Abstract:Molecular force spectroscopy has become a powerful tool to study how mechanics regulates biology, especially the mechanical regulation of molecular interactions and its impact on cellular functions. This force-driven methodology has uncovered a wealth of new information of the physical chemistry of molecular bonds for various biological systems. The new concepts, qualitative and quantitative measures describing bond behavior under force, and structural bases underlying these phenomena have substantially advanced our fundamental understanding of the inner workings of biological systems from the nanoscale (molecule) to the microscale (cell), elucidated basic molecular mechanisms of a wide range of important biological processes, and provided opportunities for engineering applications. Here, we review major force spectroscopic assays, conceptual developments of mechanically regulated kinetics of molecular interactions, and their biological relevance. We also present current challenges and highlight future directions.

Abstract:We review recent evidence illustrating the fundamental difference between cytoplasmic and test tube biochemical kinetics and thermodynamics, and showing the breakdown of the law of mass action and power-law approximation in in vivo conditions. Simulations of biochemical reactions in non-homogeneous media show that as a result of anomalous diffusion and mixing of the biochemical species, reactions follow a fractal-like kinetics. Consequently, the conventional equations for biochemical pathways fail to describe the reactions in in vivo conditions. We present a modification to fractal-like kinetics following the Zipf-Mandelbrot distribution which will enable the modelling and analysis of biochemical reactions occurring in crowded intracellular environments.

Abstract:Abstract Some of the rate theories that are most useful for modeling biological processes are reviewed. By delving into some of the details and subtleties in the development of the theories, the review will hopefully help the reader gain a more than superficial perspective. Examples are presented to illustrate how rate theories can be used to generate insight at the microscopic level into biomolecular behaviors. An attempt is made to clear up a number of misconceptions in the literature regarding popular rate theories, including the appearance of Planck's constant in the transition-state theory and the Smoluchowski result as an upper limit for protein–protein and protein–DNA association rate constants. Future work in combining the implementation of rate theories through computer simulations with experimental probes of rate processes, and in modeling effects of intracellular environments so that theories can be used for generating rate constants for systems biology studies is particularly exciting.

Abstract:The biological cell exhibits a fantastic range of behaviors, but ultimately these are governed by a handful of physical and chemical principles. Here we explore simple theory, known for decades and based on the simple thermodynamics of mixtures of ideal gases, which illuminates several key functions performed within the cell. Our focus is the free-energy-driven import and export of molecules, such as nutrients and other vital compounds, via transporter proteins. Complementary to a thermodynamic picture is a description of transporters via "mass-action" chemical kinetics, which lends further insights into biological machinery and free energy use. Both thermodynamic and kinetic descriptions can shed light on the fundamental non-equilibrium aspects of transport. On the whole, our biochemical-physics discussion will remain agnostic to chemical details, but we will see how such details ultimately enter a physical description through the example of the cellular fuel ATP.

Abstract:In recent years considerable portion of the computer science community has focused its attention on understanding living cell biochemistry and efforts to understand such complication reaction environment have spread over wide front, ranging from systems biology approaches, through network analysis (motif identification) towards developing language and simulators for low level biochemical processes. Apart from simulation work, much of the efforts are directed to using mean field equations (equivalent to the equations of classical chemical kinetics) to address various problems (stability, robustness, sensitivity analysis, etc.). Rarely is the use of mean field equations questioned. This review will provide a brief overview of the situations when mean field equations fail and should not be used. These equations can be derived from the theory of diffusion controlled reactions, and emerge when assumption of perfect mixing is used.

Abstract:The application of the general model of the law of mass action itself, of the achievement of dynamic, statistical equilibria, has led to great successes in describing the theory of single-molecule biophysics and biochemistry based on individually and freely diffusing molecules in dilute liquid and crowded living cells. For example, anomalous diffusion is a general phenomenon in living cells. There is solid evidence for analyzing fluorescence correlation and dual color fluorescence crosscorrelation spectroscopy data (FCS and dual color FCCS) in cellular applications by equations based on anomalous subdiffusion. Using equations based on normal diffusion causes artifacts of the fitted biological system response parameters and of the interpretations of the FCS and dual color FCCS data in the crowded environment of living cells. Equations based on normal diffusion are not valid in living cells. The original article embraces the status of the experimental situation and touches obstacles that still hinder the applications of single molecules in the cellular environment.

Abstract:Based on our experience in kinetic modeling of coupled multiple metabolic pathways, we propose a generic rate equation for the dynamical modeling of metabolic kinetics. It is symmetric for forward and backward reactions. Its Michaelis-Menten-King-Altman form makes the kinetic parameters (or functions) easy to relate to experimental values in the database and to use in computation. In addition, such a uniform form is ready to arbitrary number of substrates and products with different stiochiometry. We explicitly show how to obtain such rate equations rigorously for three well-known binding mechanisms. Hence, the proposed rate equation is formally exact under the quasi-steady state condition. Various features of this generic rate equation are discussed. In particular, for irreversible reactions, the product inhibition which directly arises from enzymatic reaction is eliminated in a natural way. We also discuss how to include the effects of modifiers and cooperativity.

Abstract:Selecting proper rate equations for the kinetic models is essential to quantify biotransformation processes in the environment. Bayesian model selection method can be used to evaluate the candidate models. However, comparisons of all plausible models can result in high computational cost, while limiting the number of candidate models may lead to biased results. In this work, we developed an integrated Bayesian method to simultaneously perform model selection and parameter estimation by using a generalized rate equation. In the approach, the model hypotheses were represented by discrete parameters and the rate constants were represented by continuous parameters. Then Bayesian inference of the kinetic models was solved by implementing Markov Chain Monte Carlo simulation for parameter estimation with the mixed (i.e., discrete and continuous) priors. The validity of this approach was illustrated through a synthetic case and a nitrogen transformation experimental study. It showed that our method can successfully identify the plausible models and parameters, as well as uncertainties therein. Thus this method can provide a powerful tool to reveal more insightful information for the complex biotransformation processes.
Effective Kinetics of Chemical Reaction Networks

Abstract:Chemical reaction network theory is a powerful framework to describe and analyze chemical systems. While much about the concentration profile in an equilibrium state can be determined in terms of the graph structure, the overall reaction's time evolution depends on the network's kinetic rate function. In this article, we consider the problem of the effective kinetics of a chemical reaction network regarded as a conversion system from the feeding species to products. We define the notion of effective kinetics as a partial solution of a system of non-autonomous ordinary differential equations determined from a chemical reaction network. Examples of actual calculations include the Michaelis-Menten mechanism, for which it is confirmed that our notion of effective kinetics yields the classical formula. Further, we introduce the notion of straight-line solutions of non-autonomous ordinary differential equations to formalize the situation where a well-defined reaction rate exists and consider its relation with the quasi-stationary state approximation used in microkinetics. Our considerations here give a unified framework to formulate the reaction rate of chemical reaction networks.

Abstract:Since molecular energy transformations are responsible for chemical reaction rates at the most fundamental level, chemical kinetics should provide some information about molecular energies. This is the premise and objective of this note. We describe a Hamiltonian formulation for kinetic rate equations where the concentrations are the generalized coordinates and the conjugate momenta are simply related to individual average molecular energies. Simple examples are presented and the resulting energy relations naturally include non-equilibrium reactions. An analysis predicts the reasonable outcome that thermal agitation of a composite molecule increases its rate of dissociation.

Abstract:In its general definition, the law of mass action posits that, in systems where multiple elements move randomly, the rate by which they physically interact is proportional to the product of their densities. This law predicts the rate of elementary chemical reactions and many other phenomena in biology, physics, and social sciences. Using combinatorial mathematics, this study shows that this law inherently overestimates the rate of homotypic interactions, i.e. whereby identical elements interact with each other. This overestimation depends on how many of them interact simultaneously (homointeractivity), and on the difference between the density of interactants and homointeractivity. When this difference is large, as in most systems, the rate expression given by the law of mass action for any homotypic interaction is corrected by dividing it by the factorial of homointeractivity. This modification should yield better agreement between theoretical predictions and experimental determinations of interaction rates in a wide range of natural phenomena.

Abstract:Proper representation of chemical kinetics is vital to understanding, modeling, and optimizing many important chemical processes. In liquid and surface phases, where diffusion is slow, the rate at which the reactants diffuse together limits the overall rate of many elementary reactions. Commonly, the textbook Smoluchowski theory is utilized to estimate effective rate coefficients in the liquid phase. On surfaces, modelers commonly resort to much more complex and expensive Kinetic Monte Carlo (KMC) simulations. Here we extend the Smoluchowski model to allow the diffusing species to undergo chemical reactions, and derive analytical formulae for the diffusion limited rate coefficients for 3D, 2D and 2D/3D interface cases. With these equations we are able to demonstrate that when species react faster than they diffuse they can react orders of magnitude faster than predicted by Smoluchowski theory, through what we term “the reactive transport effect.” We validate the derived steady state equations against particle Monte Carlo (PMC) simulations, KMC simulations and non-steady state solutions. Furthermore, using PMC and KMC simulations, we propose corrections that agree with all limits and the computed data for the 2D and 2D/3D interface steady state equations, accounting for unique limitations in the associated derived equations. Additionally, we derive equations to handle couplings between diffusion limited rate coefficients in reaction networks. We believe these equations should make it possible to run much more accurate mean-field simulations of liquids, surfaces, and liquid-surface interfaces accounting for diffusion limitations and the reactive transport effect.

Abstract:A modeling framework for the internal conformational dynamics and external mechanical movement of single biological macromolecules in aqueous solution at constant temperature is developed. Both the internal dynamics and external movement are stochastic; the former is represented by a master equation for a set of discrete states, and the latter is described by a continuous Smoluchowski equation. Combining these two equations into one, a comprehensive theory for the Brownian dynamics and statistical thermodynamics of single macromolecules arises. This approach is shown to have wide applications. It is applied to protein-ligand dissociation under external force, unfolding of polyglobular proteins under extension, movement along linear tracks of motor proteins against load, and enzyme catalysis by single fluctuating proteins. As a generalization of the classic polymer theory, the dynamic equation is capable of characterizing a single macromolecule in aqueous solution, in probabilistic terms, (1) its thermodynamic equilibrium with fluctuations, (2) transient relaxation kinetics, and most importantly and novel (3) nonequilibrium steady-state with heat dissipation. A reversibility condition which guarantees an equilibrium solution and its thermodynamic stability is established, an H-theorem like inequality for irreversibility is obtained, and a rule for thermodynamic consistency in chemically pumped nonequilibrium steady-state is given.
