Abstract:A Bayesian method is proposed for quantitatively selecting a mathematical model of a sample for small‐angle scattering. The performance of this method is evaluated through numerical experiments on artificial data for a sample containing a mixture of multiple spherical particles.Small‐angle scattering (SAS) is a key experimental technique for analyzing nanoscale structures in various materials. In SAS data analysis, selecting an appropriate mathematical model for the scattering intensity is critical, as it generates a hypothesis of the structure of the experimental sample. Traditional model selection methods either rely on qualitative approaches or are prone to overfitting. This paper introduces an analytical method that applies Bayesian model selection to SAS measurement data, enabling a quantitative evaluation of the validity of mathematical models. The performance of the method is assessed through numerical experiments using artificial data for multicomponent spherical materials, demonstrating that this proposed analysis approach yields highly accurate and interpretable results. The ability of the method to analyze a range of mixing ratios and particle size ratios for mixed components is also discussed, along with its precision in model evaluation by the degree of fitting. The proposed method effectively facilitates quantitative analysis of nanoscale sample structures in SAS, which has traditionally been challenging, and is expected to contribute significantly to advancements in a wide range of fields.

Abstract:Small-angle scattering (SAS) techniques, which utilize neutrons and X-rays, are employed in various scientific fields, including materials science, biochemistry, and polymer physics. During the analysis of SAS data, model parameters that contain information about the sample are estimated by fitting the observational data to a model of sample. Previous research has demonstrated the effectiveness of Bayesian inference in analyzing SAS data using a sphere model. However, compared with the sphere model, the core-shell model, which represents functional nanoparticles, offers higher application potential and greater analytical value. Therefore, in this study, we propose an analytical method for the more complex and practical core-shell model based on Bayesian inference. Through numerical experiments, we evaluated the performance of this method under different conditions, including measurement times, number of data points, and differences in scattering length density. As a result, we clarify the conditions under which accurate estimations are possible.

Abstract:Small-angle scattering (SAS) of X-rays and neutrons is a technique for studying the subatomic structure of condensed matter with a resolution of tenths to hundreds of nanometers, the capabilities of which have grown significantly in recent decades due to the emergence of bright synchrotron radiation sources and laboratory facilities with microfocus sources. The growth of computing power was accompanied by the development of new algorithms and techniques for data analysis, which made SAS one of the most effective methods for studying nanoscale structures. After a brief presentation of the basic principles of SAS for isotropic dispersed nanosystems, some of the most striking examples of such analysis are given: modeling the structure of biological macromolecules in solution, determining the size distributions of inhomogeneities in polydisperse systems, and studying multicomponent systems of nanoparticles of different nature. The SAS method does not require special sample preparation and allows studying objects under conditions close to natural ones, which is especially demanded in the development of nature-like technologies.

Abstract:Grazing-Incidence Small Angle X-ray Scattering (GISAXS) offers the ability to probe large sample areas, providing three-dimensional structural information at high detail in a thin film geometry. In this study we exploit the application of GISAXS to structures formed at one step of the LiNe (Liu-Nealey) flow using chemical patterns for directed self-assembly of block copolyilier lilnis. Experiments coltducted at the Argoinie National Laboratory provided scattering patterns probing film characteristics at both parallel and normal directions to the surface. We demonstrate the application of new computational methods to construct models based on scattering measured. SUCh analysis allows for extraction of structural characteristics at unprecedented dett-til.

Abstract:Small-Angle Scattering (SAS), encompassing both X-ray (SAXS) and Neutron (SANS) techniques, is a crucial tool for structural analysis at the nanoscale, particularly in the realm of biological macromolecules. This paper explores the intricacies of SAS, emphasizing its application in studying complex biological systems and the challenges associated with sample preparation and data analysis. We highlight the use of neutron-scattering properties of hydrogen isotopes and isotopic labeling in SANS for probing structures within multi-subunit complexes, employing techniques like contrast variation (CV) for detailed structural analysis. However, traditional SAS analysis methods, such as Guinier and Kratky plots, are limited by their partial use of available data and inability to operate without substantial a priori knowledge of the sample's chemical composition. To overcome these limitations, we introduce a novel approach integrating -SAS, a computational method for simulating SANS with CV, with machine learning (ML). This approach enables the accurate prediction of scattering contrast in multicomponent macromolecular complexes, reducing the need for extensive sample preparation and computational resources. -SAS, utilizing Monte Carlo methods, generates comprehensive datasets from which structural invariants can be extracted, enhancing our understanding of the macromolecular form factor in dilute systems. The paper demonstrates the effectiveness of this integrated approach through its application to two case studies: Janus particles, an artificial structure with a known SAS intensity and contrast, and a biological system involving RNA polymerase II in complex with Rtt103. These examples illustrate the method's capability to provide detailed structural insights, showcasing its potential as a powerful tool for advanced SAS analysis in structural biology.

Abstract:Small-angle scattering (SAS) of X-rays, neutrons or light from ensembles of randomly oriented and placed deterministic fractal structures are studied theoretically. In the standard analysis, a very few parameters can be determined from SAS data: the fractal dimension, and the lower and upper limits of the fractal range. The self-similarity of deterministic structures allows one to obtain additional characteristics of their spatial structures. The paper considers models which can describe accurately SAS from such structures. The developed models of deterministic fractals offer many advantages in describing fractal systems, including the possibility to extract additional structural information, an analytic description of SAS intensity, and effective computational algorithms. Generalized Cantor fractals and few of its variants are used as basic examples to illustrate the above concepts and to model physical samples with mass, surface, and multi-fractal structures. The differences between the deterministic and random fractal structures in analyzing SAS data are emphasized. Several limitations are identified in order to motivate future investigations of deterministic fractal structures.

Abstract:Small-angle X-ray scattering (SAXS) is an operando structure characterization tool that is unique in its ability to detect diverse nano-particulate materials. Guinier approximation and form factor can efficiently extract statistically meaningful structure information such as size and morphology from SAXS data. Herein, by employing a simulation of scattering intensities via a lattice-atoms-based code, we demonstrate quantitative correlation between SAXS data and the structural characteristics in real space for single Pt nanoparticle with different size and structure motifs. It is shown that, for particles with varied morphologies, the symmetry of 2D patterns strongly depend on the orientation of facets. However, the oscillation in frequencies and amplitudes of 1D profile, the azimuthally averaged and integrated 2D patterns, are not so sensitive to structure motifs. Regardless of particle shapes, the discrepancy between the actual particle sizes and evaluated values from 1D profile, obtained by utilizing the form factors or Guinier approximation, are pretty small. Such discrepancy is more apparent for smaller particles, attributed to strong size-dependence of surface constitution, especially for spheres. By conducting a detailed analysis of the correlation between real-space and reciprocal-space lattice information, this work highlights the continuous-to-discrete transition of nano-objects and paves the way to accurately determining structural features from SAXS data.

Automated Structure Analysis of Small Angle Scattering Data via Machine Learning

Abstract:Billions of dollars have been invested in recent years to build up national scattering facilities around the world with more advanced configurations and faster data collection for small angle scattering (SAS), a technique that enables in-situ structural analysis of nanoparticles (NP) under stringent sample environments. However, the interpretation of experimental SAS data collected in reciprocal space to determine its corresponding real-space morphology is typically a slow process that requires significant domain expertise, leading to high-throughput scattering facilities such as synchrotron scattering centers collecting large quantities of data that may potentially be left unanalyzed. Here, we report a fast and data-efficient machine learning (ML) framework for identifying NP morphologies and their corresponding structural parameters from both theoretical and experimental SAS data. The developed classification and regression models, which take as input raw scattering curves with minimal pre-processing, are able to accurately identify the morphology and structural dimensions from experimental scattering curves with comparable accuracy to human experts. Critically, we discuss design choices that facilitate the practical application of ML frameworks in scattering facilities. Our ML framework is designed to be easy to train, to work well when extrapolating to structural parameters outside of the parameter range the models were trained on, and to enable verification of ML predictions. The enhanced data analysis efficiency enabled by application of these ML models to real-time in-situ analysis of SAS data has the potential to revolutionize the utilization of synchrotron and neutron scattering facilities for probing nanostructures.

Abstract:Small angle X-ray scattering (SAXS) is extensively used in materials science as a way of examining nanostructures. The analysis of experimental SAXS data involves mapping a rather simple data format to a vast amount of structural models. Despite various scientific computing tools to assist the model selection, the activity heavily relies on the SAXS analysts' experience, which is recognized as an efficiency bottleneck by the community. To cope with this decision-making problem, we develop and evaluate the open-source, Machine Learning-based tool SCAN (SCattering Ai aNalysis) to provide recommendations on model selection. SCAN exploits multiple machine learning algorithms and uses models and a simulation tool implemented in the SasView package for generating a well defined set of datasets. Our evaluation shows that SCAN delivers an overall accuracy of 95%-97%. The XGBoost Classifier has been identified as the most accurate method with a good balance between accuracy and training time. With eleven predefined structural models for common nanostructures and an easy draw-drop function to expand the number and types training models, SCAN can accelerate the SAXS data analysis workflow.

Abstract:For obtaining reliable nanostructural details of large amounts of sample --- and if it is applicable --- Small-Angle Scattering (SAS) is a prime technique to use. It promises to obtain bulk-scale, statistically sound information on the morphological details of the nanostructure, and has thus led to many a researcher investing their time in it over the last eight decades of development. Due to pressure both from scientists requesting more details on increasingly complex nanostructures, as well as the ever improving instrumentation leaving less margin for ambiguity, small-angle scattering methodologies have been evolving at a high pace over the last few decades. As the quality of any results can only be as good as the data that goes into these methodologies, the improvements in data collection and all imaginable data correction steps are reviewed here. This work is intended to provide a comprehensive overview of all data corrections, to aid the small-angle scatterer to decide which are relevant for their measurement and how these corrections are performed. Clear mathematical descriptions of the corrections are provided where feasible. Furthermore, as no quality data exists without a decent estimate of its precision, the error estimation and propagation through all these steps is provided alongside the corrections. With these data corrections, the collected small-angle scattering pattern can be made of the highest standard allowing for authoritative nanostructural characterisation through its analysis. A brief background of small-angle scattering, the instrumentation developments over the years, and pitfalls that may be encountered upon data interpretations are provided as well.

Bayesian inference to identify crystalline structures for XRD

Abstract:Crystalline phase structure is essential for understanding the performance and properties of a material. Therefore, this study identified and quantified the crystalline phase structure of a sample based on the diffraction pattern observed when the crystalline sample was irradiated with electromagnetic waves such as X-rays. Conventional analysis necessitates experienced and knowledgeable researchers to shorten the list from many candidate crystalline phase structures. However, the Conventional diffraction pattern analysis is highly analyst-dependent and not objective. Additionally, there is no established method for discussing the confidence intervals of the analysis results. Thus, this study aimed to establish a method for automatically inferring crystalline phase structures from diffraction patterns using Bayesian inference. Our method successfully identified true crystalline phase structures with a high probability from 50 candidate crystalline phase structures. Further, the mixing ratios of selected crystalline phase structures were estimated with a high degree of accuracy. This study provided reasonable results for well-crystallized samples that clearly identified the crystalline phase structures.

Abstract:Abstract Insights into the micro- and nano-architecture of materials is crucial for understanding and predicting their macroscopic behaviour. In particular, for emerging applications such as meta-materials, the micrometer scale becomes highly relevant. The micro-architecture of such materials can be tailored to exhibit specific mechanical, optical or electromagnetic behaviours. Consequently, quality control at micrometer scale must be guaranteed over extended areas. Mesoscale investigations over millimetre sized areas can be performed by scanning small angle X-ray scattering methods (SAXS). However, due to their long measurement times, real time or operando investigations are hindered. Here we present a method based on X-ray diffractive optics that enables the acquisition of SAXS signals in a single shot (few milliseconds) over extended areas. This method is applicable to a wide range of X-ray sources with varying levels of spatial coherence and monochromaticity, as demonstrated from the experimental results. This enables a scalable solution of spatially resolved SAXS.

Information Theory Optimization of Signals from Small Angle Scattering Measurements

Abstract:Solution-state small angle scattering (SAS) using X-rays (SAXS) or neutrons (SANS), informs on the conformational states and assemblies of biological macromolecules (bioSAS) outside of cryo- and solid-state conditions. BioSAS measurements are resolution-limited and through an inverse Fourier transform, the measured SAS intensities directly relate to the physical space occupied by the particles via the 𝑃(𝑟)-distribution. Yet, this inverse transform of SAS data is canonicaly cast as an ill-posed, ill-conditioned problem requiring an indirect approach. Here, we show that with modern instrumentation and the application of information theory, the inverse transform of SAXS intensity data can be cast as a well-conditioned problem and that the ill-conditioning of the inverse problem is directly related to the Shannon number. By exploiting the oversampling enabled by modern detectors, a direct inverse Fourier transform of the SAXS data is possible provided the recovered information does not exceed the Shannon limit. The limit corresponds to the maximum number of significant singular values that can be recovered in a SAXS experiment suggesting the relationship between the Shannon limit and significant singular values is a fundamental property of band-limited inverse integral transform problems. An intrinsic challenge to the type of problem found in SAS, is identifying the best model while avoiding over-fitting. We propose a hybrid scoring function employing an information theory framework that assesses both the quality of the model-data fit as well as the quality of the recovered 𝑃(𝑟)-distribution. The hybrid score utilizes the Akaike Information Criteria and Durbin-Watson (𝐷𝑊 ) statistic that considers model complexity, i.e., degrees-of-freedom and randomness of the model-data residuals. Importantly, the described tests and findings extend the boundaries for bioSAXS by completing the information theory formalism initiated by Peter B. Moore to enable a quantitative measure of resolution in SAS, robustly determine maximum dimension, and more precisely define the best model to appropriately represent the observed scattering data.

Abstract:A small angle x-ray scattering simulator has been developed for metrology and inspection applications based on the first Born approximation considering non-ideal equipment-related factors. The simulator shows good reproducibility in various device structures and measurement environments, including slit-configurations and incident angles. In addition, a Q-space adaptive weighting method is proposed to enhance about 300% accuracy, especially on non-single repeated pitch structures such as VNAND with complex x-ray diffraction patterns.

Abstract:To meet the challenges in resolving the complex morphologies of emergent nanoparticles, a program with a user-friendly graphical user interface has been developed for calculating small-angle scattering curves from custom shapes. The software allows STL-format 3D models, models defined by mathematical functions or combinations of the two as initial input. As a transitional stage, lattice models are generated and the orientation-averaged small-angle scattering data can be calculated using typical spherical harmonics expansion. The validity of the protocol is verified by demonstration models with Protein Data Bank structures and known scattering functions. The software is applied to successfully calculate the scattering curves of a porous spherical shell model where traditional mathematical derivation fails.

Abstract:With the emergence of X-ray free-electron lasers, it is possible to investigate the structure of nanoscale samples by employing coherent diffractive imaging in the X-ray spectral regime. In this work, we developed a refinement method for structure reconstruction applicable to low-quality coherent diffraction data. The method is based on the gradient search method and considers the missing region of a diffraction pattern and the small number of detected photons. We introduced an initial estimate of the structure in the method to improve the convergence. The present method is applied to an experimental diffraction pattern of an Xe cluster obtained in an X-ray scattering experiment at the SPring-8 Angstrom Compact free-electron LAser (SACLA) facility. It is found that the electron density is successfully reconstructed from the diffraction pattern with a large missing region, with a good initial estimate of the structure. The diffraction pattern calculated from the reconstructed electron density reproduced the observed diffraction pattern well, including the characteristic intensity modulation in each ring. Our refinement method enables structure reconstruction from diffraction patterns under difficulties such as missing areas and low diffraction intensity, and it is potentially applicable to the structure determination of samples that have low scattering power.

Abstract:Small-angle X-ray Scattering (SAXS) is a versatile and powerful technique with applications in a wide range of fields. The continuous improvements in hardware, data analysis software, and standards for validation significantly contributed to increase its popularity and, nowadays, SAXS is a well-established method. SAXS allows to study flexible and dynamic systems (e.g., proteins and other biomolecules) in solution, providing information about their size and shape. Contrary to other structural characterization methods, SAXS has no limitations on the size of the particle under study and can be used in integrated approaches to reveal important insights otherwise difficult to obtain regarding folding-unfolding, conformational changes, movement of flexible regions, and the formation of complexes.This chapter, in addition to a concise overview on the methodology, intends to systematically enumerate the main steps involved in sample preparation and data collection, processing and analysis including useful practical notes to identify and overcome common bottlenecks. This way, a less experienced user can use the content of the chapter as a starting point to properly design and perform a successful SAXS experiment.

Abstract:Interferometric scattering microscopy (iSCAT), as an ultrasensitive fluorescence-free imaging modality, has recently gain enormous attention and been rapidly developing from demonstration of principle to quantitative sensing. Here we report on a theoretical and experimental study for iSCAT with samples having structural dimensions that differ by 4-5 orders of magnitude. In particular, we demonstrate and intuitively explain the profound effects of sub-nanometer surface roughness of a glass coverslip and of a mica surface on the absolute signal and the shape of the point spread function of a gold nanoparticle. These quantities significantly affect the accuracies for determining the target size and position in all three dimensions. Moreover, we investigate a sample system mimicking a gold nanoparticle in a simplified cell environment and show position-dependent and even asymmetric point spread function of the nanoparticle. The multiscale study will facilitate the development of high fidelity iSCAT in real applications.

Abstract:A small-angle x-ray scattering (SAXS) system with a vertical layout (V-SAXS) has been designed and constructed for in situ detection on nanostructures, which is well suitable for in situ study on self-assembly of nanoparticles at liquid interface and polymer processing. A steel-tower frame on a reinforced basement is built as the supporting skeleton for scattering beam path and detector platform, ensuring the system a high working stability and a high operating accuracy. A micro-focus x-ray source combining parabolic three-dimensional multi-layer mirror and scatteringless collimation system provides a highly parallel beam, which allows us to detect the very small angle range. With a sample-to-detector distance of 7 m, the largest measurable length scale is 420 nm in real space. With a large sample zone, it is possible to install different experimental setups such as film stretching machine, which makes the system perfect to follow the microstructures evolution of materials during processing. The capability of the V-SAXS on in situ study is tested with a drying experiment of a free latex droplet, which confirms our initial design.

Abstract:Small angle X-ray scattering (SAXS) was used to quantitatively study the morphology of aligned, mono-disperse conical etched ion tracks in thin films of amorphous silicon dioxide with aspect ratios of around 6:1, and in polycarbonate foils with aspect ratios of around 1000:1. This paper presents the measurement procedure and methods developed for the analysis of the scattering images and shows results obtained for the two material systems. To enable accurate parameter extraction from the data collected from conical scattering objects a model fitting the 2-D detector images was developed. The analysis involved fitting images from a sequence of measurements with different sample tilts to minimise errors which may have been introduced due to the experimental set-up. The model was validated by the exploitation of the geometric relationship between the sample tilt angle and the cone opening angle, to an angle observed in the features of the SAXS images. We also demonstrate that a fitting procedure for 1-D data extracted from the scattering images using a hard cylinder model can also be used to extract the cone size. The application of these techniques enables us to reconstruct the cone morphologies with unprecedented precision.
