Abstract:The quest to develop new drug therapies based on sequence specific interactions between complementary nucleic acids is an exciting and rapidly growing field of chemical research. In the early 1990s’, Nielsen’s group prepared the first (peptide nucleic acid) PNA oligomer [1], which has an achiral, uncharged pseudopeptide backbone consisting of N-(2-aminoethyl) glycine units while the nucleobases are attached to the glycine nitrogens via methylene carbonyl linkers. Since then. many modified PNAs have been synthesized. In most cases, PNAs were constructed with lysine at the C-terminal of the oligomers, which was designed to improve the solubility of the whole molecule or avoid selfaggregation. Since lysine is a natural amino acid and readily available commercially, we wanted to synthesize a new type of PNA molecule, with lysine as the main chain unit and the nucleobases attached through carbonyl methylene group to the α-NH2 of the amino acids (fig. 1). Although such a structure will separate the adjacent bases by seven bonds and the distances between the bases and the main chain would be three bonds, both one bond more than the natural DNA and PNA designed by Nielsen, we thought that the long aliphatic lysine side chain might make the molecule more flexible. It could thus accommodate itself to a suitable spatial distance when hybridizing to complementary oligonucleotides. Also, we expected the four methylene groups in the backbone unit to give the whole oligomer some hydrophobicity, which, together with the hydrophilic characteristics of lysine itself, may facilate cellular uptake. Although only the D-lysine series (Ib) are supposed to mimic natural oligonucleotides in regard to configuration, the more readily available and inexpensive L-lysine series (Ia) was also investigated. In order to check whether the designed oligomer has the ability to adopt a less extended conformation when hybridizing, we synthesized the corresponding dimers and studied the solution conformations based on the results of 2D-NMR (NOESY) and molecular simulation.

Abstract:Diethylene glycol (miniPEG)-containing chiral gamma PNA is considered to be one of the best PNA derivatives. Its preparation is mainly based on the Boc strategy for solid phase peptide synthesis (SPPS), requiring the repeated use of trifluoroacetic acid TFA, which is not suitable for the in situ synthesis of PNA arrays and some other applications under mild conditions. Herein, Fmoc/Cbz orthogonal protected miniPEG-containing chiral gamma PNA monomers were synthesized, and a 15mer gamma PNA was prepared using the Fmoc strategy under mild conditions. Abstract:Peptide nucleic acid (PNA) microarrays are expected to be developed as a new generation of gene detection tools. However, poor water solubility and the limitation of the sequence design of achiral PNA probes mainly hinder their application. Accordingly, (R)-diethylene glycol containing a chiral PNA (miniPEG-gPNA) has been developed to solve these problems. Light-directed synthesis is an effective method to fabricate high-density microarrays. Thiophenyl-2-(2-nitrophenyl)propoxycarbonyl (SPhNPPOC) is a newly synthesised photolabile protective group with high photolytic efficiency. Protecting the PNA monomers with SPhNPPOC may improve the preparation process of PNA microarrays by light-directed synthesis in terms of shortening the deprotection time and restraining side reactions. In this article, SPhNPPOC/carbobenzoxy (Cbz)-protected chiral miniPEG-gPNA monomers are synthesised, and the photo-deprotection rate is approximately twice that of a 2-(2-nitrophenyl)propyloxycarbonyl (NPPOC)-protected monomer. The monomers are expected to be used for the efficient and rapid fabrication of chiral miniPEG-gPNA microarrays through a photolithographic strategy.

Abstract:The aim of this work was the preparation of four new peptide nucleic acid (PNA) monomer backbone by reductive animation of Nα-Boc-protected chiral amino aldehydes, derived from Leu, Phe, Tyr(Bzl), and Thr(Bzl), with methyl glycinate. To the crude 2-substituted methyl N-(2-Boc-aminoethyl)glycinates obtained, thymin-1-ylacetic acid was coupled using TBTU procedure in a one-pot reaction. PNA monomers were isolated and characterized.

Abstract:Abstract Triplex-forming peptide nucleic acids (PNAs) require chemical modifications for efficient sequence-specific recognition of DNA and RNA at physiological pH. Our research groups have developed 2-aminopyridine (M) as an effective mimic of protonated cytosine in C+•G-C triplets. M-modified PNAs have a high binding affinity and sequence specificity as well as promising biological properties for improving PNA applications. This communication reports the optimization of synthetic procedures that give PNA M monomer in seven steps, with minimal need for column chromatography and in good yields and high purity. The optimized route uses inexpensive reagents and easily performed reactions, which will be useful for the broad community of nucleic acid chemists. Thought has also been given to the potential for future development of industrial syntheses of M monomers.

Abstract:We report a synthesis of bifacial peptide nucleic acids (bPNAs) with novel diketopiperazine (DKP) backbones that display unnatural melamine (M) bases, as well as native bases. To examine the structure-function scope of DKP bPNAs, we synthesized a set of bPNAs by using diaminopropionic acid, diaminobutyric acid, ornithine, and lysine derivatives to display the base-tripling motifs, which result in one, two, three, or four carbons linking the alpha carbon to the side-chain amine. Thermal denaturation of DNA hybrids with these bPNAs revealed that the optimal side-chain linkage was four carbons, corresponding to the lysine derivative. Accordingly, monomers displaying two bases per side-chain were prepared through double reductive alkylation of the ε-amine of Fmoc-lysine with acetaldehyde derivatives of adenine, cytidine, uridine, and melamine. With these building blocks in hand, DKP bPNAs were prepared to display a combination of native and synthetic (melamine) bases. Preliminary melting studies indicate binding signatures of cytidine- and melamine-displaying bPNAs to T-rich DNAs of noncanonical structure, though full characterization of this behavior is ongoing. The convenient and potentially scalable method described enables rapid access to DNA-binding scaffolds of low (<1 kD) molecular weight and previously established cell permeability. We expect that this straightforward and efficient approach to nucleic acid binders will enable studies on noncanonical nucleic acid hybridization.

Abstract:We report a general solid-phase synthesis strategy for a novel class of DNA block copolymer amphiphiles. The assembled spherical micelle structures exhibit recognition properties defined by their DNA sequences and can be used to build higher-ordered structures through hybridization with materials that possess complementary DNA. This work is an important step toward creating DNA modified structures that can act as phase transfer agents and carriers of nanovesicles.

Abstract:Oligonucleotides that contain up to three aminopropyl nucleoside analogues have been synthesized. Dimers of aminopropyl adenine and thymidine were prepared and used as building blocks by applying phosphoramidite chemistry. Both R and S isomers of the aminopropyl nucleosides were used. This incorporation led to a reduction of thermal stability of double-stranded DNA. Furthermore, the (R)-adenine analogue, which yielded (S)APNA, can be considered as a candidate for universal base pairing.

Abstract:Aim The PNA(peptide nucleic acids)as a new type of the antisense compound family,is being researched as the biological probe and applied to the diagnoses and treatment of diseases.However,it is necessary to optimize the PNA′s structure because it has some shortcomings.In this paper,the exploration and synthesis of the PNA analog monomer by the Ugi 4CC reaction were reported.Methods The general idea of synthesizing the PNA was changed and the PNA monomer was synthesized by the Ugi 4CC reaction in fewer steps with easy changes in the groups.Result It designed and synthesized the key component in the Ugi reaction:isocyanide,and PNA monomer.Conclusion The structures of the products were confirmed by MS,IR, 1H NMR spectra and C,H,N elemental analysis.

Abstract:PNA-peptide conjugates are useful molecular tools in chemical biology and biotechnology. Although several approaches have been developed to synthesize PNA-peptide conjugates, more efficient methods are still needed. In this report a new pNZ (p-nitrobenzyloxycarbonyl)/bis-Boc strategy was developed as an alternative backbone/nucleobase protecting group method. The mild deprotection conditions of pNZ group and pNZ's full orthogonality with Fmoc solid-phase synthesis enable a new dimension of synthetic flexibility and practicality to generate versatile PNA-peptide conjugates.

Abstract:Peptide nucleic acids (PNAs) are an important class of DNA/RNA mimics that can hybridize complementary chains of nucleic acids with high affinity and specificity. Because of this property and their metabolic stability, PNAs have broad potential applications in different fields. Consisting of a neutral polyamide backbone, PNAs are prepared following the method used for peptide synthesis. In this regard, they are prepared by the sequential coupling of the protected monomers on a solid support using a similar approach to solid-phase peptide synthesis (SPPS). However, PNA synthesis is a little more challenging due to issues of the difficulty on the preparation of monomers and their solubility. Furthermore, the PNA elongation is jeopardized by intra/inter chain aggregation and side reactions. These hurdles can be overcome using different protecting group strategies on the PNA monomer, which also dictate the approach followed to prepare the oligomers. Herein, the main synthetic strategies driven by the protecting group scheme are discussed. However, there is still ample scope for further enhancement of the overall process.

Abstract:Peptide nucleic acids (PNA) have received great attention as tools in molecular biology and biotechnology, diagnostic agents. and potential antisense drugs. Many derivatives and analogues of PNA were designed and prepared to improve their physicochemical and biological properties. In most cases, PNA oligomers were synthesized by peptide synthesis from N-protected monomers. In this work. a new method to obtain PNA monomers and PNA chain prolongation by Ugi four-component condensation reaction was tested by synthesizing PNA monomers and dimers. This method differs from classical peptide chemistry in that no prior preparation of PNA monomers is needed as they are built up along with the extension of chain. The synthesis of the key component isocyanide is also presented.

Abstract:Peptide nucleic acids (PNAs) are nucleic acid analogs with the deoxyribose phosphate backbone replaced by pseudo-peptide polymers to which the nucleobases are linked. The achiral, uncharged and rather flexible properties of the peptide backbone permit peptide nucleic acids more potential than oligonucleotides in application to antisence and antigenic reagents. The process of PNA binding to DNA duplex and forming triplex is the first step of PNA interacting with PNA. But there are no PNA.2DNA triplex crystal data up to date and little has been reported on the structure features and the force of the PNA.2DNA triplex. In this work, PNA(T).DNA(AT) triplexes are successfully built and the structures and forces to stabilize the triplex alter optimizations and molecule dynamics are systematically examined, which are expected to aid in the application of PNAs as anticense and antigene agents.

Abstract:The monomer 1 derived from achiral 1-(aminoxy)cyclopropanecarboxylic acid (OAcc) and oligopeptides 2-9 consisting of a chiral alpha-aminoxy acid and an achiral alpha-aminoxy acid such as OAcc were synthesized and their structures characterized. The eight-membered-ring intramolecular hydrogen bond, namely the alpha N-O turn, was formed between adjacent residues independent of their chirality. However, the helix formation was sequence-dependent. Dipeptide 2 bearing chiral alpha-aminoxy acid (d-OAA) at the N-terminus and achiral OAcc at the C-terminus preferentially adopted a right-handed 1.8(8) helical structure, but dipeptide 3 (OAcc-d-OAA) did not. Theoretical calculation results, in good agreement with experimental ones, revealed that the biased handedness of alpha N-O turn found in OAcc residue depends on its preceding chiral residue. It was then found that the helical conformation was destroyed in the case of oligopeptides 6 and 7 [OAA-(OAcc)(n), n = 2, 3]. The crystal structure of tripeptide 8 ((i)PrCO-d-OVal-OAcc-d-OVal-NH(i)Bu) further disclosed the helical structure formed by three consecutive homochiral alpha N-O turns. This study has uncovered achiral aminoxy acid residues such as the OAcc unit as a useful building block to be incorporated into chiral aminoxy peptides to mimic chiral helix structure.

Abstract:DNA-directed chemical synthesis has matured into a useful tool with applications such as fabrication of defined (nano)molecular architectures, evolution of amplifiable small-molecule libraries, and nucleic acid detection. Most commonly, chemical methods were used to join oligonucleotides under the control of a DNA or RNA template. The full potential of chemical ligation reactions can be uncovered when nonnatural oligonucleotide analogues that can provide new opportunities such as increased stability, DNA affinity, hybridization selectivity, and/or ease and accuracy of detection are employed. It is shown that peptide nucleic acid (PNA) conjugates, nonionic biostable DNA analogues, allowed the fashioning of highly chemoselective and sequence-selective peptide ligation methods. In particular, PNA-mediated native chemical ligations proceed with sequence selectivities and ligation rates that reach those of ligase-catalyzed oligodeoxynucleotide reactions. Usually, sequence-specific ligations can only be achieved by employing short-length probes, which show DNA affinities that are too low to allow stable binding to target segments in large, double-stranded DNA. It is demonstrated that the PNA-based ligation chemistry allowed the development of a homogeneous system in which rapid single-base mutation analyses can be performed even on double-stranded PCR DNA templates.

Abstract:A series of chiral β3-aminoxy acids or amides with various side chains have been synthesized via two different approaches. One is the Arndt−Eistert homologation approach, using chiral α-aminoxy acids as starting materials. The other approach, utilizing the enantioselective reduction of β-keto esters catalyzed by baker's yeast or chiral Ru(II) complexes, produces chiral β3-aminoxy acids with nonproteinaceous side chains. The oligomers of β3-aminoxy acids can be readily prepared using EDCI/HOAt as the coupling reagent.
