Abstract:Human and animal tissues consist of heterogeneous cell types that organize and interact in highly structured manners. Bulk and single-cell sequencing technologies remove cells from their original microenvironments, resulting in a loss of spatial information. Spatial transcriptomics is a recent technological innovation that measures transcriptomic information while preserving spatial information. Spatial transcriptomic data can be generated in several ways. RNA molecules are measured by in situ sequencing, in situ hybridization, or spatial barcoding to recover original spatial coordinates. The inclusion of spatial information expands the range of possibilities for analysis and visualization, and spurred the development of numerous novel methods. In this review, we summarize the core concepts of spatial genomics technology and provide a comprehensive review of current analysis and visualization methods for spatial transcriptomics.

What problem does this paper attempt to address?
The main problem that this paper attempts to solve is how to analyze and visualize spatial transcriptomic data. Specifically, the paper focuses on the following aspects: 1. **Importance of Preserving Spatial Information**: Traditional bulk sequencing and single - cell RNA sequencing techniques lose the spatial location information of cells when obtaining gene expression information. Spatial transcriptomics techniques can preserve the spatial location information of cells while measuring gene expression, which is crucial for understanding the interactions between cells and tissue structures. 2. **Challenges in Analyzing and Visualizing Spatial Transcriptomic Data**: Since spatial transcriptomic data contains additional spatial coordinate information, this makes data analysis and visualization more complex. The paper summarizes the current core concepts and technical methods used to process these data and discusses how to address these challenges. 3. **Overview of Experimental Techniques and Analysis Tools**: The paper details several major spatial transcriptomic experimental techniques, including: - **Spatial barcoding**: By ligating oligonucleotide barcodes with known spatial positions to RNA molecules and then sequencing. - **In situ hybridization**: Using fluorescent - labeled probes to identify target RNA sequences in cells while maintaining their spatial positions. - **In situ sequencing**: Sequencing RNA molecules directly at the original positions of cells. 4. **Data Pre - processing, Dimensionality Reduction, Clustering and Cell - type Identification**: The paper also discusses the pre - processing steps of spatial transcriptomic data, such as key techniques like gene expression normalization, dimensionality reduction, clustering, and cell - type identification. These steps are crucial for subsequent analysis and visualization. 5. **Analysis of Inter - cellular Interactions and Gene - gene Interactions**: In addition to basic gene expression pattern recognition, the paper also explores how to analyze the interactions between cells and the interaction relationships between genes, which is very important for understanding complex biological systems. In summary, this paper aims to provide researchers with a comprehensive framework to help them better understand and apply spatial transcriptomics techniques, thereby revealing the spatial distribution of cells in tissues and their functional characteristics.
