Abstract:To understand evolutionary theory, students must be able to understand and use evolutionary trees and their underlying concepts. Active, hands-on curricula relevant to macroevolution can be challenging to implement across large college-level classes where textbook learning is the norm. We evaluated two approaches to helping students learn macroevolutionary topics. Treatment 1 is a laboratory for the software program EvoBeaker designed to teach students about evolutionary trees. We tested Treatment 1 among nine college-level biology classes and administered pre/posttests to assess learning gains. We then sought to determine whether the learning gains from Treatment 1 were comparable to those derived from an alternate hands-on treatment, specifically the combination of a prerecorded lecture on DVD and paper-based activity based on Goldsmith's Great Clade Race (Treatment 2). Comparisons of pre- and posttests among participants using either Treatment 1 or 2 show large learning gains on some misconceptions and skills beyond knowledge gained from reading standard textbook entries. Both treatments performed equivalently in overall learning gains, though both had areas where they performed better or worse. Furthermore, gains among students who used Treatment 1 representing a wide range of universities suggest that outcomes are potentially applicable to a variety of "real-world" biology classes.
Causality analysis of neural connectivity: critical examination of existing methods and advances of new methods.

Abstract:Granger causality (GC) is one of the most popular measures to reveal causality influence of time series and has been widely applied in economics and neuroscience. Especially, its counterpart in frequency domain, spectral GC, as well as other Granger-like causality measures have recently been applied to study causal interactions between brain areas in different frequency ranges during cognitive and perceptual tasks. In this paper, we show that: 1) GC in time domain cannot correctly determine how strongly one time series influences the other when there is directional causality between two time series, and 2) spectral GC and other Granger-like causality measures have inherent shortcomings and/or limitations because of the use of the transfer function (or its inverse matrix) and partial information of the linear regression model. On the other hand, we propose two novel causality measures (in time and frequency domains) for the linear regression model, called new causality and new spectral causality, respectively, which are more reasonable and understandable than GC or Granger-like measures. Especially, from one simple example, we point out that, in time domain, both new causality and GC adopt the concept of proportion, but they are defined on two different equations where one equation (for GC) is only part of the other (for new causality), thus the new causality is a natural extension of GC and has a sound conceptual/theoretical basis, and GC is not the desired causal influence at all. By several examples, we confirm that new causality measures have distinct advantages over GC or Granger-like measures. Finally, we conduct event-related potential causality analysis for a subject with intracranial depth electrodes undergoing evaluation for epilepsy surgery, and show that, in the frequency domain, all measures reveal significant directional event-related causality, but the result from new spectral causality is consistent with event-related time-frequency power spectrum activity. The spectral GC as well as other Granger-like measures are shown to generate misleading results. The proposed new causality measures may have wide potential applications in economics and neuroscience.
Directed neural interactions in fMRI: a comparison between Granger Causality and Effective Connectivity

Abstract:Understanding how neural populations interact is crucial to understand brain function. Most common approaches to infer neural interactions are based on Granger causality (GC) analyses and effective connectivity (EC) models of neural time series. However, an in-depth investigation of the similarity and complementarity of these approaches is currently lacking. GC and EC are classically thought to provide complementary information about the interdependence between neural signals. Whereas GC quantifies the amount of predictability between time series and it is interpreted as a measure of information flow, EC quantifies the amount and sign of the interaction, and it is often interpreted as the causal influence that a neural unit exert over another. Here, we show that, in the context of functional magnetic resonance imaging (fMRI) data analysis and first-order autoregressive models, GC and EC share common assumptions and are mathematically related. More precisely, by defining a ‘corrected’ version of GC accounting for unequal noise variances affecting the source and target node, we show that the two measures are linked by an approximately quadratic relation, where positive or negative values of EC are associated with identical values of GC. While the relation is obtained in limit of infinite sampling time, we use simulations to show that it can be observed in finite data samples as classically observed in neuroimaging studies, provided sufficiently long sampling, multiple sessions or group averaging. Finally, we compare the GC and EC analyses on fMRI data from the Human Connectome Project, and obtain results consistent with simulation outcomes. While GC and EC analyses do not provide reliable estimates at the single subject or single connection level, they become stable at the group level (more than approximately 20 subjects), where the predicted relation between GC and EC can be clearly observed from the data. To conclude, our study provides a common mathematical framework to make grounded methodological choices in the reconstruction and analysis of directed brain networks from neuroimaging time series.

Abstract:The number and variety of connectivity estimation methods is likely to continue to grow over the coming decade. Comparisons between methods are necessary to prune this growth to only the most accurate and robust methods. However, the nature of connectivity is elusive with different methods potentially attempting to identify different aspects of connectivity. Commonalities of connectivity definitions across methods upon which base direct comparisons can be difficult to derive. Here, we explicitly define "effective connectivity" using a common set of observation and state equations that are appropriate for three connectivity methods: dynamic causal modeling (DCM), multivariate autoregressive modeling (MAR), and switching linear dynamic systems for fMRI (sLDSf). In addition while deriving this set, we show how many other popular functional and effective connectivity methods are actually simplifications of these equations. We discuss implications of these connections for the practice of using one method to simulate data for another method. After mathematically connecting the three effective connectivity methods, simulated fMRI data with varying numbers of regions and task conditions is generated from the common equation. This simulated data explicitly contains the type of the connectivity that the three models were intended to identify. Each method is applied to the simulated data sets and the accuracy of parameter identification is analyzed. All methods perform above chance levels at identifying correct connectivity parameters. The sLDSf method was superior in parameter estimation accuracy to both DCM and MAR for all types of comparisons.

Abstract:It is important to explore causal relationships in functional magnetic resonance imaging study. However, the traditional effective connectivity analysis method is easy to produce false causality, and the detection accuracy needs to be improved. In this paper, we introduce a novel functional magnetic resonance imaging effective connectivity method based on the asymmetry detection of transfer entropy, which quantifies the disparity in predictive information between forward and backward time, subsequently normalizing this disparity to establish a more precise criterion for detecting causal relationships while concurrently reducing computational complexity. Then, we evaluate the effectiveness of this method on the simulated data with different level of nonlinearity, and the results demonstrated that the proposed method outperforms others methods on the detection of both linear and nonlinear causal relationships, including Granger Causality, Partial Granger Causality, Kernel Granger Causality, Copula Granger Causality, and traditional transfer entropy. Furthermore, we applied it to study the effective connectivity of brain functional activities in seafarers. The results showed that there are significantly different causal relationships between different brain regions in seafarers compared with non-seafarers, such as Temporal lobe related to sound and auditory information processing, Hippocampus related to spatial navigation, Precuneus related to emotion processing as well as Supp_Motor_Area associated with motor control and coordination, which reflects the occupational specificity of brain function of seafarers.

Abstract:Exploring brain networks is an essential step towards understanding functional organization of the brain, which needs characterization of linear and nonlinear connections based on measurements like EEG or MEG. Conventional measures of connectivity are mostly linear and bivariate. This paper proposes an effective connectivity measure called Adaptive Neuro-Fuzzy Inference System Granger Causality (ANFISGC). The proposed measure is based on the symplectic geometry embedding dimension, Adaptive Neuro-Fuzzy Inference System (ANFIS) predictor, and Granger Causality (GC). It is a powerful predictor that detects both linear and nonlinear causal information flow. It is not bivariate and thus can distinguish between direct and indirect connections. The performance of the proposed method is evaluated and compared with those of the Linear Granger Causality (LGC), Kernel Granger Causality (KGC), combination of Pairwise Granger Causality and Conditional Granger Causality (PwGC + CGC), Transfer Entropy (TE), and Phase Transfer Entropy (PTE) methods using simulated and experimental MEG data. Simulation results show that ANFISGC outperforms the other methods in detecting both linear and nonlinear connections and, by increasing the coupling strength between nodes, the value of ANFISGC increases. In the analysis of the time series of the brain sources of epilepsy patients obtained from the MEG inverse problem, the regions found by ANFISGC were more similar to the clinical findings than those found by the other methods.

Abstract:We propose a geometric model-free causality measurebased on multivariate delay embedding that can efficiently detect linear and nonlinear causal interactions between time series with no prior information. We then exploit the proposed causal interaction measure in real MEG data analysis. The results are used to construct effective connectivity maps of brain activity to decode different categories of visual stimuli. Moreover, we discovered that the MEG-based effective connectivity maps as a response to structured images exhibit more geometric patterns, as disclosed by analyzing the evolution of toplogical structures of the underlying networks using persistent homology. Extensive simulation and experimental result have been carried out to substantiate the capabilities of the proposed approach.

Perturbing a Neural Network to Infer Effective Connectivity: Evidence from Synthetic EEG Data

Abstract:Identifying causal relationships among distinct brain areas, known as effective connectivity, holds key insights into the brain's information processing and cognitive functions. Electroencephalogram (EEG) signals exhibit intricate dynamics and inter-areal interactions within the brain. However, methods for characterizing nonlinear causal interactions among multiple brain regions remain relatively underdeveloped. In this study, we proposed a data-driven framework to infer effective connectivity by perturbing the trained neural networks. Specifically, we trained neural networks (i.e., CNN, vanilla RNN, GRU, LSTM, and Transformer) to predict future EEG signals according to historical data and perturbed the networks' input to obtain effective connectivity (EC) between the perturbed EEG channel and the rest of the channels. The EC reflects the causal impact of perturbing one node on others. The performance was tested on the synthetic EEG generated by a biological-plausible Jansen-Rit model. CNN and Transformer obtained the best performance on both 3-channel and 90-channel synthetic EEG data, outperforming the classical Granger causality method. Our work demonstrated the potential of perturbing an artificial neural network, learned to predict future system dynamics, to uncover the underlying causal structure.

Abstract:This work addresses brain network analysis considering different clinical severity stages of cognitive dysfunction, based on resting-state electroencephalography (EEG). We use a cohort acquired in real-life clinical conditions, which contains EEG data of subjective cognitive impairment (SCI) patients, mild cognitive impairment (MCI) patients, and Alzheimer’s disease (AD) patients. We propose to exploit an epoch-based entropy measure to quantify the connectivity links in the networks. This entropy measure relies on a refined statistical modeling of EEG signals with Hidden Markov Models, which allow a better estimation of the spatiotemporal characteristics of EEG signals. We also propose to conduct a comparative study by considering three other measures largely used in the literature: phase lag index, coherence, and mutual information. We calculated such measures at different frequency bands and computed different local graph parameters considering different proportional threshold values for a binary network analysis. After applying a feature selection procedure to determine the most relevant features for classification performance with a linear Support Vector Machine algorithm, our study demonstrates the effectiveness of the statistical entropy measure for analyzing the brain network in patients with different stages of cognitive dysfunction.

Abstract:Rapid, robust computation of effective connectivity between neural regions is an important next step in characterizing the brain's organization, particularly in the resting state. However, recent work has called into question the value of causal inference computed directly from BOLD, demonstrating that valid inferences require transformation of the BOLD signal into its underlying neural events as necessary for accurate causal inference. In this work we develop an approach for effective connectivity estimation directly from deconvolution-based features and estimates of inter-regional communication lag. We then test, in both simulation as well as whole-brain fMRI BOLD signal, the viability of this approach. Our results show that deconvolution precision and network size play outsized roles in effective connectivity estimation performance. Idealized simulation conditions allow for statistically significant effective connectivity estimation of networks of up to four hundred regions-of-interest (ROIs). Under simulation of realistic recording conditions and deconvolution performance, however, our result indicates that effective connectivity is viable in networks containing up to approximately sixty ROIs. We then validated the ability for the proposed method to reliably detect effective connectivity in whole-brain fMRI signal parcellated into networks of viable size.

Evaluating α-Synuclein's Interaction with Cellular Phospholipids and Potential Toxicity in Yeast Models for Parkinson's Disease

Abstract:Parkinson’s disease is a progressive neurodegenerative disease caused by the death of midbrain dopaminergic neurons. The misfolding and aggregation of α-synuclein plays a ruinous role in this disease, but how the protein becomes toxic is unclear. Using yeasts as model organisms for studying α-synuclein properties, our study explores the hypothesis that α-synuclein toxicity depends on plasma membrane phospholipid binding. First, using a chemical approach, we induced phospholipid synthesis in both fission and budding yeast with dimethyl sulfoxide (DMSO), a known inducer [1]. Instead of regulating α-synuclein-dependent toxicity, DMSO unexpectedly exerted its own toxicity in both yeasts, in addition to inducing a lethal morphology defect in budding yeast. Moreover, instead of inducing plasma membrane localization of α-synuclein in either yeast, DMSO altered α-synuclein localization in both yeasts into as-yet unidentified cytoplasmic structures. We speculate that some of these structures may be internal, membrane bound organelles. To test for membrane phospholipid binding specifically, α-synuclein localization was analyzed in a phosphatidylserine-deficient budding yeast strain. We observed no loss of plasma membrane localization, suggesting that other phospholipids may regulate such specificity to α-synuclein. Together, these related studies illustrate the usefulness of yeasts in evaluating genetic and environmental factors that regulate α-synuclein toxicity linked to Parkinson’s disease.

Abstract:Granger causality and variants of this concept allow the study of complex dynamical systems as networks constructed from multivariate time series. In this work, a large number of Granger causality measures used to form causality networks from multivariate time series are assessed. These measures are in the time domain, such as model-based and information measures, the frequency domain, and the phase domain. The study aims also to compare bivariate and multivariate measures, linear and nonlinear measures, as well as the use of dimension reduction in linear model-based measures and information measures. The latter is particular relevant in the study of high-dimensional time series. For the performance of the multivariate causality measures, low and high dimensional coupled dynamical systems are considered in discrete and continuous time, as well as deterministic and stochastic. The measures are evaluated and ranked according to their ability to provide causality networks that match the original coupling structure. The simulation study concludes that the Granger causality measures using dimension reduction are superior and should be preferred particularly in studies involving many observed variables, such as multi-channel electroencephalograms and financial markets.

Abstract:This study extends the application of the frequency-domain new causality method to functional magnetic resonance imaging analysis. Strong causality, weak causality, balanced causality, cyclic causality, and transitivity causality were constructed to simulate varying degrees of causal associations among multivariate functional-magnetic-resonance-imaging blood-oxygen-level-dependent signals. Data from 1,252 groups of individuals with different degrees of cognitive impairment were collected. The frequency-domain new causality method was employed to construct directed efficient connectivity networks of the brain, analyze the statistical characteristics of topological variations in brain regions related to cognitive impairment, and utilize these characteristics as features for training a deep learning model. The results demonstrated that the frequency-domain new causality method accurately detected causal associations among simulated signals of different degrees. The deep learning tests also confirmed the superior performance of new causality, surpassing the other three methods in terms of accuracy, precision, and recall rates. Furthermore, consistent significant differences were observed in the brain efficiency networks, where several subregions defined by the multimodal parcellation method of Human Connectome Project simultaneously appeared in the topological statistical results of different patient groups. This suggests a significant association between these fine-grained cortical subregions, driven by multimodal data segmentation, and human cognitive function, making them potential biomarkers for further analysis of Alzheimer's disease.

Abstract:Abstract Background Communication between brain areas has been implicated in a wide range of cognitive and emotive functions and is impaired in numerous mental disorders. In rodent models, various metrics have been used to quantify inter-regional neuronal communication. However, in individual studies, typically, only very few measures of coupling are reported and, hence, redundancy across such indicators is implicitly assumed. Results In order to test this assumption, we here comparatively assessed a broad range of directional and non-directional metrics like coherence, Weighted Phase Lag Index (wPLI), phase-locking value (PLV), pairwise phase consistency (PPC), parametric and non-parametric Granger causality (GC), partial directed coherence (PDC), directed transfer function (DTF), spike-phase coupling (SPC), cross-regional phase-amplitude coupling, amplitude cross-correlations and others. We applied these analyses to simultaneous field recordings from the prefrontal cortex and the ventral and dorsal hippocampus in the schizophrenia-related Gria1- knockout mouse model which displays a robust novelty-induced hyperconnectivity phenotype. Using the detectability of coupling deficits in Gria1 −/− mice and bivariate correlations within animals as criteria, we found that across such measures, there is a considerable lack of functional redundancy. Except for three pairwise correlations—PLV with PPC, PDC with DTF and parametric with non-parametric Granger causality—almost none of the analysed metrics consistently co-varied with any of the other measures across the three connections and two genotypes analysed. Notable exceptions to this were the correlation of coherence with PPC and PLV that was found in most cases, and partial correspondence between these three measures and Granger causality. Perhaps most surprisingly, partial directed coherence and Granger causality—sometimes regarded as equivalent measures of directed influence—diverged profoundly. Also, amplitude cross-correlation, spike-phase coupling and theta-gamma phase-amplitude coupling each yielded distinct results compared to all other metrics. Conclusions Our analysis highlights the difficulty of quantifying real correlates of inter-regional information transfer, underscores the need to assess multiple coupling measures and provides some guidelines which metrics to choose for a comprehensive, yet non-redundant characterization of functional connectivity.

From Correlation to Causation: Estimation of Effective Connectivity from Continuous Brain Signals based on Zero-Lag Covariance

Abstract:Knowing brain connectivity is of great importance both in basic research and for clinical applications. We are proposing a method to infer directed connectivity from zero-lag covariances of neuronal activity recorded at multiple sites. This allows us to identify causal relations that are reflected in neuronal population activity. To derive our strategy, we assume a generic linear model of interacting continuous variables, the components of which represent the activity of local neuronal populations. The suggested method for inferring connectivity from recorded signals exploits the fact that the covariance matrix derived from the observed activity contains information about the existence, the direction and the sign of connections. Assuming a sparsely coupled network, we disambiguate the underlying causal structure via $L^1$-minimization. In general, this method is suited to infer effective connectivity from resting state data of various types. We show that our method is applicable over a broad range of structural parameters regarding network size and connection probability of the network. We also explored parameters affecting its activity dynamics, like the eigenvalue spectrum. Also, based on the simulation of suitable Ornstein-Uhlenbeck processes to model BOLD dynamics, we show that with our method it is possible to estimate directed connectivity from zero-lag covariances derived from such signals. In this study, we consider measurement noise and unobserved nodes as additional confounding factors. Furthermore, we investigate the amount of data required for a reliable estimate. Additionally, we apply the proposed method on a fMRI dataset. The resulting network exhibits a tendency for close-by areas being connected as well as inter-hemispheric connections between corresponding areas. Also, we found that a large fraction of identified connections were inhibitory.

Abstract:Abstract Identifying directed network models for multivariate time series is a ubiquitous problem in data science. Granger causality measure (GCM) and conditional GCM (cGCM) are widely used methods for identifying directed connections between time series. Both GCM and cGCM have frequency-domain formulations to characterize the dependence of time series in the spectral domain. However, the original methods were developed using a heuristic approach without rigorous theoretical explanations. To overcome the limitation, the minimum-entropy (ME) estimation approach was introduced in our previous work (Ning & Rathi, 2018) to generalize GCM and cGCM with more rigorous frequency-domain formulations. In this work, this information-theoretic framework is further generalized with three formulations for conditional causality analysis using techniques in control theory, such as state-space representations and spectral factorizations. The three conditional causal measures are developed based on different ME estimation procedures that are motivated by equivalent formulations of the classical minimum mean squared error estimation method. The relationship between the three formulations of conditional causality measures is analyzed theoretically. Their performance is evaluated using simulations and real neuroimaging data to analyze brain networks. The results show that the proposed methods provide more accurate network structures than the original approach.

A new transfer entropy method for measuring directed connectivity from complex-valued fMRI data

Abstract:Background: Inferring directional connectivity of brain regions from functional magnetic resonance imaging (fMRI) data has been shown to provide additional insights into predicting mental disorders such as schizophrenia. However, existing research has focused on the magnitude data from complex-valued fMRI data without considering the informative phase data, thus ignoring potentially important information. Methods: We propose a new complex-valued transfer entropy (CTE) method to measure causal links among brain regions in complex-valued fMRI data. We use the transfer entropy to model a general non-linear magnitude-magnitude and phase-phase directed connectivity and utilize partial transfer entropy to measure the complementary phase and magnitude effects on magnitude-phase and phase-magnitude causality. We also define the significance of the causality based on a statistical test and the shuffling strategy of the two complex-valued signals. Results: Simulated results verified higher accuracy of CTE than four causal analysis methods, including a simplified complex-valued approach and three real-valued approaches. Using experimental fMRI data from schizophrenia and controls, CTE yields results consistent with previous findings but with more significant group differences. The proposed method detects new directed connectivity related to the right frontal parietal regions and achieves 10.2-20.9% higher SVM classification accuracy when inferring directed connectivity using anatomical automatic labeling (AAL) regions as features. Conclusion: The proposed CTE provides a new general method for fully detecting highly predictive directed connectivity from complex-valued fMRI data, with magnitude-only fMRI data as a specific case.

Abstract:People living with schizophrenia (SCZ) experience severe brain network deterioration. The brain is constantly fizzling with non-linear causal activities measured by electroencephalogram (EEG) and despite the variety of effective connectivity methods, only few approaches can quantify the direct non-linear causal interactions. To circumvent this problem, we are motivated to quantitatively measure the effective connectivity by multivariate transfer entropy (MTE) which has been demonstrated to be able to capture both linear and non-linear causal relationships effectively. In this work, we propose to construct the EEG effective network by MTE and further compare its performance with the Granger causal analysis (GCA) and Bivariate transfer entropy (BVTE). The simulation results quantitatively show that MTE outperformed GCA and BVTE under varied signal-to-noise conditions, edges recovered, sensitivity, and specificity. Moreover, its applications to the P300 task EEG of healthy controls (HC) and SCZ patients further clearly show the deteriorated network interactions of SCZ, compared to that of the HC. The MTE provides a novel tool to potentially deepen our knowledge of the brain network deterioration of the SCZ.
