Abstract:We report a novel approach to diffraction phase microscopy (DPM) with automatic pinhole alignment. The pinhole, which serves as a spatial low-pass filter to generate a uniform reference beam, is made out of a liquid crystal display (LCD) device that allows for electrical control. We have made DPM more accessible to users, while maintaining high phase measurement sensitivity and accuracy, through exploring low cost optical components and replacing the tedious pinhole alignment process with an automatic pinhole optical alignment procedure. Due to its flexibility in modifying the size and shape, this LCD device serves as a universal filter, requiring no future replacement. Moreover, a graphic user interface for real-time phase imaging has been also developed by using a USB CMOS camera. Experimental results of height maps of beads sample and live red blood cells (RBCs) dynamics are also presented, making this system ready for broad adaption to biological imaging and material metrology.

Abstract:Diffraction Phase Microscopy (DPM) is a widely used quantitative phase imaging method, whose common-path nature endows it with low noise and high sensitivity. Current applications of DPM include biological topography as well as biological dynamics for its nondestructive feature. Many different forms of DPM based on the original idea have appeared according to the different demands. In this paper, both the principle and the DPM classification will be given a comprehensive description. Furthermore, the future trend of DPM development is also discussed.

However, the fundamental limit for phase noise is scarcely discussed in the literature. In a typically off-axis phase microscope system, the phase noise is limited to a few milliradians using a moderate camera. Common-path QPMs offer much reduced phase noise compared to typical Mach-Zehnder-based systems. However, further scaling down the phase noise becomes difficult. Here we propose a high-sensitivity common-path QPM that promises to reduce the phase noise by a factor of 10 (assuming the mechanical noise is negligible). This is achieved by a specifically designed signal filter, leaving only the subtle phase fluctuations coming from the dynamics sample scattering. By working at photon shot-noise limited detection, we can magnify the subtle phase contrast which is proportional to the camera well depth. We expect this system to have the height sensitivity similar to an atomic force microcopy, while measuring biological structures with a full field of view in a single-shot. We plan to use this system to study cell dynamics, particularly lamellipodial height fluctuations as well as stiffer cell membrane fluctuations.

Abstract:Assessing tissues’ inhomogeneous optical properties is helpful for label-free diagnosis. In this paper, a method and a setup are proposed to assess the tissues’ inhomogeneous optical properties based on quantitative phase imaging (QPI) and dark-field microscopy using LED illumination. In the bright-field and coherent dark-field imaging, quantitative phase (QP) can be recovered from multi-frame intensity images captured at different axial positions by Transport-intensity-equation (TIE) and multi-height Gerchberg-Saxton(G-S) phase retrieval algorithms. In the incoherent dark-field imaging, some scattering samples can be observed easily without any computation and the resolution can be improved in contrast to bright-field illumination. According to the scattering-phase theorem and the statistical dispersion relation (SDR), tissues’ inhomogeneous optical properties can be assessed. In our experiments, we find, it is a good idea to combine QP maps and dark-field images to assess inhomogeneous optical properties of bio-samples. In contrast to the DHM and interferometers, our setup is cost-effective and use-flexible, thus having the potential to serve as a very powerful tool in biological applications.

Abstract:We propose a novel common-path quantitative phase imaging (QPI) method based on a digital micromirror device (DMD). The DMD is placed in a plane conjugate to the objective back-aperture plane for the purpose of generating two plane waves that illuminate the sample. A pinhole is used in the detection arm to filter one of the beams after sample to create a reference beam. Additionally, a transmission-type liquid crystal device, placed at the objective back-aperture plane, eliminates the specular reflection noise arising from all the “off” state DMD micromirrors, which is common in all DMD-based illuminations. We have demonstrated high sensitivity QPI, which has a measured spatial and temporal noise of 4.92 nm and 2.16 nm, respectively. Experiments with calibrated polystyrene beads illustrate the desired phase measurement accuracy. In addition, we have measured the dynamic height maps of red blood cell membrane fluctuations, showing the efficacy of the proposed system for live cell imaging. Most importantly, the DMD grants the system convenience in varying the interference fringe period on the camera to easily satisfy the pixel sampling conditions. This feature also alleviates the pinhole alignment complexity. We envision that the proposed DMD-based common-path QPI system will allow for system miniaturization and automation for a broader adaption.

Abstract:Fourier ptychographic microscopy (FPM), as an emerging computational imaging method, has been applied to quantitative phase imaging with resolution bypassing the physical limit of the detection objective. Due to the weak illumination intensity and long image acquisition time, the achieved imaging speed in current FPM methods is still low, making them unsuitable for real-time imaging applications. We propose and demonstrate a high-speed FPM method based on using laser illumination and digital micro-mirror devices for illumination angle scanning. In this new, to the best of our knowledge, FPM method, we realized quantitative phase imaging and intensity imaging at over 42 frames per second (fps) with around 1 µm lateral resolution. The quantitative phase images have revealed membrane height fluctuations of red blood cells with nanometer-scale sensitivity, while the intensity images have resolved subcellular features in stained cancer tissue slices.

Abstract:We propose a single-shot quantitative differential phase contrast (DPC) method with polarization multiplexing illumination. In the illumination module of our system, the programmable LED array is divided into four quadrants and covered with polarizing films of four different polarization angles. We use a polarization camera with polarizers before the pixels in the imaging module. By matching the polarization angle between the polarizing films over the custom LED array and the polarizers in the camera, two sets of asymmetric illumination acquisition images can be calculated from a single-shot acquisition image. Combined with the phase transfer function, we can calculate the quantitative phase of the sample. We present the design, implementation, and experimental image data demonstrating the ability of our method to obtain quantitative phase images of the phase resolution target, as well as Hela cells.

Reliable phase quantification in focused probe electron ptychography of thin materials

Abstract:Electron ptychography provides highly sensitive, dose efficient phase images which can be corrected for aberrations after the data has been acquired. This is crucial when very precise quantification is required, such as with sensitivity to charge transfer due to bonding. Drift can now be essentially eliminated as a major impediment to focused probe ptychography, which benefits from the availability of easily interpretable simultaneous Z-contrast imaging. However challenges have remained when quantifying the ptychographic phases of atomic sites. The phase response of a single atom has a negative halo which can cause atoms to reduce in phase when brought closer together. When unaccounted for, as in integrating methods of quantification, this effect can completely obscure the effects of charge transfer. Here we provide a new method of quantification that overcomes this challenge, at least for 2D materials, and is robust to experimental parameters such as noise, sample tilt.

Abstract:In the scanning transmission electron microscope, both phase imaging of beam-sensitive materials and characterisation of a material's functional properties using in-situ experiments are becoming more widely available. As the practicable scan speed of 4D-STEM detectors improves, so too does the temporal resolution achievable for both differential phase contrast (DPC) and ptychography. However, the read-out burden of pixelated detectors, and the size of the gigabyte to terabyte sized data sets, remain a challenge for both temporal resolution and their practical adoption. In this work, we show that a high-fidelity DPC phase reconstruction can be achieved from both annular segmented detectors or pixelated arrays with relatively few elements using signal digitisation. Unlike conventional analog data, even at the fastest scan speeds, phase reconstructions from digitised DPC-segment images yield reliable data. Finally, dose fractionation by fast scanning and multi-framing allows for post-process binning of frame streams to balance signal-to-noise ratio and temporal resolution for low-dose phase imaging for in-situ experiments.

Abstract:As one of the quantitative phase imaging methods, aperture modulation quantitative differential phase contrast (amqDPC) imaging has isotropic lateral resolution, being widely used in many fields such as biological cell morphology detection. However, the devices required to implement it are poorly controlled and very expensive. In addition, due to the weak phase approximation, there is a large axial phase error, and the full spectrum center pass during aperture modulation will cause distortion. Therefore, a method that enables simple and low-cost implementation of amqDPC, high axial phase accuracy, and isotopic lateral resolution is reported. Through simulations and experimental verifications, axial accuracy is greatly improved in the phase range of [0, π], and an isotropic lateral resolution of 870 nm can be achieved. In addition, experiments on transparent glass circular step sample and mouse kidney tissue slice also prove the practicability of this method. According to this study, researchers can accurately and simply measure the axial height of a slightly thick sample, which is achieved by capturing two intensity images to reconstruct a quantitative phase.

Abstract:Efficient imaging of biomolecules, 2D materials and electromagnetic fields depends on retrieval of the phase of transmitted electrons. We demonstrate a method to measure phase in a scanning transmission electron microscope using a nanofabricated diffraction grating to produce multiple probe beams. The measured phase is more interpretable than phase-contrast scanning transmission electron microscopy techniques without an off-axis reference wave, and the resolution could surpass that of off-axis electron holography. We apply the technique to image nanoparticles, carbon sub- strates and electric fields. The contrast observed in experiments agrees well with contrast predicted in simulations.

Abstract:In Part I of this diptych, we outlined the theory and an analysis methodology for quantitative phase recovery from real-space distortions of Fresnel images acquired in the parallel mode of transmission electron microscopy (TEM). In that work, the properties of the method, termed TEM-differential phase contrast (TEM-DPC), were highlighted through the use of simulated data. In this work, we explore the use of the TEM-DPC technique with experimental cryo-TEM images of a thin lamella of a low temperature two-dimensional (2-D) ferromagnetic material, K$_2$CuF$_4$, to perform two tasks. First, using images recorded below the ordering temperature, we compare the TEM-DPC method to the transport of intensity one for phase recovery, and discuss the relative advantages the former has for experimental data. Second, by tracking the induction of the sample as it is driven through a phase transition by heating, we extract estimates for the critical temperature and critical exponent of the order parameter. The value of the latter is consistent with the 2-D XY class, raising the prospect that a Kosterlitz--Thoules transition may have occurred.

Inhibition of HIV infection by CXCR4 and CCR5 chemokine receptor antagonists.

Abstract:The chemokine receptors CXCR4 and CCR5 are used as co-receptors by the T cell-tropic (X4) and macrophage-tropic (R5) HIV-1 strains, respectively, for entering their host cells. Viral entry can be inhibited by the natural ligands for CXCR4, the CXC chemokine SDF-1 and CCR5, the CC chemokines RANTES, MIP-1alpha and MIP-1beta. Several peptidic compounds, T22 (an 18-mer), T134 (a 14-mer), ALX40-4C (a 9-mer) and CGP 64222 (also a 9-mer), have been identified as CXCR4 antagonists and show anti-HIV activity. Also, the HIV-1 tat protein has been described as a 'natural' CXCR4 antagonist with anti-HIV-1 activity. The most potent and specific CXCR4 antagonists are the bicyclam derivatives, which also potently block X4 HIV replication. AMD3100 has proved to be a highly specific CXCR4 antagonist, which consistently blocks the outgrowth of all X4 HIV and dual-tropic (R5/X4) variants that use CXCR4 for entering the cells (cell lines, CXCR4-transfected cell lines, lymphocytes or monocytes/ macrophages). From the bicyclam analogues, AMD3100 was selected as the clinical drug candidate, which, after initial Phase I (safety) studies, has proceeded to Phase II (efficacy) trials. The first non-peptidic compound that interacts with CCR5, and not with CXCR4, is a quaternary ammonium derivative, called TAK-779, which also has potent but variable anti-HIV activity. We believe that HIV entry/fusion inhibitors will become important new antiviral agents to combat AIDS. However, like the current clinically approved agents, they will need to be used in combinations consisting of antivirals that target other aspects of the HIV replication cycle, such as reverse transcriptase and protease, to obtain optimum therapeutic effects.
Multispectral Quantitative Phase Imaging Using a Diffractive Optical Network

Abstract:As a label-free imaging technique, quantitative phase imaging (QPI) provides optical path length information of transparent specimens for various applications in biology, materials science, and engineering. Multispectral QPI measures quantitative phase information across multiple spectral bands, permitting the examination of wavelength-specific phase and dispersion characteristics of samples. Here, we present the design of a diffractive processor that can all-optically perform multispectral quantitative phase imaging of transparent phase-only objects in a snapshot. Our design utilizes spatially engineered diffractive layers, optimized through deep learning, to encode the phase profile of the input object at a predetermined set of wavelengths into spatial intensity variations at the output plane, allowing multispectral QPI using a monochrome focal plane array. Through numerical simulations, we demonstrate diffractive multispectral processors to simultaneously perform quantitative phase imaging at 9 and 16 target spectral bands in the visible spectrum. These diffractive multispectral processors maintain uniform performance across all the wavelength channels, revealing a decent QPI performance at each target wavelength. The generalization of these diffractive processor designs is validated through numerical tests on unseen objects, including thin Pap smear images. Due to its all-optical processing capability using passive dielectric diffractive materials, this diffractive multispectral QPI processor offers a compact and power-efficient solution for high-throughput quantitative phase microscopy and spectroscopy. This framework can operate at different parts of the electromagnetic spectrum and be used for a wide range of phase imaging and sensing applications.

Abstract:Differential Phase Contrast (DPC) imaging, in which deviations in the bright field beam are in proportion to the electric field, has been extensively studied in the context of pure elastic scattering. Here we discuss differential phase contrast formed from core-loss scattered electrons, i.e. those that have caused inner shell ionization of atoms in the specimen, using a transition potential approach for which we study the number of final states needed for a converged calculation. In the phase object approximation, we show formally that differential phase contrast formed from core-loss scattered electrons is mainly a result of preservation of elastic contrast. Through simulation we demonstrate that whether the inelastic DPC images show element selective contrast depends on the spatial range of the ionization interaction, and specifically that when the energy loss is low the delocalisation can lead to contributions to the contrast from atoms other than that ionized. We further show that inelastic DPC images remain robustly interpretable to larger thicknesses than is the case for elastic DPC images, owing to the incoherence of the inelastic wavefields, though subtleties due to channelling remain. Lastly, we show that while a very high dose will be needed for sufficient counting statistics to discern differential phase contrast from core-loss scattered electrons, there is some enhancement of signal-to-noise ratio with thickness that makes inelastic DPC imaging more achievable for thicker samples.
