Abstract:Species are shifting their ranges in response to climate change. There remain many unknowns about relative impacts of range-expanding ecosystem engineers between historical and expanded habitats, however. The mud fiddler crab (= ) is shifting its range northward likely due to increased warming in the Gulf of Maine. A burrowing crab, affects ecosystem functioning in salt marshes south of Cape Cod, Massachusetts with unknown effects in expanded marsh habitats over 150km to the north. We therefore studied the range expansion to determine the extent that range expanding ecosystem engineers are influencing ecosystem functioning expanded ranges historical habitats. We installed in 2017 and 2018 a series of crab-inclusion cages at both the UMass Boston Nantucket Field Station (historical range) and the Plum Island Estuary Long Term Ecological Research site (PIE-LTER, expanded range). For each site, year, and block, we measured in the beginning and end of the three-month experiment metrics of sediment strength, primary production, and decomposition. We developed and tested causal models using structural equation modeling (SEM) to determine direct and indirect effects of fiddler crabs on ecosystem functions. Despite site, year, and block variability, local environment influenced burrow density, which directly affected sediment strength and indirectly affected primary production in both ranges. Overall, understanding range-expanding ecosystem engineers in historical ranges was predictive for how they influence expanded habitats, despite inter-site heterogeneity. Therefore, it is critical to study relative impacts of range-expanding ecosystem engineers to understand total impacts of global range shifts.

Abstract:Clustered regularly interspaced short palindromic repeats (CRISPR) and CRISPR-associated proteins (Cas) constitute a multi-functional, constantly evolving immune system in bacteria and archaea cells. A heritable, molecular memory is generated of phage, plasmids, or other mobile genetic elements that attempt to attack the cell. This memory is used to recognize and interfere with subsequent invasions from the same genetic elements. This versatile prokaryotic tool has also been used to advance applications in biotechnology. Here we review a large body of CRISPR-Cas research to explore themes of evolution and selection, population dynamics, horizontal gene transfer, specific and cross-reactive interactions, cost and regulation, non-immunological CRISPR functions that boost host cell robustness, as well as applicable mechanisms for efficient and specific genetic engineering. We offer future directions that can be addressed by the physics community. Physical understanding of the CRISPR-Cas system will advance uses in biotechnology, such as developing cell lines and animal models, cell labeling and information storage, combatting antibiotic resistance, and human therapeutics.
Effects of burrowing crabs on coastal sediments and their functions: A systematic meta‐analysis

Abstract:Burrowing ecosystem engineers, such as termites, crabs, marmots, and foxes, can profoundly affect the biological structure and ecosystem functions of their environments. However, the relative importance of the effects of burrowing engineers on sediments are challenging to predict and are expected to be influenced by engineer density, engineer functional traits (e.g., burrow morphology), and environmental conditions (e.g., geomorphology, vegetation presence). To develop robust hypotheses predicting the impacts of burrowing ecosystem engineers, we conducted a systematic meta‐analysis evaluating the effects of burrowing crabs on sediment properties, nutrient stocks, and ecosystem functions in soft‐sediment coastal habitats (e.g., salt marshes, mangrove forests, tidal flats). Additionally, we tested the impacts of crab burrow density, burrowing crab superfamily (a proxy for crab burrow morphology and diet), and biotic conditions (i.e., vegetation) on the effects of burrowing crab engineers on coastal sediments. Burrowing crabs rework and oxygenate sediments and accelerate rates of nutrient cycling (i.e., nitrification and CO2 flux). However, the magnitude and direction of burrowing crab effects depend on burrowing crab superfamily, the presence of vegetation, and their interaction. Crab burrow density did not consistently predict burrowing engineer effects on sediments. Future efforts need to focus on implementing rigorous manipulative experiments to assess crab ecosystem engineering effects, since methodological variation has hindered efforts to generalize their effects. Our findings suggest that crab engineering effects are predictable across environmental contexts, and understanding the context dependency of crab engineering effects may promote the management and restoration of the critical ecosystem services that are mediated by crab engineers.

Well, not quite; but readers of the British press last summer might be forgiven for thinking that a latter-day Central Anarchist Council had taken root among the dreaming spires. The press reports concerned field experiments near Oxford of a genetically manipulated insect baculovirus by the National Environmental Research Council's (NERC) Institute for Virology and Environmental Microbiology (IVEM). But while it is easy to smile at sensational headlines, at least some of the press reporting has been accurate and informed, and raises important ecological issues - as well as questions about the regulation of experiments with genetically manipulated organisms.

Abstract:When one thinks of the field of ancient DNA it conjures images of extinct megafauna, from mammoths and woolly rhinos, through to the giant, flightless elephant bird (but hopefully not dinosaurs - despite the pervasive idea of 'dino DNA' from Jurassic park). These taxa have fascinating evolutionary histories, and their extinction stories need to be told. At the other end of the vertebrate scale, however, is the often neglected 'small stuff' - lizards, frogs, and other herpetofauna. But here's the rub - extracting DNA from the bones of this 'small stuff' is not only difficult, it often destroys the sample. In this issue, Scarsbrook et al. (2023) describe a new way to study the ancient (or historical) DNA of small vertebrates that is minimally destructive. The authors use the method to reconstruct the dynamic evolutionary history of New Zealand geckos and make new insights into how remnant populations should be managed. This work provides some key insights into New Zealand geckos but also opens up opportunities of biomolecular research on the smallest of vouchered vertebrate samples held within museum collections.

Abstract:For the first time in history, humankind might conceivably begin to imagine itself as a multi-planetary species. This goal will entail technical innovation in a number of contexts, including that of healthcare. All life on Earth shares an evolution that is coupled to specific environmental conditions, including gravitational and magnetic fields. While the human body may be able to adjust to short term disruption of these fields during space flights, any long term settlement would have to take into consideration the effects that different fields will have on biological systems, within the space of one lifetime, but also across generations. Magnetic fields, for example, influence the growth of stem cells in regenerative processes. Circadian rhythms are profoundly influenced by magnetic fields, a fact that will likely have an effect on mental as well as physical health. Even the brain responds to small perturbations of this field. One possible mechanism for the effects of weak magnetic fields on biological systems has been suggested to be the radical pair mechanism. The radical pair mechanism originated in the context of spin chemistry to describe how magnetic fields influence the yields of chemical reactions. This mechanism was subsequently incorporated into the field of quantum biology. Quantum biology, most generally, is the study of whether non-trivial quantum effects play any meaningful role in biological systems. The radical pair mechanism has been used most consistently in this context to describe the avian compass. Recently, however, a number of studies have investigated other biological contexts in which the radical pair might play a role, from the action of anaesthetics and antidepressants, to microtubule development and the proper function of the circadian clock... Abstract:Here, the nano-sized dielectrics in biosystems and their functions are reviewed. For a variety of electromagnetic phenomena observed in biosystems, from a generation of weak electrical pulses in all kinds of neural systems to generation of high-power electrical pulses for sensing and attacking preys in electric eels, nano-dielectrics, such as lipid membrane, always play an important role. The electromagnetic pulses in neural systems are created by transmembrane ionic fluxes through a cluster of ion channels embedded in a lipid membrane, but the high-power pulses released by electric eels are simultaneously generated by billions of ion channels. An overlooked function of the nano-dielectrics is that they build up a network serving as the major transmitting paths for electromagnetic pulses in dendrites and axons, and even in ordinary cell membranes. Many fundamental questions in the working mechanisms of nano-dielectrics in nature biosystems remain open and answers to these questions may lead to novel, high-efficiency manmade power supplies and a better understanding of brain functions.
Biological cell as a soft magnetoelectric material: Elucidating the physical mechanisms underpinning the detection of magnetic fields by animals

Abstract:Sharks, birds, bats, turtles, and many other animals can detect magnetic fields. Aside from using this remarkable ability to exploit the terrestrial magnetic field map to sense direction, a subset is also able to implement a version of the so-called geophysical positioning system. How do these animals detect magnetic fields? The answer to this rather deceptively simple question has proven to be quite elusive. The currently prevalent theories, while providing interesting insights, fall short of explaining several aspects of magnetoreception. For example, minute magnetic particles have been detected in magnetically sensitive animals. However, how is the detected magnetic field converted into electrical signals given any lack of experimental evidence for relevant electroreceptors? In principle, a magnetoelectric material is capable of converting magnetic signals into electricity (and vice versa). This property, however, is rare and restricted to a rather small set of exotic hard crystalline materials. Indeed, such elements have never been detected in the animals studied so far. In this work we quantitatively outline the conditions under which a biological cell may detect a magnetic field and convert it into electrical signals detectable by biological cells. Specifically, we prove the existence of an overlooked strain-mediated mechanism and show that most biological cells can act as nontrivial magnetoelectric materials provided that the magnetic permeability constant is only slightly more than that of a vacuum. The enhanced magnetic permeability is easily achieved by small amounts of magnetic particles that have been experimentally detected in magnetosensitive animals. Our proposed mechanism appears to explain most of the experimental observations related to the physical basis of magnetoreception.
Construction and Application of a Static Magnetic Field Exposure Apparatus for Biological Research in Aqueous Model Systems and Cell Culture

Abstract:With the growth of the quantum biology field, the study of magnetic field (MF) effects on biological processes and their potential therapeutic applications has attracted much attention. However, most biologists lack the experience needed to construct an MF exposure apparatus on their own, no consensus standard exists for exposure methods, and protocols for model organisms are sorely lacking. We aim to provide those interested in entering the field with the ability to investigate static MF effects in their own research. This protocol covers how to design, build, calibrate, and operate a static MF exposure chamber (MagShield apparatus), with instructions on how to modify parameters to other specific needs. The MagShield apparatus is constructed of mu-metal (which blocks external MFs), allowing for the generation of experimentally controlled MFs via 3-axial Helmholtz coils. Precise manipulation of static field strengths across a physiologically relevant range is possible: nT hypomagnetic fields, μT to < 1 mT weak MFs, and moderate MFs of several mT. An integrated mu-metal partition enables different control and experimental field strengths to run simultaneously. We demonstrate (with example results) how to use the MagShield apparatus with Xenopus, planarians, and fibroblast/fibrosarcoma cell lines, discussing the modifications needed for cell culture systems; however, the apparatus is easily adaptable to zebrafish, C. elegans, and 3D organoids. The operational methodology provided ensures uniform and reproducible results, affording the means for rigorous examination of static MF effects. Thus, this protocol is a valuable resource for investigators seeking to explore the intricate interplay between MFs and living organisms. Key features • A comprehensive roadmap, suitable for undergraduate to advanced researchers, to construct an apparatus for in vitro and in vivo experiments within uniform static magnetic fields. • Designed to fit inside standard incubators to accommodate specific environmental conditions, such as with cell culture, in addition to stand-alone operation at room temperature. • Requires two DC power supplies and 3D printer access for the Helmholtz coils, Plexiglass and mu-metal foil for the partition, and a milli/Gaussmeter for calibration. • Requires ordering a custom mu-metal shell from a commercial resource (using provided schematics), where lead times for delivery can vary from 2 to 4 months.
