Abstract:Background Lysine (Lys) is considered to be the first limiting essential amino acid in rice. Although there have been extensive efforts to improve the Lys content of rice through traditional breeding and genetic engineering, no satisfactory products have been achieved to date. Results We expressed a LYSINE-RICH PROTEIN gene ( LRP ) from Psophocarpus tetragonolobus (L.) DC using an endosperm-specific GLUTELIN1 promoter (GT1) in Peiai64S (PA64S), an elite photoperiod-thermo sensitive male sterility (PTSMS) line. The expression of the foreign LRP protein was confirmed by Western blot analysis. The Lys level in the transgenic rice seeds increased more than 30 %, the total amount of other amino acids also increased compared to wild-type. Persistent investigation of amino acids in 3 generations showed that the Lys content was significantly increased in seeds of transgenic rice. Furthermore, Lys content in the hybrid of the transgenic plants also had an approximate 20 % increase compared to hybrid control. At the grain-filling stage, we monitored the transcript abundance of many genes encoding key enzymes involved in amino acid metabolism, and the results suggested that reduced amino acid catabolism led to the accumulation of amino acids in the transgenic plants. The genetically engineered rice showed unfavorable grain phenotypes compared to wild-type, however, its hybrid displayed little negative effects on grain. Conclusions Endosperm-specific expression of foreign LRP significantly increased the Lys content in the seeds of transgenic plant, and the the Lys increase was stably heritable with 3 generation investigation. The hybrid of the transgenic plants also showed significant increases of Lys content in the seeds. These results indicated that expression of LRP in rice seeds may have promising applications in improving Lys levels in rice.
Analysis of Lysophospholipid Content in Low Phytate Rice Mutants.

Abstract:As a fundamental component of nucleic acids, phospholipids, and adenosine triphosphate, phosphorus (P) is critical to all life forms, however, the molecular mechanism of P translocation and distribution in rice grains are still not understood. Here, with the use of five different low phytic acid (lpa) rice mutants, the redistribution in the main P-containing compounds in rice grain, phytic acid (PA), lysophospholipid (LPL), and inorganic P (Pi), was investigated. The lpa mutants showed a significant decrease in PA and phytate-phosphorus (PA-P) concentration with a concomitant increase in Pi concentration. Moreover, defects in the OsST and OsMIK genes result in a great reduction of specific LPL components and LPL phosphorus (LPL-P) contents in rice grain. In contrast, defective OsMRP5 and Os2-PGK genes led to a significant increase in individual LPL components. The effect of the Os2-PGK gene on the LPL accumulation was validated using breeding lines derived from a cross between KBNT-lpa (Os2-PGK mutation) and Jiahe218. This study demonstrates that these rice lpa mutants lead to the redistribution of Pi in endosperm and modify LPL biosynthesis. Increase LPLs in the endosperm in the lpa mutants may have practical applications in rice breeding to produce "healthier" rice.
QTLs Mapping for Lysine Content of Rice Using Backcross Inbred Lines

Abstract:A backcross inbred lines (BILs) population consisting of 98 lines derived from a cross of Nipponbare (japonica)/Kasalath (indica)Nipponbare was used to detect QTLs controlling the lysine content of milled rice in two distinct environments,Zhejiang and Hainan Provinces, China. The lysine content of BILs ranged from 2.19 mg/g to 4.03 mg/g in Zhejiang and 2.39 mg/g to 4.29 mg/g in Hainan, with continuous variation and transgressive segregation. Two putative QTLs (qLYS6-1 and qLYS6-2) with genetic main effects were detected on chromosome 6, which contributed to 27.08% and 47.56% of the total phenotypic variations, respectively. qLYS6-1 was also detected to have significant genotype×environment interaction effects. The additive effect of qLYS6-1 came from Kasalath, while qLYS6-2 from Nipponbare. In addition, no additive additive epistasis for QTLs was detected.
Genetic Analysis of Non-Essential Amino Acid Contents in Rice (oryza Sativa L.) Across Environments

Abstract:Genetic main effects and genotype x environment (GE) interaction effects for 7 non-essential amino acids in milled rice were analyzed for two year data by using the genetic models based on mixed linear model approaches for quantitative traits of triploid endosperm. Nine cytoplasmic, male sterile lines as females and five restoring lines as males were introduced in a diallel cross in two environments. It was found that the content of non-essential amino acids including Asp, Set, Glu, Gly and Tyr were mainly controlled by genetic main effects, whereas the content of Ala or Pro was mainly affected by GE effects. In genetic main effects, the cytoplasmic and maternal genetic effects were preponderant for all traits of non-essential amino acids, indicating that selection for improving these traits based on the maternal plant would be more effective than on seeds. The total narrow-sense heritabilities for non-essential amino acids were 70.9-85.9%. By predicating the genetic effects of parents, the total genetic effects from Xieqingzao, V20, Zuo 5 and Zhenshan 97 were mainly negative and these parents would decrease the content of most essential amino acids. Since parents of Zhenan 3, Yinchao 1, T49, 26715, 102 and 1391 had possessed a positive value of most total genetic effects, these parents could be chosen as optimal parents for increasing the content of most non-essential amino acids.
The Dynamic Gene Expression from Different Genetic Systems for Protein and Lysine Contents of Indica Rice

Abstract:The dynamic expression of genes for protein and lysine contents of rice grain under different environments was carried out with time-dependent measures by using the developmental genetic models for quantitative traits of triploid endosperm in cereal crops. The results showed that the genetic effects, especially genotype x environment (GE) interaction effects from the genes expression of different genetic systems including triploid endosperm, cytoplasm and diploid maternal plant were important for the performance of both nutrient quality traits at all developmental times/stages of rice grain. The conditional genetic variance analysis found that the activation of quantitative genes especially from endosperm and maternal plant genetic systems for protein and lysine contents was gradually carried through the developmental process of rice grain. The net genetic effects showed that the new expression of quantitative genes for protein and lysine contents was more active at late filling stage (15-21 days after flowering) and maturity stage (22-28 days) of rice grain. Also the sequential expression of cytoplasmic genes cannot be ignorable for the development of nutrient quality traits. The phenomena that some genes could continuously express for several developmental stages or the genes expression could be interrupted among developmental stages of rice grain was detected especially for net endosperm additive main effects or maternal additive main effects. The differences of genetic relationships from different genetic systems were found for protein and lysine contents among developmental times of rice grain.
Identification and Characterization of a Novel Waxy Allele from a Yunnan Rice Landrace

Abstract:Low amylose content (AC) is a desirable trait for rice (Oryza sativa L.) cooking quality and is selected in soft rice breeding. To gain a better understanding of the molecular mechanism controlling AC formation, we screened 83 Yunnan rice landraces in China and identified a rice variety, Haopi, with low AC. Genetic analyses and transgenic experiments revealed that low AC in Haopi was controlled by a novel allele of the Wx locus, Wx hp , encoding a granule-bound starch synthase (GBSSI). Sequence comparisons of Wx hp and Wx b alleles (from Nipponbare) showed several nucleotide changes in the upstream regulatory regions (including the promoter, 5′-untranslated region, and first intron 5′ splicing junction site). Interestingly, these changes had no obvious effect on the expression level and splicing efficiency of Wx transcripts. In addition, an examination of the coding region revealed that the Wx hp allele carries an A-to-G change at nucleotide position +497 from the start codon, resulting in an Asp165/Gly165 substitution. The amino acid substitution had no detectable effects on GBSSI activity in vitro; however, it notably reduced the binding of GBSSI to starch granules, resulting in a reduction of AC in rice seeds. Moreover, three other Yunnan landraces with low AC also carry a nucleotide substitution identical to Haopi at the +497 position of the Wx gene, suggesting common ancestry. Based on the single-nucleotide polymorphism, we have developed a new derived cleaved amplified polymorphic sequence marker for use in breeding practice to manipulate AC in rice endosperm.

Abstract:Rice (Oryza sativa L.) endosperm accumulates huge amounts of starch. Rice starch is highly digestible, potentially enhancing the occurrence of blood sugar- and intestine-related diseases such as type 2 diabetes. Resistant starch (RS) is hardly digestible in small intestine but can be converted into beneficial short-chain fatty acids in large intestine, potentially reducing the incidence of these diseases. However, it is still difficult to produce a high RS rice variety. Here, we report that simultaneous deficiency of soluble starch synthases IIa and IIIa confers high RS content in rice endosperm. The ssIIa ssIIIa exhibited higher RS content than did the ssIIIa ssIIIb, a mutant reported currently to have remarkably higher RS content than parental ssIIIa, under our experimental conditions. Loss-offunction of SSIIa and SSIIIa significantly elevated the activity of granule-bound starch synthase I and thus content of amylose. Furthermore, total lipid content increased in mutant seeds, implying that intermediate metabolites spilled out from starch biosynthesis into lipid biosynthesis. The increased amylose content and improved lipid synthesis coordinately contributed to high RS content in mutant seeds. These results further reveal the molecular mechanism of RS occurrence in rice endosperm and provide a critical genetic resource for breeding higher RS rice cultivars.
Three Major Nucleotide Polymorphisms in the Waxy Gene Correlated with the Amounts of Extra-long Chains of Amylopectin in Rice Cultivars with S or L-type Amylopectin

Abstract:Extra-long chains (ELC) of amylopectin in rice endosperm are synthesized by granule-bound starch synthase I encoded by the Waxy (Wx) gene, which primarily synthesizes amylose. Previous studies showed that single nucleotide polymorphisms (SNP) in intron 1 and exon 6 of the Wx gene influences ELC amount. However, whether these SNPs are conserved among rice cultivars and if any other SNPs are present in the Wx gene remained unknown. Here, we sequenced the Wx gene from 17 rice cultivars with S or L-type amylopectin, including those with known ELC content and those originating in China with unique starch properties, as well as typical japonica and indica cultivars. In addition to the two SNPs described above, an additional SNP correlating with ELC content was found in exon 10. Low ELC cultivars (<3.0 %) had thymine at the splicing donor site of intron 1, Tyr224 in exon 6, and Pro415 in exon 10. Cultivars with moderate ELC content (4.1-6.9 %) had guanine at the splicing donor site of intron 1, Ser224 in exon 6, and Pro415 in exon 10. Cultivars with high ELC content (7.7-13.9 %) had guanine at the splicing donor site of intron 1, Tyr224 in exon 6, and Ser415 in exon 10. The chain length distribution pattern of amylopectin was correlated with the amounts of SSIIa found in starch granules and gelatinization temperature, but not with ELC content. The combinations of SNPs in the Wx gene found in this study may provide useful information for screening specific cultivars with different ELC content.

Abstract:Phytic acid (PA, myo-inositol 1,2,3,4,5,6-hexakisphosphate), or its salt form, phytate, is commonly regarded as the major anti-nutritional component in cereal and legume grains. Breeding of low phytic acid (lpa) crops has recently been considered as a potential way to increase nutritional quality of crop products. In this study, eight independent lpa rice mutant lines from both indica and japonica subspecies were developed through physical and chemical mutagenesis. Among them, five are non-lethal while the other three are homozygous lethal. None of the lethal lines could produce homozygous lpa plants through seed germination and growth under field conditions, but two of them could be rescued through in vitro culture of mature embryos. The non-lethal lpa mutants had lower PA content ranging from 34 to 64% that of their corresponding parent and four of them had an unchanged total P level. All the lpa mutations were inherited in a single recessive gene model and at least four lpa mutations were identified mutually non-allelic, while the other two remain to be verified. One mutation was mapped on chromosome 2 between microsatellite locus RM3542 and RM482, falling in the same region as the previously mapped lpa1-1 locus did; another lpa mutation was mapped on chromosome 3, tightly linked to RM3199 with a genetic distance of 1.198 cM. The latter mutation was very likely to have happened to the LOC_Os03g52760, a homolog of the maize myo-inositol kinase (EC 2.7.1.64) gene. The present work greatly expands the number of loci that could influence the biosynthesis of PA in rice, making rice an excellent model system for research in this area.
Genotypic variation in lysophospholipids of milled rice.

Abstract:Phospholipids (PLs) play a prominent role in both grain cellular structure and nutritional function of cereal crops. Their lyso forms (lysophospholipids, LPLs) often combine with cereal starch to form an amylose lipid complex (ALC), which may influence starch properties. In this study, 20 rice accessions were grown over two seasons at the same location to explore diversity in LPLs of milled rice. Levels of specific LPLs differed significantly among rice genotypes, demonstrating there is a wide diversity in LPLs in rice grain. The main LPL components were lysophosphatidylcholine (LPC) 16:0 (ranging from 3009.7 to 4697.8 mu g/g), LPC18:2 (836.6-2182.3 mu g/g), lysophosphatidylethanolamine (LPE) 16:0 (625.7-1139.8 mu g/g), and LPE18:2 (170.6-481.6 mu g/g). Total LPC, total LPE, and total LPL ranged from 4727.1 to 7685.2 mu g/g, from 882.8 to 1809.5 mu g/g, and from 5609.8 to 9401.1 mu g/g, respectively. Although significant (P < 0.001) environment and genotype X environment (G X E) interactions were detected by analysis of variance (ANOVA), these effects accounted for only 0.7-38.9 and 1.8-6.6% of the total variance, respectively. Correlation analysis between LPL components provided insight into the possible LPL biosynthesis pathway in plants. Hierarchical cluster analysis suggested that the 20 rice accessions could be classified into three groups, whereas principal component analysis also identified three groups, with the first two components explaining 57.7 and 16.2% of the total variance. Further genetic studies are needed to identify genes or quantitative trait loci (QTLs) underlying the genetic control of LPLs in rice grain.

Abstract:In cereal grains, starch is synthesized by the concerted actions of multiple enzymes on the surface of starch granules within the amyloplast. However, little is known about how starch-synthesizing enzymes access starch granules, especially for amylopectin biosynthesis. Here, we show that the rice (Oryza sativa) floury endosperm9 (flo9) mutant is defective in amylopectin biosynthesis, leading to grains exhibiting a floury endosperm with a hollow core. Molecular cloning revealed that FLO9 encodes a plant-specific protein homologous to Arabidopsis (Arabidopsis thaliana) LIKE EARLY STARVATION1 (LESV). Unlike Arabidopsis LESV, which is involved in starch metabolism in leaves, OsLESV is required for starch granule initiation in the endosperm. OsLESV can directly bind to starch by its C-terminal tryptophan (Trp)-rich region. Cellular and biochemical evidence suggests that OsLESV interacts with the starch-binding protein FLO6, and loss-of-function mutations of either gene impair ISOAMYLASE1 (ISA1) targeting to starch granules. Genetically, OsLESV acts synergistically with FLO6 to regulate starch biosynthesis and endosperm development. Together, our results identify OsLESV-FLO6 as a non-enzymatic molecular module responsible for ISA1 localization on starch granules, and present a target gene for use in biotechnology to control starch content and composition in rice endosperm.
[Screening and Genetic Analysis of Rice Glutelin Mutant].

Abstract:The contribution of rice as a protein source is important. Rice seed protein can be divided into four forms, glutelin (57 kDa, 37-39 kDa, 22-23 kDa), prolamine (13 kDa), albumin (16 kDa) and globulin (10 kDa, 26 kDa) on its solubility. Glutelin is the major storage protein of rice and accounted for 80% of total protein found in the rice grain, the mature glutelin comprises an acidic (37-39 kDa) and an basic subunit (22-23 kDa) coming from a common precursor (57 kDa) by post-transcriptional hydrolytic cleavage. Prolamine is the second important. Rice seed proteins localize in two types of protein bodies, PB-I, PB-II. PB-I containing prolamine is indigestible, whereas PB-II being rich in glutelin is digestible. The nutritional value of rice could thus be raised by improving its digestible protein glutelin content. On the other hand, the character of low digestible protein is also an important target of rice breeding. Low protein rice is required for the diet of patients with kidney disease. Three glutelin mutants, W3660, W204, W379, were found by screening 168 rice varieties through SDS-PAGE analysis of the seeds total proteins. The amounts of 37-39 kDa and 22-23 kDa glutelin subunits were much lower and that of 13 kDa prolamine polypeptide was higher in W3660 seeds than in ordinary rice; The amounts of 37-39 kDa and 22-23 kDa glutelin subunits in W204 or W379 seeds were between those in W3660 and ordinary rice. Especially, in W379 seed, there was a large quantity of 57 kDa polypeptide. For characterizing the genetics of the glutelin mutant, the cross population between W3660 and Otorokimochi was constructed. SDS-PAGE analysis of the progeny seed total proteins showed, low glutelin content was always accompanied by high prolamine content; all F1 seeds had low glutelin and high prolamine content; the segregation of low glutelin and normal type in F2 seeds was 3:1; the genotypes of F2 plants were deduced by the analysis of F3 seeds, and among F2 plants the ratio of homozygotes of low glutelin, heterozygotes of low glutelin and homozygotes of normal type was about 1:2:1. These results proved that the trait of low glutelin and high prolamine was controlled by a single dominant gene and could be inherited by its progeny.
Combined Hybridization and Evaluation of High-Lysine Rice: Nutritional and Physicochemical Qualities and Field Performance

Abstract:Rice, as a major food crop, provides necessary energy and nutrition for humans and livestock. However, its nutritional value is affected by lysine. Using point mutation, we previously obtained AK2 (aspartokinase) and DHDPS1 (dihydrodipicolinate synthase) genes insensitive to lysine feedback inhibition and constructed transgenic lines AK2-52 and DHDPS1-22, which show increased lysine synthesis, as well as Ri-12, which shows decreased lysine degradation by inhibiting rice lysine ketoglutarate reductase/saccharopine dehydrogenase (LKR/SDH) activity. In this study, further transgenic lines were hybridized and evaluated. The lysine content of mature seeds from pyramid lines PRD and PRA increased 32.5- and 29.8-fold, respectively, compared with the wild-type, while the three-gene pyramiding line PRDA had a moderate lysine content. The total lysine, total free lysine, and total protein contents of PRD and PRA also increased and had no obvious impact on the physical and chemical quality, seed appearance, and main agronomic traits. Meanwhile, comparative analysis with polygenic polymeric lines GR containing bacterial AK (lysC) and DHDPS (dapA) genes revealed differences in the way bacterial and endogenous rice AK and DHDPS regulate lysine biosynthesis. These results provide a reference for further evaluation and commercialization of high-lysine transgenic rice.

Abstract:Amylopectin is synthesized by the coordinated actions of many (iso)enzymes, including ADP-glucose pyrophosphorylase (AGPase), starch synthases (SSs), branching enzymes (BEs), and debranching enzymes (DBEs). Here, two polymorphic forms of starch synthase I (SSI) and pullulanase (PUL) in rice-developing seeds, designated as SSI-1/SSI-2 and PUL-1/PUL-2, were discovered for the first time by zymographic analysis. The SSI and PUL polymorphisms were strongly associated with the SSI microsatellite marker (p = 3.6 × 10(-37)) and PUL insertion/deletion (InDel) markers (p < 3.6 × 10(-51)). Western blotting and mass spectrometric analysis confirmed that the polymorphic bands were truly the SSI and PUL enzymes. Only one non-synonymous variation in SSI DNA sequence (the SNP A/G) causing the change of the amino acid K438 to E438 was observed, which coincided well with the polymorphic forms of SSI. Nine non-synonymous variations were found between PUL-1 and PUL-2. Two non-synonymous variations of PUL (F316L and D770E) were identified by mass spectrometric analysis, but all of the variations did not change the structure of PUL. The co-immunoprecipitation results revealed the differences in protein-protein interaction patterns, i.e., strong or weaker signals of SSI-BEI and SSI-BEIIb, between the two forms of SSI. The results will enhance our understanding of SSI and PUL properties and provide helpful information to understand their functions in starch biosynthesis in rice endosperm.
Association Mapping and Marker Development of Genes for Starch Lysophospholipid Synthesis in Rice

Abstract:Phospholipids are a major kind of lipids in rice grains and have fundamental nutritional and functional benefits to the plant. Their lyso forms (lysophospholipids, LPLs) often form inclusion complexes with amylose or independently influence the physicochemical and functional properties of rice starch. However, the genetic basis for LPL synthesis in rice endosperm is largely unknown. Here, we performed a preliminary association test of 13 LPL compositions among 20 rice accessions, and identified 22 putative main-effect quantitative trait loci responsible for all LPLs except for LPC14:0 and LPE14:0. Five derived cleaved amplified polymorphic sequences and one insertion/deletion marker for three LPL-synthesis-related candidate genes were developed. Association analysis revealed two markers significantly associated with starch LPL traits. These results provide an insight into the genetic basis of phospholipid biosynthesis in rice and may contribute to the rice quality breeding programs using functional markers.
Cloning and Expression Analysis of a New Glutelin cDNA in Rice

Abstract:Rice seeds with rich reserve of starch and protein are a major food source in many countries.Unlike the seeds of other plants,which typically accumulate one major type of storage protein,rice seeds contain two major proteins,prolamines and globulin-like glutelins.Glutelin,which accounts for 70%80% of the total proteins of rice seeds,is coded by a multi-gene family,and to date ,at least nine different cDNAs have been isolated.After transcription in the nucleus,rice glutelin mRNA is targeted to a specific subdomain of the cortical endoplasmic reticulum(ER) where it is translated to synthesize a larger precursor with a signal sequence which is cotranslationally processed during translocation to the ER lumen whereupon correct folding and disulfide bond formation occur.The glutelin precursor is then transported to vacuolar protein bodies(PBⅡ) presumably by way of the Golgi complex.At PB-Ⅱ,glutelin is proteolytically processed into acidic(a) and basic(h) polypeptides.Accoding to the primary sequence comparisons,glutelin can be classified into A and B types.Rice seed proteins are deficient in the essential amino acid,lysine.Therefore,nutritional improvement in the amino acid composition of rice proteins is needed.B type glutelin is superior to A type in terms of nutritional value since B type has more of the first limiting amino acid,lysine.For this reason,B type glutelin should be a noteworthy genetic resource to improve rice protein quality.Here we reported the cloning and characterization of cDNA for a new rice glutelin gene from a local cultivar(Oryza sativa L.).After screening the rice endosperm cDNA library by32P-labeled GluB-2 cDNA probes(1 389 bp),we cloned a new glutelin cDNA,named GluB-7(GenBank accession number AY987390).DNA sequence analysis showed that the size of the cloned cDNA was 1 588 bp,and carried entire coding sequences,which encode a 495 amino acid protein,corresponding to the size of the glutelin protein family.Signal peptide prediction with software found that GluB-7 included a 24-residue signal peptide with the cleavage site between arginine and glutamine and a 471-residue mature protein.Homology analysis showed that the deduced amino acid sequence of GluB-7 shared 57.8%97.8% identity with others of rice glutelin gene family.Southern blot analysis of the genomic DNA showed the presence of multiple copies in the rice genome.Northern blot analysis using GluB-7 cDNA partial sequence as a probe showed that the GluB-7 was expressed specifically in rice endosperm,and the largest accumulation of mRNA occurred in 12 days after anthesis,while no corresponding band was found in roots,stems,and leaves.The cloning of GluB-7 cDNA provides the basis for future studies on glutelin gene expression,the identification of the molecular mechanism of rice seed storatge protein biosynthesis,and especially the improvement of protein quality in rice breeding.
Gene Identification and Allele-Specific Marker Development for Two Allelic Low Phytic Acid Mutations in Rice (oryza Sativa L.)

Abstract:Phytic acid (PA, myo-inositol 1,2,3,4,5,6-hexakisphosphate) is an important anti-nutritional component in cereal and legume grains. PA forms of phosphorus (P) and its salts with micronutrient cations, such as iron and zinc, are indigestible in humans and non-ruminant animals, and hence could affect food/feed nutritional value and cause P pollution of ground water from animal waste. We previously developed a set of low phytic acid (LPA) rice mutants with the aim to increase their nutritional quality. Among them, one line, i.e., Os-lpa-XQZ-1 (hereafter lpa 1-2), was identified to have a mutation allelic to the KBNT lpa 1-1 mutation (hereafter lpa 1-1), which was already delimited to a 47-kb region on chromosome 2. In this study, we searched the candidate gene for these two allelic LPA mutations using T-DNA insertion mutants, mutation detection by CEL I facilitated mismatch cleavage, and gene sequencing. The TIGR locus LOC_Os02g57400 was revealed as the candidate gene hosting these two mutations. Sequence analysis showed that the lpa 1-1 is a single base pair substitution mutation, while lpa 1-2 involves a 1,475-bp fragment deletion. A CAPS marker (LPA1_CAPS) was developed for distinguishing the lpa 1-1 allele from lpa 1-2 and WT alleles, and InDel marker (LPA1_InDel) was developed for differentiating the lpa 1-2 allele from lpa 1-1 and WT ones. Analysis of two populations derived from the two mutants with wild-type varieties confirmed the complete co-segregation of these two markers and LPA phenotype. The LOC_Os02g57400 is predicted to encode, through alternative splicing, four possible proteins that are homologous to the 2-phosphoglycerate kinase reported in hyperthermophilic and thermophilic bacteria. The identification of the LPA gene and development of allele-specific markers are of importance not only for breeding LPA varieties, but also for advancing genetics and genomics of phytic acid biosynthesis in rice and other plant species.
QTL Mapping for Crude Protein and Protein Fraction Contents in Rice (oryza Sativa L.)

Abstract:Improvement of rice storage proteins is important in rice breeding for high nutritional quality. Seventy-one recombinant inbred lines (RIL) derived from a cross between japonica variety Asominori and indica variety IR24 were used to study the inheritance of crude protein and protein fraction contents in rice. A total of 16 QTL were identified and mapped on eight chromosomes. Several QTL affecting contents of different protein fractions were mapped in the same chromosomal region. In particular, two QTL with a significant contribution were identified to simultaneously affect prolamin and glutelin contents. One QTL denoted as qCP-12 affecting crude protein content (CP) was located in the same region as QTL qGLT-12 affecting glutelin content, in agreement with the positive correlation between glutelin level and protein content. QTL with larger genetic effects were further confirmed using two sets of chromosome segment substitution lines (CSSL), where Asominori and IR24 were used as the recurrent parents. By QTL comparative analysis, two QTL for CP, three for globulin content and one for prolamin content were located in the vicinity of CP QTL previously identified in polished rice. Application of these results in rice breeding is discussed.
Identification of a Novel Locus Qgw12/ospub23 Regulating Grain Shape and Weight in Rice (oryza Sativa L.)

Abstract:Key message A major quantitative trait locus (qGW12) for grain shape and weight has been isolated in rice, corresponding to LOC_Os12g17900/OsPUB23, and its encoded protein interacts with OsMADS1. Grain shape in rice is an important trait that influences both yield and quality. The primary determinants of grain shape are quantitative trait loci (QTLs) inherited from natural variation in crops. In recent years, much attention has been paid to the molecular role of QTLs in regulating grain shape and weight. In this study, we report the cloning and characterization of qGW12, a major QTL regulating grain shape and weight in rice, using a series of chromosome fragment substitution lines (CSSLs) derived from Oryza sativa indica cultivar 9311 (acceptor) and Oryza rufipogon Griff (donor). One CSSL line, Q187, harboring the introgression of qGW12, exhibited a significant decrease in grain-shape-related traits (including grain length and width) and thousand-grain weight compared to the cultivar 9311. Subsequent backcrossing of Q187 with 9311 resulted in the generation of secondary segregating populations, which were used to fine-map qGW12 to a 24-kb region between markers Seq-44 and Seq-48. Our data indicated that qGW12 encodes a previously unreported U-box type E3 ubiquitin ligase, designated OsPUB23, which exhibited E3 ubiquitin ligase activity. Overexpression of OsPUB23 in rice resulted in higher plant yield than the wild type due to an increase in grain size and weight. Conversely, loss of OsPUB23 function resulted in the opposite tendency. Yeast two-hybrid screening and split luciferase complementation assays revealed that OsPUB23 interacts with OsMADS1. The functional characterization of OsPUB23 provides new genetic resources for improving of grain yield and quality in crops.
