Abstract:With the fact of growing global population, changing climate, and environmental pressure, there is an urgent need to accelerate breeding novel crops with higher production, drought or heat tolerance, and less pesticide usage. Advances in genomics offer the potential to speed up the process of developing crops with promising agronomic traits. Agriculture genomics is the application of genomics in agriculture to improve the productivity and sustainability in crop and livestock production. With the combination of traditional and high-throughput sequencing platforms, there has been a tremendous increase in genomic resources available, including expressed sequence tags (ESTs), BAC end sequence, genetic sequence polymorphisms, gene expression profiling, whole-genome (re)sequencing, and genome-wide association studies. Given the emergence of genomic sequencing and expansion of bioinformatic tools, we are shifting from single gene study to whole-genome analysis, which offers a broader view of how all genes work together. Therefore, this special issue was organized, comprising eleven original research papers and three reviews aimed to highlight recent advances in (1) comparative genomics for plant breeding, (2) transcriptome analysis for plant breeding, (3) genotyping and marker-assisted breeding, and (4) recombinant DNA technology (Figure 1).

As sessile organisms, they are remarkably resilient to adverse environments, which have been exacerbated in the current context of global change. The way in which plants sense and respond to various types of abiotic stresses varies depending on the severity of the stress and the developmental stage of the plant, affecting both vegetative and reproductive aspects. Understanding how plants respond and adapt to a changing environment is crucial for predicting and mitigating the impacts of climate change on ecosystems and ensuring the future survival and reproduction of plant species.

Abstract:Aboveground plant-arthropod interactions are typically complex, involving herbivores, predators, pollinators, and various other guilds that can strongly affect plant fitness, directly or indirectly, and individually, synergistically, or antagonistically. However, little is known about how ongoing natural selection by these interacting guilds shapes the evolution of plants, i.e., how they affect the differential survival and reproduction of genotypes due to differences in phenotypes in an environment. Recent technological advances, including next-generation sequencing, metabolomics, and gene-editing technologies along with traditional experimental approaches (e.g., quantitative genetics experiments), have enabled far more comprehensive exploration of the genes and traits involved in complex ecological interactions. Connecting different levels of biological organization (genes to communities) will enhance the understanding of evolutionary interactions in complex communities, but this requires a multidisciplinary approach. Here, we review traditional and modern methods and concepts, then highlight future avenues for studying the evolution of plant-arthropod interactions (e.g., plant-herbivore-pollinator interactions). Besides promoting a fundamental understanding of plant-associated arthropod communities' genetic background and evolution, such knowledge can also help address many current global environmental challenges.

Abstract:The climatic changes and anthropogenic factors in recent decades (global warming, drought, salinity, extreme temperature, environmental pollution) have led to an increase in the negative impact of environmental factors on plants. Abiotic stress strongly influences the important processes of plants and thus affects their growth and development. The effects of stressors on the plants depend on the intensity, frequency, and duration of stress, plant species as well as a combination of various stressors. Plants have developed different mechanisms to limit adverse environmental conditions. In the publications in this Special Issue, Molecular Mechanisms of Plant Defense against Abiotic Stress, new information on plant defense mechanisms against abiotic and biotic stress is presented. The studies help us better understand plants' protection mechanisms again global climate change.

Abstract:Plant-microbe associations define a key interaction and have significant ecological and biotechnological perspectives. In recent times, plant-associated microbes from extreme environments have been extensively explored for their multifaceted benefits to plants and the environment, thereby gaining momentum in global research. Plant-associated extremophiles highlight ubiquitous occurrences, inhabiting extreme habitats and exhibiting enormous diversity. The remarkable capacity of extremophiles to exist in extreme environmental conditions is attributed to the evolution of adaptive mechanisms in these microbes at genetic and physiological levels. In addition, the plant-associated extremophiles have a major impact in promoting plant growth and development and conferring stress tolerance to the host plant, thereby contributing immensely to plant adaptation and survival in extreme conditions. Considering the major impact of plant-associated extremophiles from a socio-economic perspective, the article discusses their significance in emerging biotechnologies with a key focus on their ecological role and dynamic interaction with plants. Through this article, the authors aim to discuss and understand the favorable impact and dynamics of plant-associated extremophiles and their biotechnological utilities.

Abstract:Climate change poses critical challenges for population persistence in natural communities, agriculture and environmental sustainability, and food security. In this review, we discuss recent progress in climatic adaptation in plants. We evaluate whether climate change exerts novel selection and disrupts local adaptation, whether gene flow can facilitate adaptive responses to climate change, and if adaptive phenotypic plasticity could sustain populations in the short term. Furthermore, we discuss how climate change influences species interactions. Through a more in‐depth understanding of these eco‐evolutionary dynamics, we will increase our capacity to predict the adaptive potential of plants under climate change. In addition, we review studies that dissect the genetic basis of plant adaptation to climate change Finally, we highlight key research gaps, ranging from validating gene function, to elucidating molecular mechanisms, expanding research systems from model species to other natural species, testing the fitness consequences of alleles in natural environments, and designing multifactorial studies that more closely reflect the complex and interactive effects of multiple climate change factors. By leveraging interdisciplinary tools (e.g., cutting‐edge omics toolkits, novel ecological strategies, newly‐developed genome editing technology), researchers can more accurately predict the probability that species can persist through this rapid and intense period of environmental change, as well as cultivate crops to withstand climate change, and conserve biodiversity in natural systems.This article is protected by copyright. Abstract:In the past four decades, tremendous progress has been made in understanding how plants respond to microbial colonization and how microbial pathogens and symbionts reprogram plant cellular processes. In contrast, our knowledge of how environmental conditions impact plant-microbe interactions is less understood at the mechanistic level, as most molecular studies are performed under simple and static laboratory conditions. In this review, we highlight research that begins to shed light on the mechanisms by which environmental conditions influence diverse plant-pathogen, plant-symbiont, and plant-microbiota interactions. There is a great need to increase efforts in this important area of research in order to reach a systems-level understanding of plant-microbe interactions that are more reflective of what occurs in nature.

Abstract:Natural systems are being subjected to unprecedented rates of change and unique pressures from a combination of anthropogenic environmental change drivers. Plant-plant interactions are an important part of the mechanisms governing the response of plant species and communities to these drivers. For example, competition plays a central role in mediating the impacts of atmospheric nitrogen deposition, increased atmospheric carbon dioxide concentrations, climate change and invasive nonnative species. Other plant-plant interaction processes are also being recognized as important factors in determining the impacts of environmental change, including facilitation and evolutionary processes associated with plant-plant interactions. However, plant-plant interactions are not the only factors determining the response of species and communities to environmental change drivers - their activity must be placed within the context of the wide range of factors that regulate species, communities and ecosystems. A major research challenge is to understand when plant-plant interactions play a key role in regulating the impact of environmental change drivers, and the type of role that plant-plant interactions play. Although this is a considerable challenge, some areas of current research may provide the starting point to achieving these goals, and should be pursued through large-scale, integrated, multisite experiments.

Abstract:The idea of ecotypes, which refer to unique groups of plants that have evolved to flourish in specific habitats, is gaining attention owing to climate fluctuations and changes in the associated microbiota. The term "ecotype" described plant populations that are specially adapted to particular environments, as revealed by common garden experiments showcasing genetically distinct characteristics. This concept remains relevant in modern plant science, where garden experiments continue to uncover how natural selection promotes species diversity, underscoring the crucial role of the plant microbiota in adaptation. Recent research has highlighted the microbial interactions that aid plants in adapting to environmental stress. Plants that shape soil microbial communities exhibit differential responses along ecological gradients owing to environmental stressors that influence interactions with soil microorganisms. Understanding the differentiation within plant populations and the emergence of new species is vital for discerning natural selection patterns. Environmental stressors profoundly impact global crop production, whereas plant-microbiota symbioses significantly influence plant growth and defense through nutrient acquisition and metabolite synthesis. Plant adaptation mechanisms include enzymatic antioxidant production and osmolyte accumulation, which are regulated by phytohormones that orchestrate responses to biotic and abiotic stressors, respectively. Despite breeding and genetic engineering efforts, progress in enhancing plant tolerance to extreme conditions remains limited, necessitating the development of sustainable agricultural alternatives. This study offers a comprehensive overview of recent advances in plant ecotype research, particularly focusing on symbiotic relationships with the microbiota and traits that contribute to improved nutrient uptake and plant health.

How Can We Strengthen the Global Genetic Resources' Conservation and Use System?

Abstract:Genetic resources serve as the foundation of our food supply and are building blocks for the development of new crop varieties that support sustainable crop production in the face of climate change, as well as for the delivery of healthy diets to a continuously growing global population. With the encouragement of the FAO and with technical guidance and assistance from the International Board for Plant Genetic Resources (IBPGR), almost 2000 genebanks have been established worldwide for the ex situ conservation of genetic resources since the middle of the last century. The global genetic resources' conservation and use system has evolved over several decades and presents apparent weaknesses, without a clear blueprint. Therefore, a Special Issue (SI) of Plants on 'A Critical Review of the Current Approaches and Procedures of Plant Genetic Resources Conservation and Facilitating Use: Theory and Practice' was initiated. This SI comprises 13 review and research papers that shed light on the history and the political dimensions of the global system; its current strengths, weaknesses, and limitations; and how the effectiveness and efficiency of the system could be improved to satisfy the germplasm users (plant breeders, researchers) and benefit consumers and society at large. This SI provides insight into new approaches and technical developments that have revolutionised ex situ conservation and the use of germplasm and related information. It also reflects on complementary conservation approaches (in situ, on-farm, home gardens) to ex situ genebanks, as well as how—through new forms of collaboration at national, regional, and global levels and through stronger links between public genebanks—synergies between the private breeding sector and botanic garden community could be achieved to strengthen the global conservation and use system. Special attention has also been given to the governance of genetic resources and access and benefit-sharing issues that increasingly hamper the needed access to a wide range of genetic resources that is essential for plant breeders to fulfil their mission.

Abstract:The adverse effects of mounting environmental challenges, including extreme temperatures, threaten the global food supply due to their impact on plant growth and productivity. Temperature extremes disrupt plant genetics, leading to significant growth issues and eventually damaging phenotypes. Plants have developed complex signaling networks to respond and tolerate temperature stimuli, including genetic, physiological, biochemical, and molecular adaptations. In recent decades, omics tools and other molecular strategies have rapidly advanced, offering crucial insights and a wealth of information about how plants respond and adapt to stress. This review explores the potential of an integrated omics‐driven approach to understanding how plants adapt and tolerate extreme temperatures. By leveraging cutting‐edge omics methods, including genomics, transcriptomics, proteomics, metabolomics, miRNAomics, epigenomics, phenomics, and ionomics, alongside the power of machine learning and speed breeding data, we can revolutionize plant breeding practices. These advanced techniques offer a promising pathway to developing climate‐proof plant varieties that can withstand temperature fluctuations, addressing the increasing global demand for high‐quality food in the face of a changing climate.

Abstract:BACKGROUND: Anthropogenic climate change (ACC) will influence all aspects of plant biology over coming decades. Many changes in wild species have already been well-documented as a result of increased atmospheric CO2 concentrations, warming climate and changing precipitation regimes. A wealth of available data has allowed the use of meta-analyses to examine plant-climate interactions on more sophisticated levels than before. These analyses have revealed major differences in plant response among groups, e.g. with respect to functional traits, taxonomy, life-history and provenance. Interestingly, these meta-analyses have also exposed unexpected mismatches between theory, experimental, and observational studies.SCOPE: We reviewed the literature on species' responses to ACC, finding ∼42 % of 4000 species studied globally are plants (primarily terrestrial). We review impacts on phenology, distributions, ecophysiology, regeneration biology, plant-plant and plant-herbivore interactions, and the roles of plasticity and evolution. We focused on apparent deviations from expectation, and highlighted cases where more sophisticated analyses revealed that unexpected changes were, in fact, responses to ACC.CONCLUSIONS: We found that conventionally expected responses are generally well-understood, and that it is the aberrant responses that are now yielding greater insight into current and possible future impacts of ACC. We argue that inconclusive, unexpected, or counter-intuitive results should be embraced in order to understand apparent disconnects between theory, prediction, and observation. We highlight prime examples from the collection of papers in this Special Issue, as well as general literature. We found use of plant functional groupings/traits had mixed success, but that some underutilized approaches, such as Grime's C/S/R strategies, when incorporated, have improved understanding of observed responses. Despite inherent difficulties, we highlight the need for ecologists to conduct community-level experiments in systems that replicate multiple aspects of ACC. Specifically, we call for development of coordinating experiments across networks of field sites, both natural and man-made.

Reproductive traits and evolutionary divergence between Mediterranean crops and their wild relatives

Abstract:Changes in reproductive traits associated with domestication critically determine the evolutionary divergence between crops and their wild relatives, as well as the potential of crop plants to become feral. In this review, we examine the genetic mechanisms of plant domestication and the different types of selection involved, and describe the particularities of domestication of Mediterranean field crops with regard to their reproductive traits, showing illustrative examples. We also explore gene flow patterns between Mediterranean field crops and their wild relatives, along with their ecological, evolutionary and economic implications. Domestication entails multiple selective processes, including direct selection, environmental adaptation and developmental constraints. In contrast to clonal propagation in perennials, sexual reproduction and seed propagation in annuals and biennials have led to a distinct pathway of evolution of reproductive traits. Thus, the initial domestication and further breeding of Mediterranean field crops has brought about changes in reproductive traits, such as higher mean values and variance of seed and fruit sizes, reduced fruit and seed toxicity, non-shattering seeds and loss of seed dormancy. Evolution under domestication is not a linear process, and bi-directional gene flow between wild and crop taxa is a frequent phenomenon. Thus, hybridisation and introgression have played a very important role in determining the genetics of current cultivars. In turn, gene flow from crops to wild relatives can lead to introgression of crop genes into wild populations and potentially alter the characteristics of natural communities. In conclusion, plant evolution under domestication has not only changed the reproductive biology of cultivated taxa, its effects are multifaceted and have implications beyond agriculture.
