Abstract:A classification and regression tool, J. H. Friedman's Stochastic Gradient Boosting (SGB), is applied to predicting a compound's quantitative or categorical biological activity based on a quantitative description of the compound's molecular structure. Stochastic Gradient Boosting is a procedure for building a sequence of models, for instance regression trees (as in this paper), whose outputs are combined to form a predicted quantity, either an estimate of the biological activity, or a class label to which a molecule belongs. In particular, the SGB procedure builds a model in a stage-wise manner by fitting each tree to the gradient of a loss function: e.g., squared error for regression and binomial log-likelihood for classification. The values of the gradient are computed for each sample in the training set, but only a random sample of these gradients is used at each stage. (Friedman showed that the well-known boosting algorithm, AdaBoost of Freund and Schapire, could be considered as a particular case of SGB.) The SGB method is used to analyze 10 cheminformatics data sets, most of which are publicly available. The results show that SGB's performance is comparable to that of Random Forest, another ensemble learning method, and are generally competitive with or superior to those of other QSAR methods. The use of SGB's variable importance with partial dependence plots for model interpretation is also illustrated.

Abstract:Abstract Background: Medicinal chemistry is one of the most important professional courses for undergraduate pharmacy students. It plays an essential role in the cultivation of innovative pharmaceutical talents, especially for drug discovery and development. Methods: We present here a new teaching system that integrates a cloud-based teaching platform, as well as applying an interspersed online and offline teaching strategy in an undergraduate medicinal chemistry course. Results: The innovative teaching mode increases undergraduates' interest and understanding of medicinal chemistry topics as well as the frontiers and technologies in new drug discovery. Furthermore, it promotes effective communication between teachers and students resulting in increased research interest and innovation skills of undergraduates.

Abstract:A two-year long-term workshop centered around a phenotypic whole-cell screening strategy for integrating cutting-edge knowledge and discovery-based laboratory experiences was developed to serve as a preparatory course for enhancing the teaching quality of the upper-level discovery-based research internship curriculum for pharmacy major undergraduates. The workshop comprises four modules that integrate lessons and experiments into a genuine research project, which initiates with a medicinal-chemistry course, run concurrently in the second year and culminates with the discovery-based research internship curriculum for pharmacy major students as a corequisite in the last year. The effective implementation of the featured pedagogical approaches in the modules is detailed as described. A group of students (N = 4) passed the instructor–student two-way choice and were enrolled in the senior-level phenotypic hit discovery laboratory project. The students synthesized a small library of molecules, tested them in an antibacterial assay, and further designed new compounds to analyze structure–activity relationships. Furthermore, positive feedback from students revealed that the phenotypic hit discovery oriented workshop enabled them to gain in-depth cutting-edge knowledge and provided an understanding of how medicinal chemists engage in new drug discovery research. The student’s early exposure to troubleshooting or exploring unexpected results in an authentic scientific environment inspired them with ambition and confidence to engage with new drug discovery. We hope that this workshop will serve as a springboard for those wishing to educate medicinal chemists at an undergraduate level with modern strategies that are relevant to the current and future drug discovery landscape.

ChemBoost: A chemical language based approach for protein-ligand binding affinity prediction

Abstract:Identification of high affinity drug-target interactions is a major research question in drug discovery. Proteins are generally represented by their structures or sequences. However, structures are available only for a small subset of biomolecules and sequence similarity is not always correlated with functional similarity. We propose ChemBoost, a chemical language based approach for affinity prediction using SMILES syntax. We hypothesize that SMILES is a codified language and ligands are documents composed of chemical words. These documents can be used to learn chemical word vectors that represent words in similar contexts with similar vectors. In ChemBoost, the ligands are represented via chemical word embeddings, while the proteins are represented through sequence-based features and/or chemical words of their ligands. Our aim is to process the patterns in SMILES as a language to predict protein-ligand affinity, even when we cannot infer the function from the sequence. We used eXtreme Gradient Boosting to predict protein-ligand affinities in KIBA and BindingDB data sets. ChemBoost was able to predict drug-target binding affinity as well as or better than state-of-the-art machine learning systems. When powered with ligand-centric representations, ChemBoost was more robust to the changes in protein sequence similarity and successfully captured the interactions between a protein and a ligand, even if the protein has low sequence similarity to the known targets of the ligand.

Abstract:Description: The action research evaluation describes a variety of novel teaching and learning techniques that were incorporated into a medicinal chemistry course. Clinically relevant medicinal chemistry cases were presented to learners complemented with 3D protein visualisation software in lectures. Evaluation: The learning outcome of students was assessed using in-class quizzes, poster session presentations and exams. Students’ marks and post-course surveys were used to assess the newly employed teaching methods. The improvement in student marks complemented the post-course surveys resulted. The majority of students agreed that the course design has improved their understanding of medicinal chemistry in general and helped in relating the course to pharmacy practice. Conclusion: This study suggests that diversifying teaching and learning methods is essential to improved students’ performance and understanding of medicinal chemistry. The integration of clinically relevant medicinal chemistry cases may help students to relate the concepts of drug chemistry, and drug design aspects to pharmacy practice.

Abstract:With the internationalization of medical education in China, the importance of international students' education in medical schools is also increasing. Except foreign students majoring in Chinese language, English Bachelor of Medicine, Bachelor of Surgery (MBSS) students are the largest group of international students. Based on problems in the teaching process for experimental biochemistry, we designed teaching models adapted to the background of international students and strengthened teachers' teaching ability at Taishan Medical University. Several approaches were used in combination to promote teaching effects and increase the benefit of teaching to teachers. The primary data showed an increased passion for basic medical biochemistry and an improved theoretical background for MBSS students, which will be helpful for their later clinical medicine studies. © 2017 by The International Union of Biochemistry and Molecular Biology, 45(4):360-364, 2017.

Abstract:The Department of Medicinal Chemistry, together with the Institute for Structural Biology, Drug Discovery and Development, at Virginia Commonwealth University (VCU) has evolved, organically with quite a bit of bootstrapping, into a unique drug discovery ecosystem in response to the environment and culture of the university and the wider research enterprise. Each faculty member that joined the department and/or institute added a layer of expertise, technology and most importantly, innovation, that fertilized numerous collaborations within the University and with outside partners. Despite moderate institutional support with respect to a typical drug discovery enterprise, the VCU drug discovery ecosystem has built and maintained an impressive array of facilities and instrumentation for drug synthesis, drug characterization, biomolecular structural analysis and biophysical analysis, and pharmacological studies. Altogether, this ecosystem has had major impacts on numerous therapeutic areas, such as neurology, psychiatry, drugs of abuse, cancer, sickle cell disease, coagulopathy, inflammation, aging disorders and others. Novel tools and strategies for drug discovery, design and development have been developed at VCU in the last five decades; e.g., fundamental rational structure-activity relationship (SAR)-based drug design, structure-based drug design, orthosteric and allosteric drug design, design of multi-functional agents towards polypharmacy outcomes, principles on designing glycosaminoglycans as drugs, and computational tools and algorithms for quantitative SAR (QSAR) and understanding the roles of water and the hydrophobic effect.

Bench to bedside: The ambitious goal of transducing medicinal chemistry from the lab to the clinic

Abstract:This paper deals with a critical examination on the possibility of quantitatively predicting the in vivo activity of new chemical entities (NCEs) by making use of in silico and in vitro data including three-dimensional structure of drug-target complex, thermodynamic and crowding parameters, ADME (absorption, distribution, metabolism, excretion) properties, and off-target (toxic) interactions. This formidable challenge is still a dream, given the presently occurring exceedingly high (>95%) attrition rates of NCEs. As a solution we envisage exploiting advanced AI (artificial intelligence) algorithms. In fact, very recent AI implemented programs proved remarkably effective and accurate in predicting the 3D architecture of (any) protein, starting from the amino-acid sequence only. The same accuracy could not be obtained using classical conformational studies. Apart from these breakthrough results, AI algorithms could be profitably used to extract valuable information from the huge amount of data so far accumulated from previous studies. In case of positive results, the drug discovery procedure would be sensibly accelerated, and the relative costs remarkably reduced.
Connecting biology and organic chemistry introductory laboratory courses through a collaborative research project

Abstract:Modern research often requires collaboration of experts in fields, such as math, chemistry, biology, physics, and computer science to develop unique solutions to common problems. Traditional introductory undergraduate laboratory curricula in the sciences often do not emphasize connections possible between the various disciplines. We designed an interdisciplinary, medically relevant, project intended to help students see connections between chemistry and biology. Second term organic chemistry laboratory students designed and synthesized potential polymer inhibitors or inducers of polyglutamine protein aggregation. The use of novel target compounds added the uncertainty of scientific research to the project. Biology laboratory students then tested the novel potential pharmaceuticals in Huntington's disease model assays, using in vitro polyglutamine peptide aggregation and in vivo lethality studies in Drosophila. Students read articles from the primary literature describing the system from both chemical and biological perspectives. Assessment revealed that students emerged from both courses with a deeper understanding of the interdisciplinary nature of biology and chemistry and a heightened interest in basic research. The design of this collaborative project for introductory biology and organic chemistry labs demonstrated how the local interests and expertise at a university can be drawn from to create an effective way to integrate these introductory courses. Rather than simply presenting a series of experiments to be replicated, we hope that our efforts will inspire other scientists to think about how some aspect of authentic work can be brought into their own courses, and we also welcome additional collaborations to extend the scope of the scientific exploration.
AI-driven drug discovery: identification and optimization of ALDH3A1 selective inhibitors with nanomolar activity

Abstract:In the field of medicinal chemistry, the discovery of novel compounds with therapeutic potential is of utmost importance. However, the conventional approach to drug discovery, relying on high-throughput screening (HTS), encounters limitations such as reagent availability and labor costs. Although a hit-finding campaign starts with a virtual screen of millions of compounds, the hit-to-lead and lead optimization stages often require designing, synthesizing, and profiling thousands of analogs before selecting clinical candidates. Recent advances offer an innovative solution - the virtual generation of billions of synthetically feasible compounds with an impressive 80% success rate for synthesis. This breakthrough has the potential to significantly expand the chemical space available for purchase and experimental validation, bringing about a revolution in the field. Our study presents a comprehensive approach to compound discovery and optimization, harnessing quantitative high-throughput screening (qHTS), chemical databases, and reaction-based enumeration. To further enhance the synthesis process and gain deeper insights into compound formation, we utilize the Reaction Cookbook from Biosolveit, which comprises reaction SMARTs for around 300 chemical reactions. By employing this wide range of reactions, we aim to uncover the full spectrum of a chemotype's potential and customize its structure to optimize desired properties. As an illustration of this approach, our work on the ALDH3A1 project resulted in the synthesis of 50 compounds, with 21 of them exhibiting activity (negative curve class values; hit-rate ~42%). Among these active compounds, 6 displayed IC50 values lower than 30 µM and efficacy values less than -50%, with the most potent compound achieving an impressive potency of 447 nM. This study demonstrates the successful synergy between in-silico reaction-based analogs enumeration, molecular modeling and AI/ML-based techniques in identifying compounds with improved biological activity, offering promising prospects for the development of ALDH3A1-targeting agents as potential cancer therapeutics. Computational workflows developed in this study can be used for similar target-based drug discovery campaigns.

Abstract:Drug discovery and development constitute a laborious and costly undertaking. The success of a drug hinges not only good efficacy but also acceptable absorption, distribution, metabolism, elimination, and toxicity (ADMET) properties. Overall, up to 50% of drug development failures have been contributed from undesirable ADMET profiles. As a multiple parameter objective, the optimization of the ADMET properties is extremely challenging owing to the vast chemical space and limited human expert knowledge. In this study, a freely available platform called Chemical Molecular Optimization, Representation and Translation (ChemMORT) is developed for the optimization of multiple ADMET endpoints without the loss of potency (https://cadd.nscc-tj.cn/deploy/chemmort/). ChemMORT contains three modules: Simplified Molecular Input Line Entry System (SMILES) Encoder, Descriptor Decoder and Molecular Optimizer. The SMILES Encoder can generate the molecular representation with a 512-dimensional vector, and the Descriptor Decoder is able to translate the above representation to the corresponding molecular structure with high accuracy. Based on reversible molecular representation and particle swarm optimization strategy, the Molecular Optimizer can be used to effectively optimize undesirable ADMET properties without the loss of bioactivity, which essentially accomplishes the design of inverse QSAR. The constrained multi-objective optimization of the poly (ADP-ribose) polymerase-1 inhibitor is provided as the case to explore the utility of ChemMORT.

Experimental training in molecular pharmacology education based on drug-target interactions

Abstract:Introduction: Drug development has been challenged by the dual drawbacks involving unpredictable disease outcomes and drug resistance, which has placed greater demands on pharmacology education. Molecular pharmacology, as a frontier crossover field of pharmacology, focuses on the research of new drugs and targets. However, due to the lack of a systematic experimental training system, molecular pharmacology has not made a corresponding contribution in promoting the training of innovative talent in pharmacology. We aim to establish an experimental training program suitable for molecular pharmacology to improve students' ability to engage in drug development in future. Methods: Based on the feasibility of drug-target projects, a comprehensive training program containing molecular docking, target stability experiment, and fluorescent probe detection of protein expression in living cells and mice was conducted among 20 pharmacy graduate students. The experimental training was assessed by the experimental training report and the student recognition questionnaires. Results: All 20 students mastered the experimental principles and operations required for the training program. The experimental reports proved that the students were in good command of the experimental principles, operations and applications. The results of the Likert questionnaire indicated that the training program promoted the understanding of the drug research process and increased motivation to learn. Conclusion: The designed experimental training program has a positive effect on the training of pharmacology talents, and can be implemented as a part of molecular pharmacology education.

Abstract:Enzymes provide attractive targets for drug development. Quantitative analysis of enzyme reactions can lead to rational drug discovery. For undergraduates majoring in biochemistry or pharmacy and engaged in drug discovery-related work, it is essential to acquire a comprehensive understanding of enzyme kinetics, including experimental methods and the fundamental principles of drug screening. Being overexpressed in cancer, MTHFD2 is an emerging anticancer drug target. Herein, we used MTHFD2 to develop a high-throughput drug screening laboratory course based on enzyme kinetics for upper-division undergraduate students. The learning activities that were designed for students included Escherichia coli-based protein expression, protein purification, enzyme activity assay, setting up a high-throughput drug screening assay, and data analysis. The main purpose of this one-week laboratory education course is to provide students with a better understanding of enzyme kinetics, high-throughput drug screening and to help them grasp the relationship between enzyme kinetics and drug discovery. This hands-on course provides students an opportunity to learn how theoretical knowledge is applied in real practice.
