Abstract:We demonstrate and characterize a first-principles approach to modeling the mass action dynamics of metabolism. Starting from a basic definition of entropy expressed as a multinomial probability density using Boltzmann probabilities with standard chemical potentials, we derive and compare the free energy dissipation and the entropy production rates. We express the relation between the entropy production and the chemical master equation for modeling metabolism, which unifies chemical kinetics and chemical thermodynamics. Subsequent implementation of an maximum free energy dissipation model for systems of coupled reactions is accomplished by using an approximation to the Marcelin equation for mass action kinetics that maximizes the entropy production. Because prediction uncertainty with respect to parameter variability is frequently a concern with mass action models utilizing rate constants, we compare and contrast the maximum entropy production model, which has its own set of rate parameters, to a population of standard mass action models in which the rate constants are randomly chosen. We show that a maximum entropy production model is characterized by a high probability of free energy dissipation rate, and likewise entropy production rate, relative to other models. We then characterize the variability of the maximum entropy production predictions with respect to uncertainties in parameters (standard free energies of formation) and with respect to ionic strengths typically found in a cell.

Mesoscopic Kinetic Basis of Macroscopic Chemical Thermodynamics: A Mathematical Theory

Abstract:From a mathematical model that describes a complex chemical kinetic system of $N$ species and $M$ elementrary reactions in a rapidly stirred vessel of size $V$ as a Markov process, we show that a macroscopic chemical thermodynamics emerges as $V\rightarrow\infty$. The theory is applicable to linear and nonlinear reactions, closed systems reaching chemical equilibrium, or open, driven systems approaching to nonequilibrium steady states. A generalized mesoscopic free energy gives rise to a macroscopic chemical energy function $\varphi^{ss}(\vx)$ where $\vx=(x_1,\cdots,x_N)$ are the concentrations of the $N$ chemical species. The macroscopic chemical dynamics $\vx(t)$ satisfies two emergent laws: (1) $(\rd/\rd t)\varphi^{ss}[\vx(t)]\le 0$, and (2)$(\rd/\rd t)\varphi^{ss}[\vx(t)]=\text{cmf}(\vx)-\sigma(\vx)$ where entropy production rate $\sigma\ge 0$ represents the sink for the chemical energy, and chemical motive force $\text{cmf}\ge 0$ is non-zero if the system is driven under a sustained nonequilibrium chemostat. For systems with detailed balance $\text{cmf}=0$, and if one assumes the law of mass action,$\varphi^{ss}(\vx)$ is precisely the Gibbs' function $\sum_{i=1}^N x_i\big[\mu_i^o+\ln x_i\big]$ for ideal solutions. For a class of kinetic systems called complex balanced, which include many nonlinear systems as well as many simple open, driven chemical systems, the $\varphi^{ss}(\vx)$, with global minimum at $\vx^*$, has the generic form $\sum_{i=1}^N x_i\big[\ln(x_i/x_i^*)-x_i+x_i^*\big]$,which has been known in chemical kinetic <a class="link-external link-http" href="http://literature.Macroscopic" rel="external noopener nofollow">this http URL</a> emergent "laws" are independent of the details of the underlying kinetics. Abstract:The use of mathematical methods for the analysis of chemical reaction systems has a very long history, and involves many types of models: deterministic versus stochastic, continuous versus discrete, and homogeneous versus spatially distributed. Here we focus on mathematical models based on deterministic mass-action kinetics. These models are systems of coupled nonlinear differential equations on the positive orthant. We explain how mathematical properties of the solutions of mass-action systems are strongly related to key properties of the networks of chemical reactions that generate them, such as specific versions of reversibility and feedback interactions.

Abstract:In this contribution, I derive the transition state theory through a probabilistic model embedded in statistical mechanics. This leads to a formulation equivalent to the Eyring equation proving that the transfer coefficient must always be one. This derivation proves that the transition between two systems that are themselves in thermal equilibrium, but separated by a bidirectional transition of any kind, can be described by the Eyring equation. The herein presented derivation does not only lead to the prediction of chemical kinetics, but also provides another proof of the second law of thermodynamics demonstrating intuitively how chemical kinetics, energy, and entropy are all fundamentally statistical phenomena.

Abstract:Quantitative mechanistic models are valuable tools for disentangling biochemical pathways and for achieving a comprehensive understanding of biological systems. However, to be quantitative the parameters of these models have to be estimated from experimental data. In the presence of significant stochastic fluctuations this is a challenging task as stochastic simulations are usually too time-consuming and a macroscopic description using reaction rate equations (RREs) is no longer accurate. In this manuscript, we therefore consider moment-closure approximation (MA) and the system size expansion (SSE), which approximate the statistical moments of stochastic processes and tend to be more precise than macroscopic descriptions. We introduce gradient-based parameter optimization methods and uncertainty analysis methods for MA and SSE. Efficiency and reliability of the methods are assessed using simulation examples as well as by an application to data for Epo-induced JAK/STAT signaling. The application revealed that even if merely population-average data are available, MA and SSE improve parameter identifiability in comparison to RRE. Furthermore, the simulation examples revealed that the resulting estimates are more reliable for an intermediate volume regime. In this regime the estimation error is reduced and we propose methods to determine the regime boundaries. These results illustrate that inference using MA and SSE is feasible and possesses a high sensitivity.

Abstract:This paper studies a mathematical formalism of nonequilibrium thermodynamics for chemical reaction models with $N$ species, $M$ reactions, and general rate law. We establish a mathematical basis for J. W. Gibbs' macroscopic chemical thermodynamics under G. N. Lewis' kinetic law of entire equilibrium (detailed balance in nonlinear chemistry kinetics). In doing so, the equilibrium thermodynamics is then naturally generalized to nonequilibrium settings without detailed balance. The kinetic models are represented by a Markovian jumping process. A generalized macroscopic chemical free energy function and its associated balance equation with nonnegative source and sink are the major discoveries. The proof is based on the large deviation principle of this type of Markov processes. A general fluctuation dissipation theorem for stochastic reaction kinetics is also proved. The mathematical theory illustrates how a novel macroscopic dynamic law can emerges from the mesoscopic kinetics in a multi-scale system.

Abstract:Selecting proper rate equations for the kinetic models is essential to quantify biotransformation processes in the environment. Bayesian model selection method can be used to evaluate the candidate models. However, comparisons of all plausible models can result in high computational cost, while limiting the number of candidate models may lead to biased results. In this work, we developed an integrated Bayesian method to simultaneously perform model selection and parameter estimation by using a generalized rate equation. In the approach, the model hypotheses were represented by discrete parameters and the rate constants were represented by continuous parameters. Then Bayesian inference of the kinetic models was solved by implementing Markov Chain Monte Carlo simulation for parameter estimation with the mixed (i.e., discrete and continuous) priors. The validity of this approach was illustrated through a synthetic case and a nitrogen transformation experimental study. It showed that our method can successfully identify the plausible models and parameters, as well as uncertainties therein. Thus this method can provide a powerful tool to reveal more insightful information for the complex biotransformation processes.
Modification of the law of mass action for homotypic interactions

Abstract:In its general definition, the law of mass action posits that, in systems where multiple elements move randomly, the rate by which they physically interact is proportional to the product of their densities. This law predicts the rate of elementary chemical reactions and many other phenomena in biology, physics, and social sciences. Using combinatorial mathematics, this study shows that this law inherently overestimates the rate of homotypic interactions, i.e. whereby identical elements interact with each other. This overestimation depends on how many of them interact simultaneously (homointeractivity), and on the difference between the density of interactants and homointeractivity. When this difference is large, as in most systems, the rate expression given by the law of mass action for any homotypic interaction is corrected by dividing it by the factorial of homointeractivity. This modification should yield better agreement between theoretical predictions and experimental determinations of interaction rates in a wide range of natural phenomena.

Abstract:This study addresses a longstanding question regarding the mathematical proof of chaotic behavior in kinetic differential equations. Following the numerous numerical and experimental results in the past 50 years, we introduce two formal chemical reactions that rigorously demonstrate this behavior. Our approach involves transforming chaotic equations into kinetic differential equations and subsequently realizing these equations through formal chemical reactions. The findings present a novel perspective on chaotic dynamics within chemical kinetics, thereby resolving a longstanding open problem.

Abstract:Macroscopic entropy production rate sigma(tot) in the general nonlinear isothermal chemical reaction system with mass action kinetics is decomposed into a free energy dissipation rate and a house-keeping heat dissipation rate: sigma((tot)) = sigma((fd)) + sigma((hk)); sigma((fd)) = -dA/dt, where A is a generalized free energy function. This yields a novel nonequilibrium free energy balance equation dA/dt = -sigma((tot)) + sigma((hk)), which is on a par with celebrated entropy balance equation dS/dt = sigma((tot)) + eta((ex)) where eta((ex)) is the rate of entropy exchange with the environment. For kinetic systems with complex balance, sigma((fd)) and sigma((hk)) are the macroscopic limits of stochastic free energy dissipation rate and house -keeping heat dissipation rate, which are both nonnegative, in the DelbrUck-Gillespie description of the stochastic chemical kinetics. Probabilistic derivation and analysis of the chemical diffusion master equation with mutual annihilation

Abstract:We propose a probabilistic derivation of the so-called chemical diffusion master equation (CDME) and describe an infinite dimensional moment generating function method for finding its analytical solution. CDMEs model by means of an infinite system of coupled Fokker-Planck equations the probabilistic evolution of chemical reaction kinetics associated with spatial diffusion of individual particles; here, we focus an creation and mutual annihilation chemical reactions combined with Brownian diffusion of the single particles. Our probabilistic approach mimics the derivation of backward Kolmogorov equations for birth-death continuous time Markov chains. Moreover, the proposed infinite dimensional moment generating function method links certain finite dimensional projections of the solution of the CDME to the solution of a single linear fourth order partial differential equation containing as many variables as the dimension of the aforementioned projection space.

Diffusion Limited Kinetics In Reactive Systems

Abstract:Proper representation of chemical kinetics is vital to understanding, modeling, and optimizing many important chemical processes. In liquid and surface phases, where diffusion is slow, the rate at which the reactants diffuse together limits the overall rate of many elementary reactions. Commonly, the textbook Smoluchowski theory is utilized to estimate effective rate coefficients in the liquid phase. On surfaces, modelers commonly resort to much more complex and expensive Kinetic Monte Carlo (KMC) simulations. Here we extend the Smoluchowski model to allow the diffusing species to undergo chemical reactions, and derive analytical formulae for the diffusion limited rate coefficients for 3D, 2D and 2D/3D interface cases. With these equations we are able to demonstrate that when species react faster than they diffuse they can react orders of magnitude faster than predicted by Smoluchowski theory, through what we term “the reactive transport effect.” We validate the derived steady state equations against particle Monte Carlo (PMC) simulations, KMC simulations and non-steady state solutions. Furthermore, using PMC and KMC simulations, we propose corrections that agree with all limits and the computed data for the 2D and 2D/3D interface steady state equations, accounting for unique limitations in the associated derived equations. Additionally, we derive equations to handle couplings between diffusion limited rate coefficients in reaction networks. We believe these equations should make it possible to run much more accurate mean-field simulations of liquids, surfaces, and liquid-surface interfaces accounting for diffusion limitations and the reactive transport effect.

Abstract:Diffusion preserves the positivity of concentrations, therefore, multicomponent diffusion should be nonlinear if there exist non-diagonal terms. The vast variety of nonlinear multicomponent diffusion equations should be ordered and special tools are needed to provide the systematic construction of the nonlinear diffusion equations for multicomponent mixtures with significant interaction between components. We develop an approach to nonlinear multicomponent diffusion based on the idea of the reaction mechanism borrowed from chemical kinetics. Chemical kinetics gave rise to very seminal tools for the modeling of processes. This is the stoichiometric algebra supplemented by the simple kinetic law. The results of this invention are now applied in many areas of science, from particle physics to sociology. In our work we extend the area of applications onto nonlinear multicomponent diffusion. We demonstrate, how the mechanism based approach to multicomponent diffusion can be included into the general thermodynamic framework, and prove the corresponding dissipation inequalities. To satisfy thermodynamic restrictions, the kinetic law of an elementary process cannot have an arbitrary form. For the general kinetic law (the generalized Mass Action Law), additional conditions are proved. The cell--jump formalism gives an intuitively clear representation of the elementary transport processes and, at the same time, produces kinetic finite elements, a tool for numerical simulation.

Abstract:In this research note, we presented a general empirical kinetic model that can fit any ideal kinetic model and even deviations produced by heterogeneities in particle shapes. The algebraic expression of the general empirical kinetic model is f(alpha) = alpha(m) (1 - q alpha)(n). The kinetic model can be used for performing the kinetic analysis of experimental data without previous assumptions about the form of the reaction kinetic model. The empirical kinetic model has been evaluated from the theoretical and experimental data.
