Abstract:Mass extinctions are recognized through the study of fossil groups across event horizons, and from analyses of long-term trends in taxonomic richness and diversity. Both approaches have inherent flaws, and data that once seemed reliable can be readily superseded by the discovery of new fossils and/or the application of new analytical techniques. Herein the current state of the Cretaceous-Tertiary (K-T) biostratigraphical record is reviewed for most major fossil clades, including: calcareous nannoplankton, dinoflagellates, diatoms, radiolaria, foraminifera, ostracodes, scleractinian corals, bryozoans, brachio-pods, molluscs, echinoderms, fish, amphibians, reptiles and terrestrial plants (macrofossils and palynomorphs). These reviews take account of possible biasing factors in the fossil record in order to extract the most comprehensive picture of the K-T biotic crisis available. Results suggest that many faunal and floral groups (ostracodes, bryozoa, ammonite cephalopods, bivalves, archosaurs) were in decline throughout the latest Maastrichtian while others (diatoms, radiolaria, benthic foraminifera, brachiopods, gastropods, fish, amphibians, lepidosaurs, terrestrial plants) passed through the K-T event horizon with only minor taxonomic richness and/or diversity changes. A few microfossil groups (calcareous nannoplankton, dinoflagellates, planktonic foraminifera) did experience a turnover of varying magnitudes in the latest Maastrichtian-earliest Danian. However, many of these turnovers, along with changes in ecological dominance patterns among benthic foraminifera, began in the latest Maastrichtian. Improved taxonomic estimates of the overall pattern and magnitude of the K-T extinction event must await the development of more reliable systematic and phylogenetic data for all Upper Cretaceous clades.

Abstract:In recent years there has been considerable interest in determining whether dinosaurs were in decline in the run up to the asteroid impact that probably caused their mass extinction at the end of the Cretaceous period, 66 million years ago. Although birds (a dinosaur subclade) survived into the ensuing Palaeogene, non-avian dinosaurs were wiped out. Environmental changes and trophic restructuring have been put forward as possible causes may have underlain a potential decline before the asteroid impact, but other studies suggest there was no such decline. The key questions are how intact the fossil record is and how the gaps in it are filled. Writing in Cambridge Prisms: Extinction , Allen et al. take a Bayesian phylodynamic modelling approach to the question by looking at 16 phylogenies using two alternative models with different approaches to sampling information and to modelling changes in the number of species through time. One model returns a declining-diversity result, but the other fails to do so — this indicates that model design differences have a marked effect on diversification estimates. In other words, using the phylogenies currently available, it is not possible to definitively show whether or not dinosaurs were in decline prior to the end-Cretaceous event. The authors argue that only more densely sampled and accurate fossil timetrees, as well as models that capture more information about the quality of the dinosaur fossil record, will allow for a definitive answer. How complete are Cretaceous/Tertiary (K/T) boundary sections--2: High latitude extension of the K/T composite standard reference section

Abstract:Reliable interpretation of stratigraphic data bearing on the K/T boundary impact/extinction controversy requires the existence of accurate, high resolution, and independently-justified chronostratigraphic interpretations for K/T boundary sections and deep sea cores. MacLeod and Keller (1991a,b) employed graphic correlation to summarize biostratigraphic and lithostratigraphic data from 15 K/T boundary sections within a common chronostratigraphic model. Results of that study indicated that trans-K/T hiatuses were common in virtually all boundary sequences, especially those from deep sea cores. This observation is in accord with K/T sequence stratigraphy which predicts stratigraphic condensation and deep sea hiatuses production in response to the rapid rise in eustatic sea level that took place across the K/T boundary (see Haq, 1987). Olsson and Liu (1992) have recently criticized this model, arguing that the differences observed in biostratigraphic datum distribution between neritic sections and deep sea cores were the result of ecological exclusion of lowermost Danian Zone PO faunas from open ocean habitats. New stratigraphic data from the high latitude stratigraphic records of Nye Kloev (Denmark), ODP Site 690 (Weddell Sea) and ODP Site 738 (Kerguelen Plateau), along with a restudy of the original correlations, provides data that are inconsistent with Olsson and Liu's (1992) criticisms. A well-developed Zonemore » PO fauna has now been recovered from a deep sea core (Site 738). Integration of these and other high latitude records into the K/T CSRS enables the relative duration of boundary hiatuses, relative sediment accumulation rates, and the global sequence of fossil appearances/disappearances to be estimated with greater accuracy.« less
Overview of End Cretaceous Extinctions☆

Abstract:Although the end-Cretaceous extinction event goes by a variety of names in both the technical and popular literature (e.g., Cretaceous–Tertiary (K–T) mass extinction, K–T boundary extinction, Cretaceous–Paleocene (K–Pg) mass extinction, Cretaceous–Palaeogene (K–Pg) extinction), it is most closely associated with the uppermost Cretaceous System/Stage – the Maastrichtian – and, to a lesser extent, the lowermost Palaeogene Epoch/Age – the Danian. As such, any review of effects and causes that may (or may not) have occurred during this episode of Earth history must begin with a review of the stratigraphy of these two intervals, not only because this provides the temporal, environmental, geographic, and tectonic context within which the extinction event must be understood, but also because the study cause–effect associations in Earth history is, by definition, largely a stratigraphic exercise.
Comparative biogeographic analysis of planktic foraminiferal survivorship across the Cretaceous/Tertiary (K/T) boundary

Abstract:It is now widely recognized that a large number of Cretaceous planktic foraminiferal species are commonly found associated with fully Danian faunas in many K/T boundary sections and deep-sea cores. This "Cretaceous" fauna has traditionally been regarded as representing the reworking of older Cretaceous sediments into younger strata, though recent isotopic data from some species indicates that, at least in these instances, the reworking hypothesis is false. To further test this reworking hypothesis the biogeography of this "Cretaceous" fauna is compared to the underlying uppermost Maastrichtian biogeography and to the biogeography of lowermost Danian planktic foraminiferal faunas. Results show that there is no regular decline in species richness, extinction, or faunal co-occurrence values for this "Cretaceous" fauna at progressively higher (=younger) Danian stratigraphic horizons. Moreover, there is no compelling association between the stratigraphic persistence of this "Cretaceous" fauna and shallow depositional settings. Instead, this fauna is characterized by: (1) a close (and predictive) association between "Cretaceous" and indigenous Danian species richness values throughout the lower Danian, (2) a close numerical and geographic correspondence between Danian speciation and the disappearance of "Cretaceous" species from the Danian fossil record, and (3) a pronounced similarity between changes in the general biogeographic structures of the "Cretaceous" and associated Danian faunas throughout the study interval. These data suggest that the K/T planktic foraminiferal extinction event exhibited a marked geographic structure with low and middle latitude faunas experiencing differentially high extinction rates in the lowermost Danian zones P0 and P1a and high latitude survivor faunas persisting more or less unchanged into the overlying zone, P1b and P1c. Taken together, these results challenge the traditional concept of an instantaneous uppermost Cretaceous planktic foraminiferal mass extinction and its proposed causal connection to bolide impact.
Inducement of Heterochronic Variation in a Species of Planktic Foraminifera by a Late Eocene Impact Event

Abstract:While it is well known that the cosmic impact event at or near the Cretaceous-Tertiary boundary coincides with an interval of mass extinction, a similar impact (or series of impacts) near the Eocene-Oligocene boundary presents a more complex picture, in terms of associated fluctuations in marine biotic diversity. Tektites, microtektites, and mineral grains exhibiting features of shock metamorphism found in Eocene sediments of the western N. Atlantic, Caribbean, and Gulf of Mexico (comprising the North American microtektite strewn field) offer compelling evidence for a catastrophic impact event. Despite the magnitude of this event, however, few extinctions in the planktic marine fauna are known to have occurred coincident with this event. Instead, changes in relative abundance, morphology, and development occurred. Cosmic impacts generally have been interpreted as influencing the course of evolution through the wholesale elimination of significant portions of standing biotic diversity. Indeed, extinction traditionally has been viewed as the negative side of evolution. In some instances, it is suggested such impact events can serve instead to increase, rather than decrease, morphological and ecological diversity, by altering the developmental programs within species at the level of the local population.
A critique of Thompson and Ramírez-Barahona (2023) or: how I learned to stop worrying and love the fossil record

Abstract:A recent study published in Biology Letters by Thompson and Ramírez-Barahona (2023) argued that, according to analyses of diversification on two massive molecular phylogenies comprising thousands of species, there is no evidence that angiosperms (i.e. flowering plants) were affected by the Cretaceous–Paleogene mass extinction. Here, I critique these conclusions from both methodological and philosophical perspectives. I demonstrate that the methods used in their study possess statistical limitations that strongly reduce the power to detect a true mass extinction event using data similar to those analysed by Thompson and Ramírez-Barahona (2023). Additionally, I use their study as a springboard to examine the relationship between phylogenetic and fossil evidence in diversification studies.

Biogeography of Cretaceous/tertiary (k/t) Planktic Foraminifera

Abstract:As a result of the process‐level connections between biogeography, systematics, and ecology, analyses of the spatial distribution of organisms across major extinction events can be used to probe the paleobiological structure of those events and constrain the range of plausible explanatory models. Investigation of the biogeography of planktic foraminiferal faunas across the Cretaceous/Tertiary (K/T) boundary using a high‐resolution, taxonomically‐consistent, global database of more that 22 different boundary sections and deep‐sea cores reveals that this group did not undergo a stratigraphically instantaneous 'mass extinction' at the K/T boundary that is co‐incident with unambiguous independent evidence for a bolide impact. Rather, this event is better described as an extended or prolonged faunal turnover that was spread over a stratigraphic interval that, in some sections, spans several meters which, in turn, are estimated (using radiometric calibration) to represent as much 2–3 m.y. Beginning in the uppermost Maastrichtian Pseudotextularia deformis Zone, this K/T planktic foraminiferal faunal turnover proceeded in three taxonomically, ecologically, and geographically distinct waves. The first of these was entirely confined to the uppermost Maastrichtian and involved large, highly ornamented, deeper dwelling species that persisted in low relative abundances during this interval and were, for the most part, confined to the Tethyan faunal realm. Extinction of this fauna was completed by the uppermost P. deformis Zone‐prior to any independent evidence for bolide impact. The remaining Cretaceous planktic foraminiferal fauna was composed of smaller, more abundant, surface‐dwelling species that were almost evenly divided, in terms of species richness, into coiled (globigerine) and serial (heterohelicid) morphotypes. While this uppermost Maastrichtian planktic foraminiferal fauna exhibited marked patterns of spatial differentiation between low through middle and high latitude species assemblages, it apparently encountered and crossed the K/T boundary intact, with no disruption of either taxic or spatial structure. The final extinction of this K/T survivor fauna proceeded in two temporally and geographically distinct episodes. First, in most lower Danian Zones P0 and Pla, survivor species inhabiting low and middle latitude Tethyan habitats were progressively replaced by the evolving indigenous Danian planktic foraminiferal fauna. This replacement was accompanied by a decline in primary productivity with the Tethyan faunal province. High latitude boreal and austral survivor species remained relatively unaffected by this second extinction wave. These high latitude K/T survivor species, however, were decimated by the third wave of trans‐K/T extinctions in Zones Plb and Plc where they appear to have been ecologically replaced by indigenous high latitude Danian species. By the end of Zone Plc only three "Cretaceous"; species remained (all belonging to a single genus), two of which disappear from the fossil record in the overlying upper Danian Zone Pld. Correlation of these temporal and spatial patterns with independent evidence of changes in the physical and biotic structure of marine environments indicates that all three waves of trans‐K/T planktic foraminiferal extinctions were driven by a combination of environmental and biotic factors. This long‐term environmentally driven trans‐K/T extinction model also takes stratigraphic effects resulting from a coeval and rapid rise in eustatic sea level into explicit consideration. Hiatuses resulting from this transgression removed the critical trans‐K/T interval (upper uppermost Maastrichtian P. deformis Zone through Danian Zone Pla) in most low and middle latitude deep‐sea cores, thus juxtaposing faunas of very different age and giving the misleading appearance, both in terms of the fauna and associated chemical and isotopic indicators, of an abrupt change of the K/T boundary. The Cretaceous/Tertiary Boundary Stratotype Section at El Kef, Tunisia: How Catastrophic Was the Mass Extinction?

Abstract:The Cretaceous/Tertiary (K/T) boundary stratotype section at El Kef, Tunisia, represents the most complete and expanded sedimentary record across this important mass extinction horizon presently known. High resolution analysis of planktic foraminifera in two outcrops (El Kef I-stratotype and El Kef II) along with comparisons between planktic and benthic foraminifera, calcareous nannofossils, ostracods, pollen and spores, and dinoflagellates indicate that major changes across the K/T boundary are registered only in benthic and planktic foraminifera and calcareous nannofossils. Biotic changes in benthic foraminifera are unique to Fl Kef and similarly shallow continental shelf sections and appear to be the result of a sea-level regression in the latest Maastrichtian followed by a sea-level rise across the K/T boundary that was accompanied by expansion of the local oxygen minimum zone (OMZ). Biotic changes in planktic foraminifera appear partly related to these conditions also, but in general reflect more global oceanographic changes. For instance, species extinctions are gradual and selective as observed in K/T sections worldwide, rather than random and abrupt. Although there is a 69% decline in species richness between 25 cm below and 10 cm above the K/T boundary, only rare species disappeared. Their combined relative abundance constitute less than 20% of the total population. About 52% of these extinct taxa (8% of the population) are large, ornate, morphologically complex tropical-subtropical forms that lived at or below the thermocline. No planktic foraminifera from this depth range survived the K/T boundary event. All survivor tart were surface dwellers living within the photic zone. Their relative abundance (similar to 80%) dominates both Cretaceous and early Tertiary populations.These data indicate that the K/T biotic record in the shallow continental shelf section at El Kef was significantly influenced by local conditions which, combined with the latest Maastrichtian sea-level regression and subsequent sealevel rise, resulted in shallowing of the local OMZ relative to the sea-surface. Shallowing of the local OMZ lead to the selective disappearance of benthic faunas and may have adversely affected the surviving photic zone dwellers. The selective nature of species extinctions, however, appear to be related partly to long-term global oceanographic changes which were accelerated at the K/T boundary possibly by a bolide impact.
How Complete Are Cretaceous /tertiary Boundary Sections? A Chronostratigraphic Estimate Based on Graphic Correlation

Abstract:Cogent interpretations of data bearing on the Cretaceous/Tertiary (K/T) extinction controversy depend on the existence of accurate chronostratigraphic models for the various K/T boundary sections. We have employed the graphic correlation technique to summarize biostratigraphic and lithostratigraphic data from 15 intensively sampled K/T boundary sections within a common chronostratigraphic model. Our results indicate that almost all of these sections, along with 13 additional boundary sections not used to construct the model, contain prolonged and in many cases multiple hiatuses. Of these 28 boundary sections, only six were found to contain a continuous record of sediment accumulation across the K/T boundary itself. These six K/T-complete sections are El Kef (Tunisia), Agost (Spain), Caravaca (Spain), and three sections along the Brazos River (Texas).A comparative analysis of hiatus distributions among these 28 K/T boundary sections also reveals the presence of systematic differences between continental-shelf and deep-sea depositional environments. The lower Danian interval immediately following the K/T boundary, and extending into biochronozones PO and P1a, is typically missing from the deep sea, whereas boundary sections deposited in shallower middle-neritic to upper-slope environments are in most cases complete across the K/T boundary. These shallow, neritic boundary sections, however, are in many instances disrupted by hiatuses at the P0/P1a boundary and again in the upper part of Zone P1a. These differential patterns of hiatus distribution between deep-sea and continental-shelf depositional settings appear to be linked to sea-level fluctuations. Our data suggest that the apparently sudden mass extinction of planktonic Foraminifera and anomalies in the occurrence of geochemical tracers that are characteristic of the K/T boundary in deep-sea sections may be artifacts of a temporally incomplete deep-sea stratigraphic record.
The Geological Extinction Record: History, Data, Biases, and Testing

Abstract:The geological record represents the only source of data available for documenting long-term historical patterns of extinction intensity and extinction susceptibility. Such data are critical for testing hypotheses of extinction causality in the modern world as well as in deep time. The study of extinction is relatively new. Prior to 1800, extinctions were not accepted as a feature of the natural environment. Even after extinctions were recognized to have occurred in Earth's geological past, they were deemed to have played a minor role in mediating evolutionary processes until the 1950s. Global extinction events are now recognized as having been a recurring feature of the history of life and to have played an important role in promoting biotic diversification. Interpretation of the geological extinction record is rendered complex as a result of several biasing factors that have to do with the spatial and temporal resolutions at which the data used to study extinctions have been recorded: fluctuations in sediment accumulation rates, the presence of hiatuses in the stratigraphic sections/cores from which fossils are collected, and variation in the volumes of sediments that can be searched for fossils of different ages. The action of these factors conspires to render the temporal and geographic records of fossil occurrences incomplete in many local stratigraphic sections and cores. In some cases, these stratigraphic and sampling uncertainties can be quantified and taken into account in interpretations of that record. However, their effects can never be eliminated entirely. Testing hypotheses of global extinction causality requires acknowledgment of the uncertainties inherent in extinction data, the search for unique predictions of historical patterns of variation or associations that can, in principle, be preserved in the fossil record and tied logically to the operation of specific causal processes, and to adoption of an explicitly comparative approach that establishes the presence of multiple instances of the predicted cause-effect couplets within a well-documented chronostratigraphic context.
Two Major Extinction Events in the Evolutionary History of Turtles: One Caused by an Asteroid, the Other by Hominins

Abstract:AbstractWe live in a time of accelerated biological extinctions that has the potential to mirror past mass extinction events. However, the rarity of mass extinctions and the restructuring of diversity they cause complicate direct comparisons between the current extinction crisis and earlier events. Among animals, turtles (Testudinata) are one of few groups that have both a rich fossil record and sufficiently stable ecological and functional roles to enable meaningful comparisons between the end-Cretaceous mass extinction (∼66 Ma) and the ongoing wave of extinctions. Here we analyze the fossil record of the entire turtle clade and identify two peaks in extinction rates over their evolutionary history. The first coincides with the Cretaceous-Paleogene transition, reflecting patterns previously reported for other taxa. The second major extinction event started in the Pliocene and continues until now. This peak is detectable only for terrestrial turtles and started much earlier in Africa and Eurasia than elsewhere. On the basis of the timing, geography, and functional group of this extinction event, we postulate a link to co-occurring hominins rather than climate change as the cause. These results lend further support to the view that negative biodiversity impacts were already incurred by our ancestors and related lineages and demonstrate the severity of this continued impact through human activities.
Untangling the tree or unravelling the consensus? Recent developments in the quest to resolve the broad-scale relationships within Dinosauria

Abstract:The phylogenetic relationships of the major lineages within Dinosauria have come under intense scrutiny in recent years. In 2017, a radical new hypothesis of early dinosaur evolution, the 'Ornithoscelida hypothesis', was proposed, prompting a flurry of work in this area. However, instead of untangling the phylogenetic tree of dinosaurs as hoped, this further research unravelled the scientific consensus on dinosaur origins and their early relationships. Multiple hypotheses have now been proposed, including several that position the 'traditionally' non-dinosaurian silesaurids within Dinosauria. There is no sign of an emerging consensus, with all possible combinations of the three major dinosaur clades (Ornithischia, Theropoda and Sauropodomorpha) having been recovered by recent phylogenetic analyses. The existence of several 'wildcard taxa' and clades with uncertain affinities around the base of Dinosauria complicates efforts to differentiate these hypotheses. Recent studies have suggested that the data sets used to investigate the phylogenetic relationships of Dinosauria might be fatally flawed. The construction of new data sets with a stronger focus on the logical underpinning of characters, in addition to the inclusion of newly described or redescribed taxa, will likely hold the key to resolving this debate.

Abstract:A quantitative scale for measuring greatness, G , of mass extinctions is proposed on the basis of rate of biodiversity diminution expressed as the product of the loss of biodiversity, called magnitude ( M ), and the inverse of time in which that loss occurs, designated as intensity ( I ). On this scale, the catastrophic Cretaceous–Tertiary (K-T) extinction appears as the greatest since the Ordovician and the only one with a probable extraterrestrial cause. The end-Permian extinction was less great but with a large magnitude ( M ) and smaller intensity ( I ); only some of its individual episodes involved some semblance of catastrophe. Other extinctions during the Phanerozoic, with the possible exception of the end-Silurian diversity plunge, were parts of a forced oscillatory phenomenon and seem caused by marine- and land-habitat destruction during continental assemblies that led to elimination of shelves and (after the Devonian) rain forests and enlargement of deserts. Glaciations and orogenies that shortened and thickened the continental crust only exacerbated these effects. During the Mesozoic and Cainozoic, the evolution of life was linearly progressive, interrupted catastrophically only at the K-T boundary. The end-Triassic extinction was more like the Paleozoic extinctions in nature and probably also in its cause. By contrast, the current extinction resembles none of the earlier ones and may end up being the greatest of all.
Identifying Phanerozoic Extinction Controls: Statistical Considerations and Preliminary Results

Abstract:Two prominent patterns have been recognized in Phanerozoic extinction data: (1) a quasi-periodic distribution of extinction-intensity peaks, and (2) a linear, declining background extinction intensity gradient. Characterization and interpretation of both patterns are necessary to understand Phanerozoic extinction controls. The extinction-intensity peak spectrum has been variously interpreted as a reflection of the time-series of major sea-level regressions, continental flood-basalt province (CFBP) eruptions, and bolide impacts. In order to evaluate the level of association between these time-series and the Phanerozoic marine invertebrate extinction record statistically, a new Monte Carlo simulation strategy is presented. Results of simulation-based tests suggest that the time-series of major, eustatic sea-level regressions and CFBP eruption events have a statistically significant (p <= 0.05) association with Tatarian-Pliocene, stage-level, extinction intensity peaks. Associations between this peak series and the time-series of crater-producing bolide impacts do not appear significant at this level. A limited multicausal event scenario was also tested using the Monte Carlo method, and recognized the combination of sea-level regression and CFBP volcanism to be significantly associated with the largest extinction intensity peaks of the last 250 Ma. The background extinction-intensity gradient has been interpreted variously as: (1) an indicator of progressive improvement in extinction resistance through selection; (2) the by-product of an invasion of marginal (extinction-resistant) habitats; and (3) as a taxonomic-stratigraphical artefact. Results of subdivided linear trend analyses suggest that the background extinction-intensity gradient is largely confined to the Late Palaeozoic-Cenozoic interval. No statistically significant gradient is present in the most recent compilation of Early-Middle Palaeozoic data on marine, invertebrate extinctions. The timing of gradient initiation and extinction variance analyses suggest that reorganization of global carbon cycles and oceanographical circulation patterns in the Devonian-Early Carboniferous, and the evolutionary appearance of modern phytoplankton groups in the Late Triassic both had dramatic effects on the character of the extinction-intensity gradient.

Abstract:Last year, we published research using phylogenetic comparative methods (PCMs) to reveal no phylogenetic evidence for elevated lineage-level extinction rates in angiosperms across K-Pg (Thompson JB, Ramírez-Barahona S. 2023 No phylogenetic evidence for angiosperm mass extinction at the Cretaceous–Palaeogene (K-Pg) boundary. Biol. Lett. 19 , 20230314. (doi:10.1098/rsbl.2023.0314)), results that are in step with the global angiosperm fossil record. In a critique of our paper (Hagen ER. 2024 A critique of Thompson and Ramírez-Barahona (2023) or: how I learned to stop worrying and love the fossil record. EcoEvoRxiv. (doi:10.32942/X2631W)), simulation work is presented to argue we erred in our methodological choices and interpretations, and that we should have deferred to fossil evidence. In our opinion, underlying this critique are poor methodological choices on simulations and philosophical problems surrounding the definition of a mass extinction event, which leads to incorrect interpretations of both the fossil record and PCMs. We further argue that deferring to one source of evidence in favour of the other shuts the door to important evolutionary and philosophical questions.

Abstract:The origin of crown birds (Neornithes) remains contentious owing to conflicting divergence time hypotheses obtained from alternative sources of data. The fossil record suggests limited diversification of Neornithes in the Late Mesozoic and a substantial radiation in the aftermath of the Cretaceous–Palaeogene (K–Pg) mass extinction, approximately 66 Ma. Molecular clock studies, however, have yielded estimates for neornithine origins ranging from the Early Cretaceous (130 Ma) to less than 10 Myr before the K–Pg. We use Bayes factors to compare the fit of node ages from different molecular clock studies to an independent morphological dataset. Our results allow us to reject scenarios of crown bird origins deep in the Early Cretaceous, as well as an origin of crown birds within the last 10 Myr of the Cretaceous. The scenario best supported by our analyses is one where Neornithes originated between the Early and Late Cretaceous ( ca 100 Ma), while numerous divergences within major neoavian clades either span or postdate the K–Pg. This study affirms the importance of the K–Pg on the diversification of modern birds, and the potential of combined-evidence tip-dating analyses to illuminate recalcitrant ‘rocks versus clocks’ debates.

Abstract:Rate shifts in speciation and extinction have been recognised as important contributors to the creation of evolutionary patterns. In particular, the distribution of modern clade sizes is difficult to reconcile with models that do not include them. Although recent advances have allowed rate shifts to be integrated into evolutionary models, these have largely been for the purpose of inferring historical rate shifts across phylogenetic trees. In addition, these models have typically assumed an independence between patterns of diversification and rates of molecular and morphological evolution, despite there being mounting evidence of a connection between them. Here, we develop a new model with two principal goals: first, to explore the general patterns of diversification implied by constantly changing rates, and secondly to integrate diversification, molecular and morphological evolution into a single coherent framework. We thus develop and analyse a covariant birth-death process in which rates of all evolutionary processes (i.e. speciation, extinction and molecular and morphological change) covary continuously, both for each species and through time. We use this model to show that modern diversity is likely to be dominated by a small number of extremely large clades at any historical epoch; that these large clades are expected to be characterised by explosive early radiations accompanied by elevated rates of molecular evolution; and that extant organisms are likely to have evolved from species with unusually fast evolutionary rates. In addition, we show that under such a model, the amount of molecular change along a particular lineage is essentially independent of its height, which further weakens the molecular clock hypothesis. Finally, our model predicts the existence of “living fossil” sister groups to large clades that are both species poor and have exhibited slow rates of morphological and molecular change. Although our model is highly stochastic, it includes no special evolutionary moments or epochs. Our results thus demonstrate that the observed historical patterns of evolution can be modelled without invoking special evolutionary mechanisms or innovations that are unique to specific times or taxa, even when they are highly non-uniform: instead they could emerge from a process that is fundamentally homogeneous throughout time.

Abstract:Mass extinctions have profoundly influenced the history of life, not only through the death of species but also through changes in ecosystem function and structure. Importantly, these events allow us the opportunity to study ecological dynamics under levels of environmental stress for which there are no recent analogues. Here, we examine the impact and selectivity of the Late Triassic mass extinction event on the functional diversity and functional composition of the global marine ecosystem, and test whether post‐extinction communities in the Early Jurassic represent a regime shift away from pre‐extinction communities in the Late Triassic. Our analyses show that, despite severe taxonomic losses, there is no unequivocal loss of global functional diversity associated with the extinction. Even though no functional groups were lost, the extinction event was, however, highly selective against some modes of life, in particular sessile suspension feeders. Although taxa with heavily calcified skeletons suffered higher extinction than other taxa, lightly calcified taxa also appear to have been selected against. The extinction appears to have invigorated the already ongoing faunal turnover associated with the Mesozoic Marine Revolution. The ecological effects of the Late Triassic mass extinction were preferentially felt in the tropical latitudes, especially amongst reefs, and it took until the Middle Jurassic for reef ecosystems to fully recover to pre‐extinction levels.
