Abstract:Over the past few years, progress in electrochemical biosensors for DNA analysis is outstanding. This article briefly reviewed the principals of such biosensors, followed by a selection of topics that are of particular current interest. Selectivity and sensitivity are the two major challenges in DNA analysis. The former can be accomplished using peptide nucleic acids as probes, or relying on the DNA-mediated electron transfer. Special emphasis has been given to the efforts for high sensitivity, involving combination with polymerase chain reaction techniques, enzyme-labeled methods, direct label-free detection and nano-based techniques.
Molecular Beacon Biosensors for Dna/Rna Analysis

Abstract:We have developed a variety of novel DNA biosensors using a new class of oligonucleotide probe, molecular beacon (MB). MB has the fluorescence signal transduction mechanism built within the molecules. It can report the presence of specific nucleic acids with high sensitivity and excellent selectivity. Biotinylated MBs have been designed and synthesized for immobilization onto silica surface through avidin-biotin binding. The effect of the avidin-biotin bridge on the MB hybridization has been studied. Our result shows that using streptavidin has less effect than using avidin in MB hybridization. Two kinds of fiber optical DNA sensors have been prepared and characterized: a fiber optic evanescent wave sensor and a submicrometer optical fiber sensor. The sensors are rapid,stable, highly selective, reproducible and regenerable. They have been applied to detect specific DNA and mRNA sequences and to the study of the DNA hybridization kinetics. Silica nanoparticles have also been used for MB immobilization in order to prepare a large quantity of nanometer sized DNA/RNA biosensors.

Abstract:This review presents a novel kind of electrochemical biosensors based on DNA configuration switch. Special DNA probes (stem-loop or aptamers etc.) fixed on an electrode surface dramatically change their configuration on the combination of the target molecule giving birth to a detectable electrochemical signal. This strategy attracts enormous research interest because of its easier operation and higher specificity. To this day, its analysis performance has been markedly developed with an expanding application. We here summarize the development of these sensors.

Abstract:We have developed a new nanoparticle (NP)-based chemiluminescent (CL) method for the sensitive detection of DNA hybridization. The "sandwich-type'' DNA technique comprises NH2-functionalized capture DNA immobilized on magnetic beads that can hybridize with one end of the target DNA. The other end of the target is recognized by a reporter DNA probe labeled with Au NPs on its 3-terminus. The hybridization events were monitored by a simple and direct luminol-AgNO3 CL reaction with a detection limit of 0.5 pM through a non-stripping Au NPs catalysis. Moreover, the CL reaction of non-stripping Au NPs-luminol-AgNO3 offers the advantages of being simpler and faster as compared to previous stripping Ag NPs and CuS methods. This simple and easy-to-use technique holds great promise for clinical applications of DNA hybridization.

Abstract:Due to the wide range of electrochemical devices available, DNA nanostructures and material-based technologies have been greatly broadened. They have been actively used to create a variety of beautiful nanostructures owing to their unmatched programmability. Currently, a variety of electrochemical devices have been used for rapid sensing of biomolecules and other diagnostic applications. Here, we provide a brief overview of recent advances in DNA-based biomolecular assays. Biosensing platform such as electrochemical biosensor, nanopore biosensor, and field-effect transistor biosensors (FET), which are equipped with aptamer, DNA walker, DNAzyme, DNA origami, and nanomaterials, has been developed for amplification detection. Under the optimal conditions, the proposed biosensor has good amplification detection performance. Further, we discussed the challenges of detection strategies in clinical applications and offered the prospect of this field.

Abstract:DNA has excellent molecular recognition properties. At the same time, DNA has a programmable structure, high stability, and can be easily modified, making DNA attractive for biosensor design. To convert DNA hybridization or aptamer binding events to physically detectable signals, various nanomaterials have been extensively exploited to take advantage of their optical and surface properties. A popular sensing scheme is through the adsorption of a fluorescently-labeled DNA probe, where detection is achieved by target-induced probe desorption and fluorescence recovery. Another method is to use DNA to protect the colloidal stability of nanomaterials, where subsequent target binding can decrease the protection ability and induce aggregation; this method has mainly been used for gold nanoparticles. This Perspective summarizes some of our work in examining the sensing mechanisms, and we articulate the importance of the understanding of DNA/surface and target/surface interactions for the development of practical DNA-based biosensors.

Abstract:In recent years, DNA-based biosensors have shown great potential as the candidate of the next generation biomedical detection device due to their robust chemical properties and customizable biosensing functions. Compared with the conventional biosensors, the DNA-based biosensors have advantages such as wider detection targets, more durable lifetime, and lower production cost. Additionally, the ingenious DNA structures can control the signal conduction near the biosensor surface, which could significantly improve the performance of biosensors. In order to show a big picture of the DNA biosensor’s advantages, this article reviews the background knowledge and recent advances of DNA-based biosensors, including the functional DNA strands-based biosensors, DNA hybridization-based biosensors, and DNA templated biosensors. Then, the challenges and future directions of DNA-based biosensors are discussed and proposed.

Abstract:As knowledge of the structure and function of nucleic acid molecules has increased, sequence-specific DNA detection has gained increased importance. DNA biosensors based on nucleic acid hybridization have been actively developed because of their specificity, speed, portability, and low cost. Recently, there has been considerable interest in using nano-materials for DNA biosensors. Because of their high surface-to-volume ratios and excellent biological compatibilities, nano-materials could be used to increase the amount of DNA immobilization; moreover, DNA bound to nano-materials can maintain its biological activity. Alternatively, signal amplification by labeling a targeted analyte with nano-materials has also been reported for DNA biosensors in many papers. This review summarizes the applications of various nano-materials for DNA biosensors during past five years. We found that nano-materials of small sizes were advantageous as substrates for DNA attachment or as labels for signal amplification; and use of two or more types of nano-materials in the biosensors could improve their overall quality and to overcome the deficiencies of the individual nano-components. Most current DNA biosensors require the use of polymerase chain reaction (PCR) in their protocols. However, further development of nano-materials with smaller size and/or with improved biological and chemical properties would substantially enhance the accuracy, selectivity and sensitivity of DNA biosensors. Thus, DNA biosensors without PCR amplification may become a reality in the foreseeable future.

Abstract:In this work, two electrochemical DNA sensors was developed based on the target induced structural switching of stem-loop probe (SLP) and surface initiated enzymatic polymerization (SIEP). Both of the electrochemical DNA sensors employed SLPs with the same sequence. However, one had a thiol label at its 3' terminal (the probe was named 3-SLP and the sensor was named 3-SLP-SENS) and the other at its 5' terminal (the probe was named 5-SLP and the sensor was named 5-SLP-SENS). In the initial state of the sensors, both of the probes adopted the stem-loop structure, which shielded the unlabeled terminals of capture probes from being approached. When the loop regions of the capture probes hybridized with the target DNA the conformation of the SLPs was changed to a rigid double-strand, as a result, the 5-SLP released a 3'-OH terminal for SIEP which could be catalyzed by terminal deoxynucleotidyl transferase (TdT). And the 3-SLP released a 5' phosphate terminal which is not suit for SIEP. Thus a signal probe was employed to hybridize with the 5 terminal of 3-SLP and provide a 3'-OH. Both of the sensors were then submitted to the TdT-mediated SIEP. By using biotinylated 2'-deoxyadenosine 5'-triphosphate (biotin–dATP), biotin labels are incorporated into the SIEP-generated long single-stranded DNA. Then avidin–horseradish peroxidases (Av–HRPs) were employed for specific binding to the biotin labels to produce electrochemical signals. The detection performances of two electrochemical DNA sensors were investigated and compared. It was demonstrated that though the 3-SLP–SENS employed extra signal probes, the background current was lower leading to a better detection limit. By taking advantage of SLP and SIEP, this 3-SLP–SENS has been able to detect as low as 0.1pM DNA targets with excellent differentiation ability for even single mismatches.

Abstract:Biosensing interface based on screen-printed carbon electrodes (SPCE) has been widely used for electrochemical biosensors in the field of medical diagnostics, food safety, and environmental monitoring. Nevertheless, SPCE always has a rough surface, which is easy to result in the disorder of nucleic acid capture probes, the nonspecific adsorption of signaling probes, the steric hindrance of target binding, and decrease in the signal-to-noise ratio and sensitivity of biosensors. So far, it still remains extremely challenging to develop high-efficiency carbon-based biosensing interfaces, especially for DNA probe-based assembly and functionalization. In this paper, we first used a specific DNA framework, DNA tetrahedron to solve the defects of the carbon interface, improving the biosensing ability of SPCE. With covalent coupling, the DNA tetrahedron could be immobilized on the carbon surface. Biosensing probe sequences extending from the DNA tetrahedron can be changed for different target molecules. We demonstrated that the improved SPCE could be applied for the detection of a variety of bioactive molecules. Typically, we designed gap hybridization, aptamer "sandwich" and aptamer competition reduction strategy for the detection of miRNA-141, thrombin, and ATP, respectively. High signal-to-noise ratio, sensitivity, and specificity were obtained for all of these kinds. Especially, the DNA tetrahedron-modified SPCE can work well with serum samples. The carbon-based DNA framework nano-bio interface would expand the use of SPCE and make electrochemical biosensors more available and valuable in clinical diagnosis.

Abstract:DNA molecular wires, which are of electrical conductivity and Seebeck effect, are ideal materials that are used to construct the electrochemical nanobiosensors and thermocoupler. Here the preparation and mechanism of electrical conductivity of DNA wires are introduced, the molecular recognition mechanism of nanobiosensors based on DNA wires is depicted, and the principle of electrochemical nanobiosensor and thermocoupler is analyzed. Applications of these nanobiosensors are described for gene analysis and detection of single-base mutation.

Abstract:Electrochemical DNA (E-DNA) sensor is an important tool for detecting DNA biomarker. In this work, we have demonstrated a novel strategy of E-DNA sensor based on DNA tetrahedral nanostructures for the sensitive detection of target DNA. In our design, thiol and biotin modified DNA tetrahedral nanostructures were used as capture and report probes respectively. The biotin-tagged three dimensional DNA tetrahedral nanostructures were employed for efficient signal amplification by capturing multiple catalytic enzymes. Such improved E-DNA sensor can sensitively detect DNA target as low as 1 fM with excellent differentiation ability for even single mismatch. And a mean recovery rate of 90.57% in DNA solution extracted from human serum was obtained. We have also compared this new method of attaching catalytic enzymes with the other two typical methods: One is through biotinylated single-stranded DNA (SSDNA) and the other is through gold nanoparticles (GNPs). Results indicated that the RTSPs-based enzyme amplification system showed much better performance than the other two systems.
Ultrasensitive Dna and Protein Analysis Using Molecular Beacon Probes

Abstract:Molecular beacons (MBs) are novel nucleic acid hairpin-shaped probes that brightly fluoresce when they are bound to their targets and have a significant advantage over conventional nucleic acid probes. We have developed ultrasensitive MB DNA biosensors, including a fiber optic evanescent wave sensor and a submicrometer optical fiber sensor. The fiber optic sensors are rapid, stable, reproducible, regenerable and have the capability for one base mismatch discrimination. The sensors have been applied for both detection of DNA and specific mRNA sequences. A sensor array has also been demonstrated for multiple target identification. A microwell array methodology has been developed for ultrasmall amount DNA analysis, and can detect 50 DNA molecules in each well. Our study has also extended the applications of MBs from pure nucleic acid hybridization to DNA-protein interactions. These recent advancements of ultrasensitive DNA/protein analysis by molecular beacon probes provide a powerful tool for genomics and proteomics studies, molecular diagnoses of diseases, and new drug development.

Abstract:Ultrasensitive molecular beacon (MB) DNA biosensors, with micrometer to submicrometer sizes, have been developed for DNA/RNA analysis. The fluorescence-based biosensors have been applied in DNA/RNA detection without the need for a dye-labeled target molecule or an intercalation reagent in the testing solution. Molecular beacons are hairpin-shaped oligonucleotides that report the presence of specific nucleic acids. We have designed a surface-immobilizable biotinylated ssDNA molecular beacon for DNA hybridization at a liquid-solid interface. The MBs have been immobilized onto ultrasmall optical fiber probes through avidin-biotin binding. The MB DNA biosensor has been used directly to detect, in real time, its target DNA molecules without the need for a competitive assay. The biosensor is stable and reproducible. The MB DNA biosensor has selectivity with single base-pair mismatch identification capability. The concentration detection limits and mass detection limits are 0.3 nM and 15 amol for a 105-μm biosensor, and 10 nM and 0.27 amol for a submicrometer biosensor, respectively. We have also prepared molecular beacon DNA biosensor arrays for simultaneous analysis of multiple DNA sequences in the same solution. The newly developed DNA biosensors have been used for the precise quantification of a specific rat γ-actin mRNA sequence amplified by the polymerase chain reaction.
Ultrasensitive Optical DNA Biosensor Based on Surface Immobilization of Molecular Beacon by a Bridge Structure

Abstract:A novel biotinylated molecular beacon (MB) probe was developed to prepare a DNA biosensor using a bridge structure. MB was biotinylated at the quencher side of the stem and linked on a biotinylated glass cover slip through streptavidin, which acted as a bridge between MB and glass matrix. An efficient fluorescence microscope system was constructed to detect the fluorescence change caused by the conformation change of MB in the presence of complementary DNA target. The proposed biosensor was used to directly detect, in real-time, the target DNA molecules. The bridge immobilization method caused the proposed DNA biosensor to have a faster and more stable response. Under the optimal conditions, the newly developed DNA biosensor showed a linear response toward ssDNA in the range of 5 - 100 nM with a detection limit of 2 nM. It was interesting to note that the described biosensor was reproducible after being regenerated by urea.

Abstract:Hydrogels, water-filled networks that can adapt to external stimuli by altering their volume, are known for their high flexibility and biocompatibility. DNA, a critical biomolecule renowned for its exceptional characteristics including information transmission, molecular recognition, and editability, has found widespread applications in the biosensing field as well. The integration of these two biomaterials offers promising opportunities for the development of novel biosensors with enhanced sensitivity, specificity, and adaptability. Therefore, by virtue of the collective features, researchers have recently focused on the construction of responsive DNA hydrogel systems. This feature article describes recent developments in fabricating DNA hydrogels and their applications in the biosensing area. Initially, it focuses on the design strategies employed in preparing DNA hydrogels, encompassing both pure DNA hydrogels and hybridized DNA hydrogels. Subsequently, it summarizes the use of DNA hydrogels in biosensing applications, highlighting their applications in visual detection, electrochemical sensing, and optical biosensing analyses. Furthermore, the underlying responsive mechanisms within these biosensing systems are also described. Lastly, this article presents a comprehensive discussion on the existing challenges and prospects of responsive DNA hydrogels, offering insights into their potential to revolutionize the field of biosensing.

Abstract:Deoxyribonucleic acid ( DNA) is a carrier of genetic information. DNA hybridization is characterized by predictability, diversity, and specificity owing to the strict complementary base-pairing assembly mode, which stimulates the use of DNA to build a variety of nanomachines, including DNA tweezers, motors, walkers, and robots. DNA nanomachines have become prevalent for signal amplification and transformation in the field of biosensing, providing a new method for constructing highly sensitive sensing analysis strategies. DNA tweezers have exhibited unique advantages in biosensing applications owing to their simple structures and fast responses. The two-state conformation of DNA tweezers, the open and closed states, enable them to open and close autonomously after stimulation, thus facilitating the quick detection of corresponding signal changes of different targets. This review discusses the recent progress in the application of DNA nanotweezers in the field of biosensing, and the trends in their development for application in the field of biosensing are summarized.

Abstract:DNA nanotweezers (DTs) are reversible DNA nanodevices that can optionally switch between opened and closed states. Due to their excellent flexibility and high programmability, they have been recognized as a promising platform for constructing a diversity of biosensors and logic gates, as well as a versatile tool for molecular biology studies. In this review, we provide an overview of biosensing applications using DTs. First, the design and working principle of DTs are introduced. Next, the signal producing principles of DTs are summarized. Furthermore, biosensing applications of DTs for varying targets and purposes, both in buffers and complex biological environments, are highlighted. Finally, we provide potential opportunities and challenges for the further development of DTs.

Abstract:Interest in the development of sensitive, selective, rapid, and cost-effective biosensors for biomedical analysis, environmental monitoring, and the detection of bioterrorism agents is rapidly increasing. A classic biosensor directly transduces ligand-target binding events into a measurable physical readout. More recently, researchers have proposed novel biosensing strategies that couple ligand-induced structural switching of biomolecules with advanced optical and electronic transducers. This approach has proven to be a highly general platform for the development of new biosensors. In this Account, we describe a series of electrochemical and optical nucleic acid sensors that use target-responsive DNA structures. By employing surface-confined DNA structures with appropriate redox labels, we can monitor target-induced structural switching of DNA or aptamer-specific small molecule probes by measuring electrochemical currents that are directly associated with the distance between the redox label and the electrode surface. We have also demonstrated significant improvements in sensing performance through optimization of the DNA self-assembly process at electrode surfaces or the introduction of nanomaterial-based signal amplification. Alternatively, gold nanoparticles interact differently with folded and unfolded DNA structures, which provides a visual method for detecting target-induced structural switching based on the plasmonic change of gold nanoparticles. This novel method using gold nanoparticles has proven particularly suitable for the detection of a range of small-molecule targets (e.g., cocaine) and environmentally toxic metal ions (e.g., Hg(2+)). Rational sequence design of DNA aptamers improves the sensitivity and increases the reaction kinetics. Recently, we have also designed microfluidic devices that allow rapid and portable mercury detection with the naked eye. This Account focuses on the use of bulk and nanoscale gold and DNA/aptamer molecules. We expect that researchers will further expand the analyte spectrum and improve the sensitivity and selectivity of nucleic acid sensors using functional biomolecules, such as DNAzymes, peptide aptamers and engineered proteins, and nanomaterials of different sizes, dimensions and compositions, such as carbon nanotubes, graphene, silicon nanowires, and metal nanoparticles or nanorods.

Abstract:A 3D DNA nanostructure-based sensor platform for DNA detection is presented by Chunhai Fan, Hao Yan, and co-workers on p. 4754.
