Abstract:Background: Starch and protein are two major components of polished rice, and the amylose and protein contents affect eating and cooking qualities (ECQs). In the present study, genome-wide association study with high-quality re-sequencing data was performed for 10 ECQs in a panel of 227 non-glutinous rice accessions and four derived panels.Results: Population structure accounted for high phenotypic variation in three routine panels and had minor effects on subspecies-based panels. Using the mixed linear model method based on the P + K model, we detected 29, 24, 16, 17, and 29 loci that were significant for ECQ parameters in each of the five panels. Some of these loci were close to starch synthesis-related genes. Two quantitative trait loci (QTLs) (chr.9: 15417525 similar to 15474876; 17538294 similar to 18443016) for several starch paste viscosity properties detected in four panels were close to the isoamylase 3 gene, one QTL (chr. 1: 30627943 similar to 31668474) for consistency detected in three panels was close to the starch synthase IV-1 gene. The QTL (chr. 7: 1118122 similar to 1967247) for breakdown (BD), detected in the whole panel and japonica panel, and one QTL (chr. 7: 25312126 similar to 26540950) for BD and setback (SB), detected in the whole panel and indica panel, may be specific gene alleles in japonica or indica panels. One previously detected QTL (chr. 11: 22240707 similar to 22563596) for protein content and one new QTL (chr. 5: 7756614 similar to 8042699) for many ECQ traits detected in more than two panels, may represent valuable targets for future cloning of the underlying genes.Conclusions: This study detected minor-effect QTLs affecting ECQs, and may increase our understanding of the genetic differences regulating the formation of ECQ between indica and japonica varieties.

Abstract:Rice with low glutelin content is suitable as functional food for patients affected with diabetes and kidney failure. The fine mapping of the gene(s) responsible for low glutelin content will provide information regarding the distribution of glutelin related genes in rice genome and will generate markers for the selection of low glutelin rice varieties. Following an SDS-PAGE screen of rice germplasm from Taihu Valley of China, Japonica selection W3660 is identified to be a novel mutant characterized with low glutelin content. For fine mapping the mutant gene for low glutelin content, F2 and F3 populations were derived from a cross between W3660 and Jingrennuo. SDS-PAGE analysis of the total endosperm protein showed that the low glutelin content trait was controlled by a single dominant nuclear gene. Genetic mapping,using SSRs, located this gene to chromosome 2, in the region between SSR2-001/SSR2-004 and RM1358. The distances of the two markers to the target gene were 1.1 cM and 3.8 cM respectively. By semi-quantitative RT-PCR analysis, the transcripts of GluB4/GluB5 genes located within the region do not change. However, GluB5 gene located proximal to SSR2-001/SSR2-004 was specifically reduced. SSR profiles of seven Japonica varieties were compared with that of W3660 for loci in the relevant genetic region. The markers SSR2-004 and RM1358 were used for markerassisted selection. The selection efficiencies of SSR2-004 and RM1358 were 96.8% and 92.7% respectively. This provides a standard starting point for the breeding of low glutelin content rice varieties in China.
Fine Mapping and Candidate Analysis of Osgl: a Gene Regulating Grain Shape and Quality in Japonica Rice

Abstract:Grain size is one of the important agronomic traits that determines japonica rice (Oryza sativa subsp. japonica) yield. Map-based cloning and genetic analysis of grain size-related genes have an impact on elucidating the genetic regulation mechanism of rice yield formation. In this study, the Osgl gene was identified by map-based cloning. The mutant has significant increase in grain length, grain width and grain length and width ratio, yield per plot, panicle length, number of grains per panicle and seed setting rate compared to the wild type (WT). There was no noticeable difference in grain thickness and 1000-grain weight between the Osgl mutant and wild type. Taken together, the result signifies that the Osgl mutant regulates organ size grain length possibly due to cell proliferation. Starch granules in the Osgl mutant are closely arranged and regular polyhedron-like, while the composite starch particles contained in the white, opaque parts of the wild-type endosperm are loosely arranged, and the shape changes to spherical or ellipsoid. Genetic analysis showed that the Osgl mutant was controlled by a recessive single gene and was finely located in chromosome 3 through map-based cloning within a physical distance of 40 kB. Sequencing analysis revealed that A to G substitution in the 4th exon of Os03g0407400 gene resulted in an amino acid change glycine to argenine in PEBP-like domain. Taken together, Osgl mutant has a pleiotropic effect on grain yield and grain quality.

Abstract:Grain size is frequently selected during domestication and breeding. It influences the preferences of consumers, thus affecting the commercial value of rice. In present study, a mutant named as SLENDER GRAIN3 (sg3) was identified from cultivar Zhenong 41 (Oryza sativa L. ssp. indica) with ethyl methanesulfonate (EMS) treatment. Histological analysis showed that the slender grain of sg3 mutant resulted from increased cell division longitudinally and decreased cell division horizontally. Compared with the wild type Zhenong 41, starch granules in sg3 mutant were more closely packed, thus decreasing the chalkiness. Moreover, grain yield per plant in sg3 mutant was improved by 14%. By map-based cloning, SG3 was located on the long arm of chromosome 3 with a physical distance of 82 kb, and a 9-bp deletion in the 5⿲-UTR of LOC_Os03g27110 was identified, which upregulated the expression level significantly. Moreover, a molecular marker for SG3 was developed to identify the grain size during the early generation breeding in rice. The novel factor SG3 regulated the grain size mainly through changing the cell division and the endosperm formation in rice.

Abstract:Rice cooking and eating qualities (CEQ) are mainly determined by cooked rice textural parameters and starch physicochemical properties. However, the genetic bases of grain texture and starch properties in rice have not been fully understood. We conducted a genome-wide association study for apparent amylose content (AAC), starch pasting viscosities, and cooked rice textural parameters using 279 indica rice accessions from the 3000 Rice Genome Project. We identified 26 QTLs in the whole population and detected SNPs with the lowest p-value at the Waxy locus for all traits except pasting temperature. Additionally, we detected significant SNPs at the SUBSTANDARD STARCH GRAIN6 (SSG6) locus for AAC, setback (SB), hardness, adhesiveness, chewiness (CHEW), gumminess (GUM), and resilience. We subsequently divided the population using a SNP adjacent to the Waxy locus, and identified 23 QTLs and 12 QTLs in two sub-panels. In these sub-panels, SSG6 was also identified to be associated with pasting parameters including peak viscosity, hot paste viscosity, cold paste viscosity, and consistency viscosity. Furthermore, a candidate gene encoding monosaccharide transporter 5 (OsMST5) was identified to be associated with AAC, breakdown, SB, CHEW, and GUM. In total, 45 QTLs were co-localized with known genes or previously reported QTLs. These identified genes and QTLs provide valuable information for genetic manipulation to improve rice CEQ.

Abstract:Background: Improving the gelatinization temperature (GT), gel consistency (GC) and amylose content (AC) for parental grain eating and cooking qualities (ECQs) are key factors for enhancing average grain ECQs for hybrid japonica rice. Results: In this study, a genome-wide association mapping (GWAS) for ECQs was performed on a selected sample of 462 rice accessions in 5 environments using 262 simple sequence repeat markers. We identified 10 loci and 27 favorable alleles for GT, GC and AC, and some of these loci were overlapped with starch synthesis-related genes. Four SSR loci for the GT trait were distributed on chromosomes 3, 5, 8, and 9, of which two SSR loci were novel. Two SSR loci associated with the GC trait were distributed on chromosomes 3 and 6, although only one SSR locus was novel. Four SSR loci associated with the AC trait were distributed on chromosomes 3, 6, 10, and 11, of which three SSR loci were novel. The novel loci RM6712 and RM6327 were simultaneously identified in more than 2 environments and were potentially reliable QTLs for ECQs, with 15 parental combinations being predicted. These QTLs and parental combinations should be used in molecular breeding to improve japonica rice average ECQs. Conclusions: Among the 10 SSR loci associated with GT, GC and AC for grain ECQs detected in 27 favorable alleles, the favorable allele RM3600-90bp on chromosome 9 could significantly reduce GT, RM5753-115bp on chromosome 6 could significantly increase GC, and RM6327-230bp on chromosome 11 could significantly reduce AC in hybrid japonica rice mixed rice samples.

Abstract:Abstract Background Grain weight and grain shape are important agronomic traits that affect the grain yield potential and grain quality of rice. Both grain weight and grain shape are controlled by multiple genes. The 3,000 Rice Genomes Project (3 K RGP) greatly facilitates the discovery of agriculturally important genetic variants and germplasm resources for grain weight and grain shape. Results Abundant natural variations and distinct phenotic differentiation among the subgroups in grain weight and grain shape were observed in a large population of 2,453 accessions from the 3 K RGP. A total of 21 stable quantitative trait nucleotides (QTNs) for the four traits were consistently identified in at least two of 3-year trials by genome-wide association study (GWAS), including six new QTNs ( qTGW3.1 , qTGW9, qTGW11 , qGL4/qRLW4 , qGL10 , and qRLW1 ) for grain weight and grain shape. We further predicted seven candidate genes ( Os03g0186600 , Os09g0544400 , Os11g0163600 , Os04g0580700 , Os10g0399700 , Os10g0400100 and Os01g0171000 ) for the six new QTNs by high-density association and gene-based haplotype analyses. The favorable haplotypes of the seven candidate genes and five previously cloned genes in elite accessions with high TGW and RLW are also provided. Conclusions Our results deepen the understanding of the genetic basis of grain weight and grain shape in rice and provide valuable information for improving rice grain yield and grain quality through molecular breeding.
