Abstract:A new method for solving small X-ray structures with up to couple of hundreds of atoms in the unit cell has been developed. The method works by locating atoms one-by-one via global minimization of a newly defined single-atom R1 factor in real-space. In total forty test cases (of twenty samples), every resulting model has at least 52% atoms located correctly, and in more than half of the cases this percentage is 90% and higher. For most heavier-atoms-containing (heavier than Si) small structures it is sufficient to use a single-solution strategy (using the as-collected reflection intensities). But for most lighter-atoms-only (C, N, O and F) small structures it is necessary to try multi-solution strategy: try different B values for modifying the reflection intensities by multiplying them with exp(B s2) before feeding to the method, where s = sin{\theta}/{\lambda}, and pick the best solution. This method has been demonstrated to be very effective for locating heavier atoms, so, it has potential applications in macromolecular crystallography by assisting determination of heavy-atom substructures.

Using Partial Structure R1 to Determine Small-Molecule Crystal Structures at the Lowest Resolution Limits

Abstract:This paper explores the lowest data resolution at which the partial structure R1 (pR1) method can determine a small-molecule crystal structure. Three specific structures have been studied. For a structure having 4 S atoms out of total 32 atoms in its unit cell, the lowest structure-solvable resolution is 1.5 A, and at this resolution all the atoms are individually searchable by the sR1 method (a specialized form of the pR1 method in which the partial structure contains a single atom). For the other two samples, which have 46 and 156 C atoms in their unit cells, respectively, the lowest structure-solvable resolutions are 1.5 A and 1.2 A, respectively, and both require a combination of the pR1 and the sR1 methods to determine their structures at these resolution limits. In all three cases, the usual choice of method for solving a small-molecule crystal structure, namely, the SHELXT program, is not applicable. Therefore, the pR1 method complements the SHELXT for determination of a small-molecule crystal structure at these lowest resolution limits.

A Local-Optimization Refinement Algorithm in Single Particle Analysis for Macromolecular Complex with Multiple Rigid Modules

Abstract:Single particle analysis, which can be regarded as an average of signals from thousands or even millions of particle projections, is an efficient method to study the three-dimensional structures of biological macromolecules. An intrinsic assumption in single particle analysis is that all the analyzed particles must have identical composition and conformation. Thus specimen heterogeneity in either composition or conformation has raised great challenges for high-resolution analysis. For particles with multiple conformations, inaccurate alignments and orientation parameters will yield an averaged map with diminished resolution and smeared density. Besides extensive classification approaches, here based on the assumption that the macromolecular complex is made up of multiple rigid modules whose relative orientations and positions are in slight fluctuation around equilibriums, we propose a new method called as local optimization refinement to address this conformational heterogeneity for an improved resolution. The key idea is to optimize the orientation and shift parameters of each rigid module and then reconstruct their three-dimensional structures individually. Using simulated data of 80S/70S ribosomes with relative fluctuations between the large (60S/50S) and the small (40S/30S) subunits, we tested this algorithm and found that the resolutions of both subunits are significantly improved. Our method provides a proof-of-principle solution for high-resolution single particle analysis of macromolecular complexes with dynamic conformations.

Abstract:Fragmentation methods reproduce the result of the exponential scaling full system calculation within an error about 1kcal/mol. They serve asa robust linear scaling regime of quantum treatment for large molecular systems. As the response of fragmentation methods to convergence criteria in SCF iterations is different from that of full system calculation and the propagated convergence error is much smaller than the fragmentation error, the speed of fragmentation ab initio calculation can be further enhanced via loosening the convergence criterion in the calculation of each fragment without sacrificing the accuracy of the overall energy. Tests on single configuration calculations, geometry optimization and molecular dynamics simulation are performed.

Abstract:The purpose of this paper is to present a new general approach to solve ground-state energies of the double-electron systems in a uniform magnetic field, in which the basic element of evolution is the set in the solution space, rather than the point. The paper defines the Cell Evolutionary Algorithm, which implements such a view of the evolution mechanism. After we get the optimal set in which the optimal solution may be, then this approach applies the embedded search method to obtain the optimal solution. We tested this approach on atomic structure, and results show that it can improve not only the efficiency but also the accuracy of the calculations as they relate to this specific problem.

Abstract:Crystallography has produced protein structures that are indispensable guides to understanding their functions at unprecedented resolution. However, crystals of many important macromolecules diffract to limited resolution, rendering accurate model-building and refinement difficult and time-consuming. We present a computational method applicable to many such situations by combining PDB-based torsional optimization and real-space refinement. Our method converts models to ones with superior backbone geometry, hydrogen bonding, and crystallographic R-factors.

Abstract: We introduce a computational method to optimize target physical properties in the full configuration space regarding atomic composition, chemical stoichiometry, and crystal structure. The approach combines the universal potential of the crystal graph neural network and Bayesian optimization. The proposed approach effectively obtains the crystal structure with the strongest atomic cohesion from all possible crystals. Several new crystals with high atomic cohesion are identified and confirmed by density functional theory for thermodynamic and dynamic stability. Our method introduces a novel approach to inverse materials design with additional functional properties for practical applications.

Abstract:Crystal structure refinement and analysis is a powerful method for determination of crystal structures and finds widespread application in determination of structures of crystals of small molecules and frameworks at atomic resolution. The independent atom model is used to describe atomic scattering for routine use, while more accurate aspherical scattering factors are increasingly available. The structure factor is presented as the Fourier transform of convolutions of scattering and probability densities in the crystal structure to clarify how aspherical scattering factors and alternative displacement probabilities can be introduced into refinement methods. Non-linear least squares fitting of the crystal structure parameters in the structure factor equations is described using matrix algebra notation which enables simple derivation of the extensions required for discussion of crystallographic restraints and leverage analysis. Finally, combined analysis of multiple single-crystal experiments is discussed highlighting the potential of refinement tools to extract useful information from joint X-ray and neutron data and from mixed ground-state and excited-state X-ray data from pump-probe experiments.

Abstract:Many works in computational drug discovery require the conformer generation of small molecules. Most existing tools aim to generate diverse conformers and deal with all of the rotatable bonds without distinction. There are some problems in existing approaches, such as the combinatorial explosion of conformers along with the number of rotatable bonds increasing and the incomplete sampling of the conformational space. Here, we present an optimized conformer generation algorithm based on the bond contribution ranking (ABCR) to find the optimal conformer under any specified scoring function.Compared with existing methods, our method can improve molecular conformational searching and protein-ligand docking performance. Meanwhile, our method has the same or broader coverage of conformational space in the global conformer sampling. Our research shows it can achieve the optima with small numbers of generated conformers and small numbers of iterations.

A Powder Diffraction-AI Solution for Crystalline Structure

Abstract:Determining the atomic-level structure of crystalline solids is critically important across a wide array of scientific disciplines. The challenges associated with obtaining samples suitable for single-crystal diffraction, coupled with the limitations inherent in classical structure determination methods that primarily utilize powder diffraction for most polycrystalline materials, underscore an urgent need to develop alternative approaches for elucidating the structures of commonly encountered crystalline compounds. In this work, we present an artificial intelligence-directed leapfrog model capable of accurately determining the structures of both organic and inorganic-organic hybrid crystalline solids through direct analysis of powder X-ray diffraction data. This model not only offers a comprehensive solution that effectively circumvents issues related to insoluble challenges in conventional structure solution methodologies but also demonstrates applicability to crystal structures across all conceivable space groups. Furthermore, it exhibits notable compatibility with routine powder diffraction data typically generated by standard instruments, featuring rapid data collection and normal resolution levels.

Abstract:We have developed a software solution to refine crystallographic protein structures using experimental diffraction data in conjunction with state-of-the-art MD modeling setup. For this purpose, a special module to calculate structure factors has been implemented within AMBER16 [1] biomolecular simulations package. The refinement is conducted in a form of a short MD simulation that models the entire unit crystal cell complete with interstitial solvent. The structure-factor-based restraints are imposed in a form of maximum likelihood potential [2], which is balanced against the regular force-field potential. To evaluate the performance of the new refinement protocol, we tested it on a set of 84 protein structures. As a first step, we conducted the refinement of relatively poor initial structural models (average deviation from the target 0.75 Å). It has been found that in 83% of the cases our protocol outperformed the refinement procedures available in Phenix [3] as judged by the lower resultant R free factors. Furthermore, our protocol consistently led to better geometries, as indicated by superior MolProbity scores [4]. As a second step, we refined the coordinates that are deposited in the PDB databank. We found that in 38% of the cases our protocol achieved improvements over both the original PDB depositions and the re-refined variants thereof obtained by Phenix. Of note, the results from Phenix equipped with the advanced Amber ff14SB force field [5] have also been included in this comparison. The approach to structure refinement demonstrated in our work has a number of broad advantages. It explicitly models protein-protein interactions in the crystal, as well as protein-water interactions. Abstract:Abstract An inexpensive and reliable method for molecular crystal structure predictions (CSPs) has been developed. The new CSP protocol starts from a two-dimensional graph of crystal’s monomer(s) and utilizes no experimental information. Using results of quantum mechanical calculations for molecular dimers, an accurate two-body, rigid-monomer ab initio-based force field (aiFF) for the crystal is developed. Since CSPs with aiFFs are essentially as expensive as with empirical FFs, tens of thousands of plausible polymorphs generated by the crystal packing procedures can be optimized. Here we show the robustness of this protocol which found the experimental crystal within the 20 most stable predicted polymorphs for each of the 15 investigated molecules. The ranking was further refined by performing periodic density-functional theory (DFT) plus dispersion correction (pDFT+D) calculations for these 20 top-ranked polymorphs, resulting in the experimental crystal ranked as number one for all the systems studied (and the second polymorph, if known, ranked in the top few). Alternatively, the polymorphs generated can be used to improve aiFFs, which also leads to rank one predictions. The proposed CSP protocol should result in aiFFs replacing empirical FFs in CSP research.

XO features the ability to combine any number of sub-systems described at any level of theories into a compound calculation. Abstract:Electron crystallography has two main advantages in structure solution compared to X-ray diffraction: 1) crystals millions times smaller than what is needed for X-ray diffraction can be studied and 2) the crystallographic structure factor phases are present in high resolution transmission electron microscopy (HRTEM) images [1].In order to make electron crystallography more feasible for non-TEM experts, we have developed two methods; 1)rotation electron diffraction (RED) [2] for collectingcomplete 3D electron diffraction data that transforms a TEM into a single nano-crystal diffractometer and 2)structure projection reconstruction [3] that determines the defocus values from a through-focus series of HRTEM images.Each image in the series is corrected for the effects of contrast transfer function and then combined into a structure projection image.The method works for both crystalline and non-crystalline objects.Here we show how these two methods are used to solve the structures of complex intergrown zeolites ITQ-39 [4].The structure was confirmed by simulations of powder X-ray diffraction from the disordered model.The methods are general and can be applied to any crystalline materials, where the crystals are too small or the structures too complicated to be solved by X-ray powder diffraction alone, especially for those crystals containing defects.

Abstract:Molecule optimization is about generating molecule Y with more desirable properties based on an input molecule X. The state-of-the-art approaches partition the molecules into a large set of substructures S and grow the new molecule structure by iteratively predicting which substructure from S to add. However, since the set of available substructures S is large, such an iterative prediction task is often inaccurate especially for substructures that are infrequent in the training data. To address this challenge, we propose a new generating strategy called “Copy&Refine” (CORE), where at each step the generator first decides whether to copy an existing substructure from input X or to generate a new substructure, then the most promising substructure will be added to the new molecule. Combining together with scaffolding tree generation and adversarial training, CORE can significantly improve several latest molecule optimization methods in various measures including drug likeness (QED), dopamine receptor (DRD2) and penalized LogP. We tested CORE and baselines using the ZINC database and CORE obtained up to 11% and 21% relatively improvement over the baselines on success rate on the complete test set and the subset with infrequent substructures, respectively.
Inverse Design Method with Enhanced Sampling for Complex Open Crystals: Application to Novel Zeolite Self-Assembly in a Coarse-Grained Model

Abstract:Optimizing the synthesis of zeolites and exploring novel frameworks offer pivotal opportunities and challenges in materials design. While inverse design proves highly effective for simpler crystals, its application to intricate structures like zeolites poses severe challenges. Here, we introduce an innovative inverse design workflow tailored to efficiently reproduce target zeolite frameworks in a binary coarse-grained model using enhanced sampling molecular dynamics simulations. This workflow integrates an evolutionary parameter optimization strategy with a variant of the seeding approach. Using this method, we successfully reproduce Z1 and SGT zeolites, and Type-I clathrates, find new optimal parameters for known phases, such as the SOD and CFI, and even discover novel frameworks, such as Z5. This is done within a simple coarse-grained model for a tetrahedra-forming component and a structure-directing agent. Our methodology not only enables the screening of synthesis protocols but also facilitates the discovery of hypothetical zeolites.

Abstract:Abstract Single crystal X-ray diffraction is arguably the most definitive method for molecular structure determination, but the inability to grow suitable single crystals can frustrate conventional X-ray diffraction analysis. We report herein an approach to molecular structure determination that relies on a versatile toolkit of guanidinium organosulfonate hydrogen-bonded host frameworks that form crystalline inclusion compounds with target molecules in a single-step crystallization, complementing the crystalline sponge method that relies on diffusion of the target into the cages of a metal-organic framework. The peculiar properties of the host frameworks enable rapid stoichiometric inclusion of a wide range of target molecules with full occupancy, typically without disorder and accompanying solvent, affording well-refined structures. Moreover, anomalous scattering by the framework sulfur atoms enables reliable assignment of absolute configuration of stereogenic centers. An ever-expanding library of organosulfonates provides a toolkit of frameworks for capturing specific target molecules for their structure determination.

The Revolutionary Multigrain Crystallography Method for High-Pressure X-ray Diffraction

Abstract:For a century, x-ray crystallography has been conducted with one of the two extreme sample conditions: either a single crystal which produces a single set of diffraction spots directly corresponding to the geometric orientation of the crystal, or a powder sample which comprises a huge number of crystals so numerous that the diffraction spots overlap and merge into smooth rings while the geometric relation is completely lost and only the d-spacings information of diffraction planes is observed. High-pressure DAC is not optimized for either condition. Powder x-ray diffraction has the intrinsic limitations when the sample consists of multiple different phases with low symmetry. Diffraction rings cover most of the detector area, and only a couple of low angle diffraction rings are unique to a phase; most other rings overlap with one another and cannot be used for unique identiﬁcation or accurate determination of crystallographic parameters. New structures and minor phases are often overshadowed by the diffraction of major phases and are impossible to ﬁnd or identify. Advanced crystallographic software, such as Rietveld and LeBail reﬁnement methods, may get most out of a powder pattern, but cannot overcome the intrinsic limitations. In addition, the common practice of integrating the 2D ring into a 1D peak plot throws away the valuable information of a whole dimension, such as the azimuthal angle of diffraction spot around the ring. Single-crystal XRD contains orientation and geometrical relationship in addition to d-spacings and thus provides a deﬁnitive characterization of the unit cell and symmetry. Unless the crystal is orientated exactly relative to the incident monochromatic x-ray beam to satisfy the Bragg relation, the crystal gives no signal, and the detector remains empty. Rotating the crystal around the w-axis (perpendicular to the incident x-ray beam) can bring the crystal to Bragg condition and occasionally obtain single diffraction spots at a given angle and scanning step. In spite of the advantages, single crystal cannot be sustained through phase transitions and often breaks down into multiple crystals and generate spotty XRD patterns. Spottiness, that is generally regarded as a ﬂaw in powder XRD, can be turned into great advantages if we can separate individual crystallites and handle them as individual single crystals. The high-brilliance x-ray beam available at synchrotron facilities has made it possible to collect diffraction spots in a powder sample comprised of up to hundreds of submicron crystallites. The newly developed Multigrain Crystallography (MGC) package, which is a suite of programs used for processing and indexing diffraction spots, has been developed to separate and identify the crystallographic orientation of each individual crystallite in the aggregate of hundreds of crystallites. Once separated, the data set for each crystallite can be handled with the standard single-crystal reﬁnement program identical to a stand-alone single crystal, resulting in excellent statistics in reﬁnement and full coverage of the reciprocal space. The MGC method is very powerful in unequivocal determination of symmetry and unit cells, testing different indexing models, picking out minor phases, and resolving strain of individual crystallites, and will very likely replace the powder and single-crystal x-ray diffraction methods as the dominant crystallographic tool for future high pressure-temperature studies in DAC.

Abstract:Efficiently generating energetically stable crystal structures has long been a challenge in material design, primarily due to the immense arrangement of atoms in a crystal lattice. To facilitate the discovery of stable material, we present a framework for the generation of synthesizable materials, leveraging a point cloud representation to encode intricate structural information. At the heart of this framework lies the introduction of a diffusion model as its foundational pillar. To gauge the efficacy of our approach, we employ it to reconstruct input structures from our training datasets, rigorously validating its high reconstruction performance. Furthermore, we demonstrate the profound potential of Point Cloud-Based Crystal Diffusion (PCCD) by generating entirely new materials, emphasizing their synthesizability. Our research stands as a noteworthy contribution to the advancement of materials design and synthesis through the cutting-edge avenue of generative design instead of the conventional substitution or experience-based discovery.
