Abstract:Defining life is an arduous task that has puzzled philosophers and scientists for centuries. Yet biology suffers from a lack of clear definition, putting biologists in a paradoxical situation where one can describe at the atomic level complex objects that remain globally poorly defined. One could assume that such descriptions make it possible to perfectly characterize living systems. However, many cases of misinterpretation put this assumption into perspective. In this article, we focus on critical parameters such as time, water, entropy, space, quantum properties, and electrostatic potential to redefine the nature of living matter, with special emphasis on biological coding. Where does the DNA double helix come from, why cannot the reproduction of living organisms occur without mutations, what are the limitations of the genetic code, and why do not all proteins have a stable three-dimensional structure? There are so many questions that cannot be resolved without considering the aforementioned parameters. Indeed, (i) time and space constrain many biological mechanisms and impose drastic solutions on living beings (enzymes, transporters); (ii) water controls the fidelity of DNA replication and the structure/disorder balance of proteins; (iii) entropy is the driving force of many enzymatic reactions and molecular interactions; (iv) quantum mechanisms explain why a molecule as simple as hydrocyanic acid (HCN) foreshadows the helical structure of DNA, how DNA is stabilized, why mutations occur, and how the Earth magnetic field can influence the migration of birds; (v) electrostatic potential controls epigenetic mechanisms, lipid raft functions, and virus infections. We consider that raising awareness of these basic parameters is critical for better understanding what life is, and how it handles order and chaos through a combination of genetic and epigenetic mechanisms. Thus, we propose to incorporate these parameters into the definition of life.

Abstract:The intricacy and diversity inherent in living organisms present a formidable obstacle to the establishment of a universally accepted definition. Life manifests in a multitude of forms, exhibiting various attributes such as growth, reproduction, responsiveness to stimuli, adaptation, and homeostasis. However, each of these characteristics can also be observed to some degree within certain non-living systems, leading to a blurring of boundaries and generating conceptual complexities. In this manuscript, I demonstrate that the transformation of a non-living entity into a living organism does not adhere to a specific temporal boundary that unequivocally designates the onset of life. Through mathematical analysis, I have demonstrated that a comprehensive definition of living beings does not exist, which means that there are no clear boundaries in the chemical processes that turn non-living entities into living ones. In other words, living organisms do not possess unique characteristics that can completely set them apart from non-living entities. Therefore, no definitive definition exists that unequivocally distinguishes living things from non-living things.

Abstract:It is undeniably very logical to first formulate an unambiguous definition of "Life" before engaging in defining the parameters instrumental to Life's evolution. Because nearly everybody assumes, erroneously in my opinion, that catching Life's essence in a single sentence is impossible, this way of thinking remained largely unexplored in evolutionary theory. Upon analyzing what exactly happens at the transition from "still alive" to "just dead," the following definition emerged. What we call "Life" (L) is an activity. It is nothing other than the total sum (∑) of all communication acts (C) executed, at moment t, by entities organized as sender-receiver compartments: L = ∑C Such "living" entities are self-electrifying and talking ( = communicating) aggregates of fossil stardust operating in an environment heavily polluted by toxic calcium. Communication is a multifaceted, complex process that is seldom well explained in introductory textbooks of biology. Communication is instrumental to adaptation because, at the cellular level, any act of communication is in fact a problem-solving act. It can be logically deduced that not Natural Selection itself but communication/problem-solving activity preceding selection is the universal driving force of evolution. This is against what textbooks usually claim, although doubt on the status of Natural Selection as driving force has been around for long. Finally, adopting the sender-receiver with its 2 memory systems (genetic and cognitive, both with their own rules) and 2 types of progeny ("physical children" and "pupils") as the universal unit of architecture and function of all living entities, also enables the seamless integration of cultural and organic evolution, another long-standing tough problem in evolutionary theory. Paraphrasing Theodosius Dobzhansky, the very essence of biology is: "Nothing in biology and evolutionary theory makes sense except in the light of the ability of living matter to communicate, and by doing so, to solve problems."

Abstract:One of the central aims of synthetic biology (SB) is to better understand the mechanisms of life by trying to develop and synthesize new forms and perhaps modes of life. While the question of what is life has occupied mankind for centuries, there is a lack of empirical research examining the basic concepts of life scientists within SB themselves refer to and build on. In order to gain insights into these fundamental concepts, we conducted a qualitative interview study with scientists working in the field of SB. The aim was to gain a better understanding of the underlying understandings, principles, and characteristics of (synthetic) life on the one hand, and the entangled consequences for the conducted experiments and studies as well as the pursued scientific approaches. We identified four primarily underlying basic concepts of life which serve as a fundamental framework for current and further scientific research within SB and have implications for research questions, approaches and aims as well as for the evaluation of scientific results.

Abstract:This chapter explores the concept of life across traditions, from science to philosophy to theology. The term “life” covers at least three constellations of meaning or life-concepts: biological life, internal life, and rational life. Biological life shares traits with all cellular life on Earth (archaea, eubacteria, and eukarya). Internal or conscious life shares subjective interiority with humans. Rational life shares intellect with all minds that can distinguish truth from non-truth. These three lives possess different origins, extents, and futures. The chapter then identifies three distinct “hard problems of life” relating to the origin and extent of biological organization, consciousness, and reason: moving from non-life to life, from life to sentience, and from sentience to rationality. The Drake equation, the Fermi paradox, and the anthropic principle provide concrete examples in astrobiology.

Abstract:There has been on-going philosophical debate on whether artificial life models, also known as digital organisms, are truly alive. The main difficulty appears to be finding an encompassing and definite definition of life. By examining similarities and differences in recent definitions of life, we define life as "any system with a boundary to confine the system within a definite volume and protect the system from external effects, consisting of a program that is capable of improvisation, able to react and adapt to the environment, able to regenerate parts of it-self or its entirety, with energy system comprises of non-interference sets of secluded reactions for self-sustenance, is considered alive or a living system. Any incomplete system containing a program and can be re-assembled into a living system; thereby, converting the reassembled system for the purpose of the incomplete system, are also considered alive." Using this definition, we argue that digital organisms may not be the boundary case of life even though some digital organisms are not considered alive; thereby, taking the view that some form of digital organisms can be considered alive. In addition, we present an experimental framework based on continuity of the overall system and potential discontinuity of elements within the system for testing future definitions of life.

Abstract:It is often stated that there are no laws in biology, where everything is contingent and could have been otherwise, being solely the result of historical accidents. Furthermore, the customary introduction of fundamental biological entities such as individual organisms, cells, genes, catalysts and motors remains largely descriptive; constructive approaches involving deductive reasoning appear, in comparison, almost absent. As a consequence, both the logical content and principles of biology need to be reconsidered. The present article describes an inquiry into the foundations of biology. The foundations of biology are built in terms of elements, logic and principles, using both the language and the general methods employed in other disciplines. This approach assumes the existence of a certain unity of human knowledge that transcends discipline boundaries. Leibniz's principle of sufficient reason is revised through the introduction of the complementary concepts of symmetry and asymmetry and of necessity and contingency. This is used to explain how these four concepts are involved in the elaboration of theories or laws of nature. Four fundamental theories of biology are then identified: cell theory, Darwin's theory of natural selection, an informational theory of life (which includes Mendel's theory of inheritance) and a physico-chemical theory of life. Atomism and deductive reasoning are shown to enter into the elaboration of the concepts of natural selection, individual living organisms, cells and their reproduction, genes as well as catalysts and motors. This work contributes to clarify the philosophical and logical structure of biology and its major theories. This should ultimately lead to a better understanding of the origin of life, of system and synthetic biology, and of artificial life.

Abstract:The synthesis of life from non-living matter has captivated scientists for centuries. It is a grand challenge aimed at unraveling the fundamental principles of life and leveraging its unique features, such as resilience, sustainability, and the ability to evolve. Synthetic life holds immense potential in biotechnology, medicine, and materials science. Advancements in synthetic biology, systems chemistry, and biophysics have brought us closer to achieving this ambitious goal. Researchers have successfully assembled cellular components and synthesized biomimetic hardware for synthetic cells, while chemical reaction networks have demonstrated potential for Darwinian evolution. However, numerous challenges persist, including defining terminology and objectives, interdisciplinary collaboration, and addressing ethical aspects and public concerns. Our perspective offers a roadmap toward the engineering of life based on discussions during a two-week workshop with scientists from around the globe.

To that end, this work proposes the phenomenon of life to be the product of two dissipative mechanisms. From them, one characterises extant biological life and deduces a testable scenario for its origin. The proposed theory of life allows its replication, reinterprets ecological evolution and creates new constraints on the search for life.

Abstract:The multifarious internal workings of organisms are difficult to reconcile with a single feature defining a state of being alive. Indeed, definitions of life rely on emergent properties (growth, capacity to evolve, agency) only symptomatic of intrinsic functioning. Empirical studies demonstrate that biomolecules including ratcheting or rotating enzymes and ribozymes undergo repetitive conformation state changes driven either directly or indirectly by thermodynamic gradients. They exhibit disparate structures, but govern processes relying on directional physical motion (DNA transcription, translation, cytoskeleton transport) and share the principle of repetitive uniplanar conformation changes driven by thermodynamic gradients, producing dependable unidirectional motion: heat engines exploiting thermodynamic disequilibria to perform work. Recognition that disparate biological molecules demonstrate conformation state changes involving directional motion, working in self-regulating networks, allows a mechanistic definition: life is a self-regulating process whereby matter undergoes cyclic, uniplanar conformation state changes that convert thermodynamic disequilibria into directed motion, performing work that locally reduces entropy. Living things are structures including an autonomous network of units exploiting thermodynamic gradients to drive uniplanar conformation state changes that perform work. These principles are independent of any specific chemical environment, and can be applied to other biospheres.

Abstract:In this review, we describe some of the central philosophical issues facing origins-of-life research and provide a targeted history of the developments that have led to the multidisciplinary field of origins-of-life studies. We outline these issues and developments to guide researchers and students from all fields. With respect to philosophy, we provide brief summaries of debates with respect to (1) definitions (or theories) of life, what life is and how research should be conducted in the absence of an accepted theory of life, (2) the distinctions between synthetic, historical, and universal projects in origins-of-life studies, issues with strategies for inferring the origins of life, such as (3) the nature of the first living entities (the "bottom up" approach) and (4) how to infer the nature of the last universal common ancestor (the "top down" approach), and (5) the status of origins of life as a science. Each of these debates influences the others. Although there are clusters of researchers that agree on some answers to these issues, each of these debates is still open. With respect to history, we outline several independent paths that have led to some of the approaches now prevalent in origins-of-life studies. These include one path from early views of life through the scientific revolutions brought about by Linnaeus (von Linn.), Wöhler, Miller, and others. In this approach, new theories, tools, and evidence guide new thoughts about the nature of life and its origin. We also describe another family of paths motivated by a" circularity" approach to life, which is guided by such thinkers as Maturana & Varela, Gánti, Rosen, and others. These views echo ideas developed by Kant and Aristotle, though they do so using modern science in ways that produce exciting avenues of investigation. By exploring the history of these ideas, we can see how many of the issues that currently interest us have been guided by the contexts in which the ideas were developed. The disciplinary backgrounds of each of these scholars has influenced the questions they sought to answer, the experiments they envisioned, and the kinds of data they collected. We conclude by encouraging scientists and scholars in the humanities and social sciences to explore ways in which they can interact to provide a deeper understanding of the conceptual assumptions, structure, and history of origins-of-life research. This may be useful to help frame future research agendas and bring awareness to the multifaceted issues facing this challenging scientific question.
Motility at the origin of life: Its characterization and a model

Abstract:Due to recent advances in synthetic biology and artificial life, the origin of life is currently a hot topic of research. We review the literature and argue that the two traditionally competing "replicator-first" and "metabolism-first" approaches are merging into one integrated theory of individuation and evolution. We contribute to the maturation of this more inclusive approach by highlighting some problematic assumptions that still lead to an impoverished conception of the phenomenon of life. In particular, we argue that the new consensus has so far failed to consider the relevance of intermediate timescales. We propose that an adequate theory of life must account for the fact that all living beings are situated in at least four distinct timescales, which are typically associated with metabolism, motility, development, and evolution. On this view, self-movement, adaptive behavior and morphological changes could have already been present at the origin of life. In order to illustrate this possibility we analyze a minimal model of life-like phenomena, namely of precarious, individuated, dissipative structures that can be found in simple reaction-diffusion systems. Based on our analysis we suggest that processes in intermediate timescales could have already been operative in prebiotic systems. They may have facilitated and constrained changes occurring in the faster- and slower-paced timescales of chemical self-individuation and evolution by natural selection, respectively.

Is the Emergence of Life an Expected Phase Transition in the Evolving Universe?

Abstract:We propose a novel definition of life in terms of which its emergence in the universe is expected, and its ever-creative open-ended evolution is entailed by no law. Living organisms are Kantian Wholes that achieve Catalytic Closure, Constraint Closure, and Spatial Closure. We here unite for the first time two established mathematical theories, namely Collectively Autocatalytic Sets and the Theory of the Adjacent Possible. The former establishes that a first-order phase transition to molecular reproduction is expected in the chemical evolution of the universe where the diversity and complexity of molecules increases; the latter posits that, under loose hypotheses, if the system starts with a small number of beginning molecules, each of which can combine with copies of itself or other molecules to make new molecules, over time the number of kinds of molecules increases slowly but then explodes upward hyperbolically. Together these theories imply that life is expected as a phase transition in the evolving universe. The familiar distinction between software and hardware loses its meaning in living cells. We propose new ways to study the phylogeny of metabolisms, new astronomical ways to search for life on exoplanets, new experiments to seek the emergence of the most rudimentary life, and the hint of a coherent testable pathway to prokaryotes with template replication and coding.

Abstract:The binary nature of life is deeply ingrained in daily experiences, evident in the stark distinctions between life and death and the living and the inert. While this binary perspective aligns with disciplines like medicine and much of biology, uncertainties emerge in fields such as microbiology, virology, synthetic biology, and systems chemistry, where intermediate entities challenge straightforward classification as living or non-living. This contribution explores the motivations behind both binary and non-binary conceptualizations of life. Despite the perceived necessity to unequivocally define life, especially in the context of origin of life research and astrobiology, mounting evidence indicates a gray area between what is intuitively clearly alive and what is distinctly not alive. This prompts consideration of a gradualist perspective, depicting life as a spectrum with varying degrees of "lifeness". Given the current state of science, the existence or not of a definite threshold remains open. Nevertheless, shifts in epistemic granularity and epistemic perspective influence the framing of the question, and scientific advancements narrow down possible answers: if a threshold exists, it can only be at a finer level than what is intuitively taken as living or non-living. This underscores the need for a more refined distinction between the inanimate and the living.

Abstract:Humanity's strive to understand why and how life appeared on planet Earth dates back to prehistoric times. At the beginning of the 19th century, empirical biology started to tackle this question yielding both Charles Darwin's Theory of Evolution and the paradigm that the crucial trigger putting life on its tracks was the appearance of organic molecules. In parallel to these developments in the biological sciences, physics and physical chemistry saw the fundamental laws of thermodynamics being unraveled. Towards the end of the 19th century and during the first half of the 20th century, the tensions between thermodynamics and the "organic-molecules-paradigm" became increasingly difficult to ignore, culminating in Erwin Schrödinger's 1944 formulation of a thermodynamics-compliant vision of life and, consequently, the prerequisites for its appearance. We will first review the major milestones over the last 200 years in the biological and the physical sciences, relevant to making sense of life and its origins and then discuss the more recent reappraisal of the relative importance of metal ions vs. organic molecules in performing the essential processes of a living cell. Based on this reassessment and the modern understanding of biological free energy conversion (aka bioenergetics), we consider that scenarios wherein life emerges from an abiotic chemiosmotic process are both thermodynamics-compliant and the most parsimonious proposed so far.

Abstract:The origin of life occupies a very important place in the study of the evolution. Its liminal location between life and non-life poses special challenges to researchers who study this subject. Current approaches in studying the origin and evolution of early life are reductive: they either reduce the domain of non-life to the domain of life or vice versa. This contribution seeks to provide a perspective that would avoid reductionism of any kind. Its goal is to outline a frame that would include both domains and their respective evolutions as its particular cases. The study examines the main theoretical perspectives on the origin and evolution of early life and provides a constructive critique of these perspectives. An objective view require viewing an object or a phenomenon from all available points of view. The goal of this contribution is not to prove the current perspectives wrong and to deny their achievements. It seeks to provide an angle that would be sufficiently wide and would allow synthesizing current perspectives for a comprehensive and objective interpretation of the origin end evolution of early life. In other words, it seeks to outline a frame for an objective view that will help understand life's place within the universe.

Abstract:The life–mind continuity thesis is difficult to study, especially because the relation between life and mind is not yet fully understood, and given that there is still no consensus view neither on what qualifies as life nor on what defines mind. Rather than taking up the much more difficult task of addressing the many different ways of explaining how life relates to mind, and vice versa, this paper considers two influential accounts addressing how best to understand the life–mind continuity thesis: first, the theory of autopoiesis (AT) developed in biology and in enactivist theories of mind; and second, the recently formulated free energy principle in theoretical neurobiology, with roots in thermodynamics and statistical physics. This paper advances two claims. The first is that the free energy principle (FEP) should be preferred to the theory of AT, as classically formulated. The second is that the FEP and the recently formulated framework of autopoietic enactivism can be shown to be genuinely continuous on a number of central issues, thus raising the possibility of a joint venture when it comes to answering the life–mind continuity thesis.
