Abstract:1. Introduction Rice is a staple food for 3.2 billion people. The food security threat that shook many Asian countries in 2008 still looms, because farmers are facing the challenge of producing more rice with fewer resources of water, land, and inputs. The targets of rice improvement have changed from high yield alone to the combined targets of high yield, good quality, balanced nutrition, health safety, and sustainable production, especially in China [1]. Breed-ing rice cultivars like green super rice (GSR) will meet such targets and increase the profit of rice production.

Abstract:With some technological breakthroughs such as sequencing and microarray in the recent years, genomics, transcriptomics, proteomics, metabolomics and phenomics have made a great progress in the world. Theories and technologies of crop breeding have also been revolutionarized considerably. Traditional crop breeding is based on phenotypic selection, which is often called "empirical breeding" with poor predictability, long breeding cycle and low breeding efficiency. Modern crop molecular breeding including marker-assisted breeding, transgenic breeding and molecular design breeding has become an important direction in the field of plant breeding. It is based on the combination of genotypic selection and phenotypic selection and thus target genes/alleles can be directly selected and pyramided. Therefore, the efficiency of molecular breeding can be improved and the breeding duration can be shortened. The paper defines the concept of molecular breeding, briefly analyzes current status and issues of crop molecular breeding in China, and discusses strategies in the future.

Abstract:Crops are the foundation of human society, not only by providing needed nutrition, but also by feeding livestock and serving as raw materials for industry. Cereal crops, which supply most of our calories, have been supporting humans for thousands of years. However food security is facing many challenges nowadays, including growing populations, water shortage, and increased incidence of biotic and abiotic stresses. According to statistical data from the Food and Agriculture Organization of the United Nations (FAO, <a href="http://www.fao.org/">http://www.fao.org/</a>), the people suffering severe food insecurity increased from 7.9% in 2015 to 9.7% in 2019 and the number of people exposed to moderate or severe food insecurity have increased by 400 million over the same time period. Although there are many ways to cope with these challenges, crop breeding remains the most crucial and direct manner. With the development of molecular genetics, the speed of cloning genetic variations underlying corresponding phenotypes of agricultural importance is considerably more rapid. As a consequence breeding methods have evolved from phenotype-based to genome-based selection. In the future, knowledge-driven crop design, which integrates multi-omics data to reveal the connections between genotypes and phenotypes and to build selection models, will undoubtedly become the most efficient way to shape plants, to improve crops, and to ensure food security.

Abstract:With the fact of growing global population, changing climate, and environmental pressure, there is an urgent need to accelerate breeding novel crops with higher production, drought or heat tolerance, and less pesticide usage. Advances in genomics offer the potential to speed up the process of developing crops with promising agronomic traits. Agriculture genomics is the application of genomics in agriculture to improve the productivity and sustainability in crop and livestock production. With the combination of traditional and high-throughput sequencing platforms, there has been a tremendous increase in genomic resources available, including expressed sequence tags (ESTs), BAC end sequence, genetic sequence polymorphisms, gene expression profiling, whole-genome (re)sequencing, and genome-wide association studies. Given the emergence of genomic sequencing and expansion of bioinformatic tools, we are shifting from single gene study to whole-genome analysis, which offers a broader view of how all genes work together. Therefore, this special issue was organized, comprising eleven original research papers and three reviews aimed to highlight recent advances in (1) comparative genomics for plant breeding, (2) transcriptome analysis for plant breeding, (3) genotyping and marker-assisted breeding, and (4) recombinant DNA technology (Figure 1).

Abstract:Breeding to Optimize Chinese Agriculture（OPTICHINA） was a three-year EU–China project launched in June of 2011. As designed, the project acted as a new strategic model to reinforce systematic cooperation on agricultural research between Europe and China. The OPTICHINA International Conference "Breeding to Optimize Agriculture in a Changing World" was held in Beijing, May 26–29, 2014. The conference included six thematic areas:（1） defining and protecting the yield potential of traits and genes;（2） high-throughput precision phenotyping in the field;（3） molecular technologies in modern breeding;（4） plant ideotype;（5） data analysis,data management, and bioinformatics; and（6） national challenges and opportunities for China. The 10 articles collected in this special issue represent key contributions and topics of this conference. This editorial provides a brief introduction to the OPTICHINA project, followed by the main scientific points of articles published in this special issue. Finally, outcomes from a brainstorming discussion at the end of the conference are summarized, representing the authors’ opinions on trends in breeding for a changing world.

Abstract:The objective of super rice breeding was to realize a new breakthrough in rice yield,quality and adaptability by developing ideotype and utilizing inter-subspecific heterosis after the rice dwarfing breeding and heterosis utilization.Molecular design breeding aims to design and manipulate genotypes meeting particular breeding objectives'in silico' on multiple levels from genes to whole plants,and the rapid development of biotechnology and bioinformatics make it possible at present.The crossing and selection process of super rice can be simulated and optimized by design breeding,and the breeding efficiency can be greatly enhanced by shifting the traditional experience breeding to the precision breeding.In the present paper,the theories and principals of rice molecular design breeding and its related research advances were briefly introduced,and the necessity,application and development trends of molecular design breeding in super rice were also discussed.

Abstract:How to feed 10 billion human populations is one of the challenges that need to be addressed in the following decades, especially under an unpredicted climate change. Crop breeding, initiating from the phenotype-based selection by local farmers and developing into current biotechnology-based breeding, has played a critical role in securing the global food supply. However, regarding the changing environment and ever-increasing human population, can we breed outstanding crop varieties fast enough to achieve high productivity, good quality, and widespread adaptability? This review outlines the recent achievements in understanding cereal crop breeding, including the current knowledge about crop agronomic traits, newly developed techniques, crop big biological data research, and the possibility of integrating them for intelligence-driven breeding by design, which ushers in a new era of crop breeding practice and shapes the novel architecture of future crops. This review focuses on the major cereal crops, including rice, maize, and wheat, to explain how intelligence-driven breeding by design is becoming a reality.

Abstract:Crop plant breeding involves selecting and developing new plant varieties with desirable traits such as increased yield, improved disease resistance, and enhanced nutritional value. With the development of high-throughput technologies, such as genomics, transcriptomics, and metabolomics, crop breeding has entered a new era. However, to effectively use these technologies, integration of multi-omics data from different databases is required. Integration of omics data provides a comprehensive understanding of the biological processes underlying plant traits and their interactions. This review highlights the importance of integrating omics databases in crop plant breeding, discusses available omics data and databases, describes integration challenges, and highlights recent developments and potential benefits. Taken together, the integration of omics databases is a critical step towards enhancing crop plant breeding and improving global food security.

Abstract:Rice is a staple food for half of the worlds population mostly in Asia. Productivity of rice has largely been improved since the Green Revolution in 1960s. Further improvement of rice yield is necessary to keep pace with population growth, which is a challenging task for breeders. This book, Rice - Germplasm, Genetics and Improvement, as its name implies, comprehensively reviews current knowledge in germplasm exploration, genetic basis of complex traits, and molecular breeding strategies in rice. In the germplasm part, we highlight the application of wild rice in rice breeding. In the genetics part, most of the complex traits related with yield, disease, quality have been covered. In the improvement part, Chinese experiences in hybrid rice breeding have been summarized together with many molecular breeding practices scattering in different chapters.

Abstract:Crop genetic improvements catalysed population growth, which in turn has increased the pressure for food security. We need to produce 70% more food to meet the demands of 9.5 billion people by 2050. Climate changes have posed challenges for global food supply, while the narrow genetic base of elite crop cultivars has further limited our capacity to increase genetic gain through conventional breeding. The effective utilization of genetic resources in germplasm collections for crop improvement is crucial to increasing genetic gain to address challenges in the global food supply. Genomic selection（GS） uses genome-wide markers and phenotype information from observed populations to establish associations, followed by genome-wide markers to predict phenotypic values in test populations. Characterizing an extensive germplasm collection can serve a dual purpose in GS, as a reference population for predicting model, and mining desirable genetic variants for incorporation into elite cultivars. New technologies, such as high-throughput genotyping and phenotyping, machine learning, and gene editing, have great potential to contribute to genomeassisted breeding. Breeding programmes integrating germplasm characterization, GS and emerging technologies offer promise for accelerating the development of cultivars with improved yield and enhanced resistance and tolerance to biotic and abiotic stresses.Finally, scientifically informed regulations on new breeding technologies, and increased sharing of genetic resources, genomic data, and bioinformatics expertise between developed and developing economies will be the key to meeting the challenges of the rapidly changing climate and increased demand for food.

Abstract:Crop production is facing unprecedented challenges. Despite the fact that the food supply has significantly increased over the past half‐century, ~8.9% and 14.3% people are still suffering from hunger and malnutrition, respectively. Agricultural environments are continuously threatened by a booming world population, a shortage of arable land, and rapid changes in climate. To ensure food and ecosystem security, there is a need to design future crops for sustainable agriculture development by maximizing net production and minimalizing undesirable effects on the environment. The future crops design projects, recently launched by the National Natural Science Foundation of China and Chinese Academy of Sciences (CAS), aim to develop a roadmap for rapid design of customized future crops using cutting‐edge technologies in the Breeding 4.0 era. In this perspective, we first introduce the background and missions of this project. We then outline strategies to design future crops such as improvement of current well‐cultivated crops, de novo domestication of wild species, and redomestication of current cultivated crops. We further discuss how these ambitious goals can be achieved by the recent development of new integrative omics tools, advanced genome editing tools, and synthetic biology approaches. Finally, we summarize related opportunities and challenges in these projects.

Abstract:Breeding is the art and science of selecting and changing crop traits for the benefit of human beings. For several decades, tremendous efforts have been made by Chinese scientists in rice breeding in improving grain yield, nutrition quality, and environmental performance, achieving substantial progress for global food security. Several generations of crop breeding technologies have been developed, for example, selection of better performance in the field among variants (conventional breeding), application of molecular markers for precise selection (molecular marker assisted breeding), and development of molecular design (molecular breeding by rational design). In this review, we briefly summarize the advances in conventional breeding, functional genomics for genes and networks in rice that regulate important agronomic traits, and molecular breeding in China with focuses on high yield, good quality, stress tolerance, and high nutrient-use efficiency. These findings have paved a new avenue for rational design of crops to develop ideal varieties with super performance and productivity.

Abstract:Plant breeding, one of the oldest agricultural activities, parallels human civilization. Many crops have been domesticated to satisfy human's food and aesthetical needs, including numerous specialty horticultural crops such as fruits, vegetables, ornamental flowers, shrubs, and trees. Crop varieties originated through selection during early human civilization. Other technologies, such as various forms of hybridization, mutation, and transgenics, have also been invented and applied to crop breeding over the past centuries. The progress made in these breeding technologies, especially the modern biotechnology-based breeding technologies, has had a great impact on crop breeding as well as on our lives. Here, we first review the developmental process and applications of these technologies in horticultural crop breeding. Then, we mainly describe the principles of the latest genome-editing technologies and discuss their potential applications in the genetic improvement of horticultural crops. The advantages and challenges of genome-editing technologies in horticultural crop breeding are also discussed.

Abstract:Presently, the field of plant breeding is in the genomics era, where innovative techniques are being integrated to accelerate and enhance the efficiency of breeding. Traditional plant breeding methods rely on maintaining plant germplasm with desirable agronomic traits from distinct plants produced through crosses or mutagenesis. However, advancements in genetic engineering encompass all forms of genetic modification through recombinant DNA technology (RDT) and cell fusion mechanisms. These approaches shed light on areas involving mutant organisms, DNA replication, genetic linkage resolution, genetically modified organisms (GMOs), protein sequencing, functional genomics, and computational genomics alterations in genetic engineering. The integration of structural genomics into breeding and eugenics analysis has resulted in a vast knowledge base on crop genetics, species divergence, and molecular origin of traits, as well as the evolutionary history of crop lineage from ancient ancestral species. The genomic data and advancements have proven essential in identifying rare genes, alleles, or local lesions crucial to significant agronomic traits, thereby expediting breeding cycles. This article aims to explore the potential of emerging genetic engineering technologies, including synthetic biology and genome editing, to further advance crop genetics and plant breeding.

Abstract:Intercropping is both a well-established and yet novel agricultural practice, depending on one’s perspective. Such perspectives are principally governed by geographic location and whether monocultural practices predominate. Given the negative environmental effects of monoculture agriculture (loss of biodiversity, reliance on non-renewable inputs, soil degradation, etc.), there has been a renewed interest in cropping systems that can reduce the impact of modern agriculture while maintaining (or even increasing) yields. Intercropping is one of the most promising practices in this regard, yet faces a multitude of challenges if it is to compete with and ultimately replace the prevailing monocultural norm. These challenges include the necessity for more complex agricultural designs in space and time, bespoke machinery, and adapted crop cultivars. Plant breeding for monocultures has focused on maximizing yield in single-species stands, leading to highly productive yet specialized genotypes. However, indications suggest that these genotypes are not the best adapted to intercropping systems. Re-designing breeding programs to accommodate inter-specific interactions and compatibilities, with potentially multiple different intercropping partners, is certainly challenging, but recent technological advances offer novel solutions. We identify a number of such technology-driven directions, either ideotype-driven (i.e., “trait-based” breeding) or quantitative genetics-driven (i.e., “product-based” breeding). For ideotype breeding, plant growth modeling can help predict plant traits that affect both inter- and intraspecific interactions and their influence on crop performance. Quantitative breeding approaches, on the other hand, estimate breeding values of component crops without necessarily understanding the underlying mechanisms. We argue that a combined approach, for example, integrating plant growth modeling with genomic-assisted selection and indirect genetic effects, may offer the best chance to bridge the gap between current monoculture breeding programs and the more integrated and diverse breeding programs of the future.

Abstract:Harnessing cutting-edge technologies to enhance crop productivity is a pivotal goal in modern plant breeding. Artificial intelligence (AI) is renowned for its prowess in big data analysis and pattern recognition, and is revolutionizing numerous scientific domains including plant breeding. We explore the wider potential of AI tools in various facets of breeding, including data collection, unlocking genetic diversity within genebanks, and bridging the genotype-phenotype gap to facilitate crop breeding. This will enable the development of crop cultivars tailored to the projected future environments. Moreover, AI tools also hold promise for refining crop traits by improving the precision of gene-editing systems and predicting the potential effects of gene variants on plant phenotypes. Leveraging AI-enabled precision breeding can augment the efficiency of breeding programs and holds promise for optimizing cropping systems at the grassroots level. This entails identifying optimal inter-cropping and crop-rotation models to enhance agricultural sustainability and productivity in the field.
