Abstract:Journal of Information Science, Ahead of Print. As the importance of research data gradually grows in sciences, data sharing has come to be encouraged and even mandated by journals and funders in recent years. Following this trend, the data availability statement has been increasingly embraced by academic communities as a means of sharing research data as part of research articles. This article presents a quantitative study of which mechanisms and repositories are used to share research data in PLOS ONE articles. We offer a dynamic examination of this topic from the disciplinary and temporal perspectives based on all statements in English-language research articles published between 2014 and 2020 in the journal. We find a slow yet steady growth in the use of data repositories to share data over time, as opposed to sharing data in the article and/or supplementary materials; this indicates improved compliance with the journal's data sharing policies. We also find that multidisciplinary data repositories have been increasingly used over time, whereas some disciplinary repositories show a decreasing trend. Our findings can help academic publishers and funders to improve their data sharing policies and serve as an important baseline dataset for future studies on data sharing activities.

Abstract:Abstract Data sharing is one of the cornerstones of modern science that enables large-scale analyses and reproducibility. We evaluated data availability in research articles across nine disciplines in Nature and Science magazines and recorded corresponding authors’ concerns, requests and reasons for declining data sharing. Although data sharing has improved in the last decade and particularly in recent years, data availability and willingness to share data still differ greatly among disciplines. We observed that statements of data availability upon (reasonable) request are inefficient and should not be allowed by journals. To improve data sharing at the time of manuscript acceptance, researchers should be better motivated to release their data with real benefits such as recognition, or bonus points in grant and job applications. We recommend that data management costs should be covered by funding agencies; publicly available research data ought to be included in the evaluation of applications; and surveillance of data sharing should be enforced by both academic publishers and funders. Abstract:Data sharing is crucial to the advancement of science because it facilitates collaboration, transparency, reproducibility, criticism, and re-analysis. Publishers are well-positioned to promote sharing of research data by implementing data sharing policies. While there is an increasing trend toward requiring data sharing, not all journals mandate that data be shared at the time of publication. In this study, we extended previous work to analyze the data sharing policies of 447 journals across several scientific disciplines, including biology, clinical sciences, mathematics, physics, and social sciences. Our results showed that only a small percentage of journals require data sharing as a condition of publication, and that this varies across disciplines and Impact Factors. Both Impact Factors and discipline are associated with the presence of a data sharing policy. Our results suggest that journals with higher Impact Factors are more likely to have data sharing policies; use shared data in peer review; require deposit of specific data types into publicly available data banks; and refer to reproducibility as a rationale for sharing data. Biological science journals are more likely than social science and mathematics journals to require data sharing.

Abstract:Data repositories are an essential component of data infrastructure. This article explores their functionalities with accompanying examples with a focus on open, quantitative data sets. Based on researcher needs, the principle of data friendliness is presented, which involves data context (data characteristics), research context (individual circumstances and research settings) and the context of reuse paths (conditions allowing access to, understanding of and use of data). An examination of data context suggests that metadata and data enrichment are required to provide successful data context. Enrichment is also required for orientation of the research context to provide greater insights across data sets. Finally the article considers the reuse paths, and the say that data paths intersect human interaction and how these are being addressed by different repositories. The review concludes that data repositories need to focus on how to present data that is fully interoperable and allows for reuse as well as access.

Abstract:Purpose This study investigates differences and commonalities in data production, sharing and reuse across the widest range of disciplines yet and identifies types of improvements needed to promote data sharing and reuse. Design/methodology/approach The first authors of randomly selected publications from 2018 to 2019 in 20 Scopus disciplines were surveyed for their beliefs and experiences about data sharing and reuse. Findings From the 3,257 survey responses, data sharing and reuse are still increasing but not ubiquitous in any subject area and are more common among experienced researchers. Researchers with previous data reuse experience were more likely to share data than others. Types of data produced and systematic online data sharing varied substantially between subject areas. Although the use of institutional and journal-supported repositories for sharing data is increasing, personal websites are still frequently used. Combining multiple existing datasets to answer new research questions was the most common use. Proper documentation, openness and information on the usability of data continue to be important when searching for existing datasets. However, researchers in most disciplines struggled to find datasets to reuse. Researchers' feedback suggested 23 recommendations to promote data sharing and reuse, including improved data access and usability, formal data citations, new search features and cultural and policy-related disciplinary changes to increase awareness and acceptance. Originality/value This study is the first to explore data sharing and reuse practices across the full range of academic discipline types. It expands and updates previous data sharing surveys and suggests new areas of improvement in terms of policy, guidance and training programs. Challenges and opportunities in sharing microbiome data and analyses

Abstract:Microbiome data, metadata and analytical workflows have become 'big' in terms of volume and complexity. Although the infrastructure and technologies to share data have been established, the interdisciplinary and multi-omic nature of the field can make resources difficult to identify and use. Following best practices for data deposition requires substantial effort, with sometimes little obvious reward. Gaps remain where microbiome-specific resources for data sharing or reproducibility do not yet exist. We outline available best practices, challenges to their adoption and opportunities in data sharing in microbiome research. We showcase examples of best practices and advocate for their enforcement and incentivization for data sharing. This includes recognition of data curation and sharing endeavours by individuals, institutions, journals and funders. Opportunities for progress include enabling microbiome-specific databases to incorporate future methods for data analysis, integration and reuse.

Abstract:Initiatives for sharing research data are opportunities to increase the pace of knowledge discovery and scientific progress. The reuse of research data has the potential to avoid the duplication of data sets and to bring new views from multiple analysis of the same data set. For example, the study of genomic variations associated with cancer profits from the universal collection of such data and helps in selecting the most appropriate therapy for a specific patient. However, data sharing poses challenges to the scientific community. These challenges are of ethical, cultural, legal, financial, or technical nature. This article reviews the impact that data sharing has in science and society and presents guidelines to improve the efficient sharing of research data.

Abstract:Despite widespread support from policy makers, funding agencies, and scientific journals, academic researchers rarely make their research data available to others. At the same time, data sharing in research is attributed a vast potential for scientific progress. It allows the reproducibility of study results and the reuse of old data for new research questions. Based on a systematic review of 98 scholarly papers and an empirical survey among 603 secondary data users, we develop a conceptual framework that explains the process of data sharing from the primary researcher's point of view. We show that this process can be divided into six descriptive categories: Data donor, research organization, research community, norms, data infrastructure, and data recipients. Drawing from our findings, we discuss theoretical implications regarding knowledge creation and dissemination as well as research policy measures to foster academic collaboration. We conclude that research data cannot be regarded as knowledge commons, but research policies that better incentivise data sharing are needed to improve the quality of research results and foster scientific progress.

Abstract:The broad sharing of research data is widely viewed as of critical importance for the speed, quality, accessibility, and integrity of science. Despite increasing efforts to encourage data sharing, both the quality of shared data, and the frequency of data reuse, remain stubbornly low. We argue here that a major reason for this unfortunate state of affairs is that the organization of research results in the findable, accessible, interoperable, and reusable (FAIR) form required for reuse is too often deferred to the end of a research project, when preparing publications, by which time essential details are no longer accessible. Thus, we propose an approach to research informatics that applies FAIR principles continuously, from the very inception of a research project, and ubiquitously, to every data asset produced by experiment or computation. We suggest that this seemingly challenging task can be made feasible by the adoption of simple tools, such as lightweight identifiers (to ensure that every data asset is findable), packaging methods (to facilitate understanding of data contents), data access methods, and metadata organization and structuring tools (to support schema development and evolution). We use an example from experimental neuroscience to illustrate how these methods can work in practice.

Abstract:Research data sharing has become an expected component of scientific research and scholarly publishing practice over the last few decades, due in part to requirements for federally funded research. As part of a larger effort to better understand the workflows and costs of public access to research data, this project conducted a high-level analysis of where academic research data is most frequently shared. To do this, we leveraged the DataCite and Crossref application programming interfaces (APIs) in search of Publisher field elements demonstrating which data repositories were utilized by researchers from six academic research institutions between 2012–2022. In addition, we also ran a preliminary analysis of the quality of the metadata associated with these published datasets, comparing the extent to which information was missing from metadata fields deemed important for public access to research data. Results show that the top 10 publishers accounted for 89.0% to 99.8% of the datasets connected with the institutions in our study. Known data repositories, including institutional data repositories hosted by those institutions, were initially lacking from our sample due to varying metadata standards and practices. We conclude that the metadata quality landscape for published research datasets is uneven; key information, such as author affiliation, is often incomplete or missing from source data repositories and aggregators. To enhance the findability, interoperability, accessibility, and reusability (FAIRness) of research data, we provide a set of concrete recommendations that repositories and data authors can take to improve scholarly metadata associated with shared datasets.

Abstract:Ecologist Thomas Crowther knew that scientists had already collected a vast amount of field data on forests worldwide. But almost all of those data were sequestered in researchers' notebooks or personal computers, making them unavailable to the wider scientific community. In 2012, Crowther, then a postdoctoral researcher at Yale University in New Haven, Connecticut, began to e-mail and cold-call researchers to request their data. He started to assemble an inventory, now hosted by the Global Forest Biodiversity Initiative, an international research collaboration, that contains data on more than 1 million locations. Data are stored in CSV files (plain-text files that contain a list of data) on servers at Crowther's present laboratory at the Swiss Federal Institute of Technology in Zurich and on those of a collaborator at Purdue University in West Lafayette, Indiana; he hopes to outsource database storage to a third-party organization with expertise in archiving and access.

Abstract:Routine data sharing is greatly benefiting several scientific disciplines, such as molecular biology, particle physics, and astronomy. Neuroscience data, in contrast, are still rarely shared, greatly limiting the potential for secondary discovery and the acceleration of research progress. Although the attitude toward data sharing is non-uniform across neuroscience subdomains, widespread adoption of data sharing practice will require a cultural shift in the community. Digital reconstructions of axonal and dendritic morphology constitute a particularly "sharable" kind of data. The popularity of the public repository NeuroMorpho.Org demonstrates that data sharing can benefit both users and contributors. Increased data availability is also catalyzing the grassroots development and spontaneous integration of complementary resources, research tools, and community initiatives. Even in this rare successful subfield, however, more data are still unshared than shared. Our experience as developers and curators of NeuroMorpho.Org suggests that greater transparency regarding the expectations and consequences of sharing (or not sharing) data, combined with public disclosure of which datasets are shared and which are not, may expedite the transition to community-wide data sharing.

Abstract:Implementation plans for the National Institutes of Health policy for data management and sharing, which takes effect in 2023, provide an opportunity to reflect on the stakeholders, infrastructures, practice, economics, and sustainability of data sharing. Responsibility for fulfilling data-sharing requirements tends to fall on principal investigators, whereas it takes a village of stakeholders to construct, manage, and sustain the necessary knowledge infrastructure for disseminating data products. Individual scientists have mixed incentives and many disincentives to share data, all of which vary by research domain, methods, resources, and other factors. Motivations and investments for data sharing also vary widely among academic institutional stakeholders such as university leadership, research computing, libraries, and individual schools and departments. Stakeholder concerns are interdependent along many dimensions, seven of which are explored: what data to share; context and credit; discovery; methods and training; intellectual property; data science programs; and international tensions. Data sharing is not a simple matter of individual practice, but one of infrastructure, institutions, and economics. Governments, funding agencies, and international science organizations all will need to invest in commons approaches for data sharing to develop into a sustainable international ecosystem.

Abstract:A number of publishers and funders, including PLOS, have recently adopted policies requiring researchers to share the data underlying their results and publications. Such policies help increase the reproducibility of the published literature, as well as make a larger body of data available for reuse and re-analysis. In this study, we evaluate the extent to which authors have complied with this policy by analyzing Data Availability Statements from 47,593 papers published in PLOS ONE between March 2014 (when the policy went into effect) and May 2016. Our analysis shows that compliance with the policy has increased, with a significant decline over time in papers that did not include a Data Availability Statement. However, only about 20% of statements indicate that data are deposited in a repository, which the PLOS policy states is the preferred method. More commonly, authors state that their data are in the paper itself or in the supplemental information, though it is unclear whether these data meet the level of sharing required in the PLOS policy. These findings suggest that additional review of Data Availability Statements or more stringent policies may be needed to increase data sharing.

Abstract:To improve the quality and efficiency of research, groups within the scientific community seek to exploit the value of data sharing. Funders, institutions, and specialist organizations are developing and implementing strategies to encourage or mandate data sharing within and across disciplines, with varying degrees of success. Academic journals in ecology and evolution have adopted several types of public data archiving policies requiring authors to make data underlying scholarly manuscripts freely available. Yet anecdotes from the community and studies evaluating data availability suggest that these policies have not obtained the desired effects, both in terms of quantity and quality of available datasets. We conducted a qualitative, interview-based study with journal editorial staff and other stakeholders in the academic publishing process to examine how journals enforce data archiving policies. We specifically sought to establish who editors and other stakeholders perceive as responsible for ensuring data completeness and quality in the peer review process. Our analysis revealed little consensus with regard to how data archiving policies should be enforced and who should hold authors accountable for dataset submissions. Themes in interviewee responses included hopefulness that reviewers would take the initiative to review datasets and trust in authors to ensure the completeness and quality of their datasets. We highlight problematic aspects of these thematic responses and offer potential starting points for improvement of the public data archiving process.

Abstract:Effective data management is crucial for scientific integrity and reproducibility, a cornerstone of scientific progress. Well-organized and well-documented data enable validation and building upon results. Data management encompasses activities including organization, documentation, storage, sharing, and preservation. Robust data management establishes credibility, fostering trust within the scientific community and benefiting researchers' careers. In experimental biomedicine, comprehensive data management is vital due to the typically intricate protocols, extensive metadata, and large datasets. Low-throughput experiments, in particular, require careful management to address variations and errors in protocols and raw data quality. Transparent and accountable research practices rely on accurate documentation of procedures, data collection, and analysis methods. Proper data management ensures long-term preservation and accessibility of valuable datasets. Well-managed data can be revisited, contributing to cumulative knowledge and potential new discoveries. Publicly funded research has an added responsibility for transparency, resource allocation, and avoiding redundancy. Meeting funding agency expectations increasingly requires rigorous methodologies, adherence to standards, comprehensive documentation, and widespread sharing of data, code, and other auxiliary resources. This review provides critical insights into raw and processed data, metadata, high-throughput versus low-throughput datasets, a common language for documentation, experimental and reporting guidelines, efficient data management systems, sharing practices, and relevant repositories. We systematically present available resources and optimal practices for wide use by experimental biomedical researchers.

Abstract:With data becoming a centerpiece of modern scientific discovery, data sharing by scientists is now a crucial element of scientific progress. This article aims to provide an in-depth examination of the practices and perceptions of data management, including data storage, data sharing, and data use and reuse by scientists around the world.The Usability and Assessment Working Group of DataONE, an NSF-funded environmental cyberinfrastructure project, distributed a survey to a multinational and multidisciplinary sample of scientific researchers in a two-waves approach in 2017–2018. We focused our analysis on examining the differences across age groups, sub-disciplines of science, and sectors of employment.Most respondents displayed what we describe as high and mediocre risk data practices by storing their data on their personal computer, departmental servers or USB drives. Respondents appeared to be satisfied with short-term storage solutions; however, only half of them are satisfied with available mechanisms for storing data beyond the life of the process. Data sharing and data reuse were viewed positively: over 85% of respondents admitted they would be willing to share their data with others and said they would use data collected by others if it could be easily accessed. A vast majority of respondents felt that the lack of access to data generated by other researchers or institutions was a major impediment to progress in science at large, yet only about a half thought that it restricted their own ability to answer scientific questions. Although attitudes towards data sharing and data use and reuse are mostly positive, practice does not always support data storage, sharing, and future reuse. Assistance through data managers or data librarians, readily available data repositories for both long-term and short-term storage, and educational programs for both awareness and to help engender good data practices are clearly needed.
