Abstract:Surface-enhanced Raman scattering (SERS) is a promising analytical tool in nanoscale detection because of its high sensitivity and selectivity. This review focuses on recent advances in SERS-based detection of DNA and RNA. First, nanostructure-based SERS-active substrates are introduced. Using label-free and labeled SERS, target biomolecules such DNA, RNA and microRNA have been successfully detected. Finally, applications in pathogen diagnosis are discussed. The prospects and challenges of SERS-based bioanalysis are highlighted.

Abstract:Over the past few years, progress in electrochemical biosensors for DNA analysis is outstanding. This article briefly reviewed the principals of such biosensors, followed by a selection of topics that are of particular current interest. Selectivity and sensitivity are the two major challenges in DNA analysis. The former can be accomplished using peptide nucleic acids as probes, or relying on the DNA-mediated electron transfer. Special emphasis has been given to the efforts for high sensitivity, involving combination with polymerase chain reaction techniques, enzyme-labeled methods, direct label-free detection and nano-based techniques.

Abstract:In recent years, DNA-based biosensors have shown great potential as the candidate of the next generation biomedical detection device due to their robust chemical properties and customizable biosensing functions. Compared with the conventional biosensors, the DNA-based biosensors have advantages such as wider detection targets, more durable lifetime, and lower production cost. Additionally, the ingenious DNA structures can control the signal conduction near the biosensor surface, which could significantly improve the performance of biosensors. In order to show a big picture of the DNA biosensor’s advantages, this article reviews the background knowledge and recent advances of DNA-based biosensors, including the functional DNA strands-based biosensors, DNA hybridization-based biosensors, and DNA templated biosensors. Then, the challenges and future directions of DNA-based biosensors are discussed and proposed.

Abstract:Biosensors are analytical devices for biomolecule detection that compromise three essential components: recognition moiety, transducer, and signal processor. The sensor converts biomolecule recognition to detectable signals, which has been applied in diverse fields such as clinical monitoring, in vitro diagnostics, food industry etc. Based on signal transduction mechanisms, biosensors can be categorized into three major types: optical biosensors, electrochemical biosensors, and mass-based biosensors. Recently, the need for faster, more sensitive detection of biomolecules has compeled researchers to develop various sensing techniques. In this review, the basic structure and sensing principles of biosensors are introduced. Additionally, the review discusses multiple recent works about nucleic acid and exosome sensing.

Abstract:Fiber-optic DNA biosensors are a kind of ana-lytic setups, which convert the Waston-Crick base pairs matching duplex or Hoogsteen’s tri-plex (T/A-T, C/G-C) formation into a readable analytical signals when functionalized single- strands DNA (ssDNA) or double-strands DNA (dsDNA) of interest are immobilized on the sur-face of fiber-optic hybrids with target DNA or interacts with ligands. This review will provide the information about the fiber-optic DNA bio-sensors classified into two categories depend-ing on the end fiber and side fiber with or with-out the labels—label-free fiber-optic DNA bio-sensors and labeled fiber-optic DNA biosensor in recent years. Both are dissertated, and em-phasis is on the label-free fiber-optic DNA bio-sensors. Fiber-optic DNA biosensors had got great progresses because fiber-optic has more advantages over the other transducers and are easily processed by nanotechnology. So fiber- optic DNA biosensors have increasingly at-tracted more attention to research and develop the new fiber-optic DNA biosensors that inte-grated with the “nano-bio-info” technology for in vivo test, single molecular detection and on-line medical diagnosis. Finally, future pros-pects to the fiber-optic DNA biosensors are predicted.

Abstract:DNAzymes, screened through in vitro selection, were artificial nucleic acids with catalytic function. They could cleave specific substrates in the presence of cofactors with unique characteristics, such as high catalytic activity, high specificity for cofactors, excellent stability, and easy to synthesize and modify. The combination of DNAzymes with nanomaterials could retain the DNAzyme activity and realize the functional integration of recognition and signal transduction, promoting rapid development of biosensors. In the current paper, we have mainly reviewed the recent progress of DNAzyme-nanomaterial based biosensors, and the nanomaterials included gold nanoparticles, graphene, quantum dots, magnetic nanomaterials, and so on.

Abstract:As knowledge of the structure and function of nucleic acid molecules has increased, sequence-specific DNA detection has gained increased importance. DNA biosensors based on nucleic acid hybridization have been actively developed because of their specificity, speed, portability, and low cost. Recently, there has been considerable interest in using nano-materials for DNA biosensors. Because of their high surface-to-volume ratios and excellent biological compatibilities, nano-materials could be used to increase the amount of DNA immobilization; moreover, DNA bound to nano-materials can maintain its biological activity. Alternatively, signal amplification by labeling a targeted analyte with nano-materials has also been reported for DNA biosensors in many papers. This review summarizes the applications of various nano-materials for DNA biosensors during past five years. We found that nano-materials of small sizes were advantageous as substrates for DNA attachment or as labels for signal amplification; and use of two or more types of nano-materials in the biosensors could improve their overall quality and to overcome the deficiencies of the individual nano-components. Most current DNA biosensors require the use of polymerase chain reaction (PCR) in their protocols. However, further development of nano-materials with smaller size and/or with improved biological and chemical properties would substantially enhance the accuracy, selectivity and sensitivity of DNA biosensors. Thus, DNA biosensors without PCR amplification may become a reality in the foreseeable future.

Abstract:Analysis of biomarkers in living cells is crucial for deciphering the dynamics of cells as well as for precise diagnosis of diseases. DNA biosensors employ DNA sequences as probes to offer insights into living cells, and drive progress in disease diagnosis and drug development. In this review, we present recent advances in DNA biosensors for detecting biomarkers in living cells. The basic structural components of DNA biosensors and the signal output method are presented. The strategies of DNA biosensors crossing the cell membrane are also described, including coincubation, nanocarriers, and nanoelectroporation techniques. Based on biomarker categorization, we detail recent applications of DNA biosensors for detecting small molecules, RNAs, proteins, and integrated targets in living cells. Furthermore, the future development directions of DNA biosensors are summarized to encourage further research in this growing field.

Abstract:Deoxyribonucleic acid ( DNA) is a carrier of genetic information. DNA hybridization is characterized by predictability, diversity, and specificity owing to the strict complementary base-pairing assembly mode, which stimulates the use of DNA to build a variety of nanomachines, including DNA tweezers, motors, walkers, and robots. DNA nanomachines have become prevalent for signal amplification and transformation in the field of biosensing, providing a new method for constructing highly sensitive sensing analysis strategies. DNA tweezers have exhibited unique advantages in biosensing applications owing to their simple structures and fast responses. The two-state conformation of DNA tweezers, the open and closed states, enable them to open and close autonomously after stimulation, thus facilitating the quick detection of corresponding signal changes of different targets. This review discusses the recent progress in the application of DNA nanotweezers in the field of biosensing, and the trends in their development for application in the field of biosensing are summarized.

Abstract:Detection of DNA sequences has received broad attention due to its potential applications in a variety of fields. As sensitivity of DNA biosensors is determined by signal variation of hybridization events, the signal enhancement is of great significance for improving the sensitivity in DNA detection, which still remains a great challenge. Nanomaterials, which possess some unique chemical and physical properties caused by nanoscale effects, provide a new opportunity for developing novel nanomaterial-based signal-enhancers for DNA biosensors. In this review, recent progress concerning this field, including some newly-developed signal enhancement approaches using quantum-dots, carbon nanotubes and their composites reported by our group and other researchers are comprehensively summarized. Reports on signal enhancement of DNA biosensors by non-nanomaterials, such as enzymes and polymer reagents, are also reviewed for comparison. Furthermore, the prospects for developing DNA biosensors using nanomaterials as signal-enhancers in future are also indicated.

Abstract:Much progress has been made in the biosensor area with the prosperity and development of nucleic acid nanotechnology and molecular biology. Especially, the advances made in dynamic DNA nanotechnology and the increasing sophistication of toehold-mediated strand displacement reactions have put new energy into nucleic acid-based biosensor designs. The exposure of the gene-editing ability of clustered regularly interspaced short palindromic repeats (CRISPR) associated proteins (Cas) has also greatly revolutionized the way nucleic acid can be operated in biosensing systems, providing versatile strategies for signal handling. Hence, in this review, we will discuss the application of these two technologies as the expanded tools for nucleic acid-based biosensors and focus on their strategies governing signal trans-duction. Abstract:Aptamers are oligonucleotides with distinct conformational shapes that allow them to bind a wide range of targets with high affinity and specificity. Compared with intact parent aptamers, split aptamers show advantages of small size and less unfavorable secondary structures, thus avoiding high background, false positive or non-specific signals well. Moreover, they are favorable to design label-free strategies since some fluorescent dyes are known to intercalate into DNA structure rather than covalent conjugation. So far, split aptamer fragments have shown good application prospects in the development of various high-performance biosensors. In this review, recent advances of biosensors based on split aptamers in biological analysis are summarized and elucidated. It includes the detection of nucleotides/nucleosides, alkaloids, proteins, antibiotics, exosomes, and tumor cells. Potential general platforms for the assay of more than one targets based on multifunctional biosensor are also included. Challenges and prospects for future development are discussed to provide valuable insights for the research of new split aptamers and aptasensors for more targets analysis.

Abstract:As isothermal, enzyme-free signal amplification strategies, hybridization chain reaction (HCR) and catalytic hairpin assembly (CHA) possess the advantages such as high amplification efficiency, excellent biocompatibility, mild reactions, and easy operation. Therefore, they have been widely applied in DNA-based biosensors for detecting small molecules, nucleic acids, and proteins. In this review, we summarize the recent progress of DNA-based sensors employing typical and advanced HCR and CHA strategies, including branched HCR or CHA, localized HCR or CHA, and cascaded reactions. In addition, the bottlenecks of implementing HCR and CHA in biosensing applications are discussed, such as high background signals, lower amplification efficiency than enzyme-assisted techniques, slow kinetics, poor stability, and internalization of DNA probes in cellular applications.

Abstract:Since 2010, DNA nanotechnology has advanced rapidly, helping overcome limitations in the use of DNA solely as genetic material. DNA nanotechnology has thus helped develop a new method for the construction of biosensors. Among bioprobe materials for biosensors, nucleic acids have shown several advantages. First, it has a complementary sequence for hybridizing the target gene. Second, DNA has various functionalities, such as DNAzymes, DNA junctions or aptamers, because of its unique folded structures with specific sequences. Third, functional groups, such as thiols, amines, or other fluorophores, can easily be introduced into DNA at the 5′ or 3′ end. Finally, DNA can easily be tailored by making junctions or origami structures; these unique structures extend the DNA arm and create a multi-functional bioprobe. Meanwhile, nanomaterials have also been used to advance plasmonic biosensor technologies. Nanomaterials provide various biosensing platforms with high sensitivity and selectivity. Several plasmonic biosensor types have been fabricated, such as surface plasmons, and Raman-based or metal-enhanced biosensors. Introducing DNA nanotechnology to plasmonic biosensors has brought in sight new horizons in the fields of biosensors and nanobiotechnology. This review discusses the recent progress of DNA nanotechnology-based plasmonic biosensors.

Abstract:DNA nanotweezers (DTs) are reversible DNA nanodevices that can optionally switch between opened and closed states. Due to their excellent flexibility and high programmability, they have been recognized as a promising platform for constructing a diversity of biosensors and logic gates, as well as a versatile tool for molecular biology studies. In this review, we provide an overview of biosensing applications using DTs. First, the design and working principle of DTs are introduced. Next, the signal producing principles of DTs are summarized. Furthermore, biosensing applications of DTs for varying targets and purposes, both in buffers and complex biological environments, are highlighted. Finally, we provide potential opportunities and challenges for the further development of DTs.

Abstract:Due to the wide range of electrochemical devices available, DNA nanostructures and material-based technologies have been greatly broadened. They have been actively used to create a variety of beautiful nanostructures owing to their unmatched programmability. Currently, a variety of electrochemical devices have been used for rapid sensing of biomolecules and other diagnostic applications. Here, we provide a brief overview of recent advances in DNA-based biomolecular assays. Biosensing platform such as electrochemical biosensor, nanopore biosensor, and field-effect transistor biosensors (FET), which are equipped with aptamer, DNA walker, DNAzyme, DNA origami, and nanomaterials, has been developed for amplification detection. Under the optimal conditions, the proposed biosensor has good amplification detection performance. Further, we discussed the challenges of detection strategies in clinical applications and offered the prospect of this field.
