Abstract:A comprehensive analysis of a series of metabolites that produced by the organisms in the life processes will help to reveal the biological links between genotype and phenotype.Metabolomics is the method to analyze the metabolites by"omics",which includes genomics,transcriptomics,and proteomics.To understand the biological response of plants to environmental stimuli or genetic interference,the application of the advanced analytical techniques combined with subsequent generation sequencing and the statistical methods were made for the extraction of information,data interpretation,identification and quantification of cellular metabolites.With the accumulation of high-throughput sequence information,emerged newly metabolomics database can be used not only to store,manage and analyze metabolomics data,but also to provide the chemical structure,physical and chemical properties and pharmacological properties,spectroscopy,experimental process,as well as to interpret the biological function of the metabolites.This paper described briefly several rather special metabolomics database resources(such as KEGG,METLIN,TOMATOMA,ReSpect,ECOMICS,PRIMe).Today,the effect of abiotic stress on plant metabolic spectrum is a focal point of metabolomics research.We reviewed the latest progress on plant responses to multiple environmental stresses such as hypoxia,UV-B radiation,high temperature,strong freezing,light and temperature environment,drought,and lack of sulfur and nitrogen.Future research will be mainly focus on the"key"variable site that decides the single biosynthetic step.This strategy can be used to identify genes and specific ways of crops and medicinal plants.Effects of mutations and transgenic event on plant metabolites have been attracted extensive attention.Glucosinolate(GSL)metabolic pathways provide a useful model system for the research of genome structure of the quantitative characters,while the genome-wide association studies(GWAS)fast become the preferred method for analyzing complex quantitative traits.Transgenic plant overexpressing will lead to the alteration of metabolites and proteins that could help to enhance the multiple stress tolerances.However,the safety assessment of genetically modified crops for food will still be questioned.Instead of relying only on a single analytical technique,identification of the metabolites needs integrating multiple"omics".In the long-term evolutionary process,the plants will synthesize new metabolites due to the mutation from the metabolic pathways of the plants.The previous study showed genes that encoded the biosynthetic enzymes in plant metabolic pathways were co-regulated through the transcription factors.Thus,the chemical diversity of the plants is closely related to evolution of the transcription factors.

Abstract:Several environmental stresses, including biotic and abiotic factors, adversely affect the growth and development of crops, thereby lowering their yield. However, abiotic factors, e.g., drought, salinity, cold, heat, ultraviolet radiations (UVr), reactive oxygen species (ROS), trace metals (TM), and soil pH, are extremely destructive and decrease crop yield worldwide. It is expected that more than 50% of crop production losses are due to abiotic stresses. Moreover, these factors are responsible for physiological and biochemical changes in plants. The response of different plant species to such stresses is a complex phenomenon with individual features for several species. In addition, it has been shown that abiotic factors stimulate multi-gene responses by making modifications in the accumulation of the primary and secondary metabolites. Metabolomics is a promising way to interpret biotic and abiotic stress tolerance in plants. The study of metabolic profiling revealed different types of metabolites, e.g., amino acids, carbohydrates, phenols, polyamines, terpenes, etc, which are accumulated in plants. Among all, primary metabolites, such as amino acids, carbohydrates, lipids polyamines, and glycine betaine, are considered the major contributing factors that work as osmolytes and osmoprotectants for plants from various environmental stress factors. In contrast, plant-derived secondary metabolites, e.g., phenolics, terpenoids, and nitrogen-containing compounds (alkaloids), have no direct role in the growth and development of plants. Nevertheless, such metabolites could play a significant role as a defense by protecting plants from biotic factors such as herbivores, insects, and pathogens. In addition, they can enhance the resistance against abiotic factors. Therefore, metabolomics practices are becoming essential and influential in plants by identifying different phytochemicals that are part of the acclimation responses to various stimuli. Hence, an accurate metabolome analysis is important to understand the basics of stress physiology and biochemistry. This review provides insight into the current information related to the impact of biotic and abiotic factors on variations of various sets of metabolite levels and explores how primary and secondary metabolites help plants in response to these stresses.

Abstract:Chlorophyll, an essential pigment in the photosynthetic machinery of plants, plays a pivotal role in the absorption of light energy and its subsequent transfer to reaction centers. Given that the global production of chlorophyll reaches billions of tons annually, a comprehensive understanding of its biosynthetic pathways and regulatory mechanisms is important. The metabolic pathways governing chlorophyll biosynthesis and catabolism are complex, encompassing a series of interconnected reactions mediated by a spectrum of enzymes. Environmental fluctuations, particularly abiotic stressors such as drought, extreme temperature variations, and excessive light exposure, can significantly perturb these processes. Such disruptions in chlorophyll metabolism have profound implications for plant growth and development. This review delves into the core aspects of chlorophyll metabolism, encompassing both biosynthetic and degradative pathways. It elucidates key genes and enzymes instrumental in these processes and underscores the impact of abiotic stress on chlorophyll metabolism. Furthermore, the review aims to deepen the understanding of the interplay between chlorophyll metabolic dynamics and stress responses, thereby shedding light on potential regulatory mechanisms.

Abstract:Plant specialized metabolism has a complex evolutionary history. Some aspects are conserved across the green lineage, but many metabolites are unique to certain lineages. The network of specialized metabolism continuously diversified, simplified or reshaped during the evolution of streptophytes. Many routes of pan-plant specialized metabolism are involved in plant defence. Biotic interactions are recalled as major drivers of lineage-specific metabolomic diversification. However, the consequences of this diversity of specialized metabolism in the context of plant terrestrialization and land plant diversification into the major lineages of bryophytes, lycophytes, ferns, gymnosperms and angiosperms remain only little explored. Overall, this hampers conclusions on the evolutionary scenarios that shaped specialized metabolism. Recent efforts have brought forth new streptophyte model systems, an increase in genetically accessible species from distinct major plant lineages, and new functional data from a diversity of land plants on specialized metabolic pathways. In this review, we will integrate the recent data on the evolution of the plant immune system with the molecular data of specialized metabolism and its recognition. Based on this we will provide a contextual framework of the pan-plant specialized metabolism, the evolutionary aspects that shape it and the impact on adaptation to the terrestrial environment. Abstract:Plants face various biotic and abiotic environmental stresses in their lifetime. These environmental impacts reduce plant growth and productivity. Out of abiotic stressors, drought, salt, heat, and heavy metal ion contamination are the major challenges faced by plants. For overcoming these challenges, plants adopt certain physiological and biochemical changes. These changes include a variation in an aspect ratio of root-shoot length, leaf wilting, leaf abscission, generation of reactive oxygen species (ROS), altered relative water content, and accumulation of free radicals that can disrupt cellular homeostasis, thereby affecting cell viability. Plants also produce stress hormones, namely, abscisic acid and stress ethylene which induce closure of leaf stomata leading to reduced water loss from the plants and withstand various molecular and metabolic changes. Plants undergo physiological and metabolic changes, activating signal transduction mechanism to re-establish cellular homeostasis to generate tolerance against various abiotic stressors. The expression of stress-responsive genes is regulated not only by protein regulators but also by various regulatory RNAs.The deleterious impacts of abiotic stressors in plants can be overcome by adopting different agriculture practices along with genetic engineering approaches. However, these approaches are highly technical, time-consuming, and labor intensive and, therefore, are challenging to practice. One potential alternative to improve plant growth under abiotic stressors can be the application of plant-associated microbial communities which not only provide stress tolerance to the plants by producing a wide range of metabolites and enzymes that help plants to withstand various biotic and abiotic stresses but also improve crop productivity. Microbes mediate induction of physical and chemical changes in plants at a physical, biochemical, or molecular level in the presence of abiotic stressors to alleviate their deleterious effect, a process termed as induced systemic tolerance (IST). In this chapter, we present an elaborated account of the impact of plant-associated microbial communities on the host plants challenged to the abiotic stresses.

Abstract:Under natural conditions, the defense responses of plants exposed to combined abiotic and biotic stress factors, which can randomly interact with each other, are in many aspects different from the response induced by an individual stress. Predicted climatic changes through affecting these simultaneously occurring interactions might change the microclimate surrounding plants, plants’ susceptibility, the range of host microorganisms (i.e., symbionts or pathogens), and their simultaneous interaction with plants. The influence of climate change on interactions between environmental stresses and plants can lead to positive or negative impacts of one stress on the others and cause changes in strategies adopted by plants—either negative (i.e., susceptibility) or positive (i.e., tolerance)—thus causing modifications of primary and secondary metabolism of plants. Primary metabolism plays a key role in plants’ adaptive/defense response through the influence on the modulation of secondary metabolism and the activation of the host’s various defense mechanisms. Alterations in primary and secondary metabolism might include changes in the availability of nutrients, metabolically active compounds, or in carbon (C) and nitrogen (N) metabolism and C/N balance.

Abstract:Plants undergo metabolic perturbations under various abiotic stress conditions; due to their sessile nature, the metabolic network of plants requires continuous reconfigurations in response to environmental stimuli to maintain homeostasis and combat stress. The comprehensive analysis of these metabolic features will thus give an overview of plant metabolic responses and strategies applied to mitigate the deleterious effects of stress conditions at a biochemical level. In recent years, the adoption of metabolomics studies has gained significant attention due to the growing technological advances in analytical biochemistry (plant metabolomics). The complexity of the plant biochemical landscape requires sophisticated, advanced analytical methods. As such, technological advancements in the field of metabolomics have been realized, aided much by the development and refinement of separatory techniques, including liquid and gas chromatography (LC and GC), often hyphenated to state-of-the-art detection instruments such as mass spectrometry (MS) or nuclear resonance magnetic (NMR) spectroscopy. Significant advances and developments in these techniques are briefly highlighted in this review. The enormous progress made thus far also comes with the dawn of the Internet of Things (IoT) and technology housed in machine learning (ML)-based computational tools for data acquisition, mining, and analysis in the 4IR era allowing for broader metabolic coverage and biological interpretation of the cellular status of plants under varying environmental conditions. Thus, scientists can paint a holistic and comprehensive roadmap and predictive models for metabolite-guided crop improvement. The current review outlines the application of metabolomics and related technological advances in elucidating plant responses to abiotic stress, mainly focusing on heavy metal toxicity and subsequent osmotic stress tolerance.

Abstract:Climate change and an increasing population, present a massive global challenge with respect to environmentally sustainable nutritious food production. Crop yield enhancements, through breeding, are decreasing, whilst agricultural intensification is constrained by emerging, re-emerging, and endemic pests and pathogens, accounting for ~30% of global crop losses, as well as mounting abiotic stress pressures, due to climate change. Metabolomics approaches have previously contributed to our knowledge within the fields of molecular plant pathology and plant-insect interactions. However, these remain incredibly challenging targets, due to the vast diversity in metabolite volatility and polarity, heterogeneous mixtures of pathogen and plant cells, as well as rapid rates of metabolite turn-over. Unravelling the systematic biochemical responses of plants to various individual and combined stresses, involves monitoring signaling compounds, secondary messengers, phytohormones, and defensive and protective chemicals. This demands both targeted and untargeted metabolomics approaches, as well as a range of enzymatic assays, protein assays, and proteomic and transcriptomic technologies. In this review, we focus upon the technical and biological challenges of measuring the metabolome associated with plant stress. We illustrate the challenges, with relevant examples from bacterial and fungal molecular pathologies, plant-insect interactions, and abiotic and combined stress in the environment. We also discuss future prospects from both the perspective of key innovative metabolomic technologies and their deployment in breeding for stress resistance.

Abstract:Abiotic stress is the adverse effect of any abiotic factor on a plant in a given environment, impacting plants’ growth and development. These stress factors, such as drought, salinity, and extreme temperatures, are often interrelated or in conjunction with each other. Plants have evolved mechanisms to sense these environmental challenges and make adjustments to their growth in order to survive and reproduce. In this review, we summarized recent studies on plant stress sensing and its regulatory mechanism, emphasizing signal transduction and regulation at multiple levels. Then we presented several strategies to improve plant growth under stress based on current progress. Finally, we discussed the implications of research on plant response to abiotic stresses for high-yielding crops and agricultural sustainability. Studying stress signaling and regulation is critical to understand abiotic stress responses in plants to generate stress-resistant crops and improve agricultural sustainability.

Abstract:: Plants evolved alongside microbes, enabling plants to better cope with abiotic and biotic stresses. The interactions between plant roots and local soil microbes are critical for environmental adaptation and plant health. Plants actively regulate the microbial community composition in their rhizospheres to recruit specific microorganisms that enhance their fitness in the ecosystem they inhabit. This study builds on prior research suggesting that plants have a in recruiting microbes unique in their home environment, reflecting mutual recognition and the targeted recruitment of microbes. : Using gene- and genome-centric approaches, we assessed the functional potential of root-associated microbes and profiled the host metabolites to uncover the metabolic outputs potentially regulating host-microbe interactions. Our results showed that plants adapted to drier environments experience less stress, producing fewer stress-related metabolites and impacting the recruitment of microbes with genes linked to stress relief pathways. In particular, plant-derived trimethyllysine was highly associated with microbial populations capable of improving nutrient uptake, producing plant growth-promoting compounds, and modulating stress responses. : This study highlights the critical interplay between host exudates and microbial substrate uptake as the primary mechanism of rhizosphere assembly. We demonstrate that plants actively produce metabolites to recruit microbial populations with the functional potential to enhance hosts' ability to thrive in a stressful environment. This research provides insights into the mechanisms of plant-microbe communication, rhizosphere recruitment, and the complex interplay of plant-microbe interactions. Furthermore, it highlights promising avenues for manipulating rhizosphere microbiomes to support conservation agriculture in the face of climate change.

Abstract:<p>Biotic and abiotic stresses strongly affect plant growth, quality of production and crop yield. Respectively biocontrol products and biostimulants have been proposed as agronomic tools to counteract those stresses. Research and development on biocontrol and biostimulant products require the study and characterization of the biotic and abiotic interactions involved in these processes. Plant metabolomics approach plays a key role in the identification of chemical mediators involved in these two types of interactions. Metabolomics is a useful tool for the characterization of volatile organic compounds (VOCs) involved in plant-insect interactions, or for the bioguided identification of active compounds from new raw materials. On the other hand, metabolomics approach can be used for the characterization of metabolic pathways affected by plant priming, biostimulant or elicitor application and/or for mechanistic study of Plant-PGPR (Plant Growth Promoting Rhizobacteria) interaction through biomarker specific metabolic fingerprint study.</p>

Abstract:The climatic changes and anthropogenic factors in recent decades (global warming, drought, salinity, extreme temperature, environmental pollution) have led to an increase in the negative impact of environmental factors on plants. Abiotic stress strongly influences the important processes of plants and thus affects their growth and development. The effects of stressors on the plants depend on the intensity, frequency, and duration of stress, plant species as well as a combination of various stressors. Plants have developed different mechanisms to limit adverse environmental conditions. In the publications in this Special Issue, Molecular Mechanisms of Plant Defense against Abiotic Stress, new information on plant defense mechanisms against abiotic and biotic stress is presented. The studies help us better understand plants' protection mechanisms again global climate change.

Abstract:Plants produce a large array of specialized metabolites (natural products) that not only are essential for growth and development, but also play important roles in adaptation to the variable stressful environments. Also, many plant metabolites are essential nutrient elements for humans and serve as natural drugs. However, study of the biosynthesis of natural products is still in its infancy, because more than 90% of plant metabolites are unknown and only a small number of genes/enzymes involved in metabolism are identified in the model plants Arabidopsis and rice. In the post-genomics era, metabolomics – defined as the analysis of the total population of metabolites in a given sample, cell or tissue – and the integration of the data in the context of functional genomics, is attractive for analysis of global metabolic changes in plant development and responds to different environmental stresses. Metabolomic analysis would greatly accelerate our processes in deciphering the function of an individual gene in a metabolic pathway, building metabolic networks, identifying metabolic regulators, and more importantly establishing causal relations between metabolic pathways and biologic functions in plants. In this special issue on metabolomics and metabolic biology, we present one invited review and 10 research articles. Both gas chromatography mass spectrometry (GC-MS) and liquid chromatography mass spectrometry (LC-MS) are widely used in plant metabolomic analysis. LC-MS has good potential in separation of polar chemicals which constitute more than 80% of plant metabolites. However, currently, there is no consensus on which LC-MS method should be used in plant metabolomic studies. In the invited review by Liu and Rochfort (2014), the most promising methods were reviewed, providing plant scientists with up-to-date and simplified information regarding the current status of polar metabolite analysis. In the research articles by Lin et al. (2014) and Agarrwal et al. (2014), metabolomic analysis was applied in studies of soybean cultivars, and the interaction between rice and the Asian rice gall midge (Orseolia oryzae Wood-Mason), respectively. In both cases, metabolite markers (biomarkers) for distinguishing genetically related soybean cultivars and rice-insect interaction were successfully identified. Untargeted metabolomic analysis of mads3-4 (a mutant in a gene encoding MADS3 transcription factor) and wild-type mature anthers by Qu et al. (2014) indicated that the MADS3 gene affects rice anther development far beyond the reactive oxygen species homeostatic regulation. In two research articles by Schwahn et al. (2014) and Dong et al. (2014), sub-metabolomic analysis was applied in focus on particular types of metabolites, for example, steroidal glycoalkaloids and flavonoids. Comparative analysis of flavonoid contents in various tissues from the two subspecies, Indica and Japonica, revealed tissue-specific accumulation of most flavonoids and clear differential accumulation of different types of flavonoids. Based on the analysis of a large number of samples from four types of tissues of 169 accessions from tomato and its wild relatives, Schwahn et al. (2014) integrated species and tissue specificity information into the annotation and classification of steroidal glycoalkaloid peaks, allowing refinement of steroidal glycoalkaloid biosynthesis and detection of putative novel branch points. The cytochrome P450 (CYP) superfamily belonging to monooxygenase, has greatly expanded in the plant genomes. It is believed that members in this family play critical roles in biosynthesis of diversified natural products. In this special issue, the paper by Ma et al. (2014) annotates a total of 174 P450 genes from the mulberry (Morus notabilis C.K. Schn.) genome. The article by Yang et al. (2014) demonstrates that a cytochrome P450-type carotene hydroxylase (PuCHY1) catalyzes the conversion of β-carotene into zeaxanthin in the red alga Porphyra umbilicalis. Anthocyanin, a well-studied plant specialized metabolite, is often accumulated to higher levels under stress, for example, cold, drought, and photo-oxidative stress. Research by Gan et al. (2014) on the thf1I (thylakoid formation1) mutant in Arabidopsis revealed that the elevated anthocyanin content increases levels of methyl jasmonate, which is served as signals in coordination of plant metabolism and growth in photo-oxidative stress. On the other hand, a study by Li et al. (2014) focusing on the glandular trichomes of Colquhounia seguinii identifies three new clerodane diterpenoids. Interestingly, all identified compounds showed antifeedant activity against the insect Spodoptera exigua. Finally, this special issue presents the work by Florian et al. (2014), which studies the relationship between transcripts and metabolite levels when plants grown under normal air conditions were transferred to different CO2 and O2 concentrations. An interesting conclusion is that the regulation of the photosynthesis pathways is not mediated at the level of transcription. Proteomics: An Essential Tool to Study Plant-Specialized Metabolism

Abstract:Plants are a valuable source of specialized metabolites that provide a plethora of therapeutic applications. They are natural defenses that plants use to adapt and respond to their changing environment. Decoding their biosynthetic pathways and understanding how specialized plant metabolites (SPMs) respond to biotic or abiotic stress will provide vital knowledge for plant biology research and its application for the future sustainable production of many SPMs of interest. Here, we focus on the proteomic approaches and strategies that help with the study of plant-specialized metabolism, including the: (i) discovery of key enzymes and the clarification of their biosynthetic pathways; (ii) study of the interconnection of both primary (providers of carbon and energy for SPM production) and specialized (secondary) metabolism; (iii) study of plant responses to biotic and abiotic stress; (iv) study of the regulatory mechanisms that direct their biosynthetic pathways. Proteomics, as exemplified in this review by the many studies performed to date, is a powerful tool that forms part of omics-driven research. The proteomes analysis provides an additional unique level of information, which is absent from any other omics studies. Thus, an integrative analysis, considered versus a single omics analysis, moves us more closely toward a closer interpretation of real cellular processes. Finally, this work highlights advanced proteomic technologies with immediate applications in the field.

Abstract:The stress that the space environment can induce on plant physiology is of both abiotic and biotic nature. The abiotic space environment is characterized by ionizing radiation and altered gravity, geomagnetic field (GMF), pressure, and light conditions. Biotic interactions include both pathogenic and beneficial interactions. Here, we provide an overall picture of the effects of abiotic and biotic space-related factors on plant physiology. The knowledge required for the success of future space missions will lead to a better understanding of fundamental aspects of plant physiological responses, thus providing useful tools for plant breeding and agricultural practices on Earth.

Abstract:In their environment, plants are exposed to a multitude of abiotic and biotic stresses that differ in intensity, duration and severity. As sessile organisms, they cannot escape these stresses, but instead have developed strategies to overcome them or to compensate for the consequences of stress exposure. Defence can take place at different levels and the mechanisms involved are thought to differ in efficiency across these levels. To minimise metabolic constraints and to reduce the costs of stress defence, plants prioritise first‐line defence strategies in the apoplastic space, involving ascorbate, defensins and small peptides, as well as secondary metabolites, before cellular processes are affected. In addition, a large number of different symplastic mechanisms also provide efficient stress defence, including chemical antioxidants, antioxidative enzymes, secondary metabolites, defensins and other peptides as well as proteins. At both the symplastic and the apoplastic level of stress defence and compensation, a number of specialised transporters are thought to be involved in exchange across membranes that still have not been identified, and information on the regeneration of different defence compounds remains ambiguous. In addition, strategies to overcome and compensate for stress exposure operate not only at the cellular, but also at the organ and whole‐plant levels, including stomatal regulation, and hypersensitive and systemic responses to prevent or reduce the spread of stress impacts within the plant. Defence can also take place at the ecosystem level by root exudation of signalling molecules and the emission of volatile organic compounds, either directly or indirectly into the rhizosphere and/or the aboveground atmosphere. The mechanisms by which plants control the production of these compounds and that mediate perception of stressful conditions are still not fully understood. Here we summarise plant defence strategies from the cellular to ecosystem level, discuss their advantages and disadvantages for plant growth and development, elucidate the current state of research on the transport and regeneration capacity of defence metabolites, and outline insufficiently explored questions for further investigation.
