Abstract:Adenosine has received great attentions acting as a potential biomarker for monitoring lung cancer. Most of the reported studies for adenosine detection require large instruments and complicated procedures. Herein, a sensitive, rapid and in-situ colorimetric aptasensor was developed for adenosine detection. Moreover, a homemade biomimetic electronic-eye (E-eye) was established and utilized as a portable in-time detection equipment. The entire measurement can be completed within 20 min, including the combination of aptamer with adenosine or AuNPs and the detection of adenosine. Four different kinds of aptamer were compared and the results showed that the AuNPs-aptamer-biotin system was the most stable and with the widest detection range of 5.0 mu M-60.0 mu M and the lowest LOD of 0.17 mu M. Moreover, the artificial urine samples were also tested with a linear range from 5.0 to 50.0 mu M and a LOD of 0.48 mu M. The results validated that the aptasensor together with the E-eye can be a promising platform for adenosine detection. (C) 2020 Elsevier B.V. All rights reserved.

Abstract:Nucleic acid aptamers, which are short single-stranded RNA or DNA molecules, undergo conformational changes upon recognizing small molecules. However, their structural characterization is challenging due to the flexibility of single-stranded oligonucleotides. Nanopores provide a sensitive method for single-molecule analysis of molecular conformational changes as they transport through the pore. In this study, we employed α-hemolysin (α-HL) nanopore with high spatiotemporal resolution to investigate the conformational changes of DNA aptamer (ADO-23) upon binding to adenosine (Ado) molecules. Unlike the events generated by the aptamer alone, the DNA-Ado complex produced two distinct new characteristic events, indicating the formation of two unique secondary structures. By analyzing current events, the structures formed by the DNA-Ado complex were speculated to be hairpin DNA and G-quadruplex (G4) DNA. Furthermore, we demonstrated the potential of the aptamer as a chiral selector within the nanopore. The results showed that the aptamer specifically bound to D-Ado and not to L-Ado. Finally, we realized specific and sensitive detection of small molecule Ado by α-HL pore, with a detection limit as low as 10.5 nM, and successfully applied it to the detection of real human serum samples. The nanopore platform provides a powerful tool for studying small molecule-biomolecule conformational changes, and we constructed sensors for detecting adenosine through the aptamer. This work also offers a promising new approach to the recognition of enantiomers at the single-molecule level.

Chaperone Copolymer-Assisted Catalytic Hairpin Assembly for Highly Sensitive Detection of Adenosine

Abstract:Adenosine is an endogenous molecule that plays a vital role in biological processes. Research indicates that abnormal adenosine levels are associated with a range of diseases. The development of sensors capable of detecting adenosine is pivotal for early diagnosis of disease. For example, elevated adenosine levels are closely associated with the onset and progression of cancer. In this study, we designed a novel DNA biosensor utilizing chaperone copolymer-assisted catalytic hairpin assembly for highly sensitive detection of adenosine. The functional probe comprises streptavidin magnetic beads, an aptamer, and a catalytic chain. In the presence of adenosine, it selectively binds to the aptamer, displacing the catalytic chain into the solution. The cyclic portion of H1 hybridizes with the catalytic strand, while H2 hybridizes with the exposed H1 fragment to form an H1/H2 complex containing a G-quadruplex. Thioflavin T binds specifically to the G-quadruplex, generating a fluorescent signal. As a nucleic acid chaperone, PLL-g-Dex expedites the strand exchange reaction, enhancing the efficiency of catalytic hairpin assembly, thus amplifying the signal and reducing detection time. The optimal detection conditions were determined to be a temperature of 25 °C and a reaction time of 10 min. Demonstrating remarkable sensitivity and selectivity, the sensor achieved a lowest limit of detection of 9.82 nM. Furthermore, it exhibited resilience to interference in complex environments such as serum, presenting an effective approach for rapid and sensitive adenosine detection.

Abstract:This work emphasizes on the design criteria of aptamer-based biosensors for adenosine and the comparison of their performances by using both electrochemical and biochemical methods. The adenosine biosensors have been typically prepared by hybridizing a short bridging DNA (modified with a thiol for the attachment to gold electrode) to the aptamer strand that releases upon adenosine binding. We have carefully compared the two “isomeric” designs, one with the thiol-linker tethered to the 3′-hydroxyl and the other to the 5′-phosphate end of the bridging DNA. It has been demonstrated through electrochemical and gel electrophoresis experiments that the 3′-thiol bridged sensor shows much better performance than its 5′-counterpart on surface, whereas in solution phase the two sensor systems are equally sensitive. We believe that the “transient” secondary structure of the aptamer sequence restricts the freedom of the strand displacement upon analyte binding, leading to a sluggish release of the aptamer strand from the 5′-thiol-bridging DNA.

Abstract:In this work, a simple and highly sensitive label-free electrochemical aptasensor for adenosine detection was developed based on target-aptamer binding triggered nicking endonuclease-assisted strand-replacement DNA polymerization and rolling circle amplification (RCA) strategy. The magnetic beads (MB) probe, which was attached the aptamer of adenosine and mDNA, was firstly fabricated. In the presence of adenosine, mDNA was released from MB upon recognition of the aptamer to target adenosine. The released mDNA as the primer activated autonomous DNA polymerization/nicking process and accompanied by the continuous release of replicated DNA fragments. Subsequently, numerous released DNA fragments were captured on the working electrode, and then as initiators to trigger the downstream RCA process leading to the formation of a long ssDNA concatemer for loading large amounts of Ru(NH3)63+. Therefore, a conspicuously amplified electrochemical signal through the developed dual-amplification strategy could be achieved. This method exhibited a high sensitivity toward adenosine with a detection limit of 0.032nM. Also, it exhibited high selectivity to different nucleoside families and good reproducibility. This design opens new horizons for integrating different disciplines, presenting a versatile tool for ultrasensitive detecting organic small molecules in medical research and clinical diagnosis.
Enzyme-Free Signal Amplification Strategy via Chaperone Copolymer-Accelerated Hybridization for Highly Sensitive Detection of Adenosine

Abstract:Adenosine is a vital biological small molecule that regulates various physiological processes in the human body. A high expression of adenosine in cells can facilitate tumor growth. Therefore, detecting adenosine is crucial for early disease diagnosis. In this paper, we designed a fluorescent biosensor for the sensitive detection of adenosine based on the cationic comb-type copolymer PLL-g-Dex for assisted rapid hybridization of nucleic acids at room temperature. In this strategy, adenosine preferentially binds to the aptamer immobilized on the surface of magnetic nanobeads, releasing free aDNA in solution as the primer strand, which rapidly forms DNA nanowires with auxiliary probes of bDNA with the assistance of PLL-g-Dex. SYBR Green I is embedded in DNA duplexes to generate strong fluorescence. The experimental results showed that PLL-g-Dex promotes DNA hybridization reactions at room temperature to form ultra-long DNA nanowires, thus achieving signal amplification and shortening the detection time. In addition, magnetic nanobeads can reduce the background signal during the reaction. Compared with several previous studies on the fluorescence detection of adenosine, this strategy has a lower detection limit of 2.32 nM. Furthermore, this novel system exhibited a good detection performance even under complex environments, such as serum, providing some reference for the quantitative detection of adenosine in early disease diagnosis.

Abstract:We report a novel multimode detection aptasensor with three signal responses (i.e., fluorescence recovery, enhanced Raman signal, and color change). The presence of adenosine induces the conformational switch of the adenosine aptamer (Apt), forming adenosine-aptamer complex and releasing quantum dots (QDs) from AuNPs, resulting in the recovered fluorescence, the enhanced Raman signal, and color change of the solution. The multimode signal recognition is potentially advantageous in improving the precision and reliability of the detection in complex environments compared to the conventional single-mode sensing system. The multimode detection strategy opens up a new possibility in sensing and quantifying more other target molecules.

Abstract:A novel enzyme-free and label-free fluorescence aptasensor based on target-catalyzed hairpin self-assembly is developed for amplified detection of adenosine. This aptasensor contains four DNA strands termed as aptamer-catalysis strand, inhibit strand, hairpin structures H1 and H2 which are partially complementary. Meanwhile, a sequence that can form DNA G-quadruplex is partly hidden in the stem of H2. In the absence of adenosine, aptamer-catalysis strand is inhibited, and cannot trigger the self-assembly between H1 and H2. Upon the addition of adenosine, the binding event of aptamer and adenosine triggers the self-assembly between H1 and H2, resulting in the formation of G-quadruplex at the end of H1-H2 complex. The addition of N-methyl mesoporphyrin IX, which has a pronounced structural selectivity for G-quadruplex, generates label-free fluorescence signal. In the optimum conditions, we could detect adenosine as low as 6 mu M by monitoring the change in fluorescence intensity. Furthermore, this amplified aptasensor shows high selectivity toward adenosine against its analogs due to the specific recognition ability of the aptamer for the target. Abstract:In this work, an aptazyme-based electrochemical biosensor for the detection of adenosine is reported. Aptazyme activity was modulated by appending an “inhibitor” oligonucleotide strand containing a 32-base adenosine aptamer to the 8-17 DNAzyme. In the absence of adenosine, the DNAzyme could not form appropriate catalytic structure due to the binding with the inhibitor strand. Upon adenosine binding to the aptamer, the inhibitor strand was dissociated from the DNAzyme sequence. This allowed the DNAzyme to open and bind with the hairpin substrate, and DNAzyme activity was thereby induced, cleaving the substrate at its ribonucleotide site in the presence of Pb2+. Cleavage of the substrate yields two single-stranded products, one of which was ferrocene-tagged and acted as the signal probe. The thiolated probe modified on the gold electrode could capture the signal probe. As a result, the ferrocene (Fc) moiety was brought in close proximity to the electrode surface and the Faradaic current was observed. This electrochemical biosensor was proved to have a wide dynamic range from 5nM to 2000nM with a detection limit of 5nM. The fabricated sensor is shown to exhibit high sensitivity and desirable selectivity, which might be promising for the rational construction of aptazyme-based biosensors and the determination of adenosine in clinical examination.

Abstract:Aptamers are nucleic acids that have high affinity and selectivity for their target molecules. A target may induce the structure switching from a DNA/DNA duplex to a DNA/target complex. In the present study, a reusable electrochemical sensing platform based on structure-switching signaling aptamers for highly sensitive detection of small molecules is developed using adenosine as a model analyte. A gold electrode is first modified with polytyramine and gold nanoparticles. Then, thiolated capture probe is assembled onto the modified electrode surface via sulfur-gold affinity. Ferrocene (Fc)-labeled aptamer probe, which is designed to hybridize with capture DNA sequence and specifically recognize adenosine, is immobilized on the electrode surface by hybridization reaction. The introduction of adenosine triggers structure switching of the aptamer. As a result, Fc-labeled aptamer probe is forced to dissociate from the sensing interface, resulting in a decrease in redox current. The decrement of peak current is proportional to the amount of adenosine. The present sensing system could provide both a wide linear dynamic range and a low detection limit. In addition, high selectivity, good reproducibility, stability, and reusability are achieved. The recovery test demonstrates the feasibility of the designed sensing system for an adenosine assay.

Abstract:A DNAzyme-based colorimetric aptasensor has been fabricated for fast readout and facile detection of adenosine triphosphate (ATP). The sensor consists of an ATP-specific aptamer flanked with cytosine-rich arms at both ends (50 & 30) and a peroxidase mimicking DNAzyme which were complexed together to form a functional triple-helix molecular switch (THMS). The DNAzyme strand serves as a signal transduction probe (STP) in the molecular switch. In the presence of ATP, the aptamer binds to it and the THMS complex disassembles. Subsequently the released DNAzyme sequence can form a catalytic G-quadruplex DNAzyme leading to obvious color change. This sensor provides an efficient and stable diagnostic system whilst conserving the inherent catalytic activity of the DNAzyme and the selectivity of the aptamer. The aptasensor response was linear for ATP concentration between 5 and 230 nM (R-2 = 0.9854) with a detection limit of 2.4 nM (S/N = 3). Besides, ATP can be detected in human serum samples with satisfactory results, which demonstrates the potential applications for real analysis.
A Target Triggered Proximity Combination-Based Fluorescence Sensing Strategy for Adenosine Detection

Abstract:Adenosine is a potent physiological and pharmacological regulator, and its abnormal level is closely related to disease development. The sensitive and specific detection of adenosine is crucial for health evaluation and disease diagnosis. In this work, a target triggered proximity combination-based fluorescence sensing strategy is developed for the sensitive and specific detection of adenosine. A difunctional probe showing target recognition and signal amplification is designed, by integration of DNA linker-connected split aptamer fragments with a fragment-elongated polymerase/nicking template. The presence of adenosine would glue the split aptamers, which triggers the two distal aptamer fragments to combine with each other into proximity. The approaching aptamer fragment ends then initiate the strand displacement amplification (SDA) reaction, generating numerous DNA primers. The DNA primers further hybridize with a padlock probe and initiate the rolling circle amplification (RCA) reaction, producing numerous G-quadruplex sequences. The G-quadruplex sequences finally bind with Thioflavin T to obtain enhanced fluorescence signals. The method exhibits a linear correlation within the adenosine concentration range from 5.0 × 10-7 M to 2.0 × 10-5 M (R = 0.999) with a detection limit of 8.4 × 10-8 M, and a good selectivity to distinguish adenosine from its analogues. The recoveries of adenosine in human serum are from 91% to 94%, demonstrating that the system works well in biological fluids. The proposed sensing strategy is anticipated to hold promise in biochemical research, clinical diagnosis and disease treatment.
A Simple Adenosine Fluorescent Aptasensor Based on the Quenching Ability of Guanine

Abstract:Based on guanine (G)-quenching, a simple and sensitive fluorescent aptasensor for the detection of adenosine was constructed. G located on the end of a DNA strand was selected as a fluorescence quencher of a FAM fluorophore. The FAM-labeled adenosine aptamer (FAM-DNA) was partly complementary to the DNA sequence containing five G on the end. In the absence of adenosine, the hybridization between FAM-DNA and complementary strand cause G to approach FAM, hence, the fluorescence of FAM was effectively quenched by the photoinduced electron transfer (PET) between FAM and G. In the presence of adenosine, FAM-DNA reacts with adenosine and starts structural switching, resulting in the release of the complementary strand and the recovery of the fluorescence of FAM. The linear detection range of adenosine with present proposed sensor is 20-200 mu M, and the detection limit down to 6.7 mu M (S/N = 3). Most importantly, no organic dye molecules-labeled DNA or extra nanomaterials were used as quenchers in this proposed adenosine detection strategy. The method is simple, sensitive and inexpensive and has potential for application in clinical diagnostic assays.
A Reusable Ratiometric Electrochemical Biosensor on the Basis of the Binding of Methylene Blue to DNA with Alternating AT Base Sequence for Sensitive Detection of Adenosine

Abstract:We develop a reusable ratiometric electrochemical biosensor on the basis of the binding of methylene blue (MB) to DNA with alternating AT base sequence for sensitive detection of adenosine. We design a strand 1 with MB-modified thymine (T) base in the proximal 3′ termini as the capture probe for its immobilization on the gold electrode and a 3′ termini ferrocene (Fc)-modified aptamer for the recognition of adenosine. The hybridization of strand 1 with the aptamer leads to the formation of a double-stranded DNA (dsDNA) and consequently the away of MB from the electrode surface and the close of Fc to the electrode surface, generating a small value of IMB/IFc (IMB and IFc are the peak currents of MB and Fc, respectively). In the presence of adenosine, its binding with the aptamer induces the release of Fc from the electrode surface and the close of MB to the electrode surface, generating a large value of IMB/IFc. As a result, adenosine may be accurately quantified by the measurement of ratiometric signal (IMB/IFc). This ratiometric electrochemical biosensor can be simply fabricated and exhibits high sensitivity with a limit of detection of as low as 90.8pM and a large dynamic range from 0.1nM to 100μM. Moreover, this biosensor demonstrates good performance with excellent selectivity, regeneration capability, high reliability and good reproducibility, and may become a universal platform for the detection of various biomolecules which can be recognized by aptamers, holding great potential for further applications in biomedical research and clinical diagnosis.

Abstract:Over the past decade, various sensing systems based on aptamers have attracted a great deal of studies directed at designing highly selective biosensors. In this paper, we described a new-style electrochemical aptamer sensor (aptasensor) via a donor-acceptor link substrate, which was characterized by electrochemical methods and other helpful characterization instruments. Molecules with D-A-D configuration always undergo an intrinsic signal amplification due to the elongation of the π-electron conjugation. Triphenylamine, a peripheral electron donor, has excellent hole-transport property and is able to assemble on the surface of glassy carbon electrode by π-π stacking interaction. To further improve the performance of the adenosine triphosphate (ATP) sensor, we chose diphenylfumaronitrile-containing electron-withdrawing group as the central core to promote charge transfer, which can also efficiently combine with aptamers by multihydrogen bond function. Surprisingly, the sensing platform showed a wide liner range from 0.1 pM to 100 nM, with a detection limit of 0.018 pM. We examined the ATP in human serum sample, indicating that the novel aptasensor based on D-A-D conjugated polymer holds great possibility for practical detection of ATP. Moreover, it is foreseeable that the conjugated polymers of the D-A structure will have promising application in the preparation of biosensors.

Another DNA modified with tris(2,2′-bipyridyl) ruthenium(II)-doped silica nanoparticles (Ru-SNPs) that contained adenosine aptamer was then modified on the electrode surface through hybridizing with the capture DNA. In the presence of adenosine, adenosine–aptamer complex is produced rather than aptamer–DNA duplex, resulting with the dissociation of Ru-SNPs-labeled aptamer from the electrode surface and the decrease in the ECL intensity. The decrease of ECL intensity has a direct relationship with the logarithm of adenosine concentration in the range of 1.0×10−10 to 5.0×10−6molL−1. The detection limit of the proposed method is 3.0×10−11molL−1. The existence of guanosine, cytidine and uridine has little interference with adenosine detection, demonstrating that the developed biosensor owns a high selectivity to adenosine. In addition, the developed biosensor also demonstrates very good reusability, as after being reused for 30 times, its ECL signal still keeps 91% of its original state.

Abstract:In this protocol, the authors report a time-resolved fluorescence biosensor based on home-made europium complexes for highly sensitive detection of small molecules using adenosine as a model analyte. The fluorophore that used is europium complexes. Its signal can be measured in a time-resolved manner that eliminates most of the unspecific fluorescent background. The amino modified aptamer probe, which is designed to specifically recognize adenosine, is combined to the aldehyde-group modified glass slide by covalent bond. Europium complex-labeled a short ssDNA, designed to segment hybridize with aptamer probe is immobilized on the glass slide by hybridization reaction. In the presence of adenosine, the aptamer part is more inclined to bounds with adenosine and triggers structure-switching of the aptamer from aptamer/ssDNA duplex to aptamer/target complex. As a result, europium complexes-labeled ssDNA is forced to dissociate from the sensor interface, resulting in time-resolved fluorescence intensity decrease. The decrement intensity is proportional to the amount of adenosine. Under optimized assay conditions, a linear range (1.0×10−8M to 1.0×10−7M) is got with low detection limit of 5.61nM. The biosensor exhibits excellent selectivity and can provide a promising potential for aptamer-based adenosine detection.
Kf Polymerase-Based Fluorescence Aptasensor for the Label-Free Adenosine Detection

Abstract:We have developed a simple, inexpensive, and label-free method for the selective detection of adenosine. Klenow fragment polymerase (KF polymerase) is a commonly-used 5' to 3' DNA polymerase, it also has 3' to 5' exonuclease activity that can digest single-stranded DNA. An adenosine binding DNA aptamer was employed, the aptamer was split into two pieces of single-stranded DNA (aptamer-A1 + aptamer-A2). Without the addition of adenosine, aptamer-A1 and aptamer-A2 existed as single-stranded DNA which could be efficiently degraded by the exonuclease activity of KF polymerase. Much reduced background fluorescence was obtained when SYBR Green dye was added. However, in the presence of adenosine, aptamer-A1 and aptamer-A2 bound to adenosine, and hybridization of the complementary sequences resulted in the formation of a duplex DNA structure, which could initiate DNA polymerization. The addition of SYBR Green dye resulted in a very high fluorescence enhancement, which could be used for the quantification of adenosine.
