Abstract:A technique is demonstrated to detect DNA hybridization at low concentrations, based on Surface-Enhanced Raman Scattering (SERS) using silicon nanostructures coated with gold–silver as substrate. Standard silicon process technologies were employed to fabricate the SERS substrates featuring nanogaps with a characteristic distance of 15±10nm. Target DNA was hybridized with cysteine-modified Peptide Nucleic Acids (PNA), which was previously fixed into the nanogaps as the capture sites. After hybridization, the introduced phosphate groups from the backbone of the target DNA showed strong affinity to an inorganic linker, Zr4+, so that resulting in the assembly substrate–PNA–DNA–Zr. Since PNA does not possess phosphate groups, the linker is avoided when there is no hybridization from the complimentary DNA. Subsequently, the assembly of substrate–PNA–DNA–Zr was incubated with a Raman label, Rhodamine B (RB). The carboxylic acid group in RB reacted with the linker Zr4+ allowing this Raman Label to be attached to the assembly substrate–PNA–DNA–Zr. The Raman peaks corresponding to RB were selected to detect the target DNA, with a detection limit of 1×10−12M.

Abstract:In this paper, we have studied the interaction between a new synthesized probe type host molecule, RhB-beta-CDcn, and DNA as well as the effect of temperature upon the function of this probe using spectrum method. The mode of the interaction between probe molecule and DNA, the ability of their intercalation and the effect of temperature upon host molecule containing guest molecule were discussed. In addition, the mechanism of recognition between the host molecule and the guest molecules was also studied.

Abstract:The adsorption-desorption transition of DNA in DNA-dendrimer solutions is observed when high-valence anions, such as hexavalent anions, are added to the DNA-dendrimer solutions. In the DNA-dendrimer solutions with low-valence anions, dendrimers bind tightly with the V-shaped double-stranded DNA. When high-valence anions, such as pentavalent or hexavalent anions, are added to the DNA-dendrimer solutions, the double-stranded DNA chains can be stretched straightly and the dendrimers are released from the double-stranded DNA chains. In fact, adding high-valence anions to the solutions can change the charge spatial distribution in the DNA-dendrimer solutions, and weaken the electrostatic interactions between the positively charged dendrimers and the oppositely charged DNA chains. Adsorption-desorption transition of DNA is induced by the overcharging of dendrimers. This investigation is capable of helping us understand how to control effectively the release of DNA in gene/drug delivery because an effective gene delivery for dendrimers includes non-covalent DNA-dendrimer binding and the effective release of DNA in gene therapy.
Fluorescent Bioprobes: Structural Matching in the Docking Processes of Aggregation-Induced Emission Fluorogens on DNA Surfaces.

Abstract:Whereas most conventional DNA probes are flat disklike aromatic molecules, we explored the possibility of developing quadruplex sensors with nonplanar conformations, in particular, the propeller-shaped tetraphenylethene (TPE) salts with aggregation-induced emission (AIE) characteristics. 1,1,2,2-Tetrakis[4-(2-triethylammonioethoxy)phenyl]ethene tetrabromide (TPE-1) was found to show a specific affinity to a particular quadruplex structure formed by a human telomeric DNA strand in the presence of K(+) ions, as indicated by the enhanced and bathochromically shifted emission of the AIE fluorogen. Steady-state and time-resolved spectral analyses revealed that the specific binding stems from a structural matching between the AIE fluorogen and the DNA strand in the folding process. Computational modeling suggests that the AIE molecule docks on the grooves of the quadruplex surface with the aid of electrostatic attraction. The binding preference of TPE-1 enables it to serve as a bioprobe for direct monitoring of cation-driven conformational transitions between the quadruplexes of various conformations, a job unachievable by the traditional G-quadruplex biosensors. Methyl thiazolyl tetrazolium (MTT) assays reveal that TPE-1 is cytocompatible, posing no toxicity to living cells.

Abstract:With 4'-amino-N,N-diethylaniline and aniline as starting materials, methylene violet 3RAX 1 and its derivatives 2-5 were synthesised. The five compounds were characterised by IR, UV-vis, and H-1 NMR spectroscopy and mass spectrometry. The binding mode between the synthesised compounds and DNA were investigated. The results show that both compounds 1 and 5 bind to DNA by an intercalative mode, while compounds 2-4 interact with DNA through a mixed binding mode involving groove binding and electrostatic interactions. The photocleavage ability of the five compounds to DNA were calculated to be 38, 40, 30, 20, and 13%, respectively, when their concentration was adjusted to 400 mu M. The singlet oxygen production of compounds measured by the 1,3-diphenylisobenzofuran method was consistent with the trend of DNA photocleavage ability. The DNA studies suggest that the binding mode between methylene violet 3RAX and DNA, the ability of methylene violet 3RAX to generate singlet oxygen, and the DNA photocleavage activity could be adjusted through modification of the amino group on methylene violet 3RAX.
Investigation of the Binding Modes Between AIE-active Molecules and Dsdna by Single Molecule Force Spectroscopy.

Abstract:AIE (aggregation-induced emission)-active molecules hold promise for the labeling of biomolecules as well as living cells. The study of the binding modes of such molecules to biomolecules, such as nucleic acids and proteins, will shed light on a deeper understanding of the mechanisms of molecular interactions and eventually facilitate the design/preparation of new AIE-active bioprobes. Herein, we studied the binding modes of double-stranded DNA (dsDNA) with two types of synthetic AIE-active molecules, namely, tetraphenylethene-derived dicationic compounds (cis-TPEDPy and trans-TPEDPy) and anthracene-derived dicationic compounds (DSAI and DSABr-C6) using single molecule force spectroscopy (SMFS) and circular dichroism (CD) spectroscopy. The experimental data indicate that DSAI can strongly intercalate into DNA base pairs, while DSABr-C6 is unable to intercalate into DNA due to the steric hindrance of the alkyl side chains. Cis-TPEDPy and trans-TPEDPy can also intercalate into DNA base pairs, but the binding shows strong ionic strength dependence. Multiple binding modes of TPEDPy with dsDNA have been discussed. In addition, the electrostatic interaction enhanced intercalation of cis-TPEDPy with dsDNA has also been revealed.

Abstract:Under acidic conditions, neutral red (NR) binds with DNA. The Scatchard plots for the reaction were constructed from the fluorescence spectral data which are best fitted by the neighbour exclusion model with an intrinsic binding constant of 4.5×105M−1 and an exclusion parameter of about 1 base pair. Upon binding to DNA, broadening was observed; in addition there is a hypochromic effect and small blue shift at low concentrations of DNA. In contrast, there is a hyperchromic effect and red shifts in the absorption spectrum for high concentrations of DNA. Fluorescence of NR is efficiently quenched by DNA at low concentrations and is greatly enhanced by DNA at high concentrations. The Stern–Volmer quenching constant was obtained from the linear quenching plots. Resonance light scattering (RLS), using a common spectrofluorometer, was applied for determination of nucleic acids with NR. At pH 2.3, the weak light scattering of NR is enhanced greatly at 330nm and 590nm. The enhanced light scattering is proportional to the concentration of nucleic acids in the range 0.048–5.25μgml−1 for calf thymus DNA, 0.035–4.30μgml−1 for fish sperm DNA and 0.205–5.80μgml−1 for yeast DNA. The detection limits were 48.2ngml−1 for calf thymus DNA, 35.2ngml−1 for sperm fish DNA and 205ngml−1 for yeast RNA. The relative standard deviations (8 replicates) were within 4.3% in the middle of the linear response range.
Dna Binding and Recognition by Binuclear Transition Metal Complexes

Abstract:The development of small molecules that can bind and recognize DNA with sequence- or stereo-specificity under physiological conditions has been attracting a great interest in chemistry and biochemistry. Here, spectroscopic characterization and gel electrophoresis methods have been utilized to investigate the DNA binding and recognition by a variety of binuclear transition metal complexes. The results indicate that the structures and charges of binuclear transition metal complexes, compositions of coordination spheres, central metal ions and their coordination unsaturation, and separations between two central metal atoms can exert significant effects on the DNA binding and recognition. If there are not intercalative ligands into DNA base pairs or kinetically substitutable ligands by DNA phosphate groups within coordination sphere, the coordination saturation and compact binuclear transition metal complexes weaker bind to DNA than the coordination unsaturation and extended ones to DNA. Since the different transition metal ions exhibit different affinities to DNA phosphate oxygen atoms, the binding interactions between their binuclear complexes and DNA are controlled by the affinity. The binuclear complexes with one or more negative charges lead to a consequence that they can not efficiently associate with DNA, because DNA phosphodiester backbone is negatively charged. When the separations between two central transition metal atoms is more than the distance between two DNA base pairs (0.34nm), the binuclear complexes could bind and recognize the DNA sequence with two or more base pairs. The protonated and positively charged ligands can strengthen the DNA binding and recognition by these binuclear metal complexes. Based on such DNA binding and recognition principles, the binuclear zinc complex designed in the study preferentially bind and recognize the following DNA sequence on pBR322 DNA with binding constant K=(2.6 +/-0.2)x10(5) M. Abstract:<p>With the development of single-molecule detection and super-resolution fluorescence imaging, rhodamine dyes gain new life. Through the modification of the <em>N</em>-substituents and the replacement of the oxygen atom in xanthene, the wavelength and brightness can be effectively changed. However, the spectra of rhodamine, especially due to the balance between ring-closed non-fluorescent lactone and ring-opened fluorescent zwitterion/cation, are sensitive to interference from various environmental factors. In this way, the spectral data of various rhodamines reported by different research groups under different test conditions lacked comparability, sometimes even lacked accuracy. In order to meet the requirements for the accuracy and uniformity of spectral data in the research of single molecule imaging and dye structure-fluorescence relationship study, we have tested the spectra of fifteen rhodamine dyes that cover the visible and near-infrared regions under exactly the same conditions. By studying the dependence of the spectra on dye concentrations, it was confirmed that 1 μmol/L was ideal for detection less from the interference of dye molecule aggregation. We provide comprehensive and reliable spectral data of these fifteen dyes, which are expected to be used as references for future research. And the direct comparison of different rhodamine spectra would help to understand the structure-fluorescence relationship of rhodamines.</p>

Abstract:DNA has been known as the cellular target for many cytotoxic anticancer agents over the years. Discovering DNA-binding compounds has become an active research area, while various DNA-binding mechanisms make the drug discovery even more difficult. In this article, we present a novel analysis method to rapidly identify specific DNA-binding compounds from Pyrrosia lingua (Thunb.) using DNA-dual-fluorescent probes, ethidium bromide and Hoechst 33258, with the technology of ultra-fast liquid chromatography-diode array detector-tandem mass spectrometry and dual-wavelength fluorescence detector (UFLC-DAD-MSn-DFLD). Sixty-two compounds were identified, of which 22 were found to be active in DNA-binding. After investigation of their dose-response behaviors and structure-activity relationships, chlorogenic acids and flavonoid glycosides were found to be DNA-binders via both minor groove-binding and intercalation modes. The precision, reproducibility and stability of this method were validated by vitexin. The established system was sensitive, precise, and reliable to be used for both screening of DNA-binding compounds and investigating of their mechanisms. (C) 2015 Elsevier B.V. All rights reserved.

Abstract:In this paper, rhodamine B (RhB) was modified on carbon dots (CDs) by hydrothermal method, and a double emission ratiometric fluorescent probe (RhB-CDs) with red luminescence was successfully constructed. The synthesized RhB-CDs had exceptional optical properties and exhibit two emission peaks (480 nm and 590 nm) at 350 nm excitation. It could be used for ratiometric detection of MnO 4 − and Cr 2 O 7 2− , and the fluorescent color would also change (red to orange) when the pH changed from 6 to 7, showing great application potential in the field of sensing and detection. Moreover, the ratio of the emission peak fluorescence intensity had a linear relationship with the water content of alcohols, which was successfully used to detect actual water samples. In addition, the synthesized RhB-CDs had low cytotoxicity and were successfully used for multicolor cell imaging.

Abstract:DNA–didodecyldimethylammonium (DNA–DDDA) electrostatic complex was prepared and characterized through Fourier transformation infrared (FT-IR), 1HNMR and circular dichroism (CD) spectroscopy. When the dye molecule aqueous solutions were used as the subphase, the interaction between three dye molecules, acridine orange (AO), ethidium bromide (EB) and 5,10,15,20-tetrakis(4-N-methylpyridyl)porphine tetra(p-toluenesulfonate) (TMPyP) and the complex at air/solution interface were investigated through the surface pressure–area (π–A) isotherms, Brewster angle microscopy and UV-Vis spectroscopy, respectively. Our investigation indicates that the interaction capabilities of the three dyes to DNA–DDDA complex are different and present an order of TMPyP>AO>EB. For the interaction forms, we believe that TMPyP intercalates into the double helix of DNA, and AO adsorbs onto the surface of the DNA. As for EB, the measured signal is too weak to give a definite interaction form in the present experiment.

Abstract:Objective: To study the molecular mechanism of the interaction between DNA and chiral Pt complexes. Methods: Two kinds of binding modes between DNA and the chiral isomers were evaluated by bio microcalorimetric techniques and DNA Tm measurements. The binding molecular mechanism of R,R SA Pt and DNA was investigated by 13 CNMR and DNA viscosity titrations. The binding specificity study of DNA base with the two kinds of novel Pt complexes was conducted by HPLC. Results: Covalent binding and noncovalent binding interaction were evaluated, and DNA binding specificity differences between R,R and S,S isomers were found. Conclusion: The effects of the chirality of the 1,2 diaminocyclohexane isomers and stereochemistry of the whole complexes on their anticancer activities and DNA molecular recognition have been discussed.

Abstract:Background: rhodamines are dyes widely used as fluorescent tags in cell imaging, probing of mitochondrial membrane potential, and as P-glycoprotein model substrates. In all these applications, detailed understanding of the interaction between rhodamines and biomembranes is fundamental. Methods: we combined atomistic molecular dynamics (MD) simulations and fluorescence spectroscopy to characterize the interaction between rhodamines 123 and B (Rh123 and RhB, respectively) and POPC bilayers. Results: while the xanthene moiety orients roughly parallel to the membrane plane in unrestrained MD simulations, variations on the relative position of the benzoic ring (below the xanthene for Rh123, above it for RhB) were observed, and related to the structure of the two dyes and their interactions with water and lipids. Subtle distinctions were found among different ionization forms of the probes. Experimentally, RhB displayed a lipid/water partition coefficient more than two orders of magnitude higher than Rh123, in agreement with free energy profiles obtained from umbrella sampling MD. Conclusions: this work provided detailed insights on the similarities and differences in the behavior of bilayer-inserted Rh123 and RhB, related to the structure of the probes. The much higher affinity of RhB for the membranes increases the local concentration and explains its higher apparent affinity for P-glycoprotein reconstituted in model membranes.

Abstract:Introduction: Rapid detection of amino acids plays an important role in the field of medical diagnosis. By combining Rhodamine B with triphenylamine, a novel double-response fluorescence probe (E)-4-((4-(((3′,6′-bis(diethylamino)-3-oxospiro[isoindoline-1,9′-xanthen]-2-yl)imino)methyl)phenyl)(phenyl)amino)benzaldehyde (RBTPA) was prepared for rapid identification of different amino acids. Methods: Under daylight and 365 nm irradiation, it was found that the color change was most bright at pH = 3, and changed to dim at pH = 4. When pH = 3 and pH = 4, the photophysical properties of the two strong acids are very different. The maximum redshift of UV absorption light is 110 nm, and the maximum fluorescence emission intensity is 4 times different. Results and Discussion: In order to further observe their binding structure analysis with different amino acids, qualitative analysis of each response structure was determined by mass spectrometry according to different molecular weights. The fluorescence probe RBTPA has two different isomers for recognition response in aldehyde group and imine group, respectively.

Abstract:Although the syntheses and applications of rhodamine dyes have been extensively researched, their photophysical properties and photostability have rarely been studied. In this study, we systematically investigated the photophysical properties and photostability of six rhodamine dyes by the spectrum measurements, photodegradation experiments and theoretical calculations. It was found that the following structural modifications can lead to the redshift of absorption and fluorescence emission spectra: increasing the alkyls of amino on xanthene; forming rigid ring between the N-linked alkyl and xanthene; and esterification of –COOH on benzene ring. The degradation experiments under 525-nm light irradiation indicated that increasing the alkyls of amino on xanthene improves the photostability, fixing the N-linked alkyls on the xanthene ring to form rigid rings significantly reduces the photostability of rhodamine dyes, and the esterification of –COOH on benzene ring can increase their photostability to some extent. The results of DFT calculations showed that the esterification of –COOH decreases the dihedral angle D1 and increases D2, the variation trends of calculated absorption and emission wavelengths are consistent with the measured results, and the rhodamine dyes with higher electrophilic index usually have higher photostability.

It was found that, the ultraviolet spectrum of DNA-L-dT system produced hypochromic effect at low concentration and hyperchromic effect at high concentration of L L-dT in buffer solution of Tris-HCI (pH = 7.20). The fluorescence of EB-DNA had quenching effect with increasing the concentration of L-dT, the Stern-Volmer equation indecates that the quenching process was a static one. According to the Lineweaver-Burk equation the binding constant was measured to be 5.56x10(4) L . mol(-1). From above all, it can be concluded that the interaction mode of L-dT with DNA was mainly in electrostatic binding.
