Abstract:This study explored the transformation of inorganic nitrogen, the expression levels of antibiotic resistance genes (ARGs), and the regulatory mechanisms of key species on ARGs and inorganic nitrogen cycling genes (INCGs) under different levels of amoxicillin (AMX) stress. High level of AMX inhibited the accumulation of NH4+-N, which increased by 531 % relative to the initial. Moreover, AMX to some extent increased the levels of nirS and nirK, which could potentially result in nitrogen loss and the accumulation of NO2-. Actinobacteria might serve as potential hosts for ARGs during sludge composting. This stress induced a complex response between INCGs and ARGs more complex due to key species. Under high-level AMX pressure, most species associated with ARGs likely derived from nitrogen cycling functional species. To conclude, high levels of AMX stress might lead to nitrogen cycling imbalance and the dissemination of antibiotic resistance genes in composting systems.
Performance of microbial inoculation and tricalcium phosphate on nitrogen retention and conversion: Core microorganisms and enzyme activity during kitchen waste composting

Abstract:The substantial release of NH3 during composting leads to nitrogen (N) losses and poses environmental hazards. Additives can mitigate nitrogen loss by adsorbing NH3/NH4, adjusting pH, and enhancing nitrification, thereby improving compost quality. Herein, we assessed the effects of combining bacterial inoculants (BI) (1.5%) with tricalcium phosphate (CA) (2.5%) on N retention, organic N conversion, bacterial biomass, functional genes, network patterns, and enzyme activity during kitchen waste (KW) composting. Results revealed that adding of 1.5%/2.5% (BI + CA) significantly (p < 0.05) improved ecological parameters, including pH (7.82), electrical conductivity (3.49 mS/cm), and N retention during composting. The bacterial network properties of CA (265 node) and BI + CA (341 node) exhibited a substantial niche overlap compared to CK (210 node). Additionally, treatments increased organic N and total N (TN) content while reducing NH4+-N by 65.42% (CA) and 77.56% (BI + CA) compared to the control (33%). The treatments, particularly BI + CA, significantly (p < 0.05) increased amino acid N, hydrolyzable unknown N (HUN), and amide N, while amino sugar N decreased due to bacterial consumption. Network analysis revealed that the combination expanded the core bacterial nodes and edges involved in organic N transformation. Key genes facilitating nitrogen mediation included nitrate reductase (nasC and nirA), nitrogenase (nifK and nifD), and hydroxylamine oxidase (hao). The structural equation model suggested that combined application (CA) and microbial inoculants enhance enzyme activity and bacterial interactions during composting, thereby improving nitrogen conversion and increasing the nutrient content of compost products.

Abstract:It is essential to reduce nitrogen losses and to improve nitrogen conversion during organic waste composting because of environmental protection and sustainable development. To reveal newly domesticated ammonifying microorganisms (AM) cultures on the ammonification and nitrogen conversion during the composting, the screened microbial agents were inoculated at 5 % concentration (in weight basis) into cow manure compost under five different treatments: sterilized distilled water (Control), Amm-1 (mesophilic fungus-F1), Amm-2 (mesophilic bacterium-Z1), Amm-3 (thermotolerant bacterium-Z2), and Amm-4 (consortium: F1, Z1, and Z2), and composted for 42 days. Compared to control, AM inoculation prolonged the thermophilic phases to 9–19 days, increased the content of NH 4 + -N to 1.60–1.96 g/kg in the thermophilic phase, reduced N 2 O and NH 3 emissions by 22.85–61.13 % and 8.45–23.29 %, increased total Kjeldahl nitrogen, and improved cell count and viability by 12.09–71.33 % and 66.71–72.91 %. AM was significantly associated with different nitrogen and microbial compositions. The structural equation model (SEM) reveals NH 4 + -N is the preferable nitrogen for the majority of bacterial and fungal growth and that AM is closely associated with the conversion between NH 3 and NH 4 + -N. Among the treatments, inoculation with Amm-4 was more effective, as it significantly enhanced the driving effect of the critical microbial composition on nitrogen conversion and accelerated nitrogen ammonification and sequestration. This study provided new concepts for the dynamics of microbial in the ammonification process of new AM bacterial agents in cow manure compost, and an understanding of the ecological mechanism underlying the ammonification process and its contribution to nitrogen (N) cycling from the perspective of microbial communities.

Abstract:Nitrate production during anammox can decrease total nitrogen removal efficiency, which will negatively impact its usefulness for the removal of nitrogen from waste streams. However, neither the performance characteristics nor physiological shifts associated with nitrate accumulation in anammox reactors under different nitrogen loading rates (NLRs) is well understood. Consequently, these parameters were studied in a lower NLR anammox reactor, termed R1, producing higher than expected levels of nitrate and compared with a higher NLR reactor, termed R2, showing no excess nitrate production. While both reactors showed high NH4+-N removal efficiencies (>90%), the total nitrogen removal efficiency (<60%) was much lower in R1 due to higher nitrate production. Metagenomic analysis found that the number of reads derived from anammox bacteria were significantly higher in R2. Another notable trend in reads occurrence was the relatively higher levels of reads from genes predicted to be nitrite oxidoreductases (nxr) in R1. Binning yielded 27 high quality draft genomes from the two reactors. Analysis of bin occurrence found that R1 showing both a decrease in anammox bacteria and an unexpected increase in nxr. In-situ assays confirmed that R1 had higher rates of nitrite oxidation to nitrate and suggested that it was not solely due to obligate NOB, but other nxr-containing bacteria are important contributors as well. Our results demonstrate that nitrate accumulation can be a serious operational concern for the application of anammox technology to low-strength wastewater treatment and provide insight into the community changes leading to this outcome.

Abstract:Ammonium (NH4+)is not only nitrogen source that can support methanotrophic growth, but also it can inhibit methane (CH4) oxidation by competing with CH4 for the active site of methane monooxygenase. NH4+ conversion and its feedback effect on the growth and activity of methanotrophs were evaluated with Methylosinus sporium used as a model methanotroph. Nitrogen sources could affect the CH4-derived carbon distribution, which varied with incubation time and nitrogen concentrations. More CH4-derived carbon was incorporated into biomass in the media with NH4+-N, compared to nitrate-nitrogen (NO3--N), as sole nitrogen source at the nitrogen concentrations of 10-18 mmol L-1. Although ammonia (NH3) oxidation activity of methanotrophs was considerably lower, only accounting for 0.01-0.06% of CH4 oxidation activity in the experimental cultures, NH4+ conversion could lead to the pH decrease and toxic intermediates accumulation in the their habits. Compared with NH4+, nitrite (NO2-) accumulation in the NH4+ conversion of methanotroph had stronger inhibition on its activity, especially the joint inhibition of NO2- accumulation and the pH decrease during the NH4+-N conversion. These results suggested that more attention should be paid to the feedback effects of NW conversion by methanotrophs to understand effects of NH4+ on CH4 oxidation in the environments. Abstract:Livestock manure often contains various pollutants. The aim of this study was to investigate how adding amoxicillin (AMX), Cu, and both AMX and Cu (ACu) affected humification during composting and the microbial mechanisms involved. The cellulose degradation rates were 16.96%, 10.86%, and 9.01% lower, the humic acid contents were 18.71%, 12.89%, and 16.78% lower, and the humification degrees were 24.72%, 24.16%, and 15.73% lower for the AMX, Cu, and ACu treatments, respectively, than the control. Adding AMX and Cu separately or together inhibited humic acid formation and decreased the degree of humification, but the degree of humification was decreased less by ACu than by AMX or Cu separately. The ACu treatment decreased the number of core bacteria involved in humic acid formation and decreased carbohydrate and amino acid metabolism during the maturing period, and thereby delayed humic acid formation and humification. The results support composting manure containing AMX and Cu.

Abstract:Effects of nitrite on anammox activities have been of widespread concern. However, the molecular mechanisms of specific microorganisms in anammox systems responding to nitrite remain unexplored. This study investigated the effects of excess nitrite on core metabolism of AnAOB and symbiotic bacteria, and further elucidated the response mechanism of these effects on microbial growth and nitrogen removal performance. Specifically, nitrogen removal process in a continuous-flow anaerobic ammonia oxidation membrane bioreactor completely collapsed when the nitrite concentration reached 243 mg N/L. Integrated meta-omics analyses demonstrated that excess nitrite disrupted the energy metabolism of Ca. Brocadia sapporoensis (AMXB1), reducing the energy available for establishing tolerance. It disrupted cell replication by impairing biosynthesis process of AMXB1, especially DNA replication and the formation of vital cell structures, e.g., cell membrane and cell wall, as well as the cellular protection system, leading to the collapse of the anammox system. In addition, the cross-feeding of glycogen, lipopolysaccharide and amino acid between AMXB1 and symbiotic bacteria was hindered by excess nitrite, which also contributed to the anomalous cell proliferation and metabolism of AMXB1. These findings contribute to our understanding of the ability of anammox consortia to respond to nitrite stress and process stability in engineered ecosystems. Abstract:The impacts of microbial agents on nitrogen conversion during composting is still not entirely clear. In this research, a novel microbial agent containing two thermotolerant nitrifying bacteria was identified and its impacts on nitrogen conversion, bacterial structure and functional genes during cattle manure composting were investigated. The results revealed that the inoculation enhancing the maturation of compost, increased the total nitrogen by 13.6-26.8%, reduced NH3 emission and the N2O emission by 24.8-36.1% and 22.7-32.1%, respectively. Particularly, the microbial agents mixed Acinetobacter radioresistens and Bacillus nitratireducens (1:1, treatment group 1) had the best nitrogen preservation effect. Furthermore, the inoculation not only produced diverse diazotroph community but could strength the co-occurrence between core microorganisms to promote nitrogen metabolism. The metagenomic analysis demonstrated that the inoculation decreased the abundance of nitrate reduction gene (nirS, norC, nap and nif), and increased the abundance of hao, thus facilitating nitrification and suppressing NH3 and N2O emission.

Abstract:Amoxicillin (AMX) is one of the most widely used antibiotics in the world and its presence in wastewater is of great concern for its potential to bacteria selection. However, there is still a gap about the toxicity effect of AMX in nitrifier biomass from activated sludge (AS). This study is based on the implementation of respirometric tests in batches in order to evaluate the toxic effluent toxicity in the nitrification process of AS. The tests were conducted by comparing respiration rates with effluent containing ammonia nitrogen (NH4+-N) and nitrite nitrogen (NO2−-N) called “reference” and batches containing toxic effluent doped with different concentrations of AMX here called “process.” Results with effluent containing concentrations greater than 100 mg L−1 showed that AMX negatively affected the specific growth rate (μm) of ammonia-oxidizing bacteria (AOB) (from 0.50 d−1 to 0.13 d−1) and nitrite-oxidizing bacteria (NOB) (from 0.64 d−1 to 0.15 d−1). Although there is no total inhibition of populations, these μm values are limiting for a feasible development of the nitrification process in AS systems. The removal of AMX decreased from 99 to 37% (liquid phase) when the concentration of AMX increased (20 mg L−1 to 200 mg L−1). A decrease in the microbial community AOB and NOB was observed through fluorescent in situ hybridization (FISH), corroborating the results of respirometry. In summary, the study showed that the inhibition of the AS nitrification process occurs in the presence of high concentrations of AMX and the most susceptible group are the NOB.

Abstract:This study aimed to investigate the independent and combined effects of antibiotic and EM microbial agent on the nitrogen and humus (HS) transformations as well as the bacterial community successions during the chicken manure and rice husk composting. EM microbial agent accelerated the oxytetracycline (OTC) degradation, but slowed down the norfloxacin (NOR) degradation. OTC inhibited the TN retention and promoted the HS accumulation, both NOR and EM microbial agent inhibited the TN retention and HS accumulation, while EM microbial agent showed an antagonistic effect on TN immobilization with antibiotics and reduced the impacts of antibiotics on HS. Obvious bacterial community successions occurred. Firmicutes were related to HS transformation, while Firmicutes, Actinobacteriota and Proteobacteria were associated with nitrogen conversion. NOR promoted the transformations of NH4+-N to NO3—-N and FA to HA. The findings provided theoretical data for the recycle of antibiotic-contaminated manure and the efficient production of high-quality compost.

Abstract:Microorganisms can play a crucial role in the efficiency for composting, which are essential for converting the organic wastes into a well-stabilized, value added product. However, the activity of most of the key functional microorganisms were inhibited due to the limited special nutrient substances or other physiochemical factors during composting, which further affected the quality of compost. The study was conducted to investigate the effects of enriched ammonium (NH4+-N) and organic nitrogen (Org-N) on indigenous microbial community and whether nitrogen (N) nutrient additions could modify the special species during composting. The results showed that the abundance and structure of bacterial community had distinctly diverse responses to different N nutritional treatments (no nutrient addition, NH4+-N addition, and Org-N addition). The addition of N sources enhanced the abundance of corresponding uncultured indigenous species negatively related to the factor of NH4+ and Org-N in redundancy analysis (RDA) during composting but the effect of NH4+ was more significant than Org-N. Nonmetric multidimensional scaling ordination (NMDS) demonstrated that both the two N additions changed bacterial community but had different duration for affecting bacterial composition. Conclusively, an optimized method for regulating the key stains with special biological capacity is proposed by controlling the single limiting-nutrient factor sharply decreasing at one of composting stages and negatively related to the key species in RDA.

Abstract:This study aimed to assess the impact of microbial agent and different compost material, on physicochemical parameters dynamic change, nitrogen-transfer gene/bacterial community interaction network during the pig manure composting. Incorporating a microbial agent into rice straw-mushroom compost reduced the NH3 and total ammonia emissions by 25.52 % and 14.41 %, respectively. Notably, rice straw-mushroom with a microbial agent reduced the total ammonia emissions by 37.67 %. NH4+-N and pH emerged as primary factors of phylum-level and genus-level microorganisms. Microbial agent increased the expression of narG, nirK, and nosZ genes. Rice straw-mushroom elevated the content of amoA, nirK, nirS, and nosZ genes. Alcanivorax, Luteimonas, Pusillimonas, Lactobacillus, Aequorivita, Clostridium, Moheibacter and Truepera were identified as eight core microbial genera during the nitrogen conversion process. This study provides a strategy for reducing ammonia emissions and analyzes the potential mechanisms underlying compost processes.
Effects of adding exogenous microorganisms on nitrogen conversion and its mechanism of action in pig carcass composting

Abstract:This study aimed to reveal mechanisms of nitrogen changes in a mixed compost of diseased pig carcasses and sawdust after adding exogenous microbial agents. It was found that adding exogenous microbial agents significantly increased the content of various types of nitrogen and the germination index of plants. Microbial dominance of phyla was significantly correlated with indicators of physicochemical properties and copy number of nitrogen-functional genes, with simultaneous nitrogen fixation, nitrification, denitrification, ammonification, and glutamate synthesis during composting. At the end of composting, TKN, NH 4 + -N, and NO 3 − -N contents were increased by 1.914–3.082 mg/g, 0.047–0.42 mg/g, and 0.247–0.303 mg/g, respectively, in the experimental groups compared to the control group. Proteobacteria , Bacteroidetes , Firmicutes , Actinobacteria , and Planctomycetes were the five predominant phyla, while Sphingobacterium, and Paenalcaligenes were the two special genera in this experiment. After inoculation with exogenous microbial agents, the levels of nitrate nitrogen were significantly and positively correlated ( p < 0.05) with the number of Bacteroidetes , the glnA gene was positively related ( p < 0.01) with Planctomycetes , and the amoA , GDH2 , and GLUD1 - 2 genes were positively related ( p < 0.05) with Paenalcaligenes . The combined analysis has shown that amoA gene was positively related ( p < 0.001) with genes such as nxrA , GDH2 and GLUD1 - 2 , as well as indicators of physicochemical properties such as temperature, organic nitrogen and nitrate nitrogen, while the correlation was negative with genes such as nirB and nirS . Inoculation with exogenous microbial agents can significantly prolong the high-temperature period, which was extended by 5, 6, and 5 days in each experimental group, and the roles of nitrogen-functional genes can also be changed. Meanwhile, we found that the addition of exogenous microbial agents could promote the growth and alteration of microorganisms, which regulated the stability and symbiosis of the nitrogen transformation process.

Abstract:The effects of two nitrogen fertilizer synergists (urease inhibitor, UI; nitrification inhibitor, NI) on NH3 and N2O emissions and the successions of the amoA and nirS genes during composting were assessed. Results showed that the UI and UI + NI treatments reduced NH3 emissions by 26.3% and 24.3%, respectively, and N2O emissions were reduced by 63.9% for UI + NI treatment but were not reduced by UI. The addition of UI and NI significantly reduced the abundance of the nirS gene during thermophilic stage, while significantly increased that of the amoA gene during maturation stage. Crenarchaeota was the principal nitrifying archaeal phylum and was significantly affected by pH. Proteobacteria was the main denitrifying bacterial phylum, whose relative abundance was higher for UI + NI treatment than the other treatments. PICRUSt analysis showed that the addition of UI and NI inhibited enzymatic activity related to N transformation during thermophilic stage while enriching enzymatic activity during maturation phase.

Abstract:To advance in the assessment of therapeutic interventions for diseases that progress slowly but that lead ultimately to permanent disability, such as multiple sclerosis, rheumatoid arthritis or Crohn’s disease [CD], it is essential to evaluate the disease-modifying effects of available treatments. It is also necessary to separate these long-term effects from the short-term effects on symptoms that these treatments may afford. This separation of improvement in symptoms from change in primary disease progression can be difficult. In clinical trials, the measure of the effects of a particular therapeutic intervention is commonly done using indices. The majority of indices that have been developed for assessment of CD are measures of the severity of inflammatory activity, including evaluations based on symptoms and biomarkers [Crohn’s Disease Activity Index [CDAI]],1 endoscopy [Crohn’s Endoscopic Index of Severity [CDEIS]],2 or radiology [Magnetic Resonance Index of Activity [MaRIA]].3 Nevertheless, these are not indices reflecting purely inflammatory activity; each of these indices may be influenced by irreversible damage in the absence of active inflammation; for example, CDAI may increase due to bile salt–induced diarrhoea after ileal resection, CDEIS may increase due to presence of scars or fixed stenotic lesions, and MaRIA may increase due to persistent fibrotic thickening of the bowel wall. Abstract:This study investigates the application of specific microbial inoculants in the composting process of pig and chicken manure, resulting in a 9% increase in total nitrogen content. The introduction of these inoculants instigated a beneficial shift in the microbial community, augmenting nitrogen retention and fixation, while concurrently diminishing the prevalence of pathogens and antibiotic resistance genes. This research highlights the potential of microbial interventions to enhance the quality of agricultural compost and mitigate environmental risks. This study examined the effects of three Bacillus strains and one Saccharomyces cerevisiae strain on nitrogen transformation and microbial communities in pig and chicken manure compost. The findings revealed that the use of compound microbial inoculants increased the compost temperature, accelerated moisture reduction, enhanced cellulase activity, and stimulated the accumulation of NH4+‐N, NO3−‐N, and total nitrogen (TN), resulting in a 9% increase in TN content. The abundance of Firmicutes decreased by 3.95% at the maturation phase, while Actinobacteria and Bacteroidetes increased by 1.64% and 1.85%, respectively. Inoculation led to an increase in amoA, nxrA and nifH gene copy numbers, while simultaneously reducing the abundance of nirK, nosZ and nirS genes. It also resulted in an increase in functional enzyme levels, specifically nif and amo, with a corresponding decrease in nor. Clostridium, Phascolarctobacterium, Eubacterium and Faecalibacterium from the class Clostridium, which have a significant correlation with nifH and nxrA genes, suggest their likely crucial role in nitrogen retention and fixation. Inoculation aided in the removal of pathogenic bacteria and antibiotic resistance genes (ARGs) like fluoroquinolones, nucleosides and nitroimidazole. This study provides effective theoretical support for the mechanism of nitrogen retention and fixation, and for improving the quality of compost.

Abstract:In this work, agricultural wastes were treated by composting in an ectopic fermentation bed system (EFBS) with a continuous nitrogen addition technique. With decreasing of NH4+-N concentration and increasing of NO3−-N concentration were observed, and activities of protease, urease and nitrate reductase changed significantly during the fermentation process. To elucidate the key microbes and their function in nitrogen-transforming, microbial diversity and clusters of orthologous groups (COGs) in composting materials were evaluated using metagenomic technology. Comparing with ammonification, the COGs involved in nitrification and denitrification were predominant in the composts. The correlation heatmap revealed that Streptomyces predominant in ammonification was significantly affected by contents of N, NH4+-N and NO3−-N. Meanwhile, ammonia-oxidizing archaea (AOA) had a positive relationship with moisture. The most abundant genera in denitrification had positive relationships with N and NO3−-N. The results indicated that EFBS had functionally diverse microbes and COGs for NH3 removal.
