Abstract:The prediction of protein secondary and tertiary structures from the primary amino acid sequence is both an incredibly important and incredibly difficult problem. Accurate prediction of a protein's native structure can provide critical insights about its function, ultimately leading to breakthoughs in drug design and disease diagnosis. The field has a rich history, from the earliest folding experiments in the 1960's to the use of state-of-the-art algorithms today; this article reviews protein folding's history with an emphasis on how modern methods are tackling the protein folding problem. Assuming only a basic knowledge of biochemistry, we'll explore Christian Anfinsen's classical experiments with bovine RNase, the paradox of protein folding proposed by Cyrus Levinthal, the success of modern machine learning methods, and the promise of quantum computation for protein folding.

Protein Folding: From Classical Issues to a New Perspective

Abstract:The Levinthal paradox exposes many critical questions on the protein folding problem, among which we could point out why proteins can reach their native state in a biologically reasonable time. A proper answer to this question is of foremost importance for evolutive biology since it enables us to understand life as we know it. Preliminary results, based on the upper bound protein marginal-stability limit, together with transition state theory arguments, lead us to show that two-state proteins must reach their native state in, at most, seconds rather than ($\sim 10^{27}$) years -- as indicated by a naive solution of the Levinthal paradox. This outcome -- added to the amide hydrogen-exchange protection factors analysis -- makes it possible for us to suggest how a protein point mutations and/or post-translational modifications impact its folding time scales but not its upper bound limit that obeys the physics ruling the process. Noteworthy for almost 50 years, the protein folding problem --mas the Levinthal paradox -- has been a topic of passionate debate because Anfinsen's challenge -- how a sequence encodes its folding -- remains unsolved despite the smashing success of accurately predicting the protein tridimensional structures by state-of-the-art numerical-methods. Aimed to unlock this long-standing challenge, we propose a new perspective of protein folding, specifically, as a problem that should be devised as an 'analytic whole' -- a Leibniz & Kant's notion. This viewpoint might help us decode Anfinsen's challenge and, thus, open new avenues for future research in the protein folding field.

Abstract:Like the black knight in the classic Monty Python movie, grand scientific challenges such as protein folding are hard to finish off. Notably, AlphaFold is revolutionizing structural biology by bringing highly accurate structure prediction to the masses and opening up innumerable new avenues of research. Despite this enormous success, calling structure prediction, much less protein folding and related problems, "solved" is dangerous, as doing so could stymie further progress. Imagine what the world would be like if we had declared flight solved after the first commercial airlines opened and stopped investing in further research and development. Likewise, there are still important limitations to structure prediction that we would benefit from addressing. Moreover, we are limited in our understanding of the enormous diversity of different structures a single protein can adopt (called a conformational ensemble) and the dynamics by which a protein explores this space. What is clear is that conformational ensembles are critical to protein function, and understanding this aspect of protein dynamics will advance our ability to design new proteins and drugs.

Abstract:The splendid computational success of AlphaFold and RoseTTAFold in solving the 60-year-old problem of protein folding raises an obvious question: what new avenues should structural biology explore? We propose a strong pivot toward the goal of reading mechanism and function directly from the amino acid sequence. This ambitious goal will require new data analytical tools and an extensive database of the atomic-level structural trajectories traced out on energy landscapes as proteins perform their function.

Like AI algorithms for image generation focus on creating realistic and detailed content, AI‐based algorithms for protein structure generation aim to accurately generate/predict complex molecular arrangements. Figure generated using CGDream (https://cgdream.ai). AlphaFold and similar groundbreaking, AI‐based tools, have revolutionized the field of structural bioinformatics, with their remarkable accuracy in ab‐initio protein structure prediction. This success has catalyzed the development of new software and pipelines aimed at incorporating AlphaFold's predictions, often focusing on addressing the algorithm's remaining challenges. Here, we present the current landscape of structural bioinformatics shaped by AlphaFold, and discuss how the field is dynamically responding to this revolution, with new software, methods, and pipelines. While the excitement around AI‐based tools led to their widespread application, it is essential to acknowledge that their practical success hinges on their integration into established protocols within structural bioinformatics, often neglected in the context of AI‐driven advancements. Indeed, user‐driven intervention is still as pivotal in the structure prediction process as in complementing state‐of‐the‐art algorithms with functional and biological knowledge.

Abstract:As an example of topic where biology and physics meet, we present the issue of protein folding and stability, and the development of thermodynamics-based bioinformatics tools that predict the stability and thermal resistance of proteins and the change of these quantities upon amino acid substitutions. These methods are based on knowledge-driven statistical potentials, derived from experimental protein structures using the inverse Boltzmann law. We also describe an application of these predictors, which contributed to the understanding of the mechanisms of aggregation of a particular protein known to cause a neuronal disease.

Abstract:The artificial intelligence program AlphaFold 2 is revolutionizing the field of protein structure determination as it accurately predicts the 3D structure of two thirds of the human proteome. Its predictions can be used directly as structural models or indirectly as aids for experimental structure determination using X-ray crystallography, CryoEM or NMR spectroscopy. Nevertheless, AlphaFold 2 can neither afford insight into how proteins fold, nor can it determine protein stability or dynamics. Rare folds or minor alternative conformations are also not predicted by AlphaFold 2 and the program does not forecast the impact of post translational modifications, mutations or ligand binding. The remaining third of human proteome which is poorly predicted largely corresponds to intrinsically disordered regions of proteins. Key to regulation and signaling networks, these disordered regions often form biomolecular condensates or amyloids. Fortunately, the limitations of AlphaFold 2 are largely complemented by NMR spectroscopy. This experimental approach provides information on protein folding and dynamics as well as biomolecular condensates and amyloids and their modulation by experimental conditions, small molecules, post translational modifications, mutations, flanking sequence, interactions with other proteins, RNA and virus. Together, NMR spectroscopy and AlphaFold 2 can collaborate to advance our comprehension of proteins.

Abstract:Solving the mechanism of a chemical reaction requires determining the structures of all the ground states on the pathway and the elusive transition states linking them. 2024 is the centenary of Brønsted's landmark paper that introduced the β-value and structure-activity studies as the only experimental means to infer the structures of transition states. It involves making systematic small changes in the covalent structure of the reactants and analysing changes in activation and equilibrium-free energies. Protein engineering was introduced for an analogous procedure, Φ-value analysis, to analyse the noncovalent interactions in proteins central to biological chemistry. The methodology was developed first by analysing noncovalent interactions in transition states in enzyme catalysis. The mature procedure was then applied to study transition states in the pathway of protein folding – 'part (b) of the protein folding problem'. This review describes the development of -value analysis of transition states and compares and contrasts the interpretation of β- and Φ-values and their limitations. Φ-analysis afforded the first description of transition states in protein folding at the level of individual residues. It revealed the nucleation-condensation folding mechanism of protein domains with the transition state as an expanded, distorted native structure, containing little fully formed secondary structure but many weak tertiary interactions. A spectrum of transition states with various degrees of structural polarisation was then uncovered that spanned from nucleation-condensation to the framework mechanism of fully formed secondary structure. Φ-analysis revealed how movement of the expanded transition state on an energy landscape accommodates the transition from framework to nucleation-condensation mechanisms with a malleability of structure as a unifying feature of folding mechanisms. Such movement follows the rubric of analysis of classical covalent chemical mechanisms that began with Brønsted. Φ-values are used to benchmark computer simulation, and and simulation combine to describe folding pathways at atomic resolution.

Abstract:We are now entering a new era in protein sequence and structure annotation, with hundreds of millions of predicted protein structures made available through the AlphaFold database 1 . These models cover nearly all proteins that are known, including those challenging to annotate for function or putative biological role using standard homology-based approaches. In this study, we examine the extent to which the AlphaFold database has structurally illuminated this "dark matter" of the natural protein universe at high predicted accuracy. We further describe the protein diversity that these models cover as an annotated interactive sequence similarity network, accessible at https://uniprot3d.org/atlas/AFDB90v4. By searching for novelties from sequence, structure, and semantic perspectives, we uncovered the β-flower fold, added multiple protein families to Pfam database 2 , and experimentally demonstrate that one of these belongs to a new superfamily of translation-targeting toxin-antitoxin systems, TumE-TumA. This work underscores the value of large-scale efforts in identifying, annotating, and prioritising novel protein families. By leveraging the recent deep learning revolution in protein bioinformatics, we can now shed light into uncharted areas of the protein universe at an unprecedented scale, paving the way to innovations in life sciences and biotechnology.

Abstract:Since graduating from college as an aspiring structural biologist 30 years ago, I have followed progress in the field with intermittent but genuine interest. To me, structural biology represents 'the road not taken' 1 , as I have instead dedicated my career to other pursuits. Here, I reflect on how keeping in touch with a field I left behind long ago continues to bring me joy and fulfillment. Despite no longer working in structural biology, I felt an unexpected connection to it on 9 October, when I heard the Nobel Prize in Chemistry announcement on the radio as I prepared breakfast. Three researchers — David Baker, Demis Hassabis and John Jumper — had been awarded the prize for pioneering work in protein design and structure prediction. I didn't recognize the names at that point, but I knew of Rosetta and AlphaFold. My mind drifted to memories of staring at stereo protein diagrams, trying — and failing — to see the 3D structures. Then, I went on with my day.

Abstract:Proteins are the main executors of complicated biological functions in nature. All the function-related structures and dynamics of proteins are encoded through the sequences with a 20-letter amino acid alphabet. Though the amino acid alphabets and the sequences are much more complex than that of the nucleic acids, the ubiquitous structural and functional homologs suggest there is much redundancy in the sequences and the alphabets. The discovery of the hidden simplicity of the amino acid alphabet could greatly help to disclose the regularities of protein systems and may stimulate some novel designs of protein, and has become one area in biological physics with continuous attentions. Physically, this kind of simplicity is a reflection and requirement of the folding landscape of proteins. In this review, we would like to describe the simplification problem of amino acid alphabet from physics aspect. The resultant extensions in bioinformatics and the relevant physical implications would also be discussed.[GRAPHICS].

Abstract:Artificial intelligence has revolutionized structural bioinformatics, with AlphaFold being arguably the most impactful development to date. The structural atlases generated by these methods present significant opportunities for unraveling biological mysteries, but also pose challenges in leveraging such massive datasets effectively. In this work, we explore the dynamic landscape of hundreds of thousands of AlphaFold-predicted structures using normal mode analysis. The resulting data is used to define an alphabet summarizing relative protein flexibility, termed ProFlex. We believe that refining and further applying ProFlex-like approaches offers novel opportunities for understanding protein function and enhancing other methods.

Abstract:The native state structures of globular proteins are stable and well-packed indicating that self-interactions are favored over protein-solvent interactions under folding conditions. We use this as a guiding principle to derive the geometry of the building blocks of protein structures, alpha-helices and strands assembled into beta-sheets, with no adjustable parameters, no amino acid sequence information, and no chemistry. There is an almost perfect fit between the dictates of mathematics and physics and the rules of quantum chemistry. Our theory establishes an energy landscape that channels protein evolution by providing sequence-independent platforms for elaborating sequence-dependent functional diversity. Our work highlights the vital role of discreteness in life and has implications for the creation of artificial life and on the nature of life elsewhere in the cosmos.

Abstract:The protein folding problem must ultimately be solved on all length scales from the atomic up through a hierarchy of complicated structures. By analyzing the stability of the folding process using physics and mathematics, this paper shows that features without length scales, i.e. topological features, are potentially of central importance. Topology is a natural mathematical tool for the study of shape and we avail ourselves of that tool to examine the relationship between the amino acid sequence and the shapes of protein molecules. We apply what we learn to conjectures about their biological evolution.

Abstract:The protein folding problem has been extensively studied for decades, and hundreds of thousands of protein structures have been solved. Yet, how proteins fold from a linear peptide chain to their unique 3D structures is not fully understood. With key clues having emerged unexpectedly from the field of nanoscience, a "Confined Lowest Energy Fragment" (CLEF) hypothesis was proposed. The CLEF hypothesis states that a protein chain can be divided into CLEFs, the semi-independent folding units, by a small number of key residues that form key long-range interactions. The native structure of a CLEF is the lowest energy state under the constraints of the key long-range interactions, but the native structure of the whole protein is not necessary the lowest energy state as Anfinsen's thermodynamic hypothesis suggested. The CLEF hypothesis proposes a unified CLEF mechanism for protein folding, basically a two-step process. In the first step, the favorable enthalpy of CLEFs for native structures quickly brings those residues for the key long-range interactions together, forming intermediates corresponding to the so-called hydrophobic collapse. In the second step, those collapsed key residues shuffle for the right combination to form the native key long-range interactions. The CLEF hypothesis provides a simple solution to all protein folding paradoxes, and proposes a "CLEF Age" or "Stone Age" for the prebiotic evolution of proteins.
