Abstract:The rapid development of spatial transcriptomics has underscored the importance of identifying spatially variable genes. As a fundamental task in spatial transcriptomic data analysis, spatially variable gene identification has been extensively studied. However, the lack of comprehensive benchmark makes it difficult to validate the effectiveness of various algorithms scattered across a large number of studies with real-world datasets. In response, this article proposes a benchmark framework to evaluate algorithms for identifying spatially variable genes through the analysis of synthesized and real-world datasets, aiming to identify the best algorithms and their corresponding application scenarios. This framework can assist medical and life scientists in selecting suitable algorithms for their research, while also aid bioinformatics scientists in developing more powerful and efficient computational methods in spatial transcriptomic research.

What problem does this paper attempt to address?
The main problem that this paper attempts to solve is the comprehensive evaluation of spatial variable genes (SVGs) identification methods in spatial transcriptomics. Specifically, the paper aims to: 1. **Establish a comprehensive benchmarking framework**: It is used to evaluate the performance of different algorithms in identifying spatial variable genes. This framework is achieved by analyzing synthetic datasets and real - world datasets, with the aim of identifying the best algorithms and their applicable scenarios. 2. **Provide a detailed user guide**: It helps medical and life scientists select algorithms suitable for their research and assists bioinformatics scientists in developing more powerful and efficient computational methods to meet the challenges in spatial transcriptomics research. The paper emphasizes the current lack of a comprehensive benchmarking framework, which makes it difficult to verify the effectiveness of various algorithms, especially when using real - world datasets. Therefore, the method proposed in this paper not only fills this gap but also provides practical guidance tools for researchers.
