Abstract:In this review, we summarize recent advances in the development of molecular recognition components based on the biomolecular scaffolds of proteins and nucleic acids for specific recognition of miscellaneous targets. In addition to the widely adopted recombinant antibody fragments, designed ankyrin repeat proteins and modular peptide repeats of transcription-activator-like effectors for base-specific recognition of DNA sequence are also briefly introduced. For the nucleic acid based molecular recognition systems, aptamers, including slow off-rate modified aptamers, DNAzymes, and synthetic DNA-like oligomers for versatile biorecognition are described. Finally, we discuss the remaining challenges and future research directions in the field.

Abstract:Applications of DNA-containing nanomaterials (DNA-NMs) in science and technology are currently attracting increasing attention in the fields of medicine, environment, engineering, etc. Such objects have become important for various branches of science and industries due to their outstanding characteristics such as small size, high controllability, clustering actions, and strong permeability. For these reasons, DNA-NMs deserve a review with respect to their recent advancements. On the other hand, precise cluster control, targeted drug distribution in vivo, and cellular micro-nano operation remain as problems. This review summarizes the recent progress in DNA-NMs and their crossover and integration into multiple disciplines (including in vivo/in vitro, microcircles excisions, and plasmid oligomers). We hope that this review will motivate relevant practitioners to generate new research perspectives and boost the advancement of nanomanipulation.

Because of the characteristics of chiral scaffolds, biocompatibility,, and various modification sites, the novel functional molecules based on natural products were designed and applied in molecular and ion recognition. In this review, the development of functional molecules based on natural products in molecular and ion recognition, including cation recognition, anion recognition, dual responsive recognition for ions, molecular recognition, chiral recognition and so on are briefly summarized.

Abstract:Exploring molecular interaction mechanisms is vital for a better understanding of life activities. In recent years, with the development of DNA nanotechnology, researchers have been using DNA nanostructures to study molecular interactions. Numerous progresses have been made on molecular interaction mechanisms using DNA nanostructures. With high programmability and addressability of DNA nanostructures, the system to be observed could be located on DNA nanostructures through different strategies such as DNA hybridization and covalent interactions. The spatial arrangement, molecule type, and the number of target molecules can be precisely controlled. Thus, DNA nanostructures offer an excellent template for observing molecular interactions. With the designability and high rigidity, DNA nanostructures could be utilized as frames with certain mechanical properties. By spatially organizing anchored molecules, nanoscale microenvironment could also be regulated on the platform of DNA nanostructures. In addition, DNA nanotechnology could be combined with various single-molecule techniques such as fluorescent imaging, atomic force microscopy, allowing single-molecule study with DNA nanostructures. In this review, we provide an overview of the construction of observing platforms with DNA nanostructures and the applications of DNA nanostructures in the study of molecular interactions. Finally, we summarize and prospect the development of DNA nanotechnology in this field.

Abstract:DNAzymes, screened through in vitro selection, were artificial nucleic acids with catalytic function. They could cleave specific substrates in the presence of cofactors with unique characteristics, such as high catalytic activity, high specificity for cofactors, excellent stability, and easy to synthesize and modify. The combination of DNAzymes with nanomaterials could retain the DNAzyme activity and realize the functional integration of recognition and signal transduction, promoting rapid development of biosensors. In the current paper, we have mainly reviewed the recent progress of DNAzyme-nanomaterial based biosensors, and the nanomaterials included gold nanoparticles, graphene, quantum dots, magnetic nanomaterials, and so on.

Abstract:AbstractDNA, a biological macromolecule, is a naturally evolved information material. From the structural point of view, an individual DNA strand can be considered as a chain of data with its bases working as single units. For decades, due to the high biochemical stability, large information storage capacity, and high recognition specificity, DNA has been recognized as an attractive material for information processing. Especially, the chemical synthesis strategies and DNA sequencing techniques have been rapidly developed recently, further enabling encoding information with synthetic DNA molecules. Herein, recent progresses are summarized on information processing based on synthetic DNA molecules from three aspects including information storage, computation, and encryption, and proposed the challenges and future development directions.

Abstract:Surface-enhanced Raman scattering (SERS) is a promising analytical tool in nanoscale detection because of its high sensitivity and selectivity. This review focuses on recent advances in SERS-based detection of DNA and RNA. First, nanostructure-based SERS-active substrates are introduced. Using label-free and labeled SERS, target biomolecules such DNA, RNA and microRNA have been successfully detected. Finally, applications in pathogen diagnosis are discussed. The prospects and challenges of SERS-based bioanalysis are highlighted.

Abstract:DNA has gained great attention because of its unique structure, excellent molecular recognition property, and biological functions. When married with versatile synthetic polymers, the DNA conjugated polymer hybrids, known as DNA block copolymers (DBCs), have been launched and well developed for the syntheses of new materials and nanostructures with different functions in the past several decades. Compared to conventional synthetic block copolymers, using DNA as a building block provides several advantages over other polymer candidates, such as molecular recognition, programmable self-assembly, biocompatibility, and sequence-encoded information. In this review, recent developments in this area will be summarized and meaningful breakthroughs will be highlighted. We will discuss representative examples of recent progress in the syntheses, structure manipulations, and applications of DBCs.

Abstract:Abstract As emerging alternatives to natural enzymes, nanoscale materials featuring enzyme‐like catalytic behaviors (nanozymes) exhibit some attractive merits including robust activity, low cost, and easy‐to‐regulate performance. These merits have enabled them to be intensively used in the biomedical field in recent years. To remedy the lack of catalytic selectivity in most nanozymes, deoxyribonucleic acid (DNA) chains with specific recognition functions are utilized to integrate with nanozymes to produce various nanozyme–DNA combinations via adsorption/desorption. In the formed combinations, the DNA component provides the molecular/ionic recognition role, and the nanozyme part offers response with catalytically amplified signals, enabling them to detect analytes and biomarkers selectively and sensitively. To highlight this interesting topic, here we made a critical review of the interactions between nanozymes and DNA and their applications in biosensing and disease diagnosis. First, strategies for the conjugation of DNA chains onto nanozyme surface were introduced briefly. Then, the interactions between DNA and nanozymes were summarized in detail, where flexible modulations of nanozyme activity by DNA adsorption/desorption as well as various factors were analyzed, and potential impacts caused by nanozymes on the recognition characteristics of DNA chains were pointed out. After that, typical applications of DNA‐mediated nanozyme modulation in toxic ion sensing, health risk factor monitoring, and biomedical diagnosis were introduced. In the end, prospects of the combination of nanozymes and DNA chains were presented, and future challenges of the emerging field were also discussed, to attract more interest and effort to advance this promising area.

Abstract:The knowledge on the mechanisms of DNA interfacing with nanoparticles holds great potential for the design, assembly and usage of DNA in biological applications. A wave of understanding and exploitation of the mechanisms in DNA-nanoparticles interfacial phenomenon has raised. Although some previous reviews have been reported, systematic and detailed reviews are rare. To achieve a better understanding of the mechanisms in the interaction between DNA and nanoparticles, here, we summarized the recent progresses on the fundamental principles regarding the DNA-nanoparticle interactions and their applications in biosensing. Special focus was put on inorganic nanoparticles such as metal nanoparticles, carbon-based materials, metal oxides and quantum dots. For each material, the surface properties, the interfacing mechanisms, and the kinetics and spatial control of DNA adsorption were summarized and discussed. We also highlighted some of the recent technologies based on DNA-NPs interactions for biomolecules detection. Finally, the challenges and future directions were discussed and proposed. This review provides a systematic understanding of the mechanisms in the interaction of DNA-nanoparticles, which, in turn, can inspire new insights for designing biosensors with improved properties.

Abstract:Nucleic acid plays a crucial role in countless biological processes. Hence, there is great interest in its detection and analysis in various fields from chemistry, biology, to medicine. Nanoporous crystalline materials exhibit enormous potential as an effective platform for nucleic acid recognition and application. These materials have highly ordered and uniform pore structures, as well as adjustable surface chemistry and pore size, making them good carriers for nucleic acid extraction, detection, and delivery. In this review, we discuss the latest developments in nanoporous crystalline materials, including metal organic frameworks (MOFs), covalent organic frameworks (COFs), and supramolecular organic frameworks (SOFs) for nucleic acid recognition and applications. Different strategies for functionalizing these materials are explored to specifically identify nucleic acid targets. Their applications in selective separation and detection of nucleic acids are highlighted. They can also be used as DNA/RNA sensors, gene delivery agents, host DNAzymes, and in DNA‐based computing. Other applications include catalysis, data storage, and biomimetics. The development of novel nanoporous crystalline materials with enhanced biocompatibility has opened up new avenues in the fields of nucleic acid analysis and therapy, paving the way for the development of sensitive, selective, and cost‐effective diagnostic and therapeutic tools with widespread applications. Abstract:The rise of DNA nanotechnology has driven the development of DNA-based molecular machines, which are capable of performing specific operations and tasks at the nanoscale. Benefitting from the programmability of DNA molecules and the predictability of DNA hybridization and strand displacement, DNA-based molecular machines can be designed with various structures and dynamic behaviors and have been implemented for wide applications in the field of biosensing due to their unique advantages. This review summarizes the reported controlling mechanisms of DNA-based molecular machines and introduces biosensing applications of DNA-based molecular machines in amplified detection, multiplex detection, real-time monitoring, spatial recognition detection, and single-molecule detection of biomarkers. The challenges and future directions of DNA-based molecular machines in biosensing are also discussed.

Abstract:Deoxyribonucleic acid ( DNA) is a carrier of genetic information. DNA hybridization is characterized by predictability, diversity, and specificity owing to the strict complementary base-pairing assembly mode, which stimulates the use of DNA to build a variety of nanomachines, including DNA tweezers, motors, walkers, and robots. DNA nanomachines have become prevalent for signal amplification and transformation in the field of biosensing, providing a new method for constructing highly sensitive sensing analysis strategies. DNA tweezers have exhibited unique advantages in biosensing applications owing to their simple structures and fast responses. The two-state conformation of DNA tweezers, the open and closed states, enable them to open and close autonomously after stimulation, thus facilitating the quick detection of corresponding signal changes of different targets. This review discusses the recent progress in the application of DNA nanotweezers in the field of biosensing, and the trends in their development for application in the field of biosensing are summarized.

Abstract:DNA nanotechnology is a unique field, where physics, chemistry, biology, mathematics, engineering, and materials science can elegantly converge. Since the original proposal of Nadrian Seeman, significant advances have been achieved in the past four decades. During this glory time, the DNA origami technique developed by Paul Rothemund further pushed the field forward with a vigorous momentum, fostering a plethora of concepts, models, methodologies, and applications that were not thought of before. This review focuses on the recent progress in DNA origami-engineered nanomaterials in the past five years, outlining the exciting achievements as well as the unexplored research avenues. We believe that the spirit and assets that Seeman left for scientists will continue to bring interdisciplinary innovations and useful applications to this field in the next decade.

Abstract:As knowledge of the structure and function of nucleic acid molecules has increased, sequence-specific DNA detection has gained increased importance. DNA biosensors based on nucleic acid hybridization have been actively developed because of their specificity, speed, portability, and low cost. Recently, there has been considerable interest in using nano-materials for DNA biosensors. Because of their high surface-to-volume ratios and excellent biological compatibilities, nano-materials could be used to increase the amount of DNA immobilization; moreover, DNA bound to nano-materials can maintain its biological activity. Alternatively, signal amplification by labeling a targeted analyte with nano-materials has also been reported for DNA biosensors in many papers. This review summarizes the applications of various nano-materials for DNA biosensors during past five years. We found that nano-materials of small sizes were advantageous as substrates for DNA attachment or as labels for signal amplification; and use of two or more types of nano-materials in the biosensors could improve their overall quality and to overcome the deficiencies of the individual nano-components. Most current DNA biosensors require the use of polymerase chain reaction (PCR) in their protocols. However, further development of nano-materials with smaller size and/or with improved biological and chemical properties would substantially enhance the accuracy, selectivity and sensitivity of DNA biosensors. Thus, DNA biosensors without PCR amplification may become a reality in the foreseeable future.
