Abstract:AIE (aggregation-induced emission)-active molecules hold promise for the labeling of biomolecules as well as living cells. The study of the binding modes of such molecules to biomolecules, such as nucleic acids and proteins, will shed light on a deeper understanding of the mechanisms of molecular interactions and eventually facilitate the design/preparation of new AIE-active bioprobes. Herein, we studied the binding modes of double-stranded DNA (dsDNA) with two types of synthetic AIE-active molecules, namely, tetraphenylethene-derived dicationic compounds (cis-TPEDPy and trans-TPEDPy) and anthracene-derived dicationic compounds (DSAI and DSABr-C6) using single molecule force spectroscopy (SMFS) and circular dichroism (CD) spectroscopy. The experimental data indicate that DSAI can strongly intercalate into DNA base pairs, while DSABr-C6 is unable to intercalate into DNA due to the steric hindrance of the alkyl side chains. Cis-TPEDPy and trans-TPEDPy can also intercalate into DNA base pairs, but the binding shows strong ionic strength dependence. Multiple binding modes of TPEDPy with dsDNA have been discussed. In addition, the electrostatic interaction enhanced intercalation of cis-TPEDPy with dsDNA has also been revealed.
Morphology Characterization and Single-Molecule Study of DNA-dodecyltrimethylammonium Bromide Complex.

Abstract:DNA compaction induced by dodecyltrimethylammonium bromide (DTAB) is studied using atomic force microscopy (AFM) and magnetic tweezers. The morphology of DNA-DTAB complex is dependent on the DTAB concentration and incubation time. With magnesium ions, the complexes show rod- and network-like structures after approximately 5 min of incubation at low DTAB concentrations. With increasing incubation time, more toroids and globules appeared, resulting in the formation of scattered condensed particles. At high DTAB concentrations, the complexes show swollen globular structures independent of the incubation time. The compaction and unraveling of the DNA-DTAB complex are also analyzed at the single-molecule level using magnetic tweezers. The extension-time curves show a staircase structure with typical sizes of ∼40, 60, 80, and 112 nm, suggesting that the complexes are well organized and more compacted than those induced by multivalent ions. Finally, the high DTAB concentration stabilized the complex and increased the unraveling energy barrier.

Abstract:The interaction between biomacromolecules and ligands has attracted great interest because of their biological properties. Calf thymus DNA (ctDNA) can interact with bioactive compounds to form complexes. Here, ctDNA-ligand complexes were studied using fluorescence, absorption, and infrared spectroscopy, circular dichroism, ABTS assay and competitive displacement. The binding constants of bioactive compounds at the intercalative site of ctDNA ranked in order kaempferol > apigenin > quercetin > curcumin > riboflavin, while the binding constants at minor groove sites ranked quercetin > kaempferol > naringenin ~ apigenin > hesperetin > curcumin ~ resveratrol ~ riboflavin > caffeic acid. CtDNA maintained stable B-form with an enhancement of base stacking and a decrease of right-handed helicity in the presence of these bioactive compounds, except for hesperetin and caffeic acid. Bioactive compounds preferentially bound to guanine bases and tended to transfer into a more hydrophobic environment upon complexation with ctDNA. The DNA complexation did not affect the ABTS·+ scavenging capacity of quercetin, kaempferol, resveratrol and apigenin but increased the ones of naringenin, caffeic acid, curcumin, hesperetin and riboflavin. The data gathered here should be useful to understand the binding modes of DNA with ligands for their potential application in pharmaceutical and food industries.

Abstract:Whereas most conventional DNA probes are flat disklike aromatic molecules, we explored the possibility of developing quadruplex sensors with nonplanar conformations, in particular, the propeller-shaped tetraphenylethene (TPE) salts with aggregation-induced emission (AIE) characteristics. 1,1,2,2-Tetrakis[4-(2-triethylammonioethoxy)phenyl]ethene tetrabromide (TPE-1) was found to show a specific affinity to a particular quadruplex structure formed by a human telomeric DNA strand in the presence of K(+) ions, as indicated by the enhanced and bathochromically shifted emission of the AIE fluorogen. Steady-state and time-resolved spectral analyses revealed that the specific binding stems from a structural matching between the AIE fluorogen and the DNA strand in the folding process. Computational modeling suggests that the AIE molecule docks on the grooves of the quadruplex surface with the aid of electrostatic attraction. The binding preference of TPE-1 enables it to serve as a bioprobe for direct monitoring of cation-driven conformational transitions between the quadruplexes of various conformations, a job unachievable by the traditional G-quadruplex biosensors. Methyl thiazolyl tetrazolium (MTT) assays reveal that TPE-1 is cytocompatible, posing no toxicity to living cells.

Abstract:With 4'-amino-N,N-diethylaniline and aniline as starting materials, methylene violet 3RAX 1 and its derivatives 2-5 were synthesised. The five compounds were characterised by IR, UV-vis, and H-1 NMR spectroscopy and mass spectrometry. The binding mode between the synthesised compounds and DNA were investigated. The results show that both compounds 1 and 5 bind to DNA by an intercalative mode, while compounds 2-4 interact with DNA through a mixed binding mode involving groove binding and electrostatic interactions. The photocleavage ability of the five compounds to DNA were calculated to be 38, 40, 30, 20, and 13%, respectively, when their concentration was adjusted to 400 mu M. The singlet oxygen production of compounds measured by the 1,3-diphenylisobenzofuran method was consistent with the trend of DNA photocleavage ability. The DNA studies suggest that the binding mode between methylene violet 3RAX and DNA, the ability of methylene violet 3RAX to generate singlet oxygen, and the DNA photocleavage activity could be adjusted through modification of the amino group on methylene violet 3RAX.

Abstract:In order to detect the biological activity of new synthetic short chain oligoamides, the present work gives the results of studies on the interaction between calf thymus DNA and short chain oligoamides: PyPyPy-γ-Dp (ligand 1) and PyPyPyPy-γ-Dp (ligand 2). In the circular dichroism (CD) spectra of the mixing solution of DNA with ligands a specific peak appears in the region of 300–380nm wavelength, which indicates that both ligands 1 and 2 can bind calf thymus DNA specifically. 1H NMR spectra show that aromatic ring protons of ligand 1 appear as an obvious down-field shift, while those protons in ligand 2 disappear since ligand 2 owns a higher binding affinity with DNA than that of ligand 1. Investigations of DNA transition by differential scanning calorimetry (DSC) reveal that DNA melting temperature rises due to binding with ligands, and that ligand 2 alters the DNA transition process more significantly. At the same time, the molar binding enthalpies of ligands with DNA are measured at 293K. The difference between the binding affinity of ligand 1 and 2 with DNA implies that increasing the number of N-methylpyrrole increases both the binding site size and the binding affinity.

Abstract:The binding interaction of gefitinib with calf thymus DNA (ct-DNA) under the simulated physiological pH condition was studied employing UV absorption, fluorescence, circular dichroism (CD), viscosity measurement and molecular docking methods. The experimental results revealed that gefitinib preferred to bind to the minor groove of ct-DNA with the binding constant (Kb) of 1.29 × 10(4)Lmol(-1) at 298K. Base on the signs and magnitudes of the enthalpy change (ΔH(0)=-60.4 kJ mol(-1)) and entropy change (ΔS(0)=-124.7 J mol(-1)K(-1)) in the binding process and the results of molecular docking, it can be concluded that the main interaction forces between gefitinib and ct-DNA in the binding process were van der Waals force and hydrogen bonding interaction. The results of CD experiments revealed that gefitinib did not disturb native B-conformation of ct-DNA. And, the significant change in the conformation of gefitinib in gefitinib-ct-DNA complex was observed from the molecular docking results and the change was close relation with the structure of B-DNA fragments, indicating that the flexibility of gefitinib molecule also plays an important role in the formation of the stable gefitinib-ct-DNA complex.
Multiple Binding Modes for Dicationic Hoechst 33258 to DNA

Abstract:The binding of dicationic Hoechst 33258 (ligand) to DNA was characterized by means of the fluorescence spectra, fluorescence intensity titration, time-resolved fluorescence decay, light scattering, circular dichroism, and fluorescence thermal denaturation measurements, and two binding modes were distinguished by the experimental results. Type 1 binding has the stoichiometry of one ligand to more than 12 base pairs, and it is defined as quasi-minor groove binding which has the typical prolonged fluorescence lifetime of about 4.4 ns. In type 1 binding, planar conformation of the ligand is favorable. Type 2 binding with phosphate to ligand ratio (P/L) < 2.5 has the stoichiometry of one ligand to two phosphates. It is defined as a highly dense and orderly stacked binding with DNA backbone as the template. Electrostatic interactions between doubly protonated ligands and negatively charged DNA backbone play a predominant role in the type 2 binding mode. The characteristics of this type of binding result in a twisted conformation of the ligand that has a fluorescence lifetime of less than 1 ns. The results also indicate that the binding is in a cooperative manner primarily by stacking of the aromatic rings of the neighboring ligands. Type 1 binding is only observed for double-stranded DNA (dsDNA) with affinity constant of 1.83 x 10(7) M-1. In the type 2 binding mode, the binding affinity constants are 4.9 x 10(6) and 4.3 x 10(6) M-1 for dsDNA and single-stranded DNA (ssDNA), respectively. The type 2 binding is base pair independent while the type 1 binding is base pair related. The experiments described in this paper revealed that the dication bindings are different from the monocation bindings reported by previous study. The dication binding leads to stronger aggregation at low ligand concentration and results in orderly arrangements of the ligands along DNA chains. Furthermore the dication binding is demonstrated to be beneficial for enhancing the DNA's stability.
Nanostructures of Complexes Formed by Calf Thymus DNA Interacting with Cationic Surfactants

Abstract:Synchrotron small-angle X-ray scattering was used to study the nanostructures of the complexes formed by calf thymus DNA interacting with cationic lipids (or surfactants) of didodecyldimethylammonium bromide (DDAB), cetyltrimethylammonium bromide (CTAB), and their mixture with a zwitterionic lipid of 1-palmitoyl-2-hydroxy-sn-glycero-3-phosphocholine (PHGPC). The effects of lipid/DNA ratios, DNA chain flexibility, lipid topology, and neutral lipid mixing on the nanostructures of DNA-lipid complexes were investigated. The complexes between double-stranded DNA (dsDNA) and double-tailed DDAB formed a bilayered lamellar structure, whereas the complexes between dsDNA and single-tailed CTAB preferred a structure of 2D hexagonal close packing of cylinders. With single stranded DNA (ssDNA) interacting with CTAB, the complexes showed a Pm3n cubic structure due to the different chain flexibility between dsDNA and ssDNA. The lipid molecules bound by rigid dsDNA like to form cylindrical micelles, whereas lipids bound to flexible ssDNA could form spherical or short cylindrical micelles. The addition of the neutral single-chained PHGPC lipids to the CTAB lipids could induce a structural transition of dsDNA-lipid complexes from a 2D hexagonal to a multi-bilayered lamellar structure. The parallel DNA strands were intercalated in the water layers of lamellar stacks of the mixed lipid bilayers. The DNA-DNA spacing depended on the ratios of charged lipid to neutral lipid, and charged lipid to DNA, respectively.

Abstract:DNA–didodecyldimethylammonium (DNA–DDDA) electrostatic complex was prepared and characterized through Fourier transformation infrared (FT-IR), 1HNMR and circular dichroism (CD) spectroscopy. When the dye molecule aqueous solutions were used as the subphase, the interaction between three dye molecules, acridine orange (AO), ethidium bromide (EB) and 5,10,15,20-tetrakis(4-N-methylpyridyl)porphine tetra(p-toluenesulfonate) (TMPyP) and the complex at air/solution interface were investigated through the surface pressure–area (π–A) isotherms, Brewster angle microscopy and UV-Vis spectroscopy, respectively. Our investigation indicates that the interaction capabilities of the three dyes to DNA–DDDA complex are different and present an order of TMPyP>AO>EB. For the interaction forms, we believe that TMPyP intercalates into the double helix of DNA, and AO adsorbs onto the surface of the DNA. As for EB, the measured signal is too weak to give a definite interaction form in the present experiment.

Abstract:In this study, a thiosemicarbazone derivative (E)-2-((1,4-dihydroxy-9,10-anthraquinone-2-yl)methylene)-N-(4-fluorophenyl)hydrazinecarbothioamide (DAFPT) was synthesized, and the interaction of DAFPT with calf thymus DNA (ctDNA) was explored using ethidium bromide (EB) as a fluorescence probe. The binding mode between DAFPT and ctDNA was investigated by UV absorption spectroscopy, fluorescence spectroscopy and molecular docking. The fluorescence quenching mechanism of EB-ctDNA by DAFPT might be a combined quenching type. Thermodynamic parameters showed that the reaction was spontaneous. According to ionic strength, fluorescence polarization and melting temperature (Tm) curve results, DAFPT-ctDNA interaction was groove binding. The molecular modeling results indicated that DAFPT could slide into the A-T rich region of ctDNA.

Abstract:Abstract Conductive atomic force microscopy (C-AFM) is a powerful tool used in the microelectronics analysis by applying a certain bias voltage between the conducting probe and the sample and obtaining the electrical information of sample. In this work, the surface morphological information and current images of the lambda DNA ( λ DNA) molecules with different distributions were obtained by C-AFM. The 1 and 10 ng μ l −1 DNA solutions were dripped onto mica sheets for making randomly distributed DNA and DNA network samples, and another 1 ng μ l −1 DNA sample was placed in a DC electric field with a voltage of 2 V before being dried for stretching the DNA sample. The results show that the current flowing through DNA networks was significantly higher than the stretched and random distribution of DNA in the experiment. The I – V curve of DNA networks was obtained by changing the bias voltage of C-AFM from −9 to 9 V. The currents flowing through stretched DNA at different pH values were studied. When the pH was 7, the current was the smallest, and the current was gradually increased as the solution became acidic or alkaline.

Abstract:Ferulic acid (FA), a dietary phenolic acid compound, is proved to possess numerous biological activities. Hence, this study was devoted to explore the interaction between FA and calf thymus DNA (ctDNA) by UV − vis absorption, fluorescence, circular dichroism (CD) spectroscopy combined with multivariate curve resolution-alternating least-squares (MCR − ALS) and molecular docking studies. The concentration curves and the pure spectra of compositions (FA, ctDNA and FA − ctDNA complex) were obtained by MCR − ALS approach to verify and monitor the interaction of FA with ctDNA. The groove binding mode between FA and ctDNA was confirmed by the results of melting analysis, viscosity measurements, single-stranded DNA experiments, and competitive studies. The binding constant of FA − ctDNA complex was 4.87 × 104 L mol−1 at 298 K. The values of enthalpy (ΔH°) and entropy (ΔS°) changes in the interaction were −16.24 kJ mol−1 and 35.02 J mol−1 K−1, respectively, indicating that the main binding forces were hydrogen bonds and hydrophobic interactions. The result of CD spectra suggested that a decrease in right-handed helicity of ctDNA was induced by FA and the DNA conformational transition from the B-form to the A-form. The results of docking indicated that FA binding with ctDNA in the minor groove. These findings may be conducive to understand the interaction mechanism of FA with ctDNA and the pharmacological effects of FA. Abstract:The binding mode of Co(en) (en = ethylenediamine) to calf thymus DNA is investigated using electrochemical and spectroscopic methods. Binding constant value (K = 1.284 × 103 L/mol) is found to be the same by the two methods. Both isomers show the same CV behavior associated with binding to B-form DNA. CD spectra results show no enantoselectivety for both isomers binding to DNA. Abstract:Interacting with biomacromolecules, DNA-specific ligands exhibit fluorescence self-quenching [ 1 , 2 ]. This phenomenon is observed when chromophores with high concentrations of ligands are in close proximity (shorter than 10 nm) and is due to the formation of a nonfluorescing complex and nonradiative energy transfer or electron transfer between fluorophores [ 3 ]. Fluorescence self-quenching is also observed under conditions of dense packing of DNA in biological systems [ 4 ]. Molecular ensembles, for example, DNA cholesteric liquid-crystalline dispersion ( CLCD ), can simulate in a certain degree the in vivo packing of DNA [ 5 , 6 ]. The dimensional and structural features of ligands, as well as the structure of their complexes with DNA, play a significant role in interactions with these spatially organized model systems. Abstract:Quercetin (Qu) and its metal complexes have received great attention during the last years, due to their good antioxidant, antibacterial, and anticancer activities. In this contribution, binding interactions of Qu and Qu‚Äďmetal complexes with calf thymus DNA (ctDNA) were investigated and compared systematically by using spectroscopic techniques and viscosity measurement. UV-vis absorption spectra of ctDNA‚Äďcompound systems showed obvious hypochromic effect. Relative viscosity and melting temperature of ctDNA increased after the addition of Qu and Qu‚Äďmetal complexes, and the change tendency is Qu‚ÄďCr(III)‚ÄČ>‚ÄČQu‚ÄďMn(II)‚ÄČ>‚ÄČQu‚ÄďZn(II)‚ÄČ>‚ÄČQu‚ÄďCu(II)‚ÄČ>‚ÄČQu. Fluorescence competition experiments show that hydrogen bonds and van der Waals interaction play an important role in the intercalative binding of Qu and Qu‚Äďmetal complexes with ctDNA. Qu and Qu‚Äďmetal complexes could unwind the right-handed B-form helicity of ctDNA and further affect its base pair stacking. Space steric hindrance might be responsible for the differences in the intercalative binding between ctDNA and different Qu‚Äďmetal complexes. These results provide new information for the molecular understanding of binding interactions of Qu‚Äďmetal complexes with DNA and the strategy for research of structural influences.

In this study, the interaction between malathion and calf thymus DNA (ctDNA), in the absence and presence of electromagnetic field (EMF) at low and high frequencies, was investigated through various spectroscopies and viscosity measurements. Materials and methods: The interaction studies were performed by means of absorbance, circular dichroism, fluorescence spectroscopy, viscosity, thermal melting, and molecular modeling techniques. Results: The fluorescence intensity of the ctDNA-malathion complex in the presence of EMF, has revealed quenching of fluorescence emission curves. The dynamic interaction and RLS studies have implied the changes in ctDNA-malathion complex throughout the presence of EMF which suggested that hydrophobic forces play the main role in the binding. Studies have revealed that malathion does not have any effect on binding ethidium bromide to ctDNA, which signifies the groove binding. The viscosity of ctDNA increased as the malathion concentration was enlarged. The circular dichroism technique suggested that the ellipticity values of the ctDNA-malathion complex have not increased with enhancing the malathion concentration. Molecular docking and dynamics studies have indicated a potent electrostatic interaction between ctDNA and malathion in the groove binding site. Conclusion: The results of spectroscopic studies reinforced a potent interaction between malathion and ctDNA in the absence and presence of EMF which can help us for further pharmaceutical drug discoveries.
Effect of Drug-Binding-induced Deformation on the Vibrational Spectrum of a DNA⋅daunomycin Complex

Abstract:Vibrational frequencies of a DNA-daunomycin complex and those of a free DNA helix and an isolated daunomycin are calculated and compared with the infrared spectrum of similar systems at frequencies above 600 cm(-1). Our study indicates that the binding induces a considerable change in the vibrational spectrum of both DNA and the binding drug. The frequency shifts appear to be closely related to the conformational deformation in the complex caused by drug binding. Significant frequency shift is found in the normal modes in the DNA drug complex that are primarily vibrations localized to the sugar-phosphate backbone of the binding site. Sizable frequency-change is also found in the modes associated with base atoms involved in the drug binding and in the modes in regions of the binding daunomycin that are deformed by the binding. In contrast the frequency of the modes in the region with no significant deformation is relatively unchanged. The modification of the DNA dynamical force field by the nonbonded interactions between DNA and the drug is found to have little effect on the modes in DNA above 600 cm(-1). The modification to the daunomycin dynamical force field appears to be sizable since the frequency of several daunomycin modes is changed by several cm(-1). The close relationship between structure and spectrum revealed in this work is of potential application in the identification of sites and types of deformation of a biomolecule from Raman and infrared spectra.

Abstract:The binding of chlorobenzylidine to calf thymus DNA has been studied in detail by means of circular dichroism (CD), nuclear magnetic resonance (1H NMR), viscosimetry and denaturation temperature (Tm). Chlorobenzylidine is found to intercalate between base pairs of DNA as evidence by: (1) induced circular dichroism; (2) broadened 1H NMR signals; (3) enhanced viscosity; and (4) increased denaturation temperature of the DNA helix. In addition, Scatchard plot from CD titration data gives a binding constant of 2.6×104M−1 and a binding site size of 4base pairs at 25°C. Matrix rank analysis shows that there are three main components contributing to the observed CD spectra. The nuclear magnetic resonance experiment shows that the planar aromatic ring of tetrahydroberberine group in chlorobenzylidine intercalates between the base pairs of DNA when chlorobenzylidine is bound to DNA.
The Nature of the Force-Induced Conformation Transition of Dsdna Studied by Using Single Molecule Force Spectroscopy

Abstract:Single-stranded DNA binding proteins (SSB) interact with single-stranded DNA (ssDNA) specifically. Taking advantage of this character, we have employed Bacillus subtilis SSB protein to investigate the nature of force-induced conformation transition of double-stranded DNA (dsDNA) by using AFM-based single molecule force spectroscopy (SMFS) technique. Our results show that, when a dsDNA is stretched beyond its contour length, the dsDNA is partially melted, producing some ssDNA segments which can be captured by SSB proteins. We have also systematically investigated the effects of stretching length, waiting time, and salt concentration on the conformation transition of dsDNA and SSB-ssDNA interactions, respectively. Furthermore, the effect of proflavine, a DNA intercalator, on the SSB-DNA interactions has been investigated, and the results indicate that the proflavine-saturated dsDNA can be stabilized to the extent that the dsDNA will no longer melt into ssDNA under the mechanical force even up to 150 pN, and no SSB-DNA interactions are detectable.
