Abstract:Solving crystal structures from kinematical X-ray or electron diffraction patterns of single crystals requires many more diffracted beams to be recorded than there are atoms in the structure, since the phases of the structure factors can only be retrieved from such data if the atoms can be resolved as sharply peaked objects. Here a method is presented by which the fact that multiple scattering encodes structure factor phases in the diffracted intensities is being used for solving the crystallographic phase problem. The retrieval of both amplitudes and phases of electron structure factors from diffraction patterns recorded with varying angle of incidence will be demonstrated. No assumption about the scattering potential itself is being made. In particular, the resolution in the diffraction data does not need to be sufficient to resolve atoms, making this method potentially interesting for electron crystallography of 2-dimensional protein crystals and other beam-sensitive complex structures.

Abstract:The X-ray phase problem and solutions to it using multiple diffraction are reviewed, as well as the experimental arrangements for producing multiple diffraction. Both kinematic and dynamical theories of multi-beam diffraction are discussed, together with the relevant wavefields, polarization factors and dispersion surfaces. The historical developments in phase detection and determination are discussed at length, and the applications of multiple diffraction to crystal structure determination are briefly outlined.

Abstract:Previously reported experimental methods for X-ray phase determination are analyzed using the plane-wave dynamical theory of X-ray diffraction. The relation between the dispersion surface and the phases are considered as well as the influence of the crystal rotation relative to the Ewald sphere on the diffraction line profile. It is shown that the phase information obtained from the intensity of three-beam Borrmann diffraction may get lost due to crystal thickness effects. Three-beam Bragg reflections, either Umweg or Aufhellung, give optimal conditions to reveal the phases, provided that the relative rotation of the additional reciprocal-lattice point entering or leaving the Ewald sphere is known. With the exception of special situations, N-beam cases with N > 3 are found not to be suitable for phase determination, since they involve high-order phase products and thus complicate the experimental determination of the phases.

Abstract:An overview is given of the development of the multi-wave X-ray diffraction as a new method to solve the X-ray phase problem. The experimental techniques and the fundamental theoretical ground on which the method is based are briefly described. Recent progress and advances using the synchrotron radiation source at the Synchrotron Radiation Research Center for the determination of the phase of X-ray reflection from complex macromolecular crystals are reported.

Abstract:A single-crystal charge-flipping algorithm has been applied to two-dimensional projections derived from X-ray powder diffraction data to retrieve structure-factor phases. These phases proved to be as reliable as those obtained from high-resolution transmission electron microscopy (HRTEM) images or from precession electron diffraction data. In particular, the stronger reflections tend to be correctly phased. The two-dimensional electron-density 'images' obtained in this way show the same features as the corresponding HRTEM images, but with higher resolution. Application of the powder charge-flipping algorithm to the full three-dimensional powder diffraction data in conjunction with phases derived from several such (arbitrarily selected) projections was found to have a significant and beneficial effect on the structure solution. The approach was first developed using data collected on the complex zeolite TNU-9, and was then tested further using data for IM-5 and SSZ-74, two similarly complex zeolites. All three of these structures were originally solved by combining X-ray powder diffraction and electron microscopy data, because X-ray diffraction data alone were not sufficient. In all three cases, the phase information derived from two-dimensional subsets of the X-ray powder diffraction data resulted in a significant improvement in the electron-density maps generated by the powder charge-flipping algorithm. The inclusion of this phase information allowed all three structures to be determined from the X-ray data alone. This two-dimensional X-ray powder diffraction approach appears to offer a remarkably simple and powerful method for solving the structures of complex polycrystalline materials.

Abstract:While the implementation of single particle coherent diffraction imaging for non-crystalline particles is complicated by current limitations in photon flux, hit rate, and sample delivery a concept of many-particle coherent diffraction imaging offers an alternative way to overcome these difficulties. Here we present a direct, non-iterative approach for the recovery of the diffraction pattern corresponding to a single particle using coherent x-ray data collected from a two-dimensional (2D) disordered system of identical particles, that does not require a priori information about the particles and can be applied to a general case of particles without symmetry. The reconstructed single particle diffraction pattern can be directly used in common iterative phase retrieval algorithms to recover the structure of the particle.

X-Ray Multiple Diffraction and the Invariant Phases of Structure Factors

Abstract:A brief review is given to multiple diffraction of X-rays in crystals in relation to the experimental determination of the invariant phases of the structure-factor products, such as triplets and quartets. The relationship between multiply diffracted intensities/wavefields and the phases is re-examined based on the classical dynamical theory of X-ray diffraction. The fundamental equation of wavefields and dispersion relation of wavevectors are employed to reveal the phase dependence of wavefields and wavevectors. Calculated multiple diffraction intensity line profiles are compared with the experimentally obtained ones. Phase information extracted from this comparison is presented for centrosymmetric crystals. The difficulties in phase determination for noncentrosymmetric crystals are analyzed. The wavelength dependence of intensity line-profile in acentric crystals obtained experimentally using conventional and synchrotron radiation sources is reported.

Phase Extension in Crystallography Using the Iterative Fienup-Gerchberg-Saxton Algorithm and Hilbert Transforms

Abstract:A procedure for phase extension in electron crystallography is proposed based on the iterative Fienup-Gerchberg-Saxton algorithm in combination with the use of discrete Hilbert transforms. This transform is used to provide oversampling in reciprocal space, thus satisfying the Shannon sampling requirement and introducing reflections with fractional indices. When the procedure is combined with the knowledge of a small set of strong phased Bragg reflections from electron-microscope images (or direct methods), the magnitudes of many non-Bragg reflections can be calculated with useful accuracy, thus enhancing the performance of the iterative algorithm for phase extension. The effects of various constraints used in the iterative algorithm are discussed. In this way, it is shown that the iterative algorithm conventionally used for phasing diffuse scattering from non-periodic objects can also be applied to problems in conventional crystallography to find the phases of high-order (resolution) beams from a known set of low-order (resolution) phases.

Abstract:We present a theoretical justification for a method of extracting of supplementary information for the phase retrieval procedure taken from diffraction of fs-pulses from X-ray Free Electron Laser facilities. The approach is based on numerical simulation of the dynamics of the electron density in the crystal composed of different atoms in the unit cell, namely a bi-atomic crystal containing heavy and light atoms. It is shown that evaluation of diffraction intensities measured by means of different values of XFEL pulse parameters enables to find absolute values of structure factors for both types of atoms and their relative phase. The accuracy of structural information is discussed in terms of fluctuations of the evaluated atomic scattering factors. Our approach could be important for improvement of phase retrieval methods with respect to a more efficient determination of atomic positions within the unit cell of macromolecules.

Abstract:A practical method is described for the phase determination of x-ray reflections from single crystals. Considerations on the dynamical interaction in multiple diffraction and on the relative rotation of the crystal lattice with respect to the Ewald sphere reveal both experimentally and theoretically the phase dependence of the reflected intensity. Applications can be made for a direct experimental determination of phases without carrying out the complicated dynamical calculation.

Abstract:A new method for identifying crystalline phases in X-ray diffraction data has been proposed, which is especially useful for the study of multiphase materials (more than eight - ten phases) with a relatively low content (less than 1 - 3 wt\%). The method is based on a statistical analysis of data and provides an unambiguous non-quantitative criterion for the presence of one or another phase in the material. It has been shown that the method works reliably in cases where a significant number of reflexes (more than several dozen) on the diffraction pattern are comparable with intensity-to-noise ratio.

Abstract:This chapter discusses the crystal structure determination from electron microscopy (EM) images and electron diffraction patterns. It is possible to perform ab initio crystal structure determinations by high-resolution transmission electron microscopy (HRTEM) and selected-area electron diffraction (SAED). The various steps in a crystal structure determination—recording and quantifying HRTEM images and electron diffraction (ED) data, analyzing and processing these data to retrieve the projected potential of the crystal, and determining and refining atomic positions—are described in the chapter. Extension to three-dimensional structure determination is also discussed. To solve a structure by crystallography, both the amplitudes and the phases of the largest structure factors is focused. Diffraction patterns contain only the amplitude part of the structure factors: the phase part is lost. It is possible to get both the phases and the amplitudes of the structure factors directly from EM images. Crystal structures can be solved from HRTEM images and refined with SAED data to accuracy comparable to that achieved with X-ray diffraction data but from much smaller crystals. The experimental conditions of defocus and sample thickness, which are only guessed in image simulation procedures, can be determined experimentally, as can astigmatism and crystal tilt.

Abstract:The problem of reconstructing the charge density of a non-periodic sample from its diffuse X-ray scattering is considered. For a sample known to be isolated, an artificial superlattice may be assumed and the numerical direct methods of crystallography applied to the continuous distribution of diffuse scattering in order to solve the phase problem. This method is applied to simulated soft-X-ray transmission speckle patterns from a two-dimensional array of gold balls of 50 nm diameter. The results are relevant to efforts to phase the scattering from many individual macromolecules that cannot be crystallized, and to the scattering from individual inorganic nanoparticles.
On the Validity of the Direct Phasing and Fourier Method in Electron Crystallography

Abstract:The validity of the direct phasing and Fourier method for direct crystal structure determination is examined. It is shown that, while the kinematic approximation for electron diffraction is not strictly valid for all materials containing heavy atoms in real space, many of the low-order diffracted beams behave kinematically for a small crystal thickness. For thin crystals, structure maps constructed from compound crystals containing heavy atoms using low-order reflections are found to be faithful representations of the crystal structures. The inclusion of high-order diffracted beams is shown, however, to introduce intensity maxima that do not coincide with atom positions. It is shown that, if dynamical phases of the diffracted beams are available, as in the case of electron holography, an electron-density map using dynamical phases is a better map of the crystal structure than the structure map constructed using kinematic phases.

(2022), B78, 195–213], report a strategy for structure determination from powder XRD data in which unit-cell determination and structure solution are combined within a single process, rather than handling them as sequential stages on the structure determination pathway. This strategy offers the prospect to achieve successful structure determination in cases for which conventional approaches for indexing powder XRD data prove to be challenging.

Abstract:We consider the problem of phase determination for continuous diffraction patterns obtained from a beam of identical, aligned large molecules (such as proteins), each coated with a layer of water or vitreous ice. Many laser-aligned molecules are assumed to lie within a wide continuous x-ray beam at any instant. An iterative phasing method is developed to extract the common target structure in three dimensions from diffraction patterns of these doped ice balls. Several measurements of the diffraction intensity in reciprocal space are needed. We found iteratively two boundaries (supports) (between protein and ice and the outer iceball support) by using the charge-flipping and multiple hybrid input--output algorithms, working with multiple sets of measured data. The approach is applied to simulated data from hydrated lysozyme proteins generated by the serial crystallography method of laser-aligned protein-beam diffraction proposed by Spence and Doak [Phys. Rev. Lett. 92, 198102 (2004)]. We consider also the effect of empty ice balls on the patterns. The algorithm can also be used to align images with different randomly chosen origins, so that the same embedded subunits overlap. (C) 2005 Optical Society of America.

Abstract:The possibility of reconstructing the internal structure of a phase object by dynamical diffraction of a spherical X-ray wave in a crystal using a temperature gradient was investigated. It is shown that the use of a temperature gradient directed perpendicular to the crystal surface makes it possible to obtain a focal distribution of all point inhomogeneities in the phase object on the exit surface of the crystal. By moving the phase object along the direction of the diffraction vector and registering the entire map of obtained data, one can restore the additional phase of the wave and the internal structure of the phase object section.

Abstract:An unexpected enhancement in the variation of the diffraction intensity due to a predominant three-wave coherent interaction is observed in a four-beam X-ray diffraction. This intensity anomaly is found to result from the modification of mode excitation and the competition between coherent and incoherent interactions in the diffraction process. This finding opens up a new way of solving the phase problem.
