelerates evolutionary process and optimizes the regulation of metabolic pathways. The remaining challenges and future opportunities of this technology are also discussed.

Abstract:Artificial cells have generated much interest since the concept was introduced by Aleksandr Oparin in the 1920s, and they have had an impact on the pharmaceutical and biotechnology industry in various areas, including potential therapeutic applications. Here, we discuss the development of small-scale, bio-inspired artificial cell components that recreate the function of key cellular and physiological systems. We describe artificial cells, selected current applications and how small-scale biology could be used to provide what might be a next-generation approach in this area. We believe that this type of work is in its infancy and that exploiting small-scale biological inspiration in the field of artificial cells has great potential for successes in the future.

Abstract:Synthetic biology is a nascent field that emerged in earnest only around the turn of the millennium. It aims to engineer new biological systems and impart new biological functionality, often through genetic modifications. The design and construction of new biological systems is a complex, multistep process, requiring multidisciplinary collaborative efforts from "fusion" scientists who have formal training in computer science or engineering, as well as hands-on biological expertise. The public has high expectations for synthetic biology and eagerly anticipates the development of solutions to the major challenges facing humanity. This article discusses laboratory practices and the conduct of research in synthetic biology. It argues that the fusion science approach, which integrates biology with computer science and engineering best practices, including standardization, process optimization, computer-aided design and laboratory automation, miniaturization, and systematic management, will increase the predictability and reproducibility of experiments and lead to breakthroughs in the construction of new biological systems. The article also discusses several successful fusion projects, including the development of software tools for DNA construction design automation, recursive DNA construction, and the development of integrated microfluidics systems.

Abstract:Advancements in cell-free synthetic biology are enabling innovations in sustainable biomanufacturing, that may ultimately shift the global manufacturing paradigm toward localized and ecologically harmonized production processes. Cell-free synthetic biology strategies have been developed for the bioproduction of fine chemicals, biofuels and biological materials. Cell-free workflows typically utilize combinations of purified enzymes, cell extracts for biotransformation or cell-free protein synthesis reactions, to assemble and characterize biosynthetic pathways. Importantly, cell-free reactions can combine the advantages of chemical engineering with metabolic engineering, through the direct addition of co-factors, substrates and chemicals –including those that are cytotoxic. Cell-free synthetic biology is also amenable to automatable design cycles through which an array of biological materials and their underpinning biosynthetic pathways can be tested and optimized in parallel. Whilst challenges still remain, recent convergences between the materials sciences and these advancements in cell-free synthetic biology enable new frontiers for materials research.

Abstract:The ability to manipulate living organisms is at the heart of a range of emerging technologies that serve to address important and current problems in environment, energy, and health. However, with all its complexity and interconnectivity, biology has for many years been recalcitrant to engineering manipulations. The recent advances in synthesis, analysis, and modeling methods have finally provided the tools necessary to manipulate living systems in meaningful ways and have led to the coining of a field named synthetic biology. The scope of synthetic biology is as complicated as life itself-encompassing many branches of science and across many scales of application. New DNA synthesis and assembly techniques have made routine customization of very large DNA molecules. This in turn has allowed the incorporation of multiple genes and pathways. By coupling these with techniques that allow for the modeling and design of protein functions, scientists have now gained the tools to create completely novel biological machineries. Even the ultimate biological machinery-a self-replicating organism-is being pursued at this moment. Abstract:The use of microbial consortia for bioprocessing has been limited by our ability to reliably control community composition and function simultaneously. Recent advances in synthetic biology have enabled population-level coordination and control of ecosystem stability and dynamics. Further, new experimental and computational tools for screening and predicting community behavior have also been developed. The integration of synthetic biology with metabolic engineering at the community level is vital to our ability to apply system-level approaches to building and optimizing synthetic consortia for bioprocessing applications. This review details new methods, tools and opportunities that together have the potential to enable a new paradigm of bioprocessing using synthetic microbial consortia.

Abstract:Supported by the tools of contemporary synthetic biology, the field of metabolic engineering has advanced in its overarching purpose of contributing efficient bioprocesses for the synthesis of biochemicals by addressing a number of cell and process parameters. The morphology and spatial organization of bacterial biocatalysts has been somewhat overlooked in such endeavors. The shape, size, and surface features of bacteria are maintained over evolutionary timescales and, under tight control of complex genetic programs, are faithfully reproduced each generation—and offer a phenomenal target for manipulations. This review discusses how these structural traits of bacteria can be exploited for designing efficient biocatalysts based on specific morphologies of both single cells and natural and artificial communities (e.g., catalytic biofilms). Examples are presented on how morphologies and physical forms of bacterial cell factories can be programmed while engineering their biochemical activities. The concept of synthetic morphology opens up strategies for industrial purposes and holds the potential to improve the economic feasibility of some bioprocesses by endowing bacteria with emergent, useful spatial properties. By entertaining potential applications of synthetic morphology in the future, this review outlines how multicellular organization and bacterial biorobots can be programmed to fulfill complex tasks in several fields. Although neglected for some time, the spatial architecture of biocatalysts is becoming more and more important in metabolic engineering for the design of efficient cell factories. In this review, it is argued that the tools of contemporary synthetic biology can be used to engineer synthetic bacterial morphologies (both in single cells and communities) for the sake of whole‐cell biocatalysis.

Abstract:Microbial consortia have been used in biotechnology processes, including fermentation, waste treatment, and agriculture, for millennia. Today, synthetic biologists are increasingly engineering microbial consortia for diverse applications, including the bioproduction of medicines, biofuels, and biomaterials from inexpensive carbon sources. An improved understanding of natural microbial ecosystems, and the development of new tools to construct synthetic consortia and program their behaviors, will vastly expand the functions that can be performed by communities of interacting microorganisms. Here, we review recent advancements in synthetic biology tools and approaches to engineer synthetic microbial consortia, discuss ongoing and emerging efforts to apply consortia for various biotechnological applications, and suggest future applications.

The beginnings of this systematized technology, which took place in the last century, were used to explore the secrets of life. Currently, with its easy integration with other technologies or disciplines, cell-free synthetic biology is developing into a powerful and effective means of understanding, exploiting, and extending the structure and function of natural living systems. Cell-free synthesis technology has been used in basic and applied research such as metabolic prototyping, artificial cell construction, nucleic acid engineering, protein engineering, etc. Worldwide experts shared their views and opinions on the future development of cell-free synthetic biology, as illustrated in this paper. With the integration of current popular technologies such as artificial intelligence and electronics, cell-free synthetic biology will play an increasingly important role in fields such as life exploration, intelligent manufacturing, human health, new energy, and sustainable environmental development.

Abstract:Proteins and enzymes can be repurposed by the introduction of artificial cofactors or non‐canonical amino acids (ncAAs). These artificial biocatalytic constructs turned into valuable tools to perform new‐to‐nature reactions with biocatalysts increasing their scope. This perspective focuses on the limitations and future application for in vivo biosynthetic pathways. Astonishing progress has been achieved in unlocking new‐to‐nature biocatalysis in the past decades. The progress in protein engineering enabled research to efficiently incorporate artificial structural elements into enzyme design. Recent trends include cofactor mimetics, artificial metalloenzymes and non‐canonical amino acids. In this perspective article, we present the state‐of‐the‐art, discuss recent examples and our view on what we call artificial biocatalysis. Although these artificial systems undoubtedly increase the scope of biocatalysis, their applicability remains challenging. Fundamental questions regarding the impact of this research field are addressed in this perspective.

Abstract:Industrial bio-processes for fine chemical production are increasingly relying on cell factories developed through metabolic engineering and synthetic biology. The use of high throughput techniques and automation for the design of cell factories, and especially platform strains, has played an important role in the transition from laboratory research to industrial production. Model organisms such as Saccharomyces cerevisiae and Escherichia coli remain widely used host strains for industrial production due to their robust and desirable traits. This review describes some of the bio-based fine chemicals that have reached the market, key metabolic engineering tools that have allowed this to happen and some of the companies that are currently utilizing these technologies for developing industrial production processes.

Abstract:Microbial consortia are ubiquitous in nature and are implicated in processes of great importance to humans, from environmental remediation and wastewater treatment to assistance in food digestion. Synthetic biologists are honing their ability to program the behavior of individual microbial populations, forcing the microbes to focus on specific applications, such as the production of drugs and fuels. Given that microbial consortia can perform even more complicated tasks and endure more changeable environments than monocultures can, they represent an important new frontier for synthetic biology. Here, we review recent efforts to engineer synthetic microbial consortia, and we suggest future applications.

Abstract:Metabolic engineering aims at modifying the endogenous metabolic network of an organism to harness it for a useful biotechnological task, for example, production of a value-added compound. Several levels of metabolic engineering can be defined and are the topic of this review. Basic 'copy, paste and fine-tuning' approaches are limited to the structure of naturally existing pathways. 'Mix and match' approaches freely recombine the repertoire of existing enzymes to create synthetic metabolic networks that are able to outcompete naturally evolved pathways or redirect flux toward non-natural products. The space of possible metabolic solution can be further increased through approaches including 'new enzyme reactions', which are engineered on the basis of known enzyme mechanisms. Finally, by considering completely 'novel enzyme chemistries' with de novo enzyme design, the limits of nature can be breached to derive the most advanced form of synthetic pathways. We discuss the challenges and promises associated with these different metabolic engineering approaches and illuminate how enzyme engineering is expected to take a prime role in synthetic metabolic engineering for biotechnology, chemical industry and agriculture of the future.

Abstract:Cell-free synthetic biotechnology is emerging as a powerful platform technology capable of compl-ementing work in cellular in vivo systems. This is due to the extraordinary level of control and surprising diversity of approaches available for building biosynthetic systems without constraints that limit cellular engineering. The main idea of cell-free synthetic biotechnology is the construction of multi-enzyme catalysis system, which assembly of a number of purified enzymes and coenzymes for the production of desired products through complicated biochemical reaction networks. Multi-enzyme catalysis system can be co-immobilized to reduce the scope of the enzyme and the substrate during the reaction, achieve substrate channel effects, transferring the product of one enzyme to an adjacent cascade enzyme or cell without complete mixing with the bulk phase, the efficiency of the reaction is improved. Cell-free synthetic biotechnology can be regarded as an integrated platform based on three elements—pathway reconstruction, enzyme engineering, and reactor engineering. With developments in stable building blocks and modules, cell-free synthetic biotechnology has the potential to become a low-cost biomanufacturing platform for biofuels production. We may harness the potential of cell-free systems to profoundly change how we study, control, and tune cellular ensembles for biomanufacturing any chemical or material from renewable resources, both quickly and on demand.

Abstract:The "-omics" era has brought a new set of tools and methods that have created a significant impact on the development of Metabolic Engineering and Synthetic Biology. These fields, rather than working separately, depend on each other to prosper and achieve their individual goals. Synthetic Biology aims to design libraries of genetic components (promoters, coding sequences, terminators, transcriptional factors and their binding sequences, and more), the assembly of devices, genetic circuits and even organism; in addition to obtaining quantitative information for the creation of models that can predict the behavior of biological systems (Cameron et al., 2014). Metabolic engineering seeks for the optimization of cellular processes, endemic to a specific organism, to produce a compound of interest from a substrate, preferably cheap and simple. It uses different databases, libraries of components and conditions to generate the maximum production rate of a desired chemical compound and avoiding inhibitors and conditions that affect the growth rate and other vital functions in the specific organism to achieve these goals; metabolic fluxes manipulation represents an important alternative (Stephanopoulos, 2012).

Abstract:Cell-free synthetic biology emerges as a powerful and flexible enabling technology that can engineer biological parts and systems for life science applications without using living cells. It provides simpler and faster engineering solutions with an unprecedented freedom of design in an open environment than cell system. This review focuses on recent developments of cell-free synthetic biology on biological engineering fields at molecular and cellular levels, including protein engineering, metabolic engineering, and artificial cell engineering. In cell-free protein engineering, the direct control of reaction conditions in cell-free system allows for easy synthesis of complex proteins, toxic proteins, membrane proteins, and novel proteins with unnatural amino acids. Cell-free systems offer the ability to design metabolic pathways towards the production of desired products. Buildup of artificial cells based on cell-free systems will improve our understanding of life and use them for environmental and biomedical applications.
