Abstract:ON July 1, 1858, Sir Charles Lyell and Dr. J. D. Hooker communicated to the Linnean Society a remarkable paper entitled “On the Tendency of Species to form Varieties; and on the Perpetuation of Varieties and Species by Natural Means of Selection,” by Mr. Charles Darwin and Mr. Alfred Wallace. The history of this paper is familiar to every student of biology. Darwin had for many years been studying the question of natural selection and its bearing upon the origin of species, but, although his views were well known to several intimate friends, he had refrained from publishing them, and was still occupied in the collection of evidence when he received from Wallace a manuscript essay “On the Tendency of Varieties to Depart indefinitely from the Original Type,” in which the same ideas were set forth. At the request of the author this manuscript, after perusal, was forwarded by Darwin to Sir Charles Lyell, with the added suggestion that the essay should be published as soon;. possible. After consultation with Hooker, Darwin was induced to allow an extract from his own work on the subject to be published simultaneously.

Abstract:Forty years ago, Horace Judson's The Eighth Day of Creation was published, a book vividly recounting the foundations of modern biology, the molecular biology revolution. This book inspired many in my generation. The anniversary provides a chance for a new generation to take a look back, to see how science has and hasn't changed. Many central players in the book, including Sydney Brenner, Seymour Benzer, and François Jacob, would go on to be among the founders of modern cell biology, developmental biology, and neurobiology. These players come alive via their own words, as complex individuals, both heroes and anti-heroes. The technologies and experimental approaches they pioneered, ranging from cell fractionation to immunoprecipitation to structural biology, and the multidisciplinary approaches they took continue to power and inspire our work today. In the process, Judson brings out of the shadows the central roles played by women in many of the era's discoveries. He provides us with a vision of how science and scientists have changed, of how many things about our endeavor never change, and of how some new ideas are perhaps not as new as we would like to think.
Mendel and Darwin: untangling a persistent enigma

Abstract:Abstract Mendel and Darwin were contemporaries, with much overlap in their scientifically productive years. Available evidence shows that Mendel knew much about Darwin, whereas Darwin knew nothing of Mendel. Because of the fragmentary nature of this evidence, published inferences regarding Mendel’s views on Darwinian evolution are contradictory and enigmatic, with claims ranging from enthusiastic acceptance to outright rejection. The objective of this review is to examine evidence from Mendel’s published and private writings on evolution and Darwin, and the influence of the scientific environment in which he was immersed. Much of this evidence lies in Mendel’s handwritten annotations in his copies of Darwin’s books, which this review scrutinises in detail. Darwin’s writings directly influenced Mendel’s classic 1866 paper, and his letters to Nägeli. He commended and criticised Darwin on specific issues pertinent to his research, including the provisional hypothesis of pangenesis, the role of pollen in fertilisation, and the influence of “conditions of life” on heritable variation. In his final letter to Nägeli, Mendel proposed a Darwinian scenario for natural selection using the same German term for “struggle for existence” as in his copies of Darwin’s books. His published and private scientific writings are entirely objective, devoid of polemics or religious allusions, and address evolutionary questions in a manner consistent with that of his scientific contemporaries. The image that emerges of Mendel is of a meticulous scientist who accepted the tenets of Darwinian evolution, while privately pinpointing aspects of Darwin’s views of inheritance that were not supported by Mendel’s own experiments.

The meaning of Darwin's 'abominable mystery'

Abstract:Charles Darwin's "abominable mystery" has come to symbolize just about all aspects of the origin and early evolution of flowering plants. Yet, there has never been an analysis of precisely what Darwin thought was so abominably mysterious. Here I explicate Darwin's thoughts and frustrations with the fossil record of flowering plants as revealed in correspondence with Joseph Hooker, Gaston de Saporta, and Oswald Heer between 1875 and 1881. I also examine the essay by John Ball that prompted Darwin to write his "abominable mystery" letter to Hooker in July of 1879. Contrary to what is generally believed, Darwin's abominable mystery has little if anything to do with the fossil prehistory of angiosperms, identification of the closest relatives of flowering plants, questions of the homologies (and character transformations) of defining features of flowering plants, or the phylogeny of flowering plants themselves. Darwin's abominable mystery and his abiding interest in the radiation of angiosperms were never driven primarily by a need to understand the literal text of the evolutionary history of flowering plants. Rather, Darwin was deeply bothered by what he perceived to be an abrupt origin and highly accelerated rate of diversification of flowering plants in the mid-Cretaceous. This led Darwin to create speculative arguments for a long, gradual, and undiscovered pre-Cretaceous history of flowering plants on a lost island or continent. Darwin also took refuge in the possibility that a rapid diversification of flowering plants in the mid-Cretaceous might, if real, have a biological explanation involving coevolutionary interactions between pollinating insects and angiosperms. Nevertheless, although generations of plant biologists have seized upon Darwin's abominable mystery as a metaphor for their struggle to understand angiosperm history, the evidence strongly suggests that the abominable mystery is not about angiosperms per se. On the contrary, Darwin's abominable mystery is about his abhorrence that evolution could be both rapid and potentially even saltational. Throughout the last years of his life, it just so happens that flowering plants, among all groups of organisms, presented Darwin with the most extreme exception to his strongly held notion natura non facit saltum, nature does not make a leap.

Abstract:In July 1858 the celebrated paper ‘On the tendency of species to form varieties, and on the perpetuation of varieties and species by natural means of selection’, by Charles Darwin and Alfred Russel Wallace, was read at a meeting of the Linnean Society. To mark the centenary of this event, which coincided with the meeting in London of the XV International Zoological Congress, the Councils of the Royal Society, the Linnean Society and the Geological Society agreed to hold a special joint conversazione to honour the memory of these two great men of science. The conversazione was held on 15 July in the rooms of the three Societies. The guests, who included many delegates to the Zoological Congress and some of the descendents of Darwin and Wallace, were welcomed on arrival by the Presidents of the Royal Society (Sir Cyril Hinshelwood), the Linnean Society (Dr C. F. A. Pantin), the Geological Society (Dr C. J. Stubblefield) and the Zoological Congress (Sir Gavin de Beer).

Abstract:Charles Darwin's enthusiasm for collecting beetles during his time as a student at the University of Cambridge is well known, and 'Darwin's beetle box' in the University Museum of Zoology, Cambridge has been claimed to be his student collection. A collection of beetles at Down House is similarly thought to be Darwin's collection of British beetles, but is imprecisely dated. Here we compare the species present in the boxes with the annotations in his copy of Stephens' 'British Insects', and other notes, correspondence and specimens. There is a very close match between these sources of information and in the curation of the two boxes, the pins used and the handwritten labels, including some written by Emma Darwin. These similarities and details of correspondence lead us to conclude that most of the contents of both boxes represent the collections made by Charles Darwin in 1829–31, with the addition of one specimen provided by Alfred Russel Wallace in 1866 and two probably from Francis Darwin.

Abstract:While the formalization of chronobiology as a scientific discipline occurred in the mid-20th century, the exploration of rhythmic phenomena has a longer history, notably exemplified by De Mairan's observations of Mimosa pudica in darkness in 1729. In this historical narrative, Charles Darwin is known for his investigations into the "sleep movements" of plants. Nevertheless, the complete scope of Darwin's exploration of biological rhythms remains incompletely understood. Through a detailed examination of Darwin's writings, meticulous observations, experiments, and conceptualizations, we unveil a depth of engagement that surpasses his widely acknowledged work on plants, revealing a more extensive interest in and insight into biological rhythms than traditionally recognized.

Abstract:When one thinks of the field of ancient DNA it conjures images of extinct megafauna, from mammoths and woolly rhinos, through to the giant, flightless elephant bird (but hopefully not dinosaurs - despite the pervasive idea of 'dino DNA' from Jurassic park). These taxa have fascinating evolutionary histories, and their extinction stories need to be told. At the other end of the vertebrate scale, however, is the often neglected 'small stuff' - lizards, frogs, and other herpetofauna. But here's the rub - extracting DNA from the bones of this 'small stuff' is not only difficult, it often destroys the sample. In this issue, Scarsbrook et al. (2023) describe a new way to study the ancient (or historical) DNA of small vertebrates that is minimally destructive. The authors use the method to reconstruct the dynamic evolutionary history of New Zealand geckos and make new insights into how remnant populations should be managed. This work provides some key insights into New Zealand geckos but also opens up opportunities of biomolecular research on the smallest of vouchered vertebrate samples held within museum collections.
Darwin's foil: the evolving uses of William Paley's Natural Theology 1802-2005

Abstract:This essay traces the divergent readings of William Paley's 1802 Natural Theology from its initial publication to the recent controversies over intelligent design. It argues that the misinterpretation of the Natural Theology as a scientific argument about the origins of complex life-which Darwin's Origin of Species refutes-did not develop all at once. Rather this reading evolved gradually, drawing from a variety of uses and appropriations during the course of the nineteenth and twentieth centuries. This study demonstrates the fluidity of "science" and "religion" during these centuries, and highlights the role that genres of science popularization play in altering the meaning of those categories.
A visit to Biotopia: genre, genetics and gardening in the early twentieth century

Abstract:The early decades of the twentieth century were marked by widespread optimism about biology and its ability to improve the world. A major catalyst for this enthusiasm was new theories about inheritance and evolution (particularly Hugo de Vries's mutation theory and Mendel's newly rediscovered ideas). In Britain and the USA particularly, an astonishingly diverse variety of writers (from elite scientists to journalists and writers of fiction) took up the task of interpreting these new biological ideas, using a wide range of genres to help their fellow citizens make sense of biology's promise. From these miscellaneous writings a new and distinctive kind of utopianism emerged - the biotopia. Biotopias offered the dream of a perfect, post-natural world, or the nightmare of violated nature (often in the same text), but above all they conveyed a sense that biology was - for the first time - offering humanity unprecedented control over life. Biotopias often visualized the world as a garden perfected for human use, but this vision was tinged with gendered violence, as it became clear that realizing it entailed dispossessing, or even killing, 'Mother Nature'. Biotopian themes are apparent in journalism, scientific reports and even textbooks, and these non-fiction sources shared many characteristics with intentionally prophetic or utopian fictions. Biotopian themes can be traced back and forth across the porous boundaries between popular and elite writing, showing how biology came to function as public culture. This analysis reveals not only how the historical significance of science is invariably determined outside the scientific world, but also that the ways in which biology was debated during this period continue to characterize today's debates over new biological breakthroughs.

Abstract:<p>The evolution of sexually monomorphic ornamental traits is poorly understood and may require a shift in research focus away from strict sexual selection. To properly understand how selection affects such traits, we need to know to what extent they are constrained by their genetic architecture. Specifically, we need to understand how and in what state (monomorphic or dimorphic) ornamental traits first appear, how they are subsequently rendered sexually dimorphic, or not, and what mechanisms underlie their further elaboration and diversification. Here, I argue that recent developments in the genomic studies of domesticated birds provide insights into these questions. The causal mutations of several ornamental traits have been identified, particularly in chickens. I briefly review this literature and show that ornamental traits can be caused by a range of different types of mutations, including single-nucleotide polymorphisms and larger structural variations. Novel ornamental traits tend to be sexually monomorphic, suggesting that most cases of sexual dimorphism are the result of additional mutations, although we have no direct evidence for this in domestic birds. Several examples show how existing ornaments can be further elaborated and diversified by additional mutations. Ongoing research may also clarify what mutations cause the reversal to sexual monomorphism dull plumage in chickens. I conclude that current cases of sexually monomorphic ornamentation may consist of a mix of traits that are under selection for monomorphism and traits that are constrained to be monomorphic.</p>

Tracing the origin of a scientific legend by Reference Publication Year Spectroscopy (RPYS): the legend of the Darwin finches

Abstract:In a previews paper we introduced the quantitative method named Reference Publication Year Spectroscopy (RPYS). With this method one can determine the historical roots of research fields and quantify their impact on current research. RPYS is based on the analysis of the frequency with which references are cited in the publications of a specific research field in terms of the publication years of these cited references. In this study, we illustrate that RPYS can also be used to reveal the origin of scientific legends. We selected Darwin finches as an example for illustration. Charles Darwin, the originator of evolutionary theory, was given credit for finches he did not see and for observations and insights about the finches he never made. We have shown that a book published in 1947 is the most-highly cited early reference cited within the relevant literature. This book had already been revealed as the origin of the term Darwin finches by Sulloway through careful historical analysis.

Abstract:Molecular approaches have opened new windows on a host of ecological and evolutionary disciplines, ranging from population genetics and behavioral ecology to conservation biology and systematics. Molecular Markers, Natural History and Evolution summarizes the multi-faceted discoveries about organisms in nature that have stemmed from analyses of genetic markers provided by polymorphic proteins and DNAs. The first part of the book introduces rationales for the use of molecular markers, provides a history of molecular phylogenetics, and describes a wide variety of laboratory methods and interpretative tools in the field. The second and major portion of the book provides a cornucopia of biological applications for molecular markers, organized along a scale from micro-evolutionary topics (such as forensics, parentage, kinship, population structure, and intra-specific phylogeny) to macro-evolutionary themes (including species relationships and the deeper phylogenetic structure in the tree of life). Unlike most prior books in molecular evolution, the focus is on organismal natural history and evolution, with the macromolecules being the means rather than the ends of scientific inquiry. Written as an intellectual stimulus for the advanced undergraduate, graduate student, or the practicing biologist desiring a wellspring of research ideas at the interface of molecular and organismal biology, this book presents material in a manner that is both technically straightforward, yet rich with concepts and with empirical examples from the world of nature.

Abstract:This study investigates nineteenth century natural history practices through the lens of the Actor-Network Theory, which posits that scientific practice is shaped by an intricate network of interactions between human and non-human actors. At the core of this research is the analysis of correspondence between Charles Darwin and his collaborators during the Cirripedia Project, which unveils a complex landscape of negotiations with illustrators, funders, specimen owners, and translators, among other stakeholders and interested parties. The study goes beyond the final outcomes of scientific research, delving into behind-the-scenes interactions, and hidden constructions, shedding light on the complex dynamics and actors that conventional scientific narratives often overlook. In general, this approach provides a detailed and insightful view of the underlying processes of nineteenth-century scientific practice, underscoring the importance of epistolary correspondence as a central element in producing scientific knowledge at the time, and in particular it reveals to us how much Darwin was himself involved in the production of his famous work on barnacles. By emphasizing the intricacies of research, this study enriches our understanding of Darwin's work as well as natural history practices in the 19th century, highlighting the complexity and diversity of actors and agents involved in shaping scientific knowledge.

Abstract:Evolution by natural selection is an explicitly genetic theory. Darwin recognized that a working theory of inheritance was central to his theory and spent much of his scientific life seeking one. The seeds of his attempt to fill this gap, his "provisional hypothesis" of pangenesis, appear in his notebooks when he was first formulating his evolutionary ideas. Darwin, in short, desperately needed Mendel. In this paper, we set Mendel's work in the context of experimental biology and animal/plant breeding of the period and review both the well-known story of possible contact between Mendel and Darwin and the actual contact between their ideas after their deaths. Mendel's contributions to evolutionary biology were fortuitous. Regardless, it is Mendel's work that completed Darwin's theory. The modern theory based on the marriage between Mendel's and Darwin's ideas as forged most comprehensively by R. A. Fisher is both Darwin's achievement and Mendel's.

Abstract:Darwin’s finches, inhabiting the Galápagos archipelago and Cocos Island, constitute an iconic model for studies of speciation and adaptive evolution. Here we report the results of whole-genome re-sequencing of 120 individuals representing all of the Darwin’s finch species and two close relatives. Phylogenetic analysis reveals important discrepancies with the phenotype-based taxonomy. We find extensive evidence for interspecific gene flow throughout the radiation. Hybridization has given rise to species of mixed ancestry. A 240 kilobase haplotype encompassing the ALX1 gene that encodes a transcription factor affecting craniofacial development is strongly associated with beak shape diversity across Darwin's finch species as well as within the medium ground finch (Geospiza fortis), a species that has undergone rapid evolution of beak shape in response to environmental changes. The ALX1 haplotype has contributed to diversification of beak shapes among the Darwin’s finches and, thereby, to an expanded utilization of food resources.
