Abstract:We consider a stochastic model of multistage Michaelis--Menten (MM) type enzyme kinetic reactions describing the conversion of substrate molecules to a product through several intermediate species. The high-dimensional, multiscale nature of these reaction networks presents significant computational challenges, especially in statistical estimation of reaction rates. This difficulty is amplified when direct data on system states are unavailable, and one only has access to a random sample of product formation times. To address this, we proceed in two stages. First, under certain technical assumptions akin to those made in the Quasi-steady-state approximation (QSSA) literature, we prove two asymptotic results: a stochastic averaging principle that yields a lower-dimensional model, and a functional central limit theorem that quantifies the associated fluctuations. Next, for statistical inference of the parameters of the original MM reaction network, we develop a mathematical framework involving an interacting particle system (IPS) and prove a propagation of chaos result that allows us to write a product-form likelihood function. The novelty of the IPS-based inference method is that it does not require information about the state of the system and works with only a random sample of product formation times. We provide numerical examples to illustrate the efficacy of the theoretical results.

Quasiequilibrium approximation of fast reaction kinetics in stochastic biochemical systems.

Abstract:We address the problem of eliminating fast reaction kinetics in stochastic biochemical systems by employing a quasiequilibrium approximation. We build on two previous methodologies developed by [Haseltine and Rawlings, J. Chem. Phys. 117, 6959 (2002)] and by [Rao and Arkin, J. Chem. Phys. 118, 4999 (2003)]. By following Haseltine and Rawlings, we use the numbers of occurrences of the underlying reactions to characterize the state of a biochemical system. We consider systems that can be effectively partitioned into two distinct subsystems, one that comprises "slow" reactions and one that comprises "fast" reactions. We show that when the probabilities of occurrence of the slow reactions depend at most linearly on the states of the fast reactions, we can effectively eliminate the fast reactions by modifying the probabilities of occurrence of the slow reactions. This modification requires computation of the mean states of the fast reactions, conditioned on the states of the slow reactions. By assuming that within consecutive occurrences of slow reactions, the fast reactions rapidly reach equilibrium, we show that the conditional state means of the fast reactions satisfy a system of at most quadratic equations, subject to linear inequality constraints. We present three examples which allow analytical calculations that clearly illustrate the mathematical steps underlying the proposed approximation and demonstrate the accuracy and effectiveness of our method.

Abstract:In most natural sciences there is currently the insight that it is necessary to bridge gaps between different processes which can be observed on different scales. This is especially true in the field of chemical reactions where the abilities to form bonds between different types of atoms and molecules create much of the properties we experience in our everyday life, especially in all biological activity. There are essentially two types of processes related to biochemical reaction networks, the interactions among molecules and interactions involving their conformational changes, so in a sense, their internal state. The first type of processes can be conveniently approximated by the so-called mass-action kinetics, but this is not necessarily so for the second kind where molecular states do not define any kind of density or concentration. In this paper we demonstrate the necessity to study reaction networks in a stochastic formulation for which we can construct a coherent approximation in terms of specific space-time scales and the number of particles. The continuum limit procedure naturally creates equations of Fokker-Planck type where the evolution of the concentration occurs on a slower time scale when compared to the evolution of the conformational changes, for example triggered by binding or unbinding events with other (typically smaller) molecules. We apply the asymptotic theory to derive the effective, i.e. macroscopic dynamics of the biochemical reaction system. The theory can also be applied to other processes where entities can be described by finitely many internal states, with changes of states occuring by arrival of other entities described by a birth-death process.

Stochastic Simulation of Chemical Chaos

Abstract:Our stochastic simulations of Willamowski-Rossler indicated that the macroscopic rate equations of chemical kinetics can satisfactorily describe the microscopic reaction processes in the vicinity of nonequilibrium stable steady states and limit cycles. However, in the presence of chaos, the chemical kinetic rate equations cease to be useful even though they still serve to tell when they become invalid. From the viewpoint of stochastic theory, a chemical reaction process can be well described by the Master equation, and the usual macroscopic rate equation is only its first-order approximation when the system is enlarged to infinite[5]. When the system approaches one of its bifurcation points, the formerly trivial fluctuations can now grow to macroscopic size and make the macroscopic variables lose their meanings. The simulation of a chemical chaos of this report has shown that the time evolution of averaged molecular numbers of direct simulation has nothing in common with trajectories predicted by rate equations. Therefore the first-order approximation of the Master equation is no longer sufficient to describe the true reaction processes when the rate equations display chaotic dynamics: These suggest that a microscopic or mesoscopic approach is necessary at this point. Further investigation toward the microscopic aspect of a reaction when its chemical rate law predicts chaos is always desired.

Abstract:We propose a general stochastic formalism for describing the evolution of chemical reactions involving a finite number of molecules. This approach is consistent with the statistical analysis based on the Chemical Master Equation, and provides the formal setting for the existing algorithmic approaches (Gillespie algorithm). Some practical advantages of this formulation are addressed, and several examples are discussed pointing out the connection with quantum transitions (radiative interactions).

Abstract:A modeling framework for the internal conformational dynamics and external mechanical movement of single biological macromolecules in aqueous solution at constant temperature is developed. Both the internal dynamics and external movement are stochastic; the former is represented by a master equation for a set of discrete states, and the latter is described by a continuous Smoluchowski equation. Combining these two equations into one, a comprehensive theory for the Brownian dynamics and statistical thermodynamics of single macromolecules arises. This approach is shown to have wide applications. It is applied to protein-ligand dissociation under external force, unfolding of polyglobular proteins under extension, movement along linear tracks of motor proteins against load, and enzyme catalysis by single fluctuating proteins. As a generalization of the classic polymer theory, the dynamic equation is capable of characterizing a single macromolecule in aqueous solution, in probabilistic terms, (1) its thermodynamic equilibrium with fluctuations, (2) transient relaxation kinetics, and most importantly and novel (3) nonequilibrium steady-state with heat dissipation. A reversibility condition which guarantees an equilibrium solution and its thermodynamic stability is established, an H-theorem like inequality for irreversibility is obtained, and a rule for thermodynamic consistency in chemically pumped nonequilibrium steady-state is given.

Abstract:The mathematical theory of nonequilibrium steady state (NESS) has a natural application in open biochemical systems which have sustained source(s) and sink(s) in terms of a difference in their chemical potentials. After a brief introduction in Section 1, in Part II of this review, we present the widely studied biochemical enzyme kinetics, the workhorse of biochemical dynamic modeling, in terms of the theory of NESS (Section 2.1). We then show that several phenomena in enzyme kinetics, including a newly discovered activation–inhibition switching (Section 2.2) and the well-known non-Michaelis–Menten-cooperativity (Section 2.3) and kinetic proofreading (Section 2.4), are all consequences of the NESS of driven biochemical systems with associated cycle fluxes. Section 3 is focused on nonlinear and nonequilibrium systems of biochemical reactions. We use the phosphorylation–dephosphorylation cycle (PdPC), one of the most important biochemical signaling networks, as an example (Section 3.1). It starts with a brief introduction of the Delbrück–Gillespie process approach to mesoscopic biochemical kinetics (Sections 3.2 Complete mathematical models and nonequilibrium steady states, 3.3 Reduced mathematical models). We shall discuss the zeroth-order ultrasensitivity of PdPC in terms of a new concept — the temporal cooperativity (Sections 3.4 Switching behavior, 3.5 Mathematical equivalence to allosteric cooperativity), as well as PdPC with feedback which leads to biochemical nonlinear bistability (Section 3.6). Also, both are nonequilibrium phenomena. PdPC with a nonlinear feedback is kinetically isomorphic to a self-regulating gene expression network, hence the theory of NESS discussed here could have wide applications to many other biochemical systems.

Abstract:Kinetic theory and thermodynamics of reaction networks are extended to the out-of-equilibrium dynamics of continuous-flow stirred tank reactors (CSTR) and serial transfers. On the basis of their stoichiometry matrix, the conservation laws and the cycles of the network are determined for both dynamics. It is shown that the CSTR and serial transfer dynamics are equivalent in the limit where the time interval between the transfers tends to zero proportionally to the ratio of the fractions of fresh to transferred solutions. These results are illustrated with finite cross-catalytic reaction network and an infinite reaction network describing mass exchange between polymers. Serial transfer dynamics is typically used in molecular evolution experiments in the context of research on the origins of life. The present study is shedding a new light on the role played by serial transfer parameters in these experiments.

Abstract:The paper analyses stochastic systems describing reacting molecular systems with a combination of two types of state spaces, a finite-dimensional, and an infinite dimenional part. As a typical situation consider the interaction of larger macro-molecules, finite and small in numbers per cell (like protein complexes), with smaller, very abundant molecules, for example metabolites. We study the construction of the continuum approximation of the associated Master Equation (ME) by using the Trotter approximation [27]. The continuum limit shows regimes where the finite degrees of freedom evolve faster than the infinite ones. Then we develop a rigourous asymptotic adiabatic theory upon the condition that the jump process arising from the finite degrees of freedom of the Markov Chain (MC, typically describing conformational changes of the macro-molecules) occurs with large frequency. In a second part of this work, the theory is applied to derive typical enzyme kinetics in an alternative way and interpretation within this framework.

Fast reactions with non-interacting species in stochastic reaction networks

Abstract:We consider stochastic reaction networks modeled by continuous-time Markov chains. Such reaction networks often contain many reactions, potentially occurring at different time scales, and have unknown parameters (kinetic rates, total amounts). This makes their analysis complex. We examine stochastic reaction networks with non-interacting species that often appear in examples of interest (e.g. in the two-substrate Michaelis Menten mechanism). Non-interacting species typically appear as intermediate (or transient) chemical complexes that are depleted at a fast rate. We embed the Markov process of the reaction network into a one-parameter family under a two time-scale approach, such that molecules of non-interacting species are degraded fast. We derive simplified reaction networks where the non-interacting species are eliminated and that approximate the scaled Markov process in the limit as the parameter becomes small. Then, we derive sufficient conditions for such reductions based on the reaction network structure for both homogeneous and time-varying stochastic settings, and study examples and properties of the reduction.

Abstract:Multistability of mesoscopic, driven biochemical reaction systems has implications to a wide range of cellular processes. Using several simple models, we show that one class of bistable chemical systems has a deterministic counterpart in the nonlinear dynamics based on the Law of Mass Action, while another class, widely known as noise-induced stochastic bistability, does not. Observing the system's volume ($V$) playing a similar role as the inverse temperature ($\beta$) in classical rate theory, an van't Hoff-Arrhenius like analysis is introduced. In one-dimensional systems, a transition rate between two states, represented in terms of a barrier in the landscape for the dynamics $\Phi(x,V)$, $k\propto\exp\{-V\Delta\Phi^{\ddag}(V)\}$, can be understood from a decomposition $\Delta\Phi^{\ddag}(V) \approx\Delta\phi_0^{\ddag} \Delta\phi_1^{\ddag}/V$. Nonlinear bistability means $\Delta\phi_0^{\ddag}>0$ while stochastic bistability has $\Delta\phi_0^{\ddag}<0$ but $\Delta\phi_1^{\ddag}>0$. Stochastic bistabilities can be viewed as remants (or "ghosts) of nonlinear bifurcations or extinction phenomenon, and $\Delta\phi_0^{\ddag}$ and $\Delta\phi_1^{\ddag}$ as "enthalpic" and "entropic" barriers to a transition.

Abstract:Stochastic reaction network models are widely utilized in biology and chemistry to describe the probabilistic dynamics of biochemical systems in general, and gene interaction networks in particular. Most often, statistical analysis and inference of these systems is addressed by parametric approaches, where the laws governing exogenous input processes, if present, are themselves fixed in advance. Motivated by reporter gene systems, widely utilized in biology to monitor gene activation at the individual cell level, we address the analysis of reaction networks with state-affine reaction rates and arbitrary input processes. We derive a generalization of the so-called moment equations where the dynamics of the network statistics are expressed as a function of the input process statistics. In stationary conditions, we provide a spectral analysis of the system and elaborate on connections with linear filtering. We then apply the theoretical results to develop a method for the reconstruction of input process statistics, namely the gene activation autocovariance function, from reporter gene population snapshot data, and demonstrate its performance on a simulated case study.

Abstract:The equilibration of enzyme and complex concentrations in deterministic Michaelis-Menten reaction networks underlies the hyperbolic dependence between the input (substrates) and output (products). This relationship was first obtained by Michaelis and Menten and then Briggs and Haldane in two asymptotic limits: `fast equilibrium' and `steady state'. In stochastic Michaelis-Menten networks, relevant to catalysis at single-molecule and mesoscopic concentrations, the classical analysis cannot be directly applied due to molecular discreteness and fluctuations. Instead, as we show here, such networks require a more subtle asymptotic analysis based on the decomposition of the network into reversible and irreversible sub-networks and the exact solution of the chemical master equation (CME). The reversible and irreversible sub-networks reach detailed balance and stationarity, respectively, through a relaxation phase that we characterise in detail through several new statistical measures. Since stochastic enzyme kinetics encompasses the single-molecule, mesoscopic and thermodynamic limits, our work provides a broader molecular viewpoint of the classical results, in much the same manner that statistical mechanics provides a broader understanding of thermodynamics.

Abstract:Complex networks, comprised of individual elements that interact with each other through reaction channels, are ubiquitous across many scientific and engineering disciplines. Examples include biochemical, pharmacokinetic, epidemiological, ecological, social, neural, and multi-agent networks. A common approach to modeling such networks is by a master equation that governs the dynamic evolution of the joint probability mass function of the underling population process and naturally leads to Markovian dynamics for such process. Due however to the nonlinear nature of most reactions, the computation and analysis of the resulting stochastic population dynamics is a difficult task. This review article provides a coherent and comprehensive coverage of recently developed approaches and methods to tackle this problem. After reviewing a general framework for modeling Markovian reaction networks and giving specific examples, the authors present numerical and computational techniques capable of evaluating or approximating the solution of the master equation, discuss a recently developed approach for studying the stationary behavior of Markovian reaction networks using a potential energy landscape perspective, and provide an introduction to the emerging theory of thermodynamic analysis of such networks. Three representative problems of opinion formation, transcription regulation, and neural network dynamics are used as illustrative examples.

Abstract:Conventional studies of biomolecular behaviors rely largely on the construction of kinetic schemes. Since the selection of these networks is not unique, a concern is raised whether and under which conditions hierarchical schemes can reveal the same experimentally measured fluctuating behaviors and unique fluctuation related physical properties. To clarify these questions, we introduce stochasticity into the traditional lumping analysis, generalize it from rate equations to chemical master equations and stochastic differential equations, and extract the fluctuation relations between kinetically and thermodynamically equivalent networks under intrinsic and extrinsic noises. The results provide a theoretical basis for the legitimate use of low-dimensional models in the studies of macromolecular fluctuations and, more generally, for exploring stochastic features in different levels of contracted networks in chemical and biological kinetic systems.
