Abstract:Far field single molecule localization microscopy (SMLM) has been established as a powerful tool to study biological structures with resolution far below the diffraction limit of conventional light microscopy. In recent years, the applications of SMLM have reached beyond traditional cellular imaging. Nanostructured interfaces are enriched with information that determines their function, playing key roles in applications such as chemical catalysis and biological sensing. SMLM enables detailed study of interfaces at an individual molecular level, allowing measurements of reaction kinetics, and detection of rare events not accessible to ensemble measurements. This paper provides an update to the progress made to the use of SMLM in characterizing nanostructured biointerfaces, focusing on practical aspects, recent advances, and emerging opportunities from an analytical chemistry perspective.

Abstract:In this paper we model and simulate some nano-interconects for nanophotonics. Both frequency- and time-domain methods are used for their analyses. Different cases are considered for nano-interconnects, including the nanostrips and coupled nanowires. It is observed that these structures guide the signals to the desired positions effectively at nano scale level.

Abstract:Understanding the behaviors of nanoparticles at interfaces is crucial not only for the design of novel nanostructured materials with superior properties but also for a better understanding of many biological systems where nanoscale objects such as drug molecules, viruses, and proteins can interact with various interfaces. Theoretical studies and tailored computer simulations offer unique approaches to investigating the evolution and formation of structures as well as to determining structure-property relationships regarding the interfacial nanostructures. In this feature article, we summarize our efforts to exploit computational approaches as well as theoretical modeling in understanding the organization of nanoscale objects at the interfaces of various systems. First, we present the latest research advances and state-of-the-art computational techniques for the simulation of nanoparticles at interfaces. Then we introduce the applications of multiscale modeling and simulation methods as well as theoretical analysis to explore the basic science and the fundamental principles in the interfacial nanoparticle organization, covering the interfaces of polymer, nanoscience, biomacromolecules, and biomembranes. Finally, we discuss future directions to signify the framework in tailoring the interfacial organization of nanoparticles based on the computational design. This feature article could promote further efforts toward fundamental research and the wide applications of theoretical approaches in designing interfacial assemblies for new types of functional nanomaterials and beyond.

Abstract:Bioelectrochemistry is a new interdisciplinary field, which combines biotechnology with electrochemical science, while the emergence of nanotechnology is opening new horizons for the investigation of this field. Nanostructures (such as nanoparticles, nanotubes) have similar dimensions to those of biomolecules (such as proteins or DNA). The combination of nanostructures with biomolecules yields functional nanostructured biointerfaces with synergetic properties and functions. The recent surge of research interest in the bioelectrochemical field is focused on the advanced design and preparation of such potential nanostructured biointerfaces, as well as the fundamental understanding of the interfacial bioelectrochemical processes within these systems. This review describes recent advances in the development of nanostructured biointerfaces based on the nanostructure-biomolecule hybrid systems in the bioelectrochemical field. To begin with, a wide range of nanostructures, which derive from metal, semiconductor, carbon, and so on, are discussed, involving their synthesis, properties, and conjugation with biomolecules, respectively. Sequentially, the fabrication, properties and characterization of functional nanostructured biointerfaces on electrode surfaces are discussed. Particular emphasis is directed to the discussion and exploration of interfacial bioelectrochemical theories of these architectures, which are of fundamental importance to the unraveling of key biological processes and the comprehensive acquaintance of electron-transfer processes. In addition, the wide applications of nanostructured biointerfaces in the bioelectrochemical field are sketched, and prospects and further developments in this exciting interdisciplinary field are also suggested.

Abstract:Modeling Biomolecular Networks in Cells shows how the interaction between the molecular components of basic living organisms can be modelled mathematically and the models used to create artificial biological entities within cells. Such forward engineering is a difficult task but the nonlinear dynamical methods espoused in this book simplify the biology so that it can be successfully understood and the synthesis of simple biological oscillators and rhythm-generators made feasible. Such simple units can then be co-ordinated using intercellular signal biomolecules. The formation of such man-made multicellular networks with a view to the production of biosensors, logic gates, new forms of integrated circuitry based on \"gene-chips\" and even biological computers is an important step in the design of faster and more flexible \"electronics\". The book also provides theoretical frameworks and tools with which to analyze the nonlinear dynamical phenomena which arise from the connection of building units in a biomolecular network.

Abstract:With the rapid increase in power density of electronic devices, thermal management has become urgent for the electronics industry. Controlling temperature in the backend-of-line is crucial for maintaining the reliability of integrated circuits, where having many atomic-scale interfaces. The theoretical models of interface thermal conductance not only accurately predict the values but also help analyze the underlying mechanism. This review picks up and introduces some representative theoretical models considering interfacial roughness, elastic and inelastic processes, and electron-phonon couplings, etc. Besides, the limitations and problems of these models are also discussed.

Abstract:Active matter is characterized by out-of-equilibrium behaviors, offering an attractive, alternative route for revolutionizing disease diagnostics and therapy. A better understanding of how active matter interacts with cell membranes is critical to elucidating the underlying physical mechanisms and broadening the potential biomedical applications. This review provides a conceptual framework on the physiochemical mechanisms underlying active matter-biomembrane interactions. We briefly introduce the physical models of active matter and lipid membranes, and summarize the typical phenomena emerging from various active matter, including artificial active particles, cellular cytoskeletons, bacteria, and membrane proteins. Moreover, the remaining challenges and future perspectives of such non-equilibrium systems in living organisms are discussed. The findings and fundamental principles discussed in this review shed light on the rational design of activity-mediated cellular interaction, and could trigger better strategies to design and develop novel functional systems and materials toward advantageous biomedical applications.

Abstract:Abstract Nanoparticles (NPs), owing to their ultrasmall size, have been extensively researched for potential applications in biomedicine. During their delivery and functionalization within the organism, they frequently interact with cells. The resulting nano-bio interfaces between the NPs and cell membrane play an important role in dominating the physiological effects of NPs. Therefore, understanding how the properties of NPs affect their nano-bio interface interactions with the cell membrane is important. Compared to experimental and theoretical analyses, simulations can provide atomic-level accuracy regarding dynamic changes in structure, which can reveal the mechanisms of nano-bio interface interactions for feasible modulation. Thus, we reviewed the current advances in nano-bio interfaces from the perspective of simulations. This study will determine how the properties of NPs affect their interactions with cell membranes to provide insights for the design of NPs and summarize their corresponding biomedical applications.

Abstract:With the rapid development of nanotechnology, various types of nanoparticles, nanowires, nanofibers, nanotubes, and atomically thin plates and sheets have emerged as candidates for an ever increasing list of potential applications for next generation electronics, microchips, composites, barrier coatings, biosensors, drug delivery, and energy harvesting and conversion systems. There is now an urgent societal need to understand both beneficial and hazardous effects of nanotechnology which is projected to produce and release thousands of tons of nanomaterials into the environment in the coming decades. This paper aims to present an overview of some recent studies conducted at Brown University on the mechanics of cell–nanomaterial interactions, including the modeling of nanoparticles entering cells by receptor-mediated endocytosis and coarse-grained molecular dynamics simulations of nanoparticles interacting with cell membranes. The discussions will be organized around the following questions: Why and how does cellular uptake of nanoparticles depend on particle size, shape, elasticity and surface structure? In particular, we will discuss the effect of nanoparticle size on receptor-mediated endocytosis, the effect of elastic stiffness on cell-particle interactions, how high aspect ratio nanomaterials such as carbon nanotubes and graphenes enter cells and how different geometrical patterns of ligands on a nanoparticle can be designed to control the rate of particle uptake.

Abstract:Biological macromolecules including nucleic acids, proteins, and glycosaminoglycans are typically anionic and can span domains of up to hundreds of nanometers and even micron length scales. The structures exist in crowded environments that are dominated by weak multivalent electrostatic interactions that can be modeled using mean field continuum approaches that represent underlying molecular nanoscale biophysics. We develop such models for glycosaminoglycan brushes using both steady state modified Poisson-Boltzmann models and transient Poisson-Nernst-Planck models that incorporate important ion-specific (Hofmeister) effects. The results quantify how electroneutrality is attained through ion electrophoresis, dielectric decrement hydration forces, and ion-specific pairing. Brush-Salt interfacial profiles of the electrostatic potential as well as bound and unbound ions are characterized for imposed jump conditions across the interface. The models should be applicable to many intrinsically-disordered biophysical environments and are anticipated to provide insight into the design and development of therapeutics and drug-delivery vehicles to improve human health.

Abstract:The interactions between inorganic-based nanomaterials (NMs) and biological membranes are among the most important phenomena for developing NM-based therapeutics and resolving nanotoxicology. Herein, we introduce the structural and functional effects of inorganic-based NMs on biological membranes, mainly the plasma membrane and the endomembrane system, with an emphasis on the interface, which involves highly complex networks between NMs and biomolecules (such as membrane proteins and lipids). Significant efforts have been devoted to categorizing and analyzing the interaction mechanisms in terms of the physicochemical characteristics and biological effects of NMs, which can directly or indirectly influence the effects of NMs on membranes. Importantly, we summarize that the biological membranes act as platforms and thereby mediate NMs-immune system contacts. In this overview, the existing challenges and potential applications in the areas are addressed. A strong understanding of the discussed concepts will promote therapeutic NM designs for drug delivery systems by leveraging the NMs-membrane interactions and their functions.

Abstract:Single-walled carbon nanotubes are readily observable in a scanning electron microscope, which traditional models fail to explain. We present an ab initio model to explain how the electron beam can interact with these structures despite the very small, nanoscale, interaction volume. In particular, we show how the electron beam can generate very strong secondary electron emission from the tip of a nanotube under external electric field. The approach may also be used in modeling the interaction of charged particles with nanostructures in other applications such as electron detection.

Abstract:In this perspective, we: (a) characterize the multiscale nature of the mechanical (plasticity, fracture, twinning, and phase transformations) and thermal behavior, as well as the mass transport behavior in a variety of materials with microstructure complexities; (b) examine the applicability of several representative experimental/computational techniques/approaches in identifying the mechanisms underlying the interface-dictated mechanical, thermal, and mass transport; (c) highlight the need for the development of multiscale methods that can address atomistic and continuum descriptions of materials within one framework, together with our preliminary attempts in this regard. This perspective, together with the relevant papers collected in this focus issue, will inspire researchers to further develop advanced theories, algorithms, and software implementation for bottom-up predictive simulation of the deformation, thermal, and diffusion behavior of advanced materials. Such methods can support the design and development of materials with desired combinations of properties, for example high strength/ductility/toughness, low/high thermal/ionic conductivity, corrosion-/irradiation-resistance.

Abstract:The interface between nanosystems and biosystems is emerging as one of the broadest and most dynamic areas of science and technology, bringing together biology, chemistry, physics and many areas of engineering, biotechnology and medicine. The combination of these diverse areas of research promises to yield revolutionary advances in healthcare, medicine and the life science through, for example, the creation of new and powerful tools that enable direct, sensitive and rapid analysis of biological species and cellular activities. Research at the interface between nanomaterials and biology could yield breakthroughs in fundamental science and lead to revolutionary technologies.
