Abstract:ABSTRACT Anaerobic microbes play crucial roles in environmental processes, industry, and human health. Traditional methods for monitoring the growth of anaerobes, including plate counts or subsampling broth cultures for optical density measurements, are time and resource-intensive. The advent of microplate readers revolutionized bacterial growth studies by enabling high-throughput and real-time monitoring of microbial growth kinetics. Yet, their use in anaerobic microbiology has remained limited. Here, we present a workflow for using small-footprint microplate readers and the Growthcurver R package to analyze the kinetic growth metrics of anaerobic bacteria. We benchmarked the small-footprint Cerillo Stratus microplate reader against a BioTek Synergy HTX microplate reader in aerobic conditions using Escherichia coli DSM 28618 cultures. The growth rates and carrying capacities obtained from the two readers were statistically indistinguishable. However, the area under the logistic curve was significantly higher in cultures monitored by the Stratus reader. We used the Stratus to quantify the growth responses of anaerobically grown E. coli and Clostridium bolteae DSM 29485 to different doses of the toxin sodium arsenite. The growth of E. coli and C. bolteae was sensitive to arsenite doses of 1.3 μM and 0.4 μM, respectively. Complete inhibition of growth was achieved at 38 μM arsenite for C. bolteae and 338 μM in E. coli . These results show that the Stratus performs similarly to a leading brand of microplate reader and can be reliably used in anaerobic conditions. We discuss the advantages of the small format microplate readers and our experiences with the Stratus. IMPORTANCE We present a workflow that facilitates the production and analysis of growth curves for anaerobic microbes using small-footprint microplate readers and an R script. This workflow is a cost and space-effective solution to most high-throughput solutions for collecting growth data from anaerobic microbes. This technology can be used for applications where high throughput would advance discovery, including microbial isolation, bioprospecting, co-culturing, host-microbe interactions, and drug/toxin-microbial interactions.

Abstract:Significance of single cell measurements stems from the substantial temporal fluctuations and cell-cell variability possessed by individual cells. A major difficulty in monitoring surface non-adherent cells such as bacteria and yeast is that these cells tend to aggregate into clumps during growth, obstructing the tracking or identification of single-cells over long time periods. Here, we developed a microfluidic platform for long term single-cell tracking and cultivation with continuous media refreshing and dynamic chemical perturbation capability. The design highlights a simple device-assembly process between PDMS microchannel and agar membrane through conformal contact, and can be easily adapted by microbiologists for their routine laboratory use. The device confines cell growth in monolayer between an agar membrane and a glass surface. Efficient nutrient diffusion through the membrane and reliable temperature maintenance provide optimal growth condition for the cells, which exhibited fast exponential growth and constant distribution of cell sizes. More than 24 h of single-cell tracking was demonstrated on a transcription-metabolism integrated synthetic biological model, the gene-metabolic oscillator. Single cell morphology study under alcohol toxicity allowed us to discover and characterize cell filamentation exhibited by different E. coli isobutanol tolerant strains. We believe this novel device will bring new capabilities to quantitative microbiology, providing a versatile platform for single cell dynamic studies.

Abstract:The MiniRead is a simple and cheap open‐hardware open‐source do‐it‐yourself turbidimeter. It allows to automatically monitor growth kinetics of micro‐organisms in 96‐well plate format, and computes proxies of maximum growth rate, lag time, and cell concentration at the plateau. Fitness in micro‐organisms can be proxied by growth parameters on different media and/or temperatures. This is achieved by measuring optical density at 600 nm using a spectrophotometer, which measures the effect of absorbance and side scattering due to turbidity of cells suspensions. However, when growth kinetics must be monitored in many 96‐well plates at the same time, buying several 96‐channel spectrophotometers is often beyond budgets. The MiniRead device presented here is a simple and inexpensive do‐it‐yourself 96‐well temperature‐controlled turbidimeter designed to measure the interception of white light via absorption or side scattering through liquid culture medium. Turbidity is automatically recorded in each well at regular time intervals for up to several days or weeks. Output tabulated text files are recorded into a micro‐SD memory card to be easily transferred to a computer. We propose also an R package which allows (1) to compute the nonlinear calibration curves required to convert raw readings into cell concentration values, and (2) to analyze growth kinetics output files to automatically estimate proxies of growth parameters such as lag time, maximum growth rate, or cell concentration at the plateau.

Abstract:The monitoring of life of microbial populations is of the uttermost importance in environmental and food analysis, agriculture, as well as in medicine. The duration of bacteria adaptation to new environmental conditions, its lifetime and the divisions' pace are the key information in many studies. It was found that the fully-mechanized flow analysis system based on solenoid valves and pumps, paired with a dedicated flow-through optoelectronic detector can be successfully applied for monitoring of bacteria growth. The applicability of the designed multicommutated flow analysis (MCFA) system was proved by analysis of solutions containing bacteria cells proceeded by tests of McFarland (McF) standards. The developed setup allowed modelling and simulation of microbial growth, as well as monitoring of the bacteria growth in real-time manner to be carried out. The monitor is useful for the quantitative estimation of the basic parameters of bacteria population like its size, the rate of bacteria multiplication, as well as the times of lag, log and stationary phases of microbial growth.

Abstract:Liquid micro-respirometry, Liq-μRM, is a popular, more rapid alternative method for measuring Total Viable Count of aerobes, i.e., TVC, units: colony forming units (CFU)/mL, to the traditional, time-consuming, plate counting method. Liq-μRM is based on monitoring the consumption of dissolved O 2 in a liquid growth medium as a function of incubation time. However, in Liq-μRM, the O 2 indicator is difficult to make, non-reusable and not well suited for use in well-plates, due to agitation issues. In this work a new, Solid-State micro-respirometry method, i.e., SS-μRM, is described based on a solid , rather than liquid , growth medium, in which the consumption of O 2 in the headspace is monitored, using a 3D printed O 2 indicator set in the lid of a small Petri dish or well plate containing the solid growth medium. The performance of the SS-μRM in a small Petri dish is compared with that of a commercial Liq-μRM system, using Escherichia coli , i.e., E. coli , as the test bacterium over the range 10 1 – 10 8 CFU/mL and demonstrated to be equivalent. The same system is used to measure the TVC of Pseudomonas aeruginosa , P. aeruginosa, and Enterobacter cloacae , E. cloacae, over the range 10 1 – 10 8 CFU/mL. When used to measure the TVC of E. coli , in a well plate, SS-μRM is shown to be insensitive to agitation, in contrast to Liq-μRM. The ability of the SS-μRM to address the main concerns regarding Liq-μRM are discussed.

Abstract:We have developed a microturbidostat for long time bacterial culture at constant density controlled by optical detection and integrated pneumatic valves. The device was fabricated by multilayer soft lithography and in-situ formation of an agarose filter. The culture chamber of bacteria was connected in one side to a single bacterial input-output channel and in another side to a nutrient channel in which the agarose filter was formed to ensure the diffusion of nutrients and metabolites without bacterial loss. The bacterial number in the culture chamber was determined by measuring the fluorescence intensity of GFP proteins of the bacteria and the redundant bacteria could be exported automatically through the input-output channel with integrated micro-valves. In order to optimize the operation performance, we investigated the bacterial exportation efficiency with different input-output channel widths. As expected, the bacterial sorting coefficient was proportional to the input-output channel width. The results also showed that with a 20 µm channel-width, a long time culture was possible with a constant bacterial number in the chamber in the range from 400 to 700.

Abstract:Here a novel micro-tube bioreactor (MTB) was reported based on the high gas-permeability Teflon tube, realizing controllable and bubble-free oxygen supply with low shear stress during microbial cultivation. It was validated by cultivating six microbial strains in MTB and conventional shake flasks, where improved growth performance was achieved in MTB with regards to the incipient growth rate and terminal biomass accumulation. Typical fed-batch cultivation of Bacillus subtilis was conducted in MTB to enable high-density microbial cultivation, which has tripled in biomass accumulation from batch mode. Adaptive evolution against oxygen for Lactobacillus plantarum was performed through an 8-day cultivation process under escalating oxygen partial pressure from 5 % to 20 % in MTB, and remarkably improved growth performance was obtained in aerobic environment in comparison with the parent strain (with biomass accumulation increased by 130–150 %). MTB is demonstrated to be a promising platform for controllable bubble-free oxygen supply with automated and easy operation for microbial cultivation and adaptive evolution.

Abstract:Abstract Background Cell-based experimentation in microfluidic droplets is becoming increasingly popular among biotechnologists and microbiologists, since inherent characteristics of droplets allow high throughput at low cost and space investment. The range of applications for droplet assays is expanding from single cell analysis toward complex cell–cell incubation and interaction studies. As a result of cellular metabolism in these setups, relevant physicochemical alterations frequently occur before functional assays are conducted. However, to use droplets as truly miniaturized bioreactors, parameters like pH and oxygen availability should be controlled similar to large-scale fermentation to ensure reliable research. Results Here, we introduce a comprehensive strategy to monitor and control pH for large droplet populations during long-term incubation. We show the correlation of fluorescence intensity of 6-carboxyfluorescein and pH in single droplets and entire droplet populations. By taking advantage of inter-droplet transport of pH-mediating molecules, the average pH value of several million droplets is simultaneously adjusted in an a priori defined direction. To demonstrate the need of pH control in practice, we compared the fermentation profiles of two E. coli strains, a K12-strain and a B-strain, in unbuffered medium with 5 g/L glucose for standard 1 L bioreactors and 180 pL droplets. In both fermentation formats, the commonly used B-strain E. coli BL21 is able to consume glucose until depletion and prevent a pH drop, while the growth of the K12-strain E. coli MG1655 is soon inhibited by a low pH caused by its own high acetate production. By regulating the pH during fermentation in droplets with our suggested strategy, we were able to prevent the growth arrest of E. coli MG1655 and obtained an equally high biomass yield as with E. coli BL21. Conclusion We demonstrated a comparable success of pH monitoring and regulation for fermentations in 1 L scale and 180 pL scale for two E. coli strains. This strategy has the potential to improve cell-based experiments for various microbial systems in microfluidic droplets and opens the possibility for new functional assay designs.

Abstract:Microbiology still relies on en masse cultivation for selection, isolation, and characterization of microorganisms of interest. This constrains the diversity of microbial types and metabolisms that can be investigated in the laboratory also because of intercellular competition during cultivation. Cell individualization by droplet-based microfluidics prior to experimental analysis provides an attractive alternative to access a larger fraction of the microbial biosphere, miniaturizing the required equipment and minimizing reagent use for increased and more efficient analytical throughput. Here, we show that cultivation of a model two-strain bacterial community in droplets significantly reduces representation bias in the grown culture compared to batch cultivation. Further, and based on the droplet shrinkage observed upon cell proliferation, we provide proof-of-concept for a simple strategy that allows absolute quantification of microbial cells in a sample as well as selective recovery of microorganisms of interest for subsequent experimental characterization.

Abstract:Microbial density is an important biochemical parameters of the training process. This article adopts the method of online measuring optical density of the reactor to obtain information on the growth of microorganisms, and flow photoelectric colorimetric instrument was developed based on this principles. Through MCU STM32F107VC output PWM to control peristaltic pump, to achieve the culture of continuous flow through the optical flow cuvette, using photocell to detect culture absorbed light intensity. The instrument can display detected parameters independently and adjust the control parameters, also can communicate with the PC by RS485. The instrument can achieve real-time monitoring of the growth of microorganisms in the reactor.
A Highly Integrated Lab-on-a-CMOS Platform for Real-Time Monitoring of E. Coli Growth Kinetics

Abstract:Existing miniaturized and cost-effective solutions for bacterial growth monitoring usually require offline incubators with constant temperature to culture the bio-samples prior to measurement. Such a separated sample preparation and detection scheme requires extensive human intervention, risks contamination, and suffers from poor temporal resolution. To achieve integrated sample preparation and real-time bacterial growth monitoring, this article presents a lab-on-a-CMOS platform incorporates an optical sensor array, temperature sensor array, micro-heaters, and readout circuits. Escherichia coli's (E. coli) optimum growth temperature of 37 °C is achieved through a heat regulation system consisting of two micro-heaters and an on-chip temperature sensor array. A photodiode array with an in-pixel capacitive trans-impedance amplifier to reduce inter-pixel cross-coupling is designed to extract the optical information during bacterial growth. To balance the footprint, power consumption, and quantization speed, a 10 b column successive-approximation register (SAR)/single-slope (SS) dual-mode analog-to-digital converter (ADC) is designed to digitize the temperature and optical signals. Fabricated in a standard 0.18 um CMOS process, the proposed platform can regulate the sample temperature to 37 +/- 0.2/0.3 °C within 32 mins. Enabled by an on-chip heat regulation system and photodetectors, the prototype demonstrates a real-time monitoring of bacterial growth kinetics and antibiotic responses. Minute-level temporal resolution is achieved as this proposed platform is free of extensive and time-consuming human intervention. The proposed platform can be viably used in contamination sensitive applications such as antibiotic tests, stem cell cultures, and organ-on-chips.
A New Non-invasive Technique for Measuring 3D-Oxygen Gradients in Wells During Mammalian Cell Culture

Abstract:Oxygen tension plays an important role in overall cell function and fate, regulating gene expression, and cell differentiation. Although there is extensive literature available that supports the previous statement, little information is to be found about accurate O2 measurements during culture. In fact, O2 concentration at the cell layer during culture is commonly assumed to be equal to that of the incubator atmosphere. This assumption does not consider oxygen diffusion properties, cell type, cell density, media composition, time in culture nor height of the cell culture medium column. In this study, we developed a non-invasive, optical sensor foil-based technique suitable for measuring the 3D oxygen gradient that is formed during cell culture as a result of normal cell respiration. For this propose, we created a 3D printed ramp to which surface an oxygen optode sensor foil was attached. The ramps were positioned inside the culture wells of 24 well plate prior cell seeding. This set up in conjunction with the VisiSens TD camera system allows to investigate the oxygen gradient formation during culture. Cultivation was performed with three different initial cell densities of the cell line A549 that were seeded on the plate containing the ramps with the oxygen sensors. The O2 gradient obtained after 96 h of culture showed significantly lower O2 concentrations closer to the bottom of the well in high cell density cultures compared to that of lower cell density cultures. Furthermore, it was very interesting to observe that even with low cell density culture, oxygen concentration near the cell layer was lower than that of the incubator atmosphere. The obtained oxygen gradient after 96 h was used to calculate the oxygen consumption rate (OCR) of the A549 cells, and the obtained value of ~100 fmol/h/cell matches the OCR value already reported in the literature for this cell line. Moreover, we found our set up to be unique in its ability to measure oxygen gradient formation in several wells of a cell culture plate simultaneously and in a non-invasive manner.

Noninvasive tool for optical online monitoring of individual biomass concentrations in a defined coculture

Abstract:Cocultures bear great potential in the conversion of complex substrates and process intensification, as well as, in the formation of unique components only available due to inter-species interactions. Dynamic data of coculture composition is necessary for understanding and optimizing coculture systems. However, most standard online determined parameters measure the sum of all species in the reactor system. The kinetic behavior of the individual species remains unknown. Up to now, different offline methods are available to determine the culture composition, as well as the online measurement of fluorescence of genetically modified organisms. To avoid any genetic modification, a noninvasive online monitoring tool based on the scattered light spectrum was developed for microtiter plate cultivations. To demonstrate the potential, a coculture consisting of the bacterium Lactococcus lactis and the yeast Kluyveromyces marxianus was cultivated. Via partial least squares regression of scattered light spectra, the online determination of the individual biomass concentrations without further sampling and analyses is possible. The results were successfully validated by a Coulter counter-analysis, taking advantage of the different cell sizes of both organisms. The findings prove the applicability of the new method to follow in detail the dynamics of a coculture.

Abstract:This paper explores potential educational applications of Web 2.0 technologies, and cuts through some of the hype generated around these technologies, as well as around characteristics of Generation Y, and their implications for learning and teaching. Web 2.0 technologies both reflect and drive a blurring of the lines between students and university educators, which has a potentially profound impact on learning and teaching in higher education. This paper argues that Web 2.0 technologies, and Social Network Sites in particular, offer exciting opportunities but that educational applications of these technologies should be based on sound pedagogical principles and driven by empirical research and careful evaluation, if they are to effect meaningful learning experiences for all students.

Abstract:Antibiotic susceptibility testing is vital to tackle the emergence and spread of antimicrobial resistance. Inexpensive digital CMOS cameras can be converted into portable digital microscopes using 3D printed x-y-z stages. Microscopic examination of bacterial motility can rapidly detect the response of microbes to antibiotics to determine susceptibility. Here, we present a new simple microdevice-miniature microscope cell measurement system for multiplexed antibiotic susceptibility testing. The microdevice is made using melt-extruded plastic film strips containing ten parallel 0.2 mm diameter microcapillaries. Two different antibiotics, ceftazidime and gentamicin, were prepared in Mueller-Hinton agar (0.4%) to produce an antibiotic-loaded microdevice for simple sample addition. This combination was selected to closely match current standard methods for both antibiotic susceptibility testing and motility testing. Use of low agar concentration permits observation of motile bacteria responding to antibiotic exposure as they enter capillaries. This device fits onto the OpenFlexure 3D-printed digital microscope using a Raspberry Pi computer and v2 camera, avoiding need for expensive laboratory microscopes. This inexpensive and portable digital microscope platform had sufficient magnification to detect motile bacteria, yet wide enough field of view to monitor bacteria behavior as they entered antibiotic-loaded microcapillaries. The image quality was sufficient to detect how bacterial motility was inhibited by different concentrations of antibiotic. We conclude that a 3D-printed Raspberry Pi-based microscope combined with disposable microfluidic test strips permit rapid, easy-to-use bacterial motility detection, with potential for aiding detection of antibiotic resistance.
General calibration of microbial growth in microplate readers

Abstract:ABSTRACT Optical density (OD) measurements of microbial growth are one of the most common techniques used in microbiology, with applications ranging from antibiotic efficacy studies, studies of growth under different nutritional or stress environments, to studies of different mutant strains, including those harbouring synthetic circuits. OD measurements are performed under the assumption that the OD value obtained is proportional to the cell number, i.e. the concentration of the sample. However, the assumption holds true in a limited range of conditions and calibration techniques that determine that range are currently missing. Here we present a set of calibration procedures and considerations that are necessary to successfully estimate the cell concentration from OD measurements.

Abstract:We report an automated microdroplet platform for chemostat culture of bacterial cell, and continuous detection of optical density of microdroplet. The microdroplets, divided by air bubbles, are continuously injected into PMMA micro-fluidic chip using injection pump controlled by PC. Microdroplets are divided or merged via microchannels on the chip. On the top side of michochannels, optical detector is applied to acquire optical density of luminescent light. This platform is used to study chemostat continuous culture Escherichia coli on the chip, while concentration of bacterial cell can be online detected after tracer solution is merged into microdroplet. This system has several key characteristics: small (<100 μL, typically 2 μL) samples of liquids and suspensions of bacteria that are introduced directly into the chip; a sequence of droplets with compositions can controlled by injection speed and time; dividing and merging procedures can be easily programmed by user according experimental requirement; the droplets are detected with an in-line homemade optic spectrophotometer that measures cell growth, which detection limit reach 0.01 in 637nm wavelength. The E. coli detection experiment for water sanitary is on the way, while positive result can be expected.
Complementary Metal Oxide Semiconductor-Based Optical Detection System for Fluidic Cellular Medium pH Quantification

Abstract:Accurate pH sensing is essential for the effective physiological control of the culture media in organ-on-a-chip (OoC) systems. This work proposes a miniaturized optical detection system, based on optical transmittance, for pH level quantification of the EGMTM-2 Endothelial Cell Growth Medium-2 BulletKitTM culture medium. Firstly, using a commercial spectrophotometric setup, a set of wavelengths (500, 560, and 600 nm) was selected, as these wavelengths assure distinctive slope variations for the different pH levels. Then, a current-to-frequency converter, based on a low-power Schmitt trigger model with a voltage enhancer, was proposed as the readout electronics and simulated in Cadence Tools using UMC L180 MM/RF technology. A resolution of 0.002 nA was achieved in the linear range of 30 pA to 3800 nA. A miniaturized system composed of a CMOS n-well/p-substrate photodiode and a polydimethilsiloxane (PDMS) microchannel for the culture media substrate was experimentally tested. For a pH range from 6.6 to 6.2, the results clearly demonstrate a magnitude shift of the slope signal, which becomes negative in basic media and positive in acidic media. Additionally, in the 500–560 nm spectral range, the amplitude of the slopes increases for both basic and acidic culture media. In the 560–600 nm range, the slope decreases progressively as the pH of the medium lowers. This miniaturized system was able to quantify the pH of the culture medium, showing potential to be integrated into an organ-on-a-chip device.
