Abstract:Quality control (QC) is a necessary, but often an under-appreciated, part of FMRI processing. Here we describe procedures for performing QC on acquired or publicly available FMRI datasets using the widely used AFNI software package. This work is part of the Research Topic, "Demonstrating Quality Control (QC) Procedures in fMRI." We used a sequential, hierarchical approach that contained the following major stages: (1) GTKYD (getting to know your data, esp. its basic acquisition properties), (2) APQUANT (examining quantifiable measures, with thresholds), (3) APQUAL (viewing qualitative images, graphs, and other information in systematic HTML reports) and (4) GUI (checking features interactively with a graphical user interface); and for task data, and (5) STIM (checking stimulus event timing statistics). We describe how these are complementary and reinforce each other to help researchers stay close to their data. We processed and evaluated the provided, publicly available resting state data collections (7 groups, 139 total subjects) and task-based data collection (1 group, 30 subjects). As specified within the Topic guidelines, each subject's dataset was placed into one of three categories: Include, exclude or uncertain. The main focus of this paper, however, is the detailed description of QC procedures: How to understand the contents of an FMRI dataset, to check its contents for appropriateness, to verify processing steps, and to examine potential quality issues. Scripts for the processing and analysis are freely available.

Abstract:Quality control (QC) assessment is a vital part of FMRI processing and analysis, and a typically under-discussed aspect of reproducibility. This includes checking datasets at their very earliest stages (acquisition and conversion) through their processing steps (e.g., alignment and motion correction) to regression modeling (correct stimuli, no collinearity, valid fits, enough degrees of freedom, etc.) for each subject. There are a wide variety of features to verify throughout any single subject processing pipeline, both quantitatively and qualitatively. We present several FMRI preprocessing QC features available in the AFNI toolbox, many of which are automatically generated by the pipeline-creation tool, afni_proc.py. These items include: a modular HTML document that covers full single subject processing from the raw data through statistical modeling; several review scripts in the results directory of processed data; and command line tools for identifying subjects with one or more quantitative properties across a group (such as triaging warnings, making exclusion criteria or creating informational tables). The HTML itself contains several buttons that efficiently facilitate interactive investigations into the data, when deeper checks are needed beyond the systematic images. The pages are linkable, so that users can evaluate individual items across a group, for increased sensitivity to differences (e.g., in alignment or regression modeling images). Finally, the QC document contains rating buttons for each "QC block", as well as comment fields for each, to facilitate both saving and sharing the evaluations. This increases the specificity of QC, as well as its shareability, as these files can be shared with others and potentially uploaded into repositories, promoting transparency and open science. We describe the features and applications of these QC tools for FMRI.

DHA Effect on Chemotherapy-Induced Body Weight Loss: An Exploratory Study in a Rodent Model of Mammary Tumors

Abstract:Body weight loss during the course of cancer disease has been associated with poor prognosis. Beside cancer-associated cachexia, weight loss can also result from chemotherapy. This work explored whether a model of mammary tumors in female Sprague Dawley rats could be appropriate to study the effect of doxorubicin on body weight, described weight change in this model, and assessed the effect of DHA on weight during chemotherapy. After tumor induction, rats were randomly assigned to a control or a DHA-enriched diet, and treated with doxorubicin or placebo twice a week for 2.5 wk (n = 6 in each group). Body weight, food intake, and tumor growth were monitored. Neither the induction of tumors nor their initial development impaired body weight gain. No reduction in food intake was observed. Tumor growth was similar between groups from day 1 to day 11. Although doxorubicin induced body weight loss from day 4 compared to placebo (P< 0.01) in rats fed the control diet, it did not induce body weight loss in rats fed the DHA-enriched diet (P = 0.02), indicating that DHA had a protective effect. These results indicate that doxorubicin can induce body weight loss in this model and that a DHA-enriched diet can prevent this effect.

Abstract:Quality control of MRI data prior to preprocessing is fundamental, as substandard data are known to increase variability spuriously. Currently, no automated or manual method reliably identifies subpar images, given pre-specified exclusion criteria. In this work, we propose a protocol describing how to carry out the visual assessment of T1-weighted, T2-weighted, functional, and diffusion MRI scans of the human brain with the visual reports generated by MRIQC. The protocol describes how to execute the software on all the images of the input dataset using typical research settings (i.e., a high-performance computing cluster). We then describe how to screen the visual reports generated with MRIQC to identify artifacts and potential quality issues and annotate the latter with the "rating widget" - a utility that enables rapid annotation and minimizes bookkeeping errors. Integrating proper quality control checks on the unprocessed data is fundamental to producing reliable statistical results and crucial to identifying faults in the scanning settings, preempting the acquisition of large datasets with persistent artifacts that should have been addressed as they emerged.

Abstract:Functional MRI (fMRI) has become a popular technique to study brain functions and their alterations in psychiatric and neurological conditions. The sample sizes for fMRI studies have been increasing steadily, and growing studies are sourced from open-access brain imaging repositories. Quality control becomes critical to ensure successful data processing and valid statistical results. Here, we outline a simple protocol for fMRI data pre-processing and quality control based on statistical parametric mapping (SPM) and MATLAB. The focus of this protocol is not only to identify and remove data with artifacts and anomalies, but also to ensure the processing has been performed properly. We apply this protocol to the data from fMRI Open quality control (QC) Project, and illustrate how each quality control step can help to identify potential issues. We also show that simple steps such as skull stripping can improve coregistration between the functional and anatomical images.
[Joint surfaces of the carpometacarpal articulation of the thumb in man].

Abstract:With respect of height and width of the proximal joint surface of the macerated 1st metacarpal bone as well as of height of the left trapezium results significant minor values compared with bones of right extremities. The measurement datas of height and width of both joint surfaces at the left macerated specimens are less significant than at left humid preparations. With respect of height of the proximal articular surfaces of the right 1st metacarpal bone, there are greater values than at the cartilageneous preparations by statistical significance. At macerated and humid preparated articulation surfaces of the saddle moint of the thumb there are 3 typical profiles in the 2 main planes: a spiral curve (vaulted in the dorsal or ulnar direction), a circular curve, and a s-shaped curve. The radius of the curve will be determined with adaptation of defined curve patterns. At the distal joint surface of the macerated trapezium, the circularly and spirally curved profiles are significantly much more crooked in the dorso-palmar direction than at the cartilageneous articulation surface on the contrary. The humid preparated distal joint surface of the trapezium in the radio-ulnar direction is clearly much more curved. The spiral form is found in 52,6% of all macerated and in 41,6% of all humid preparated specimens. The s-shaped profile is very rarely found at macerated joints (8%), whereas it appears in 26% at humid preparated surfaces. Corresponding cartilageneous saddle joints of the thumb are even similarly curved in 47% of the radio-ulnar and 40,5% of the dorso-palmar joints slices. The clear majority of the opposite carpometacarpal joint surfaces of the thumb show an individually variabel, partly an incongruent curving attitude. If different profiles at corresponding humid preparated joint surfaces assemble the following curvatures prevail: a) In the radio-ulnar cutting direction the combination: circular curve of the distal joint surface of the trapezium and spiral curve of the proximal surface of the 1st metacarpal bone, b) in the dorso-palmar direction: the combination spiral curve of the distal surface of the trapezium and circular curve of the 1st metacarpal bone.
A Generalizable Method for Automated Quality Control of Functional Neuroimaging Datasets

Abstract:Over the last twenty five years, advances in the collection and analysis of fMRI data have enabled new insights into the brain basis of human health and disease. Individual behavioral variation can now be visualized at a neural level as patterns of connectivity among brain regions. Functional brain imaging is enhancing our understanding of clinical psychiatric disorders by revealing ties between regional and network abnormalities and psychiatric symptoms. Initial success in this arena has recently motivated collection of larger datasets which are needed to leverage fMRI to generate brain-based biomarkers to support development of precision medicines. Despite methodological advances and enhanced computational power, evaluating the quality of fMRI scans remains a critical step in the analytical framework. Before analysis can be performed, expert reviewers visually inspect raw scans and preprocessed derivatives to determine viability of the data. This Quality Control (QC) process is labor intensive, and the inability to automate at large scale has proven to be a limiting factor in clinical neuroscience fMRI research. We present a novel method for automating the QC of fMRI scans. We train machine learning classifiers using features derived from brain MR images to predict the "quality" of those images, based on the ground truth of an expert's opinion. We emphasize the importance of these classifiers' ability to generalize their predictions across data from different studies. To address this, we propose a novel approach entitled "FMRI preprocessing Log mining for Automated, Generalizable Quality Control" (FLAG-QC), in which features derived from mining runtime logs are used to train the classifier. We show that classifiers trained on FLAG-QC features perform much better (AUC=0.79) than previously proposed feature sets (AUC=0.56) when testing their ability to generalize across studies.

Abstract:Illustration of the quality control (QC) process and investigator‐guided decision making for data quality. Green checkmarks indicate passed QC, while red cross marks indicate failed QC. Inquiries into properties of brain structure and function have progressed due to developments in magnetic resonance imaging (MRI). To sustain progress in investigating and quantifying neuroanatomical details in vivo, the reliability and validity of brain measurements are paramount. Quality control (QC) is a set of procedures for mitigating errors and ensuring the validity and reliability of brain measurements. Despite its importance, there is little guidance on best QC practices and reporting procedures. The study of hippocampal subfields in vivo is a critical case for QC because of their small size, inter‐dependent boundary definitions, and common artifacts in the MRI data used for subfield measurements. We addressed this gap by surveying the broader scientific community studying hippocampal subfields on their views and approaches to QC. We received responses from 37 investigators spanning 10 countries, covering different career stages, and studying both healthy and pathological development and aging. In this sample, 81% of researchers considered QC to be very important or important, and 19% viewed it as fairly important. Despite this, only 46% of researchers reported on their QC processes in prior publications. In many instances, lack of reporting appeared due to ambiguous guidance on relevant details and guidance for reporting, rather than absence of QC. Here, we provide recommendations for correcting errors to maximize reliability and minimize bias. We also summarize threats to segmentation accuracy, review common QC methods, and make recommendations for best practices and reporting in publications. Implementing the recommended QC practices will collectively improve inferences to the larger population, as well as have implications for clinical practice and public health.

A Standardized Protocol for Efficient and Reliable Quality Control of Brain Registration in Functional MRI Studies

Abstract:Automatic alignment of brain anatomy in a standard space is a key step when processing magnetic resonance imaging for group analyses. Such brain registration is prone to failure, and the results are therefore typically reviewed visually to ensure quality. There is however no standard, validated protocol available to perform this visual quality control (QC). We propose here a standardized QC protocol for brain registration, with minimal training overhead and no required knowledge of brain anatomy. We validated the reliability of three-level QC ratings (OK, Maybe, Fail) across different raters. Nine experts each rated N = 100 validation images, and reached moderate to good agreement (kappa from 0.4 to 0.68, average of 0.54 ± 0.08), with the highest agreement for "Fail" images (Dice from 0.67 to 0.93, average of 0.8 ± 0.06). We then recruited volunteers through the Zooniverse crowdsourcing platform, and extracted a consensus panel rating for both the Zooniverse raters (N = 41) and the expert raters. The agreement between expert and Zooniverse panels was high (kappa = 0.76). Overall, our protocol achieved a good reliability when performing a two level assessment (Fail vs. OK/Maybe) by an individual rater, or aggregating multiple three-level ratings (OK, Maybe, Fail) from a panel of experts (3 minimum) or non-experts (15 minimum). Our brain registration QC protocol will help standardize QC practices across laboratories, improve the consistency of reporting of QC in publications, and will open the way for QC assessment of large datasets which could be used to train automated QC systems.

Abstract:Proper quality control (QC) is time consuming when working with large-scale medical imaging datasets, yet necessary, as poor-quality data can lead to erroneous conclusions or poorly trained machine learning models. Most efforts to reduce data QC time rely on outlier detection, which cannot capture every instance of algorithm failure. Thus, there is a need to visually inspect every output of data processing pipelines in a scalable manner. We design a QC pipeline that allows for low time cost and effort across a team setting for a large database of diffusion weighted and structural magnetic resonance images. Our proposed method satisfies the following design criteria: 1.) a consistent way to perform and manage quality control across a team of researchers, 2.) quick visualization of preprocessed data that minimizes the effort and time spent on the QC process without compromising the condition or caliber of the QC, and 3.) a way to aggregate QC results across pipelines and datasets that can be easily shared. In addition to meeting these design criteria, we also provide information on what a successful output should be and common occurrences of algorithm failures for various processing pipelines. Our method reduces the time spent on QC by a factor of over 20 when compared to naively opening outputs in an image viewer and demonstrate how it can facilitate aggregation and sharing of QC results within a team. While researchers must spend time on robust visual QC of data, there are mechanisms by which the process can be streamlined and efficient.

A critical assessment of data quality and venous effects in sub-millimeter fMRI

Abstract:Advances in hardware, pulse sequences, and reconstruction techniques have made it possible to perform functional magnetic resonance imaging (fMRI) at sub-millimeter resolution while maintaining high spatial coverage and acceptable signal-to-noise ratio. Here, we examine whether sub-millimeter fMRI can be used as a routine method for obtaining accurate measurements of fine-scale local neural activity. We conducted fMRI in human visual cortex during a simple event-related visual experiment (7 T, gradient-echo EPI, 0.8-mm isotropic voxels, 2.2-s sampling rate, 84 slices), and developed analysis and visualization tools to assess the quality of the data. Our results fall along three lines of inquiry. First, we find that the acquired fMRI images, combined with appropriate surface-based processing, provide reliable and accurate measurements of fine-scale blood oxygenation level dependent (BOLD) activity patterns. Second, we show that the highly folded structure of cortex causes substantial biases on spatial resolution and data visualization. Third, we examine the well-recognized issue of venous contributions to fMRI signals. In a systematic assessment of large sections of cortex measured at a fine scale, we show that time-averaged T2*-weighted EPI intensity is a simple, robust marker of venous effects. These venous effects are unevenly distributed across cortex, are more pronounced in gyri and outer cortical depths, and are, to a certain degree, in consistent locations across subjects relative to cortical folding. Furthermore, we show that these venous effects are strongly correlated with BOLD responses evoked by the experiment. We conclude that sub-millimeter fMRI can provide robust information about fine-scale BOLD activity patterns, but special care must be exercised in visualizing and interpreting these patterns, especially with regards to the confounding influence of the brain's vasculature. To help translate these methodological findings to neuroscience research, we provide practical suggestions for both high-resolution and standard-resolution fMRI studies.

Abstract:Numerous functional magnetic resonance imaging (fMRI) data analysis strategies have been used by different laboratories to enhance the detection of brain activation. A consensus has not been achieved regarding the relative statistical power of different strategies. In this report, we compared several commonly-used data analysis strategies for conventional (nonechoplanar imaging) fMRI data by evaluating statistical testing, spatial filtering, and thresholding. The strategies were assessed using synthetic fMRI images, which were produced by introducing focal "activations" of known intensity, size, and location into "resting" images of six normal volunteers. Three parametric statistical tests (paired t-test, independent t-test, and crosscorrelation coefficient) and three nonparametric statistical tests (Kolmogorov-Smirnov test, Wilcoxon signed rank test, and Mann-Whitney test) were evaluated in terms of sensitivity, specificity, and normality. The results indicated that the independent t-test and crosscorrelation coefficient were the most powerful statistical tests, performing identically well. The effects of smoothing on the detection of activation were assessed. Sensitivity of detecting brain activation can be enhanced by a factor of 8.7 by spatially filtering the raw image data. The optimal full width at half magnitude (FWHM) of the spatial filter was determined to be two pixels (2 mm) in this study. The conventional intensity-only thresholding (IOT) technique was compared with the combined use of the spatial-extent and intensity thresholding (SEe-IT). A highly significant increase in sensitivity (up to 30-fold) was obtained using the SEe-IT technique compared to the IOT technique. Finally, the SEe-IT method was parametrically optimized. A large extent threshold proved more sensitive for detecting brain activation.

Abstract:The resting-state fMRI (rs-fMRI) signal is affected by a variety of low-frequency physiological phenomena, including variations in cardiac-rate (CRV), respiratory-volume (RVT), and end-tidal CO2 (PETCO2). While these effects have become better understood in recent years, the impact that their correction has on the quality of rs-fMRI measurements has yet to be clarified. The objective of this paper is to investigate the effect of correcting for CRV, RVT and PETCO2 on the rs-fMRI measurements. Nine healthy subjects underwent a test-retest rs-fMRI acquisition using repetition times (TRs) of 2 s (long-TR) and 0.323 s (short-TR), and the data were processed using eight different physiological correction strategies. Subsequently, regional homogeneity (ReHo), amplitude of low-frequency fluctuation (ALFF), and resting-state connectivity of the motor and default-mode networks are calculated for each strategy. Reproducibility is calculated using intra-class correlation and the Dice Coefficient, while the accuracy of functional-connectivity measures is assessed through network separability, sensitivity and specificity. We found that: (1) the reproducibility of the rs-fMRI measures improved significantly after correction for PETCO2; (2) separability of functional networks increased after PETCO2 correction but was not affected by RVT and CRV correction; (3) the effect of physiological correction does not depend on the data sampling-rate; (4) the effect of physiological processes and correction strategies is network-specific. Our findings highlight limitations in our understanding of rs-fMRI quality measures, and underscore the importance of using multiple quality measures to determine the optimal physiological correction strategy.

Abstract:Estimates of functional connectivity derived from resting-state functional magnetic resonance imaging (rs-fMRI) are sensitive to artefacts caused by in-scanner head motion. This susceptibility has motivated the development of numerous denoising methods designed to mitigate motion-related artefacts. Here, we compare popular retrospective rs-fMRI denoising methods, such as regression of head motion parameters and mean white matter (WM) and cerebrospinal fluid (CSF) (with and without expansion terms), aCompCor, volume censoring (e.g., scrubbing and spike regression), global signal regression and ICA-AROMA, combined into 19 different pipelines. These pipelines were evaluated across five different quality control benchmarks in four independent datasets associated with varying levels of motion. Pipelines were benchmarked by examining the residual relationship between in-scanner movement and functional connectivity after denoising; the effect of distance on this residual relationship; whole-brain differences in functional connectivity between high- and low-motion healthy controls (HC); the temporal degrees of freedom lost during denoising; and the test-retest reliability of functional connectivity estimates. We also compared the sensitivity of each pipeline to clinical differences in functional connectivity in independent samples of people with schizophrenia and obsessive-compulsive disorder. Our results indicate that (1) simple linear regression of regional fMRI time series against head motion parameters and WM/CSF signals (with or without expansion terms) is not sufficient to remove head motion artefacts; (2) aCompCor pipelines may only be viable in low-motion data; (3) volume censoring performs well at minimising motion-related artefact but a major benefit of this approach derives from the exclusion of high-motion individuals; (4) while not as effective as volume censoring, ICA-AROMA performed well across our benchmarks for relatively low cost in terms of data loss; (5) the addition of global signal regression improved the performance of nearly all pipelines on most benchmarks, but exacerbated the distance-dependence of correlations between motion and functional connectivity; and (6) group comparisons in functional connectivity between healthy controls and schizophrenia patients are highly dependent on preprocessing strategy. We offer some recommendations for best practice and outline simple analyses to facilitate transparent reporting of the degree to which a given set of findings may be affected by motion-related artefact.

Abstract:Deriving reliable information about the structural and functional architecture of the brain in vivo is critical for the clinical and basic neurosciences. In the new era of large population‐based datasets, when multiple brain imaging modalities and contrasts are combined in order to reveal latent brain structural patterns and associations with genetic, demographic and clinical information, automated and stringent quality control (QC) procedures are important. Diffusion magnetic resonance imaging (dMRI) is a fertile imaging technique for probing and visualising brain tissue microstructure in vivo, and has been included in most standard imaging protocols in large‐scale studies. Due to its sensitivity to subject motion and technical artefacts, automated QC procedures prior to scalar diffusion metrics estimation are required in order to minimise the influence of noise and artefacts. However, the QC procedures performed on raw diffusion data cannot guarantee an absence of distorted maps among the derived diffusion metrics. Thus, robust and efficient QC methods for diffusion scalar metrics are needed. Here, we introduce Fast qualitY conTrol meThod foR derIved diffUsion Metrics (YTTRIUM), a computationally efficient QC method utilising structural similarity to evaluate diffusion map quality and mean diffusion metrics. As an example, we applied YTTRIUM in the context of tract‐based spatial statistics to assess associations between age and kurtosis imaging and white matter tract integrity maps in U.K. Biobank data (n = 18,608). To assess the influence of outliers on results obtained using machine learning (ML) approaches, we tested the effects of applying YTTRIUM on brain age prediction. We demonstrated that the proposed QC pipeline represents an efficient approach for identifying poor quality datasets and artefacts and increases the accuracy of ML based brain age prediction.

Abstract:Neuronal activity can evoke the hemodynamic change that gives rise to the observed functional magnetic resonance imaging (fMRI) signal. These increases are also regulated by the resting blood volume fraction (V 0) associated with regional vasculature. The activation locus detected by means of the change in the blood-oxygen-level-dependent (BOLD) signal intensity thereby may deviate from the actual active site due to varied vascular density in the cortex. Furthermore, conventional detection techniques evaluate the statistical significance of the hemodynamic observations. In this sense, the significance level relies not only upon the intensity of the BOLD signal change, but also upon the spatially inhomogeneous fMRI noise distribution that complicates the expression of the results. In this paper, we propose a quantitative strategy for the calibration of activation states to address these challenging problems. The quantitative assessment is based on the estimated neuronal efficacy parameter \(\epsilon\) of the hemodynamic model in a voxel-by-voxel way. It is partly immune to the inhomogeneous fMRI noise by virtue of the strength of the optimization strategy. Moreover, it is easy to incorporate regional vascular information into the activation detection procedure. By combining MR angiography images, this approach can remove large vessel contamination in fMRI signals, and provide more accurate functional localization than classical statistical techniques for clinical applications. It is also helpful to investigate the nonlinear nature of the coupling between synaptic activity and the evoked BOLD response. The proposed method might be considered as a potentially useful complement to existing statistical approaches.
Functional Connectivity in Default Mode Network During Resting State: An Evaluation of the Effects of Data Pre-processing

Abstract:Resting state functional connectivity estimates from MRI measures has become a promising tool to characterize human brain networks. There are, however, limitations in the method since several sources of errors have been seen to significantly affect the final estimates. This has lead to a great interest in the field to do systematic investigations that help determine the most reliable and robust strategies to perform functional connectivity analysis. In the present study, we examine the influence of two aspects of data pre- processing in resting state functional connectivity analysis: the effect of criteria used to select nodes in the default mode network (DMN) for the computation of connectivity, and the effect of using or not physiological noise correction. Three different strategies of region of interest (ROI) selection were compared to define DMN node coordinates: (1) ROIs centered on atlas-based coordinates, (2) ROIs based on the result of group independent component analysis, and (3) ROIs based on the estimated DMN of each individual. The study was done using data of 15 healthy volunteers, which had resting state data available from a separate project. We found that both effects, ROI selection criteria for DMN nodes and physiological noise correction, have significant effects on the functional connectivity estimates. In particular, our results show that physiological noise correction introduces small but significant reductions in functional connectivity, consistent with a reduction of artifactual non-neural correlations introduced by physiological effects. Further, selecting DMN nodes based on the single subject ICA results introduced small but significant increases in functional connectivity, consistent with higher subject specificity of the node selection.
Effects of Physiological Signal Removal on Resting-State Functional MRI Metrics

Abstract:Resting-state fMRIs (rs-fMRIs) have been widely used for investigation of diverse brain functions, including brain cognition. The rs-fMRI has easily elucidated rs-fMRI metrics, such as the fractional amplitude of low-frequency fluctuation (fALFF), regional homogeneity (ReHo), voxel-mirrored homotopic connectivity (VMHC), and degree centrality (DC). To increase the applicability of these metrics, higher reliability is required by reducing confounders that are not related to the functional connectivity signal. Many previous studies already demonstrated the effects of physiological artifact removal from rs-fMRI data, but few have evaluated the effect on rs-fMRI metrics. In this study, we examined the effect of physiological noise correction on the most common rs-fMRI metrics. We calculated the intraclass correlation coefficient of repeated measurements on parcellated brain areas by applying physiological noise correction based on the RETROICOR method. Then, we evaluated the correction effect for five rs-fMRI metrics for the whole brain: FC, fALFF, ReHo, VMHC, and DC. The correction effect depended not only on the brain region, but also on the metric. Among the five metrics, the reliability in terms of the mean value of all ROIs was significantly improved for FC, but it deteriorated for fALFF, with no significant differences for ReHo, VMHC, and DC. Therefore, the decision on whether to perform the physiological correction should be based on the type of metric used.
