Bench to bedside: The ambitious goal of transducing medicinal chemistry from the lab to the clinic

Abstract:This paper deals with a critical examination on the possibility of quantitatively predicting the in vivo activity of new chemical entities (NCEs) by making use of in silico and in vitro data including three-dimensional structure of drug-target complex, thermodynamic and crowding parameters, ADME (absorption, distribution, metabolism, excretion) properties, and off-target (toxic) interactions. This formidable challenge is still a dream, given the presently occurring exceedingly high (>95%) attrition rates of NCEs. As a solution we envisage exploiting advanced AI (artificial intelligence) algorithms. In fact, very recent AI implemented programs proved remarkably effective and accurate in predicting the 3D architecture of (any) protein, starting from the amino-acid sequence only. The same accuracy could not be obtained using classical conformational studies. Apart from these breakthrough results, AI algorithms could be profitably used to extract valuable information from the huge amount of data so far accumulated from previous studies. In case of positive results, the drug discovery procedure would be sensibly accelerated, and the relative costs remarkably reduced.

Abstract:This work examines the current landscape of drug discovery and development, with a particular focus on the chemical and pharmacological spaces. It emphasizes the importance of understanding these spaces to anticipate future trends in drug discovery. The use of cheminformatics and data analysis enabled in silico exploration of these spaces, allowing a perspective of drugs, approved drugs after 2020, and clinical candidates, which were extracted from the newly released ChEMBL34 (March 2024). This perspective on chemical and pharmacological spaces enables the identification of trends and areas to be occupied, thereby creating opportunities for more effective and targeted drug discovery and development strategies in the future.

Chemical information management in drug discovery: optimizing the computational and combinatorial chemistry interfaces

Abstract:Structure-property relationships, central to many of today's drug discovery strategies, are not straightforward to deal with when trying to predict drug efficacy, that is, the combined outcome of target affinity, pharmacodynamic behavior, pharmacokinetic properties, and metabolic fate. In this article, we discuss the handling of chemical property information in reagents-for-synthesis selection, enumeration, and virtual library construction. We describe the use of diversity assessment and/or experimental design in selection of compound-libraries-to-be-synthesized. Our overall objective was to identify good-quality drug candidates through reliable structure-activity relationship data, with the minimum number of compounds synthesized and tested. Chemical filters, property filters, scoring functions, and utilization of interactive visualization tools are discussed. The concept of chemical diversity and aspects of chemical space navigation employing a proprietary tool, Chemical Global Positioning System (ChemGPS), for mapping the drug-related chemical space are examined. Guidelines and workflow recommendations for the practicing medicinal chemist are proposed.

Abstract:As in other areas, artificial intelligence (AI) is heavily promoted in different scientific fields, including chemistry. Although chemistry traditionally tends to be a conservative field and slower than others to adapt new concepts, AI is increasingly being investigated across chemical disciplines. In medicinal chemistry, supported by computer-aided drug design and cheminformatics, computational methods have long been employed to aid in the search for and optimization of active compounds. We are currently witnessing a multitude of AI-related publications in the medicinal-chemistry-relevant literature and anticipate that the numbers will further increase. Often, advances through AI promoted in such reports are difficult to reconcile or remain questionable, which hampers the acceptance of computational work in interdisciplinary environments. Herein we attempt to highlight selected investigations in which AI has shown promise to impact medicinal chemistry in areas such as compound design and synthesis.

Abstract:Heteroaromatics are the basis for many pharmaceuticals. The ability to modify these structures through selective core-atom transformations, or "skeletal edits", can dramatically expand the landscape for drug discovery and development. However, despite the importance of core-atom modifications, the quantitative impact of such transformations on accessible chemical space remains undefined. Here, we report a cheminformatic platform to analyze which skeletal edits would most increase access to novel chemical space. This study underscores the significance of emerging single and multiple core-atom transformations in heteroaromatics in enhancing chemical diversity, for example, at a late-stage of a drug discovery campaign. Our findings provide a quantitative framework for prioritizing core-atom modifications in heteroaromatic structural motifs, calling for the development of new methods to achieve these types of transformations.

Abstract:Chemoinformatics is an interface science aimed primarily at discovering novel chemical entities that will ultimately result in the development of novel treatments for unmet medical needs, although these same methods are also applied in other fields that ultimately design new molecules. The field combines expertise from, among others, chemistry, biology, physics, biochemistry, statistics, mathematics, and computer science. In this general review of chemoinformatics the emphasis is placed on describing the general methods that are routinely applied in molecular discovery and in a context that provides for an easily accessible article for computer scientists as well as scientists from other numerate disciplines.

Abstract:Molecular modeling soon attracted the attention of Medicinal Chemistry researchers, given the importance of molecular structure for understanding the mode of action and for designing bioactive compounds. Computer-assisted drug design (CADD) has become widespread and today big pharmaceutical companies routinely uses it as a support tool in the search for new drugs. Here, it will be addressed the most relevant topics about CADD from the last 30 years, when research groups in Medicinal Chemistry began to explore molecular modeling in Brazil. This history can be described through phases in which some methods emerged and became predominant, in a continuous evolution, passing, for example, from the basic empirical field and quantum mechanics molecular modeling procedures, through quantitative structure-activity relationship (QSAR) methods, molecular docking and, more recently, virtual screening. Since the mid-2000s, machine learning methods have been increasingly applied to the solution of problems in the context of Medicinal Chemistry, such as the determination of protein 3D structure and the characterization of relationships between chemical structures and their biological activities. Far from being complete, this history continues its evolution, bringing significant contributions to the drug design, either by reducing the time and cost of research, or by enabling and accelerating the finding for new bioactive compounds.

Abstract:Artificial intelligence and machine learning have demonstrated their potential role in predictive chemistry and synthetic planning of small molecules; there are at least a few reports of companies employing <i>in silico</i> synthetic planning into their overall approach to accessing target molecules. A data-driven synthesis planning program is one component being developed and evaluated by the Machine Learning for Pharmaceutical Discovery and Synthesis (MLPDS) consortium, comprising MIT and 13 chemical and pharmaceutical company members. Together, we wrote this perspective to share how we think predictive models can be integrated into medicinal chemistry synthesis workflows, how they are currently used within MLPDS member companies, and the outlook for this field.

Abstract:Digital chemistry represents a transformative approach integrating computational methods, digital data, and automation within the chemical sciences. It is defined by the use of digital tools and algorithms to simulate, predict, accelerate, and analyze chemical processes and properties, augmenting traditional experimental methods. The current status quo of digital chemistry is marked by rapid advancements in several key areas: high-throughput screening, miniaturization, machine learning models, quantum chemistry, and laboratory automation. These technologies have enabled unprecedented speeds in discovering and optimizing new molecules, materials, and reactions. Retrosynthesis and structure-active prediction tools have supported these endeavors. Furthermore, integrating large-language models and robotics in chemistry labs (self-driving labs) has begun to automate routine tasks and complex decision-making processes. Looking forward, the future of digital and digitalized chemistry is poised for significant growth, driven by the increasing accessibility of computational resources, the expansion of chemical databases, and the refinement of artificial intelligence algorithms. This evolution promises to accelerate innovation in drug discovery, material science, and sustainable manufacturing, ultimately leading to more efficient, cost-effective, and environmentally friendly chemical research and production. The challenge lies in advancing the technology itself, fostering interdisciplinary collaboration, and ensuring the ethical use of digital tools in chemical research.

Cheminformatics and Bioinformatics at the Interface with Systems Biology

Abstract:The cost of drug development is increasing, and investment returns are decreasing. The number of drugs approved by FDA is in decline in terms of the number of new molecular entities (NMEs). Amongst the reasons noted for this are the adverse side effects and reduced efficiency of many of the potential compounds. This is a problem both for the pharmaceutical industry and for those suffering from diseases for which there are no or few available treatments. Advances in computational chemistry, computer science, structural biology and molecular biology have all contributed to improved drug design strategies and reduced the time taken for drug discovery. By interfacing cheminformatics and bioinformatics with systems biology we can create a powerful tool for understanding the mechanisms of patho-physiological systems and identifying lead molecules for various diseases. This integration of drug design approaches can also play a crucial role in the prediction and rationalization of drug effects and side effects, improving safety and efficacy and leading to better approval rates. Addressing the lack of knowledge on the fundamental aspects of the various computational tools for drug discovery, this book is a compilation of recent bioinformatics and cheminformatics approaches, and their integration with systems biology. Written primarily for researchers and academics in chem- and bioinformatics, it may also be a useful resource for advanced-level students.
