Abstract:Abstract ChEMBL (https://www.ebi.ac.uk/chembl/) is a manually curated, high-quality, large-scale, open, FAIR and Global Core Biodata Resource of bioactive molecules with drug-like properties, previously described in the 2012, 2014, 2017 and 2019 Nucleic Acids Research Database Issues. Since its introduction in 2009, ChEMBL’s content has changed dramatically in size and diversity of data types. Through incorporation of multiple new datasets from depositors since the 2019 update, ChEMBL now contains slightly more bioactivity data from deposited data vs data extracted from literature. In collaboration with the EUbOPEN consortium, chemical probe data is now regularly deposited into ChEMBL. Release 27 made curated data available for compounds screened for potential anti-SARS-CoV-2 activity from several large-scale drug repurposing screens. In addition, new patent bioactivity data have been added to the latest ChEMBL releases, and various new features have been incorporated, including a Natural Product likeness score, updated flags for Natural Products, a new flag for Chemical Probes, and the initial annotation of the action type for ∼270 000 bioactivity measurements.

ChemPrint: An AI-Driven Framework for Enhanced Drug Discovery

Abstract:Traditional High-Throughput Screening (HTS) drug discovery is inefficient. Hit rates for compounds with clinical therapeutic potential are typically 0.5% and only up to 2% maximally. Deep learning models have enriched screening rates to 28%; however, these results include hits with non-therapeutic relevant concentrations, insufficient novelty to their training set, and traverse limited chemical space. This study introduces a novel artificial intelligence (AI)-driven platform, GALILEO, and the Molecular-Geometric Deep Learning (Mol-GDL) model, ChemPrint. This model deploys both t-distributed Stochastic Neighbor Embedding (t-SNE) data splitting to maximize chemical dissimilarity during training and adaptive molecular embeddings to enhance predictive capabilities and navigate uncharted molecular territories. When tested retrospectively, ChemPrint outperformed a panel of five models for the difficult-to-drug oncology targets, AXL and BRD4, achieving an average AUROC score of 0.897 for AXL and 0.876 for BRD4 using the t-SNE split, compared to benchmark model scores ranging from 0.826 to 0.885 for AXL and 0.801 to 0.852 for BRD4. In a zero-shot prospective study, in vitro testing demonstrated that 19 of 41 compounds nominated by ChemPrint against AXL and BRD4 demonstrated inhibitory activity at concentrations ≤ 20μM, a 46% hit rate. The 19 hits reported an average-maximum Tanimoto similarity score of 0.36 relative to their training set and scores of 0.13 (AXL) and 0.10 (BRD4) relative to clinical stage compounds for these targets. Our findings demonstrate that increasing test set difficulty through training and testing ChemPrint on datasets with maximal dissimilarity enhances the predictive capabilities of the model. This results in the discovery of compound libraries at high hit rates with low therapeutic concentrations and high chemical novelty. Taken together, the proposed platform sets a new performance standard.

Trends and hotspots for European Journal of Medicinal Chemistry: A bibliometric study

Abstract:European Journal of Medicinal Chemistry (EJMC) has been around for a long time and has gained broad interest from the various individuals working in the field. However, there is no bibliometric analysis on the publications of EJMC to thoroughly assess the scientific output and current status systematically. Therefore, the study was conducted to analyze the various publications of EJMC from 1987 to 2022 to improve their quality. A total of 13,386 papers were retrieved, with the number of publications increasing yearly. Based on the multiple indicators of bibliometrics, the highest impact countries, institutions, authors and representative literature were identified, and visualization networks were constructed using VOSviewer. Keyword co-occurrence analysis reveals a gradual shift from phenotypic drug discovery to target-based drug discovery in the EJMC theme change. Moreover, further discussion of the keyword clustering results is provided to support researchers in defining the scope of their research topics and planning their research directions. At this stage, there is a greater focus on developing antitumor and oxidative stress-related drugs than on the earlier anti-infective activities. In future studies, the main research directions are tumor multidrug resistance, oxidative stress, and dual inhibitors.
The Screening Compound Collection: A Key Asset for Drug Discovery

Abstract:In this case study on an essential instrument of modern drug discovery, we summarize our successful efforts in the last four years toward enhancing the Actelion screening compound collection. A key organizational step was the establishment of the Compound Library Committee (CLC) in September 2013. This cross-functional team consisting of computational scientists, medicinal chemists and a biologist was endowed with a significant annual budget for regular new compound purchases. Based on an initial library analysis performed in 2013, the CLC developed a New Library Strategy. The established continuous library turn-over mode, and the screening library size of 300'000 compounds were maintained, while the structural library quality was increased. This was achieved by shifting the selection criteria from 'druglike' to 'leadlike' structures, enriching for non-flat structures, aiming for compound novelty, and increasing the ratio of higher cost 'Premium Compounds'. Novel chemical space was gained by adding natural compounds, macrocycles, designed and focused libraries to the collection, and through mutual exchanges of proprietary compounds with agrochemical companies. A comparative analysis in 2016 provided evidence for the positive impact of these measures. Screening the improved library has provided several highly promising hits, including a macrocyclic compound, that are currently followed up in different Hit-to-Lead and Lead Optimization programs. It is important to state that the goal of the CLC was not to achieve higher HTS hit rates, but to increase the chances of identified hits to serve as the basis of successful early drug discovery programs. The experience gathered so far legitimates the New Library Strategy.
