Abstract:A novel miniaturized, integrated whole- column imaging detection (WCID) system on a microchip is presented. In this system, a program controlled organic light emitting diode (OLED) array was used as a spatial-scanning light source, to achieve imaging by the time sequence of the excited fluorescence. By this mechanism, a photomultiplier tube (PMT) instead of a charge coupled detector (CCD) can be applied to the imaging. Unlike conventional systems, no lenses, fibers or any mechanical components are required either. The novel flat light source provides uniform excitation light without size limitations and outputs a stronger power by pulse driving. The scanning mode greatly reduced the power consumption of the light source, which is valuable for a portable system. Meanwhile, this novel simplified system has a broader linear range, higher sensitivity and higher efficiency in data collection. Isoelectric focusing of R- phycoerythrin (PE) and monitoring of the overall process with WCID were performed on this system. The limit of detection (LOD) was 38 ng mL(-1) or 3.2 pg at 85 nL per column injection of PE. The system provides a technique for WCID capillary isoelectric focusing (cIEF) on chip and can be used for throughput analysis.

Abstract:Digital droplet PCR (ddPCR) is classified as the third-generation PCR technology that enables absolute quantitative detection of nucleic acid molecules and has become an increasingly powerful tool for clinic diagnosis. We previously established a CLEAR-dPCR technique based on the combination of CLEAR droplets generated by micro-centrifuge-based microtubule arrays (MiCA) and insitu 3D readout by light-sheet fluorescence imaging. This CLEAR-dPCR technique attains very high readout speed and dynamic range. Meanwhile, it is free from sample loss and contamination, showing its advantages over commercial d-PCR technologies. However, a conventional orthogonal light-sheet imaging setup in CLEAR d-PCR cannot image multiple centrifuge tubes, thereby limiting its widespread application to large-scale, high-speed dd-PCR assays. Herein, we propose an in-parallel 3D dd-PCR readout technique based on an open-top light-sheet microscopy setup. This approach can continuously scan multiple centrifuge tubes which contain CLEAR emulsions with highly diverse concentrations, and thus further boost the scale and throughput of our 3D dd-PCR technique.

Abstract:Lensless imaging fluorescence applications are limited by the unavoidable trade-off between the object-sensor distance and the excitation light attenuation at the detection plane. Indeed, a shorter object-sensor distance reduces the spreading of fluorescent signals but at the cost of losing excitation light attenuation provided by filter thickness. Accordingly, the combination of four synergistic pathways to attain further attenuation of excitation light is proposed: the optimization of total internal reflection by microfluidic chip geometry modification, cross-polarization extinction, interchangeable absorption longpass filters, and the CMOS sensor built-in bandpass Bayer filters. The advantages of such a combined setup are demonstrated with a microfluidic application, as we managed to keep the object-sensor distance as short as 600 μm and still distinguish the fluorescence of individual droplets, flowing as close as 650 μm to each other, while attenuating excitation light to an OD 5.9 level. This approach also allowed simultaneous fluorescence and bright-field observation of on-chip droplet fluorescence during flow at a rate of 30 fps. The enhanced capabilities in our scheme pave the way to further lensless fluorescence applications requiring parallelism, lower detection thresholds, and real-time acquisition, such as fluorescence biosensing.

Abstract:An integrated and simplified microfluidic device using a 250 microm x 1-4 cm of organic light emitting diode (OLED) array as a two-dimensional light source for single-channel and multichannel whole-column imaging detection was developed. This fluorescence detection system was used for isoelectric focusing (IEF) of R-phycoerythrin in a microchip. The IEF conditions were optimized, and the total analysis time was extremely reduced to 30 s for 2-cm-long microchannels at 700 V/cm of electric field strength without the presence of electroosmotic flow. The compression of pH gradient caused by electrolytes drawing into the microchannels was efficiently restrained when 1% hydroxylpropylmethyl cellulose in 2% ampholyte was used as the carrier for IEF. Under optimized IEF conditions, the detection limit of this system was approximately 0.6 microg/mL or 45 pg at 75 nL/column injection of R-phycoerythrin. This OLED-induced fluorescence detection system for WCID provides a high-speed IEF technique with quantitative ability and the potential for high integration and throughput microchip systems.

Abstract:We demonstrate a simple and cost-effective programmable aperture microscope to realize multi-modal computational imaging by integrating a programmable liquid crystal display (LCD) into a conventional wide-field microscope. The LCD selectively modulates the light distribution at the rear aperture of the microscope objective, allowing numerous imaging modalities, such as bright field, dark field, differential phase contrast, quantitative phase imaging, multi-perspective imaging, and full resolution light field imaging to be achieved and switched rapidly in the same setup, without requiring specialized hardwares and any moving parts. We experimentally demonstrate the success of our method by imaging unstained cheek cells, profiling microlens array, and changing perspective views of thick biological specimens. The post-exposure refocusing of a butterfly mouthpart and RFP-labeled dicot stem cross-section is also presented to demonstrate the full resolution light field imaging capability of our system for both translucent and fluorescent specimens.

Abstract:Droplet microfluidics offers a versatile platform for analyzing liquid samples. Despite its potential, there is a lack of techniques that allow to reliably probe individual circulating droplets. The prospect of combining droplet microfluidics with sensitive, broadband spectroscopic techniques would therefore unlock new capabilities for various disciplines, including biomedicine and biochemistry. Here we present an integrated optofluidic platform that seamlessly combines droplet microfluidics and advanced hyperspectral imaging. This enables high-resolution, label-free analysis of single picolitre-sized droplets, providing valuable insights into their content. As a proof-of-principle, we demonstrate the ability of our platform to study rapid dynamic changes in a heterogeneous population of plasmonic nanoparticles with millisecond-time resolution. Furthermore, we demonstrate the effectiveness of the platform in biosensing applied to short DNA strands, achieving a detection sensitivity in the range of 100 pM. Finally, we show that the platform provides the flexibility to monitor samples over extended periods of time (hours) in a multiplexed manner.

Abstract:Digital droplet reactors are useful as chemical and biological containers to discretize reagents into picolitre or nanolitre volumes for analysis of single cells, organisms, or molecules. However, most DNA based assays require processing of samples on the order of tens of microlitres and contain as few as one to as many as millions of fragments to be detected. Presented in this work is a droplet microfluidic platform and fluorescence imaging setup designed to better meet the needs of the high-throughput and high-dynamic-range by integrating multiple high-throughput droplet processing schemes on the chip. The design is capable of generating over 1-million, monodisperse, 50 picolitre droplets in 2-7 minutes that then self-assemble into high density 3-dimensional sphere packing configurations in a large viewing chamber for visualization and analysis. This device then undergoes on-chip polymerase chain reaction (PCR) amplification and fluorescence detection to digitally quantify the sample's nucleic acid contents. Wide-field fluorescence images are captured using a low cost 21-megapixel digital camera and macro-lens with an 8-12 cm(2) field-of-view at 1× to 0.85× magnification, respectively. We demonstrate both end-point and real-time imaging ability to perform on-chip quantitative digital PCR analysis of the entire droplet array. Compared to previous work, this highly integrated design yields a 100-fold increase in the number of on-chip digitized reactors with simultaneous fluorescence imaging for digital PCR based assays.

Abstract:High-quality optical observation through traditional microscopes faces significant challenges due to their low spatial sampling and the limited ability to respond only to the light intensity characteristics of optoelectronic devices. This limitation results in an inability to measure other critical optical information during imaging, such as phase, angle, polarization, and coherence. In response to these challenges, light field microscope (LFM) as a powerful imaging technique is capable of measuring samples with unprecedented depth and detail. LFM overcomes the limitations of conventional microscope methods by capturing both spatial and angular information of light rays. To further demonstrate these capabilities, the LFM based on microlens arrays is constructed here. These arrays are fabricated using advanced techniques such as laser lithography, microimprinting, and self-assembly technology. Using light field imaging, image segmentation methods, and deep learning fusion, the imaging quality is nearly doubled, significantly enhancing the quality of observations. Abstract:Darkfield microscopy is an effective technique and well suited for use involving live and unstained biological samples, where a bulky condenser should be precisely aligned in the optical path to produce a cone of illumination light. Here, a compact darkfield illuminator is invented that has a planar shape and can work at broadband wavelengths. It can be easily incorporated into a conventional microscope as a substrate to produce hollow cones of light for large-area darkfield illumination, resulting in a high-contrast high-sensitivity widefield microscopy images. Taking advantages of its planar and compact structure, this darkfield illuminator is successfully integrated with a microfluidic chip; thus, the actions and reactions of biological and chemical specimens flowing inside micrometer-sized channels, can be real-time imaged with high contrast and sensitivity in a large field-of-view (FoV). For the first time, the work integrates a compact darkfield illuminator with microfluidic chips, which produces a new platform for applications in biology, chemistry, and biomedical engineering. A compact planar darkfield illuminator for label-free high-sensitivity optical imaging is proposed. The illumination numerical aperture of this darkfield illuminator can be adjusted via the incident light's wavelength. This darkfield illuminator is successfully integrated with a widely used microfluidic chip into one device; thus, the behaviors of flowing specimens inside the microchannels can be imaged in real-time with high contrast. image

Abstract:Microscopic imaging and imaging flow cytometry have wide potential in point-of-care assays; however, their narrow depth of focus necessitates precise mechanical or fluidic focus control of a sample in order to acquire high-quality images that can be used for downstream analysis, increasing the cost and complexity of the imaging system. This complexity represents a barrier to miniaturization and translation of point-of-care assays based on microscopic imaging or imaging flow cytometry. To address this challenge, we present a simple drop-in phase mask with a physics-informed, circularly symmetric asphere phase profile that extends the depth of focus by >5-fold while largely preserving the image quality compared to other depth extending methods. We show that such a focus-extended system overcomes manufacturing tolerances in low-cost sample chambers, enlarges the useable field-of-view of low-cost objectives, and permits increased throughput and precision in flow imaging systems without the need for complex flow-focusing. As the image quality is preserved without the need for postacquisition image restoration, our solution is also highly appropriate for on-line applications such as cell sorting.

Abstract:The realization of the vast potential of digital PCR (dPCR) to provide extremely accurate and sensitive measurements in the clinical setting has thus far been hindered by challenges such as assay robustness and high costs. Here we introduce a lossless and contamination-free dPCR technology, termed CLEAR-dPCR, which addresses these challenges by completing the dPCR sample preparation, PCR, and readout all in one tube. Optical clearing of the droplet dPCR emulsion was combined with emerging light-sheet fluorescence microscopy, to acquire a three-dimensional (3D) image of a half million droplets sealed in a tube in seconds. CLEAR-dPCR provides ultrahigh-throughput readout results in situ and fundamentally eliminates the possibility of either sample loss or contamination. This approach exhibits improved accuracy over existing dPCR platforms and enables a greatly increased dynamic range to be comparable to that of real-time quantitative PCR.

Abstract:Fluorescence spectroscopy and imaging are now used throughout the biosciences. Fluorescence microscopes, spectrofluorometers, microwell plate readers and microarray imagers all use multiple optical components to collect, redirect and focus the emission onto single point or array imaging detectors. For almost all biological samples, except those with regular nanoscale features, emission occurs in all directions. With the exception of complex microscope objectives with large collection angles (NA ≤ 0.5), all these instruments collect only a small fraction of the total emission. Because of the increasing knowledge base on fluorophores within near-field (<200 nm) distances from plasmonic and photonic structures we can anticipate the development of compact devices in which the sample to be detected is located directly on solid state detectors such as CCDs or CMOS cameras. Near-field interactions of fluorophores with metallic or dielectric multi-layer structures (MLSs) can capture a large fraction of the total emission. Depending on the composition and dimensions of the MLSs, the spatial distribution of the sample emission results in distinct optical patterns on the detector surface. With either plain glass slides or MLSs the most commonly used front focal plane (FFP) images reveal the x-y spatial distribution of emission from the sample. Another approach, which is often used with two or three-dimensional nanostructures, is back focal plane (BFP) imaging. The BFP images reveal the angular distribution of the emission. The FFP and BFP images occur at certain distances from the sample which is determined by the details of the optical components. Obtaining these images requires multiple optical components and distances which are too large for the compact devices. For devices described in this paper, the images will be detected at a fixed distance between the sample and some arbitrary distance below the MLS which is determined by the geometry and thicknesses of the components. We refer to measurements at these locations as out-of-focal plane (OFP) imaging. Herein we describe a method to measure the optical fields at micron and multi-micron distances below the MLS, which will represent the images seen by an optically coupled array detector. The possibility of sub-surface optical images is illustrated using five different multi-layer structures. This is accomplished using an optical configuration which allows measurement at a front focal plane (FFP), back focal plane (BFP) or any OFP locations. Our OFP imaging method provides a link between the FFP images which reveals the surface distribution of fluorophores with the BFP images that reveal the angular distribution of emission. This linkage can be useful when examining structures which have nanoscale features due to fluorescence or leakage radiation from nanostructures.
Enabling seamless investigation of fast and complex flow fields in microfluidics via metal lead halide perovskite based micro-particles

Abstract:<p>Critical to both fundamental fluid physics and practical applications in microfluidics is the quantitative velocity field distribution for which micro particle image velocimetry (µ-PIV) has been a major measurement technology. Yet, the achievable imaging speed from a benchmark µ-PIV system is limited by the low fluorescence intensity of conventionally used fluorescent microparticles, restricting the capture of detailed flow field information in fast microfluidic processes. We tackle this hurdle by developing highly fluorescent micro particles from halide perovskite quantum dots by a generic one-step approach. This novel self-assemble method makes the fluorescent micro particles resistant to the aggregation induced quenching effect and ensures high luminescence efficiency, such that a record fluorescent imaging speed of 100,000 frames per second under the illumination of a low power continuous wave (CW) laser is achieved. Our finding not only offers the opportunity of affordable high performance µ-PIV but also allows for the seamless exploration of fast and complex microscale flow fields such as droplet dynamics and complex emulsion processes inaccessible by using conventional dye-based luminescent tracers. Besides the flow tracers in µ-PIV, such general and novel self-assembled micro particles may also find far reaching applications in other imaging related venues.</p>

Real-time Fluorescent Image Analysis of SlipChip-based Microfluidic Devices.

Abstract:This paper presents a real-time fluorescence analysis method for the characterization of nucleic acid amplification on SlipChip. SlipChip is a microfluidic device that can generate and manipulate aqueous droplets by the relative slipping movement of top and bottom microfluidic plates. This real-time fluorescence analysis method can perform background correction, retrieve the fluorescence signal from droplets, and provide kinetic analysis of fluorescence intensity over time on the SlipChip device. As a proof of concept, we demonstrated the efficacy of this fluorescence analysis method for analyzing polymerase chain reaction (PCR) kinetics with intercalation dye on the SlipChip device. An integrated fluorescence imaging instrument with a small footprint was developed and will be presented elsewhere. The integration of the SlipChip device, hardware instrument, and fluorescent analysis algorithm provides a powerful tool for nucleic acid analysis and in situ quality control by monitoring amplification kinetics. The fluorescence analysis methodology proposed in this paper can also potentially be used for image analysis on other microfluidic systems.
Field-portable Quantitative Lensless Microscopy Based on Translated Speckle Illumination and Sub-Sampled Ptychographic Phase Retrieval

Abstract:We report a compact, cost-effective and field-portable lensless imaging platform for quantitative microscopy. In this platform, the object is placed on top of an image sensor chip without using any lens. We use a low-cost galvo scanner to rapidly scan an unknown laser speckle pattern on the object. To address the positioning repeatability and accuracy issues, we directly recover the positional shifts of the speckle pattern based on the phase correlation of the captured images. To bypass the resolution limit set by the imager pixel size, we employ a sub-sampled ptychographic phase retrieval process to recover the complex object. We validate our approach using a resolution target, a phase target, and a biological sample. Our results show that accurate, high-quality complex images can be obtained from a lensless dataset with as few as 10 images. We also demonstrate the reported approach to achieve a 6.4 mm by 4.6 mm field of view and a half pitch resolution of 1 miron. The reported approach may provide a quantitative lensless imaging strategy for addressing point-of-care, global-health, and telemedicine related challenges.

Abstract:A facile method is presented for achieving comprehensive two-dimensional droplet manipulations in closed microstructures consisting of microwell arrays and a straight microchannel. In this method, picoliter/nanoliter droplets with controllable sizes and numbers are sampled from nanoliter samples/reagents with almost 100% efficiency. Droplet motions are precisely controlled in the ±X-direction and ±Y-direction by managing hydrostatic pressure and magnetic repulsion, respectively. As a demonstration, a fluorescein-labeled droplet and a deionized droplet are successively generated and trapped in adjacent microwells. Then their positions are quickly exchanged without cross-contamination and fusion is implemented on-demand. After operations, hydrophobic ferrofluid can be completely replaced by mineral oil and droplets still remain in microwells safely. A typical fluorescence intensity-based assay is demonstrated: droplet arrays containing copper ion are diluted disproportionately first and then detected by addition of droplet arrays containing Calcein. With the ability of comprehensive two-dimensional droplet manipulations, this method could be used in various miniaturized biochemical analyses including requirements of multistep procedures and in situ monitoring.

In the first implementation, we use a low-cost galvo scanner to rapidly scan an unknown laser speckle pattern on the object. To address the positioning repeatability and accuracy issues, we directly recover the positional shifts of the speckle pattern based on the phase correlation of the captured images. To bypass the resolution limit set by the imager pixel size, we employ a sub-sampled ptychographic phase retrieval process to recover the complex object. In the second implementation, we place a thin diffuser in between the object and the image sensor for light wave modulation. By blindly scanning the unknown diffuser to different x-y positions, we acquire a sequence of modulated intensity images for quantitative object recovery. Different from previous ptychographic implementations, we employ a unit magnification configuration with a Fresnel number of similar to 50,000, which is orders of magnitude higher than previous ptychographic setups. The unit magnification configuration allows us to have the entire sensor area, 6.4 mm by 4.6 mm, as the imaging field of view. The ultra-high Fresnel number enables us to directly recover the positional shift of the diffuser in the phase retrieval process. In this second implementation, we use a low-cost, DIY scanning stage to perform blind diffuser modulation. We further employ an up-sampling phase retrieval scheme to bypass the resolution limit set by the imager pixel size and demonstrate a half-pitch resolution of 0.78 mu m. For both implementations, we validate the imaging performance via various biological samples. The reported platforms provide cost-effective and turnkey solutions for large field-of-view, high-resolution, and quantitative on-chip microscopy. They are adaptable for a wide range of point-of-care-, global-health-, and telemedicine-related applications.

Abstract:Abstract Droplet microfluidics has emerged as a critical component of several high-throughput single-cell analysis techniques in biomedical research and diagnostics. Despite significant progress in the development of individual assays, multiparametric optical sensing of droplets and their encapsulated contents has been challenging. The current approaches, most commonly involving microscopy-based high-speed imaging of droplets, are technically complex and require expensive instrumentation, limiting their widespread adoption. To address these limitations, we developed the OptiDrop platform; this platform is a novel optofluidic setup that leverages the principles of flow cytometry. Our platform enables on-chip detection of the scatter and multiple fluorescence signals from the microfluidic droplets and their contents using optical fibers. The highly customizable on-chip optical fiber-based signal detection system enables simplified, miniaturized, low-cost, multiparametric sensing of optical signals with high sensitivity and single-cell resolution within each droplet. To demonstrate the ability of the OptiDrop platform, we conducted a differential expression analysis of the major histocompatibility complex (MHC) protein in response to IFN γ stimulation. Our results showed the platform’s ability to sensitively detect cell surface biomarkers using fluorescently labeled antibodies. Thus, the OptiDrop platform combines the versatility of flow cytometry with the power of droplet microfluidics to provide wide-ranging, scalable optical sensing solutions for research and diagnostics.

Abstract:We presented a microfluidic device for the preparation of monodisperse microdroplets with a small volume of samples or reagents, which is power-free, user-friendly and based only on a highly portable syringe. Our method requires only hand-operated syringes and sharpened capillaries without any complicated experimental setups, making the entire system portable and user-friendly for non-technical users. Vacuum is generated by pulling the plunger of the syringe on site, and fluid is generated by vacuum. The droplet size can be flexibly controlled by adjusting the size of micropores and capillary or vacuum degree. More potentially, microliter samples or reagents can also be prepared from it into emulsions. Unlike traditional methods, our device is self-activated, avoiding the need for external power supply while ensuring fewer samples or reagents consumption, simplifying operations and saving costs, facilitating immediate diagnostic testing or field trace substance detection.
