Abstract:Extremophiles and their products have been a major focus of research interest for over 40 years. Through this period, studies of these organisms have contributed hugely to many aspects of the fundamental and applied sciences, and to wider and more philosophical issues such as the origins of life and astrobiology. Our understanding of the cellular adaptations to extreme conditions (such as acid, temperature, pressure and more), of the mechanisms underpinning the stability of macromolecules, and of the subtleties, complexities and limits of fundamental biochemical processes has been informed by research on extremophiles. Extremophiles have also contributed numerous products and processes to the many fields of biotechnology, from diagnostics to bioremediation. Yet, after 40 years of dedicated research, there remains much to be discovered in this field. Fortunately, extremophiles remain an active and vibrant area of research. In the third decade of the twenty-first century, with decreasing global resources and a steadily increasing human population, the world's attention has turned with increasing urgency to issues of sustainability. These global concerns were encapsulated and formalized by the United Nations with the adoption of the 2030 Agenda for Sustainable Development and the presentation of the seventeen Sustainable Development Goals (SDGs) in 2015. In the run-up to 2030, we consider the contributions that extremophiles have made, and will in the future make, to the SDGs.

Abstract:Extremophiles, throughout evolutionary time, have evolved a plethora of unique strategies to overcome hardships associated with the environments they are found in. Modifying their genome, showing a bias towards certain amino acids, redesigning their proteins, and enhancing their membranes and other organelles with specialised chemical compounds are only some of those strategies. Scientists can utilise such attributes of theirs for a plethora of biotechnological and astrobiological applications. Moreover, the rigorous study of such microorganisms regarding their evolution and ecological niche can offer deep insight into science's most paramount inquiries such as how life originated on Earth and whether we are alone in the universe. The intensification of studies involving extremophiles in the future can prove to be highly beneficial for humanity, even potentially ameliorating modern problems such as those related to climate change while also expanding our knowledge about the complex biochemical reactions that ultimately resulted in life as we know it today.

Abstract:Extremophiles possess unique cellular and molecular mechanisms to assist, tolerate, and sustain their lives in extreme habitats. These habitats are dominated by one or more extreme physical or chemical parameters that shape existing microbial communities and their cellular and genomic features. The diversity of extremophiles reflects a long list of adaptations over millions of years. Growing research on extremophiles has considerably uncovered and increased our understanding of life and its limits on our planet. Many extremophiles have been greatly explored for their application in various industrial processes. In this review, we focused on the characteristics that microorganisms have acquired to optimally thrive in extreme environments. We have discussed cellular and molecular mechanisms involved in stability at respective extreme conditions like thermophiles, psychrophiles, acidophiles, barophiles, etc., which highlight evolutionary aspects and the significance of extremophiles for the benefit of mankind.

Abstract:Extremophiles are an important component of Earth's biosphere and constitute a valuable biological resource. The biogeochemistry of extremophiles, an inter-and multidisciplinary subject stemming from microbiology and geochemistry, has in the last decade become the focus of geobiological research. Understanding extremophiles not only helps to shed light on important scientific questions, but also has profound impact on the study of earth system science. A breakthrough in extremophile studies may be able to unlock a number of mysteries such as the origin of life, the tolerance of life to environmental changes, and even the possibility for the existence of extraterrestrial life. From the Earth system point of view, knowledge in extremophiles can provide important insights into the pathway of biosphere-lithosphere co-evolution as well as the chemical evolution of the Earth. This paper summarizes the major groups of the known thermophiles (psychophiles, acidophiles, alkaliphiles, barophiles, halophiles and anti-radiate microbes), reviews the mechanisms of extremophiles adapting to environmental conditions, and discusses the biogeochemical significance of extremophiles. The authors anticipate that future advance in biomarker study, isotope geochemistry, and molecular biology will facilitate and improve our knowledge basis in the biogeochemistry of extremophiles.

Abstract:Extremophiles are microorganisms that populate habitats considered inhospitable from an anthropocentric point of view and are able to tolerate harsh conditions such as high temperatures, extreme pHs, high concentrations of salts, toxic organic substances, and/or heavy metals. These microorganisms have been broadly studied in the last 30 years and represent precious sources of biomolecules and bioprocesses for many biotechnological applications; in this context, scientific efforts have been focused on the employment of extremophilic microbes and their metabolic pathways to develop biomonitoring and bioremediation strategies to face environmental pollution, as well as to improve biorefineries for the conversion of biomasses into various chemical compounds. This review gives an overview on the peculiar metabolic features of certain extremophilic microorganisms, with a main focus on thermophiles, which make them attractive for biotechnological applications in the field of environmental remediation; moreover, it sheds light on updated genetic systems (also those based on the CRISPR-Cas tool), which expand the potentialities of these microorganisms to be genetically manipulated for various biotechnological purposes.

Abstract:From hydrothermal vents, to glaciers, to deserts, research in extreme environments has reshaped our understanding of how and where life can persist. Contained within the genomes of extremophilic organisms are the blueprints for a toolkit to tackle the multitude of challenges of survival in inhospitable environments. As new sequencing technologies have rapidly developed, so too has our understanding of the molecular and genomic mechanisms that have facilitated the success of extremophiles. Although eukaryotic extremophiles remain relatively understudied compared to bacteria and archaea, an increasing number of studies have begun to leverage 'omics tools to shed light on eukaryotic life in harsh conditions. In this perspective paper, we highlight a diverse breadth of research on extremophilic lineages across the eukaryotic tree of life, from microbes to macrobes, that are collectively reshaping our understanding of molecular innovations at life's extremes. These studies are not only advancing our understanding of evolution and biological processes but are also offering a valuable roadmap on how emerging technologies can be applied to identify cellular mechanisms of adaptation to cope with life in stressful conditions, including high and low temperatures, limited water availability, and heavy metal habitats. We shed light on patterns of molecular and organismal adaptation across the eukaryotic tree of life and discuss a few promising research directions, including investigations into the role of horizontal gene transfer in eukaryotic extremophiles and the importance of increasing phylogenetic diversity of model systems.

Abstract:Although at first the extremophile organisms were only considered as scientific curiosities, their potential in the field of biotechnology is nowadays one of the main reasons for research studies. Acidophilic extremophiles have made it possible to carry out numerous advances in different fields within biotechnology and acidic extreme habitats are large sources of biodiversity and new adaptation mechanisms. In these habitats, evolution works with a special intensity. These environments are extreme, greatly selective, and confined habitats, which constitute a favorable environment for the creation of a unique type of biodiversity and specific adaptation mechanisms in which fungi play an important but poorly understood role. This chapter will review the general trends concerning the diversity and ecophysiology of extremophilic fungi, paying a special attention to acidophilic ones.

Abstract:This issue marks the 20th anniversary of Palaeontologia Electronica (PE). From modest beginnings as a series of discussions on the PaleoNet listserver in 1996, it has become a well-recognised venue for publication and dissemination of research, techniques, and resources in palaeontology. The journal has many "firsts" to its credit, from the first species named on the internet, the first scientific journal with a plain-language abstract, and the first PDF "reprints" in palaeontology. Over 20 years PE also tried many new approaches that weren't subsequently adopted by the broader scientific community, such as audio abstracts and animated journal covers. This anniversary issue gives us an opportunity to look back at the beginnings of the journal, its initial aims and aspirations, and to chronicle its evolution. It is as much a reflection of the changing nature of PE as it is a reminder of the larger scale changes that have taken place in the world of palaeontology, the internet, and our community over the past two decades.

Abstract:Microorganisms are exposed to constantly changing environments in their natural habitats either in planktonic form or microbial communities. Examples of these environmental changes encompass nutrient limitation, temperature, pH, and osmolarity fluctuations, radiation, and other harmful agents, such as excessive amount of superoxides and heavy metals. To respond and adapt to adverse environmental changes, microorganisms employ a striking combination of transcriptional regulatory circuits to sense and translate extracellular stimuli into specific cellular signals, resulting in altered gene expression and protein activities. Investigation of these underlying mechanisms and strategies could improve our understanding of microbial physiology in general and potentially lead to discoveries of practical value in the field of health care and environment protection. In this special issue, we have invited a few papers that explore this topic from various perspectives. The first paper “Exposure to glycolytic carbon sources reveals a novel layer of regulation for the MalT regulon” presents the study on a synthetic lethal mutant ompR malTcon of Escherichia coli in which the constitutively expressed maltose system regulator MalT in its active form causes cell death in the absence of the osmoregulator OmpR. The authors propose that glycolysis provides a new layer of regulation to the maltose system on the basis that addition of glycolytic carbon sources promotes viability of the mutant. The second paper “The effect of sub-MIC β-lactam antibiotic exposure of Pseudomonas aeruginosa strains from people with cystic fibrosis in a desiccation survival model” examines resistance of Pseudomonas aeruginosa strains to desiccation, which is an important environmental factor to the loss of viability of cells. Strains with a mucoid phenotype exhibit significantly improved desiccation survival when compared with nonmucoid ones, but effects of preincubation with sub-MIC beta-lactam antibiotics on desiccation resistance appear to be agent specific. The third paper “Detection of bacterial endospores in soil by terbium fluorescence” of this special issue addresses the relationship of soil parameters (carbon-to-nitrogen ratio) on the occurrence of bacterial spores and distribution of spores in relation to sampling depth. The results demonstrate that the combination of microwave treatment of soil samples and measurement of terbium dipicolinate (DPA) photoluminescence is a rapid and reliable method for the assessment of bacterial spores. The fourth paper “The sulfate-rich and extreme saline sediment of the ephemeral Tirez lagoon: a biotope for acetoclastic sulfate-reducing bacteria and hydrogenotrophic methanogenic archaea” is on the composition of methanogenic archaea, sulfate-reducing and sulfur-oxidizing prokaryotes in the extreme athalassohaline and particularly sulfate-rich sediment of Tirez Lagoon. The occurrence of hydrogenotrophic methanogenic and acetotrophic sulfate-reducing organisms and winter-summer community structures in Tirez sediment are analyzed by using the PCR-DGGE fingerprint technique for the functional adenosine-5′-phosphosulfate (aprA) and the methyl coenzyme M reductase (mcrA) gene markers. The last paper “Stress responses of Shewanella” of this special issue focuses on stress responses of Shewanella, a group of facultative anaerobes capable of respiring on an array of compounds. As important and potential microorganisms for bioremediation, stress responses of Shewanella have been subjected to an array of analyses, especially with high-throughput technologies such as whole-genome microarrays. This comprehensive review highlights the current understanding of mechanisms by which Shewanella survive and thrive within varied environments, as well as points out promising future research directions. Abstract:Environmental Microbiology has undergone a dramatic transition from being a somewhat marginal branch of Life Sciences to becoming one of the most vibrant and visible areas of contemporary research. The homonymous journal has not only borne witness of the growing interest in environmental microbes that bloomed since the mid-1980s but it has helped also to give visibility to the field and nucleate an active and influential community of authors and readers. During the past 20 years the focus has shifted from individual isolates to communities and microbiomes, from single genomes to metagenomes and from small/medium-scale experimental systems to large/very large scenarios. New challenges that were somewhat marginal when the journal was founded have acquired an unanticipated relevance owing to their impact on the global Earth's homeostasis. They include the unacceptably high atmospheric levels of greenhouse gases, the worrying pollution of the oceans with very recalcitrant plastics and microplastics and the noxious effects of micropollutants on many ecosystems. Global problems ask for global solutions and the environmental microbiome - because of its dimension and its amazing activities - may end up being out best instrument to both counter the impact of industrial development and enable a new, sustainable partnership with Nature.

Abstract:Nature exhibits an enormous diversity of organisms that thrive in extreme environments. From snow algae that reproduce at sub-zero temperatures to radiotrophic fungi that thrive in nuclear radiation at Chernobyl, extreme organisms raise many questions about the limits of life. Is there any environment where life could not "find a way"? Although many individual extremophilic organisms have been identified and studied, there remain outstanding questions about the limits of life and the extent to which extreme properties can be enhanced, combined or transferred to new organisms. In this review, we compile the current knowledge on the bioengineering of extremophile microbes. We summarize what is known about the basic mechanisms of extreme adaptations, compile synthetic biology's efforts to engineer extremophile organisms beyond what is found in nature, and highlight which adaptations can be combined. The basic science of extremophiles can be applied to engineered organisms tailored to specific biomanufacturing needs, such as growth in high temperatures or in the presence of unusual solvents.

Abstract:The term “extreme environments” describes the conditions that deviate from what mesophilic cells can tolerate. These conditions are “extreme” in the eye of mankind, but they may be suitable or even essential living conditions for most microorganisms. Hyperthermophilic microorganisms form a branch at the root of the phylogenetic tree, indicating that early life originated from extreme environments similar to that of modern deep-sea hydrothermal vents, which are characterized by high-temperature and oxygen-limiting conditions. During the inevitable cooling and gradual oxidation process on Earth, microorganisms developed similar mechanisms of adaptation. By studying modern extremophiles, we may be able to decode the mysterious history of their genomic evolution and to reconstruct early life. Because life itself is a process of energy uptake to maintain a dissipative structure that is not in thermodynamic equilibrium, the energy metabolism of microorganisms determines the pathway of evolution, the structure of an ecosystem, and the physiology of cells. “Following energy” is an essential approach to understand the boundaries of life and to search for life beyond Earth.

Abstract:Sampling and genomic efforts over the past decade have revealed an enormous quantity and diversity of life in Earth's extreme environments. This new knowledge of life on Earth poses the challenge of understandingits molecular basis in such inhospitable conditions, given that such conditions lead to loss of structure and of function in biomolecules from mesophiles. In this review, we discuss the physicochemical properties of extreme environments. We present the state of recent progress in extreme environmental genomics. We then present an overview of our current understanding of the biomolecular adaptation to extreme conditions. As our current and future understanding of biomolecular structure-function relationships in extremophiles requires methodologies adapted to extremes of pressure, temperature, and chemical composition, advances in instrumentation for probing biophysical properties under extreme conditions are presented. Finally, we briefly discuss possible future directions in extreme biophysics.

Abstract:Microbial life is not restricted to any particular setting. Over the past several decades, it has been evident that microbial populations can exist in a wide range of environments, including those with extremes in temperature, pressure, salinity, and pH. Bacteria and Archaea are the two most reported types of microbes that can sustain in extreme environments, such as hot springs, ice caves, acid drainage, and salt marshes. Some can even grow in toxic waste, organic solvents, and heavy metals. These microbes are called extremophiles. There exist certain microorganisms that are found capable of thriving in two or more extreme physiological conditions simultaneously, and are regarded as polyextremophiles. Extremophiles possess several physiological and molecular adaptations including production of extremolytes, ice nucleating proteins, pigments, extremozymes and exopolysaccharides. These metabolites are used in many biotechnological industries for making biofuels, developing new medicines, food additives, cryoprotective agents etc. Further, the study of extremophiles holds great significance in astrobiology. The current review summarizes the diversity of microorganisms inhabiting challenging environments and the biotechnological and therapeutic applications of the active metabolites obtained as a response to stress conditions. Bioprospection of extremophiles provides a progressive direction with significant enhancement in economy. Moreover, the introduction to omics approach including whole genome sequencing, single cell genomics, proteomics, metagenomics etc., has made it possible to find many unique microbial communities that could be otherwise difficult to cultivate using traditional methods. These findings might be capable enough to state that discovery of extremophiles can bring evolution to biotechnology.
