Abstract:Background: Starch and protein are two major components of polished rice, and the amylose and protein contents affect eating and cooking qualities (ECQs). In the present study, genome-wide association study with high-quality re-sequencing data was performed for 10 ECQs in a panel of 227 non-glutinous rice accessions and four derived panels.Results: Population structure accounted for high phenotypic variation in three routine panels and had minor effects on subspecies-based panels. Using the mixed linear model method based on the P + K model, we detected 29, 24, 16, 17, and 29 loci that were significant for ECQ parameters in each of the five panels. Some of these loci were close to starch synthesis-related genes. Two quantitative trait loci (QTLs) (chr.9: 15417525 similar to 15474876; 17538294 similar to 18443016) for several starch paste viscosity properties detected in four panels were close to the isoamylase 3 gene, one QTL (chr. 1: 30627943 similar to 31668474) for consistency detected in three panels was close to the starch synthase IV-1 gene. The QTL (chr. 7: 1118122 similar to 1967247) for breakdown (BD), detected in the whole panel and japonica panel, and one QTL (chr. 7: 25312126 similar to 26540950) for BD and setback (SB), detected in the whole panel and indica panel, may be specific gene alleles in japonica or indica panels. One previously detected QTL (chr. 11: 22240707 similar to 22563596) for protein content and one new QTL (chr. 5: 7756614 similar to 8042699) for many ECQ traits detected in more than two panels, may represent valuable targets for future cloning of the underlying genes.Conclusions: This study detected minor-effect QTLs affecting ECQs, and may increase our understanding of the genetic differences regulating the formation of ECQ between indica and japonica varieties.

Abstract:Glutelin is the most abundant storage protein in rice seeds,accounting for over 70% of the total seed protein,as well as the major rice protein absorbed. Rice with low glutelin content(LGC) is suitable for the special needs of patients suffering from diabetes and kidney failure. Therefore,breeding rice with low glutelin content has become an important goal for rice genetic improvement. To improve the LGC rice variety,LGC⁃1,a LGC variety from Japan,was used to cross with Wuyujing 3,a japonica variety with high yield and quality in Jiangsu province. Three new LGC rice strains(F6 generation) with elite agronomic traits were obtained by agronomic traits selection and marker⁃assisted selection in 2013. SDS⁃PAGE analysis and glutelin content measurement showed that glutelin con⁃ tents of the 3 new strains were reduced to the LGC⁃1 level,significantly lower than ordinary commercial varieties. It would provide elite new germplasm for low⁃glutelin rice breeding.

Abstract:Rice with low glutelin content is suitable as functional food for patients affected with diabetes and kidney failure. The fine mapping of the gene(s) responsible for low glutelin content will provide information regarding the distribution of glutelin related genes in rice genome and will generate markers for the selection of low glutelin rice varieties. Following an SDS-PAGE screen of rice germplasm from Taihu Valley of China, Japonica selection W3660 is identified to be a novel mutant characterized with low glutelin content. For fine mapping the mutant gene for low glutelin content, F2 and F3 populations were derived from a cross between W3660 and Jingrennuo. SDS-PAGE analysis of the total endosperm protein showed that the low glutelin content trait was controlled by a single dominant nuclear gene. Genetic mapping,using SSRs, located this gene to chromosome 2, in the region between SSR2-001/SSR2-004 and RM1358. The distances of the two markers to the target gene were 1.1 cM and 3.8 cM respectively. By semi-quantitative RT-PCR analysis, the transcripts of GluB4/GluB5 genes located within the region do not change. However, GluB5 gene located proximal to SSR2-001/SSR2-004 was specifically reduced. SSR profiles of seven Japonica varieties were compared with that of W3660 for loci in the relevant genetic region. The markers SSR2-004 and RM1358 were used for markerassisted selection. The selection efficiencies of SSR2-004 and RM1358 were 96.8% and 92.7% respectively. This provides a standard starting point for the breeding of low glutelin content rice varieties in China.

Abstract:Amylose content (AC) and viscosity profile are primary indices for evaluating eating and cooking qualities of rice grain. Using chromosome segment substitution lines (CSSLs), previous studies identified a QTL cluster of genes for rice eating and cooking quality in the interval R727-G1149 on chromosome 8. In this study we report two QTLs for viscosity parameters, respectively controlling setback viscosity (SBV) and consistency viscosity (CSV), located in the same interval using rapid viscosity analyzer (RVA) profile as an indicator of eating quality. Previously reported QTL for AC was dissected into two components with opposite genetic effects. Of four QTLs, qCSV-8 and qAC-8-2 had stable genetic effects across three and four environments, respectively. qSBV-8, qCSV-8 and qAC-8-1 partly overlapped, but were separated from qAC-8-2. Based on data from an Affymetrix rice GeneChip, two genes related to starch biosynthesis at the qAC-8-2 locus were chosen for further quantitative expression analysis. Both genes showed enhanced expression in sub-CSSLs carrying the target qAC-8-2 allele, but not in sub-CSSLs without the target qAC-8-2 allele, indicating their possible role in rice quality determination. Molecular markers closely linked to the two stable QTL provide the opportunity for marker-assisted selection (MAS) in breeding high quality rice.

Genome-Wide Association Study of Cooked Rice Textural Properties and Starch Physicochemical Properties in Indica Rice

Abstract:Rice cooking and eating qualities (CEQ) are mainly determined by cooked rice textural parameters and starch physicochemical properties. However, the genetic bases of grain texture and starch properties in rice have not been fully understood. We conducted a genome-wide association study for apparent amylose content (AAC), starch pasting viscosities, and cooked rice textural parameters using 279 indica rice accessions from the 3000 Rice Genome Project. We identified 26 QTLs in the whole population and detected SNPs with the lowest p-value at the Waxy locus for all traits except pasting temperature. Additionally, we detected significant SNPs at the SUBSTANDARD STARCH GRAIN6 (SSG6) locus for AAC, setback (SB), hardness, adhesiveness, chewiness (CHEW), gumminess (GUM), and resilience. We subsequently divided the population using a SNP adjacent to the Waxy locus, and identified 23 QTLs and 12 QTLs in two sub-panels. In these sub-panels, SSG6 was also identified to be associated with pasting parameters including peak viscosity, hot paste viscosity, cold paste viscosity, and consistency viscosity. Furthermore, a candidate gene encoding monosaccharide transporter 5 (OsMST5) was identified to be associated with AAC, breakdown, SB, CHEW, and GUM. In total, 45 QTLs were co-localized with known genes or previously reported QTLs. These identified genes and QTLs provide valuable information for genetic manipulation to improve rice CEQ.

Abstract:Genotyping and phenotyping large natural populations provide opportunities for population genomic analysis and genome-wide association studies (GWAS). Several rice populations have been re-sequenced in the past decade; however, many major Chinese rice cultivars were not included in these studies. Here, we report large-scale genomic and phenotypic datasets for a collection mainly comprised of 1,275 rice accessions of widely planted cultivars and parental hybrid rice lines from China. The population was divided into three indica/Xian and three japonica/Geng phylogenetic subgroups that correlate strongly with their geographic or breeding origins. We acquired a total of 146 phenotypic datasets for 29 agronomic traits under multi-environments for different subpopulations. With GWAS, we identified a total of 143 significant association loci, including three newly identified candidate genes or alleles that control heading date or amylose content. Our genotypic analysis of agronomically important genes in the population revealed that many favorable alleles are underused in elite accessions, suggesting they may be used to provide improvements in future breeding efforts. Our study provides useful resources for rice genetics research and breeding.

Genome‐wide Association Study of the Resistant Starch Content in Rice Grains

Abstract:The consumption of resistant starch (RS), which can increase satiety and reduce calorie intake, may help ameliorate lifestyle‐related diseases such as diabetes, hypertension, and obesity. The identification of genes or quantitative trait loci (QTLs) may facilitate improvement in the amounts and properties of RS in cereals such as rice. A genome‐wide association mapping of the RS content in milled rice grain was carried out to identify QTLs in a rice germplasm collection. The RS contents among 105 rice accessions ranged from 0.3 to 2.42%, and the apparent amylose content (AAC) was positively correlated with the RS content (R2 = 0.75). Four QTLs were detected, and each explained a total phenotypic variation of 10–13%. Two of these, on chromosome 6, were identified at the Waxy gene locus encoding granule‐bound starch synthase I and starch synthase IIa. The other two QTLs, on chromosomes 8 and 9, were close to candidate genes encoding the starch debranching enzyme isoamylase I and ADP‐glucose pyrophosphorylase small subunit 1, respectively. The results of this study should improve our understanding of the genetic basis of RS in milled rice and may assist plant breeders attempting to develop new rice varieties and food processors working to develop functional foods.

Here, we assembled 31 high-quality genomes of genetically diverse rice accessions. Coupling with two existing assemblies, we developed pan-genome-scale genomic resources including a graph-based genome, providing access to rice genomic variations. Specifically, we discovered 171,072 SVs and 25,549 gCNVs and used an Oryza glaberrima assembly to infer the derived states of SVs in the Oryza sativa population. Our analyses of SV formation mechanisms, impacts on gene expression, and distributions among subpopulations illustrate the utility of these resources for understanding how SVs and gCNVs shaped rice environmental adaptation and domestication. Our graph-based genome enabled genome-wide association study (GWAS)-based identification of phenotype-associated genetic variations undetectable when using only SNPs and a single reference assembly.
