Abstract:A concise preparation of N(alpha)-Fmoc-N(epsilon)-(Boc, methyl)-lysine and its application in the synthesis of site-specifically lysine monomethylated peptide is described. N (alpha)-Fmoc-N(epsilon)-(Boc, methyl)-lysine is obtained, via consecutive reductive benzylation and reductive methylation in a one-pot reaction, followed by debenzylation through catalytic hydrogenolysis and Boc protection in another one-pot reaction. A peptide containing monomethylated lysine is successfully synthesized by incorporating N(alpha)-Fmoc-N(epsilon)-(Boc, methyl)-lysine as a building block via solid-phase peptide synthesis.

Abstract:Novel oligodeoxynucleotide analogues consisting of deoxyisonucleosides were obtained by the phosphoramidite approach on automated DNA-synthesizer. The phosphoramidite building blocks were synthesized by phosphorylation of corresponding isonucleosides. The oligodeoxynucleotide analogues A, B and C were evaluated with respect to hybridization properties and enzymatic stabilities. The oligomers are all stable towards snake venom phosphodiesterase, but only oligomer B and C displayed acceptable hybridization properties to complementary dA(14).

Abstract:A new catalytic enantioselective approach for the formation of allyl alpha-amino acid derivatives by reaction of N-tosyl alpha-imino esters with allyl stannanes and silanes catalyzed by chiral copper(I) complexes has been developed. A series of different BINAP and phosphine-oxazoline (P,N) ligands have, in combination with various Lewis acids, been tested as chiral catalysts for allylation of N-tosyl alpha-imino esters. It has been found that both type of ligands, in combination with copper(I) salts, give highly valuable unsaturated alpha-amino acid derivatives. The reaction has been investigated for different allyl stannanes and silanes, and it has been found that tri-n-butyl allyl stannane gives the best results of the simple allyl compounds tested, leading to gamma,delta-unsaturated alpha-amino acid derivatives in up to 94% yield and with up to 83% ee, which can be improved to be >95% ee by recrystallization. The reaction has also been investigated using different acyclic and cyclic allyl stannanes leading to various types of unsaturated alpha-amino acid derivatives in very high yield (up to 95%) and with up to 98% ee. The stereochemistry and absolute configurations of the allyl alpha-amino acid derivatives have been determined by X-ray analysis, and it is suggested that the reaction takes place as an ene-like reaction.

Abstract:A direct method for the preparation of phosphonamidate- and phosphonate-linked phosphonopeptides has been developed. Using this method, both phosphonopeptides were prepared in acceptable yields directly from simple and commercially available chemicals in one-pot reactions of benzyl carbamate, aldehydes, and methyl dichlorophosphite, followed by aminolysis with amino acid esters or alcoholysis with hydroxy esters.

Abstract:Coupling of N-phosphoamino acids 2 and amino acid methyl esters by dichlorotriphenylphosphorane 3 produced N-phosphopeptide methyl esters 5, which were sequentially hydrolyzed in triethylamine or dilute NaOH aqueous solution. The target products N-phosphodipeptides 6 were obtained in reasonable yields and high purity after isolation using extraction method. The convenient and efficient approach could be generally used for synthesis of polypeptides.

Abstract:Facile, mild and efficient one-pot preparation of N-alpha-Fmoc-N-epsilon-(benzyl, methyl)-lysine, a building block for monomethylated peptide synthesis, was described. This building block was proved to be efficient for the synthesis of site-specifically monomethylated peptide. Abstract:It was found that nucleoside H-phosphonothioate, H-phosphonodithioate, and H-phosphonoselenoate monoesters in the presence of iodine underwent rapid oxidative esterification with various hydroxylic components to produce in "one pot" reactions the corresponding nucleoside phosphorothioate, nucleoside phosphorodithioate and nucleoside phosphoroselenoate diesters in good yields. The transformation represents a novel alternative method for the synthesis of internucleotide phosphate bridge, bearing sulfur or selenium atoms. Mechanistic studies have revealed metaphosphate analogues as the probable intermediates, involved in the reactions.

Abstract:Unsymmetrical N-benzyloxycarbonyl-protected 1-amino-1-arylalkylphosphonate mixed diesters were synthesized using a one-pot reaction involving benzyl carbamate, aromatic aldehydes and alkoxydichlorophosphine, followed by treatment with alcohols in the presence of triethylamine. The reactions were followed by 31P NMR and a mechanism is proposed.

Abstract:The quest to develop new drug therapies based on sequence specific interactions between complementary nucleic acids is an exciting and rapidly growing field of chemical research. In the early 1990s’, Nielsen’s group prepared the first (peptide nucleic acid) PNA oligomer [1], which has an achiral, uncharged pseudopeptide backbone consisting of N-(2-aminoethyl) glycine units while the nucleobases are attached to the glycine nitrogens via methylene carbonyl linkers. Since then. many modified PNAs have been synthesized. In most cases, PNAs were constructed with lysine at the C-terminal of the oligomers, which was designed to improve the solubility of the whole molecule or avoid selfaggregation. Since lysine is a natural amino acid and readily available commercially, we wanted to synthesize a new type of PNA molecule, with lysine as the main chain unit and the nucleobases attached through carbonyl methylene group to the α-NH2 of the amino acids (fig. 1). Although such a structure will separate the adjacent bases by seven bonds and the distances between the bases and the main chain would be three bonds, both one bond more than the natural DNA and PNA designed by Nielsen, we thought that the long aliphatic lysine side chain might make the molecule more flexible. It could thus accommodate itself to a suitable spatial distance when hybridizing to complementary oligonucleotides. Also, we expected the four methylene groups in the backbone unit to give the whole oligomer some hydrophobicity, which, together with the hydrophilic characteristics of lysine itself, may facilate cellular uptake. Although only the D-lysine series (Ib) are supposed to mimic natural oligonucleotides in regard to configuration, the more readily available and inexpensive L-lysine series (Ia) was also investigated. In order to check whether the designed oligomer has the ability to adopt a less extended conformation when hybridizing, we synthesized the corresponding dimers and studied the solution conformations based on the results of 2D-NMR (NOESY) and molecular simulation.

Abstract:Reaction of nucleoside triphosphates (NTPs) with amines in pyridine mediated by trimethylsilyl chloride produced nucleoside 5'-phosphoramidates in moderate yields without any preprotection of nucleosides and amino acid methyl esters. The reaction pathway is very similar to the mechanism of the RNA capping reaction, DNA or RNA ligation reaction, and catalysis of hydrolases and nucleases involving the formation of covalent enzyme-NMP (nucleoside 5'-monophosphate) intermediates in biological systems, which could provide a valuable clue for the enzymatic reactions.

Abstract:S -Thyminyl- L -cysteine methyl ester hydrochloride (compound 1 ), a non-classical peptide nucleic acid monomer, was synthesized through the key intermediate, N - tert - butoxycarbonyl- S -thyminyl- L -cysteine (compound 3 ), which afforded from the reaction of S -thyminyl- L -cysteine hydrochloride (compound 2 ) with di- tert -butyl dicarbonate (Boc 2 O). This was followed by the esterification and deprotection of compound 3 at an overall yield of 82%. The mixture of thionyl chloride and methanol was found as an efficient reagent for simultaneous deprotection of tert -butoxycarbonyl (Boc) group and esterification of carboxy group of compound 3 . This high-yield two-step method was also applied to other analogues of compound 1 successfully. The chemical structures of four new compounds ( 5a-5d ) were confirmed by 1 H NMR and 13 C NMR. Abstract:Thymidine 5'-O-(pyrophosphoryl methylphosphonate) (dTTP alpha CH3) has been chemically synthesized by condensation of thymidine 5'-O-(methylphosphonate) with pyrophosphate. This novel nucleotide, which contained an alpha-phosphorus atom as methylphosphonate, was used as a substrate of terminal deoxynucleotidyltransferase (TDTase) in the presence of oligonucleotide (5'-GCTGTATCGTCAAGGCACTC-3') as an initiator. The reaction products were separated into two components by reverse-phase high-performance liquid chromatography (RP-HPLC). These products were, after purification, digested with nuclease P1 and alkaline phosphatase followed by separation of digested products by RP-HPLC. The result showed the presence of one of the isomers of 2'-deoxycytidyl-3'-methylphosphonyl-5'-thymidine (dCpCH3T) and 2'-deoxycytidyl-3'-methylphosphonyl-5'-thymidyl-3'-methyl phosphonyl-5'-thymidin e (dCpCH3TpCH3T), respectively. Fast atom bombardment mass spectrometry of these products further supported identification of the dinucleotide and the trinucleotide. These results indicated that dTTP alpha CH3 was used as a substrate of TDTase, resulting in methylphosphonate linkages. Produced oligomers were resistant to hydrolysis by snake venom phosphodiesterase I.

Abstract:Oligonucleotides that contain up to three aminopropyl nucleoside analogues have been synthesized. Dimers of aminopropyl adenine and thymidine were prepared and used as building blocks by applying phosphoramidite chemistry. Both R and S isomers of the aminopropyl nucleosides were used. This incorporation led to a reduction of thermal stability of double-stranded DNA. Furthermore, the (R)-adenine analogue, which yielded (S)APNA, can be considered as a candidate for universal base pairing.
